A two-dimensional proteome map of Shigella flexneri.

Shigella flexneri is a Gram-negative facultatively intracellular pathogen responsible for bacillary dysentery in humans. In this study, extracellular proteins from the culture medium and whole cell proteins in cellular extracts of S. flexneri 2a strain 2457T were examined by two-dimensional (2-D) gel electrophoresis using immobilized pH gradient (IPG) technology. Proteins were identified by matrix-assisted laser desorption/ionization-mass spectrometry (MALDI-MS) in combination with Mascot search program. In total, among the 488 proteins spots processed, 388 proteins were identified. The identi

Analysis of the proteome in the human pituitary.

The pituitary is the master endocrine gland responsible for the regulation of various physiologic and metabolic processes. Proteomics offers an efficient means for a comprehensive analysis of pituitary protein expression. This paper reports on the application of proteomics for the mapping of major proteins in a normal (control) pituitary. Pituitary proteins were separated by two-dimensional gel electrophoresis with immobilized pH 3-10 gradient strips. Major protein spots that were visualized in the two-dimensional gel by silver staining were excised, and the proteins in these spots were digest

Single-nucleotide polymorphisms of the nuclear lamina proteome.

Familial partial lipodystrophy (FPLD) has been shown to be due to mutations in the LMNA gene encoding nuclear lamins A and C, indicating that defective structure of the nuclear envelope can produce this unique phenotype. Some patients with inherited partial lipodystrophy have normal LMNA coding, promoter, and 3'-untranslated region sequences. This suggests that the FPLD phenotype is genetically heterogeneous. Among the candidate genes to consider for the non-LMNA-associated forms of FPLD are other components of the inner nuclear membrane, such as lamin B1 and B2 and the lamin B receptor. We de

Proteomics of Brucella.

Brucella spp. are Gram negative intracellular bacteria responsible for brucellosis, a worldwide distributed zoonosis. A prominent aspect of the Brucella life cycle is its ability to invade, survive and multiply within host cells. Comprehensive approaches, such as proteomics, have aided in unravelling the molecular mechanisms underlying Brucella pathogenesis. Technological and methodological advancements such as increased instrument performance and multiplexed quantification have broadened the range of proteome studies, enabling new and improved analyses, providing deeper and more accurate prot

Proteomic revelations.

The power of proteomics in cultured skin fibroblasts from individuals with either systemic sclerosis or recessive dystrophic epidermolysis bullosa has led to the common finding of senescence and deficiencies in autophagy. Both of these disorders exert high demand on fibroblast activity, and without the protective action of autophagy cellular stress could have many adverse effects that are further amplified by the senescent phenotype.

Proteomics and tubulopathies.

In the last thirty decade, with the emergence of new trends in molecular biology and advances in high-throughput technologies, much progress has been made in basic renal physiology. Molecular genetics has allowed the identification and elucidation of the structure, function and effects of the mutations of several of the main transporters and ion channels involved in renal disorders. Some renal stone disorders, such as cystinuria and Dent's disease, have been found to be due to mutations in genes SLC3A1 (type I) (See the section "Molecular biology and genotype-phenotype correlation in tubular d

Vascular proteomics.

Cardiovascular diseases constitute the largest of death in developed countries, being atherosclerosis the major contributor. Atherosclerosis is a process of chronic inflammation, characterized by the accumulation of lipids, cells, and fibrous elements in medium and large arteries. There is a continuum in atherosclerotic cardiovascular pathology that extends from the initial endothelial damage to diseases such as angina, myocardial infarction, and stroke. The extent of inflammation, proteolysis, calcification, and neovascularization influences the development of advanced lesions (atheroma plaqu

PROTAC-Based Proteomics Strategy Uncovers Arsenic-Binding Proteomes.

Manipulating intracellular protein degradation systems provides extraordinary opportunities to find targeting proteins critical for drug discovery, as exemplified by proteolysis-targeting chimeras (PROTACs). Here, using trivalent arsenical-PROTAC (As(III)-PROTAC) probes, we developed an in situ proteolysis strategy to uncover the As-binding proteomes. Combined with proteomic analysis, this strategy identified 135 downregulated proteins in A549 human lung carcinoma cells, providing a candidate list for seeking As-binding proteins. Bioinformatics analysis revealed that they were involved in mult

Integrative Dynamic Proteomics and Acyl-Proteomics Analyses in Clostridium butyricum.

Clostridium butyricum (C. butyricum) is a notable butyrate-producing intestinal probiotic that has been utilized for the enhancement and treatment of various intestinal and extraintestinal diseases. Butyrate and acetate, as significant metabolites of this bacterium, are short-chain fatty acids (SCFAs) that play crucial roles in maintaining intestinal stability and safeguarding host health. However, the regulatory functions of lysine butyrylation (Kbu) and acetylation (Kac), mediated by these metabolites, remain inadequately understood. In this study, we performed a comprehensive dynamic multio

A Procedure for Analyzing the Proteomic Proteomics Profile of Schistosoma mansoni Cercariae.

Schistosomiasis is one of the most important helminthic parasitic infections in the world, with over 700 million people at risk of infection. Species of Schistosoma have a complex life cycle involving the infection of freshwater snails before infecting their mammalian definitive host. Taking about 130,000 lives per annum, S. mansoni is the major cause of intestinal schistosomiasis worldwide. Within Biomphalaria glabrata snails, asexual replication of the parasite gives rise to cercariae larvae. Cercariae actively penetrate the host's skin to complete their life cycle and eventually transform i

Plasma Proteome Database as a resource for proteomics research: 2014 update.

Plasma Proteome Database (PPD; http://www.plasmaproteomedatabase.org/) was initially described in the year 2005 as a part of Human Proteome Organization's (HUPO's) pilot initiative on Human Plasma Proteome Project. Since then, improvements in proteomic technologies and increased throughput have led to identification of a large number of novel plasma proteins. To keep up with this increase in data, we have significantly enriched the proteomic information in PPD. This database currently contains information on 10,546 proteins detected in serum/plasma of which 3784 have been reported in two or mo

Standardized Annotation of Quantitative Proteomics Datasets Using SDRF-Proteomics.

Proteomics datasets require detailed and standardized metadata annotation to ensure reproducibility, reusability, and alignment with FAIR (Findable, Accessible, Interoperable, Reusable) principles. This chapter presents a practical, hands-on workflow for annotating a label-free proteomics dataset using the Sample and Data Relationship Format for Proteomics (SDRF-Proteomics), a HUPO-PSI and EuBIC-MS standard that has been adopted by major proteomics data repositories. We demonstrate the process on a COVID-19 nasal-swab dataset (PXD020394), showing how to derive sample and assay metadata from th

Proteomic surveillance of autoantigens in patients with Behcet's disease by a proteomic approach.

To promote an understanding of autoimmunity in BD, we surveyed autoAgs in patients with BD and investigated the prevalence and clinical significance of the identified autoAbs. Specifically, proteins, extracted from peripheral blood mononuclear cells and separated by 2DE, were subjected to WB, using five serum samples from patients with BD. The detected candidate autoAgs were identified by mass spectrometry. As a result, 17 autoantigenic spots were detected by the 2DE-WB, out of which eight spots were identified. They are enolase-1, cofilin-1, vimentin, Rho-GDI beta protein, tubulin-like protei

Functional diversification of the cephalopod proteome by RNA editing.

Coleoid cephalopods exhibit the highest levels of adenosine deaminases acting on RNA (ADAR)-mediated RNA editing of any known taxon, yet the functional consequences of most recoding events remain unclear. Here, we integrated proteomics with biochemical and cellular assays to characterize recoding across the Doryteuthis pealeii proteome. This confirmed the translation of 7,997 recoded sites at the protein level and revealed how recoding reshapes the proteome by altering protein stability, subcellular localization, post-translational modifications, and enzymatic activity. We find that recoding a

CSF proteome-wide study of neuropsychiatric symptoms of dementia.

INTRODUCTION: Neuropsychiatric symptoms in dementia (NPS) are common and among the most troubling aspects of living with dementia, yet their underlying mechanisms remain unclear. Here, we aimed to identify cerebrospinal fluid (CSF) proteins associated with NPS. METHODS: Proteomes were profiled from CSF collected at baseline from participants of the Alzheimer's Disease Neuroimaging Initiative (ADNI) using mass spectrometry. Here, we included participants having positive AD CSF biomarkers (i.e., pTtau181 / Aβ42 ratio >0.025) and mild cognitive impairment or AD dementia (n=419). Eight NPS domain

The seminal proteome of a monandrous fly, Drosophila subobscura.

When females mate with multiple males, ejaculates from different partners compete within the female reproductive tract. Males gain a competitive advantage by transferring seminal fluid proteins (Sfps) that manipulate female post-mating responses, such as reducing female propensity to remate. But in monandrous species, where females typically mate only once, post-mating sexual selection is absent, raising questions about the complexity and identity of Sfps in monandrous seminal proteomes. To address this, we characterized the seminal proteome of the monandrous fly Drosophila subobscura. Using a

The Surface Proteome of Bovine Unsexed and Sexed Spermatozoa.

Current sperm sexing methods are costly and largely restricted to cattle, while immunological techniques targeting sex-specific membrane proteins may offer more economical alternatives. To advance these methods, understanding the proteomic differences between the cell membranes of X- and Y-chromosome-bearing spermatozoa is essential. This study aimed to characterize the cell surface proteome of bovine sperm and identify potential targets for sperm sexing through LC-MS/MS analysis. Cell surface protein lysates were extracted from unsexed, X-sperm (BX), and Y-sperm (BY) samples via biotinylation
