Proteomics-Driven Strategies for Proximity-Inducing Drug Discovery.

In recent years, proximity-inducing drugs have emerged as a novel therapeutic modality that induces or stabilizes protein-protein interactions, especially by recruiting effector proteins to specific target proteins, thereby achieving functions beyond traditional inhibitors. The potential of proximity-inducing drugs extends beyond targeted protein degradation (TPD), as studies have demonstrated their ability to regulate biological processes such as signal transduction, gene transcription, chromatin regulation, and protein trafficking by modulating protein interaction networks. Rational discover

Spatial Proteomics Analysis of Extracellular Matrix-Rich Tissues.

Mass spectrometery (MS)-based proteomics analysis is a powerful tool that allows for an in-depth understanding of the protein composition, including protein post-translational modifications, of a sample. Classic bulk MS methods on tissues usually results in a loss of resolution, particularly on the protein composition that defines morphological features. Further, many patient-derived samples are preserved using the formalin-fixed paraffin-embedded (FFPE) method due to ease of storage. These methods present a barrier to MS, leading to low yield. Here, we describe a method using laser-capture mi

Falcon plasma proteomics to improve avian aspergillosis diagnosis.

Aspergillosis is a respiratory disease in birds, particularly falcons, often diagnosed late due to nonspecific signs and limited performance of current diagnostic tools. This study aimed to identify novel plasma biomarkers for aspergillosis comparing plasma samples from 15 healthy falcons and 15 affected falcons (9 with early and 6 with advanced aspergillosis). First, the presence of the causative agent, Aspergillus fumigatus, was ruled out through a proteotyping strategy. Proteomic profiling using data-independent acquisition mass spectrometry further identified 861 avian proteins. In advance

Proteomics of arterial thrombi in acute limb ischemia.

Acute limb ischemia (ALI) is characterized by a sudden decrease in limb perfusion due to arterial occlusion. Without urgent revascularization, patients are at risk of ischemic damage and amputation. This study uses novel proteomic techniques to investigate the molecular architecture of ALI thrombi, identifying key proteins that may influence coagulation dynamics and fibrinolysis resistance. Arterial thromboemboli (n = 12) collected after revascularization procedures were analyzed and compared to in vitro clots (n = 10) generated from healthy donor blood via tissue factor‒induced coagulation. Plasma proteomics for biomarker discovery in childhood tuberculosis.

Failure to rapidly diagnose tuberculosis disease (TB) and initiate treatment is a driving factor of TB as a leading cause of death in children. Current TB diagnostic assays have poor performance in children, thus a global priority is the identification of novel non-sputum-based TB biomarkers. Here we use high-throughput proteomics to measure the plasma proteome for 511 children, with and without HIV, and across 4 countries, to distinguish TB status using standardized definitions. By employing a machine learning approach, we derive four parsimonious biosignatures encompassing 3 to 6 proteins th

Recent progress in mass spectrometry-based urinary proteomics.

Serum or plasma is frequently utilized in biomedical research; however, its application is impeded by the requirement for invasive sample collection. The non-invasive nature of urine collection makes it an attractive alternative for disease characterization and biomarker discovery. Mass spectrometry-based protein profiling of urine has led to the discovery of several disease-associated biomarkers. Proteomic analysis of urine has not only been applied to disorders of the kidney and urinary bladder but also to conditions affecting distant organs because proteins excreted in the urine originate f

Research progress of proteomics in congenital craniofacial anomalies.

Congenital craniofacial anomalies (CFAs) are among the most common birth defects, significantly affecting the appearance, oral function and mental health of patients. These anomalies are etiologically complex, involving genetics, environmental factors and gene-environment interactions. While genetic studies have identified numerous potential causal genes/risk loci for CFAs, the pathogenic mechanisms still largely remain elusive. Proteomics, the large-scale analysis of proteins, offers a comprehensive view of disease pathogenesis and their systemic effects. During the past two decades, the appl

Quantification of Histone H1 Subtypes Using Targeted Proteomics.

Histone H1 is involved in the regulation of chromatin structure. Human somatic cells express up to seven subtypes. The variability in the proportions of somatic H1s (H1 complement) is one piece of evidence supporting their functional specificity. Alterations in the protein levels of different H1 subtypes have been observed in cancer, suggesting their potential as biomarkers and that they might play a role in disease development. We have developed a mass spectrometry-based (MS) parallel reaction monitoring (PRM) assay suitable for the quantification of H1 subtypes. Our PRM method is based on th

Functional Proteomics Analysis of Norfloxacin-Resistant Edwardsiella tarda.

Multidrug-resistant Edwardsiella tarda threatens both sustainable aquaculture and human health, but the control measure is still lacking. In this study, we adopted functional proteomics to investigate the molecular mechanism underlying norfloxacin (NOR) resistance in E. tarda. We found that E. tarda had a global proteomic shift upon acquisition of NOR resistance, featured with increased expression of siderophore biosynthesis and Fe3+-hydroxamate transport. Thus, either inhibition of siderophore biosynthesis with salicyl-AMS or treatment with another antibiotic, kitasamycin (Kit), which was upt

Chemo-proteomics in antimalarial target identification and engagement.

Humans have lived in tenuous battle with malaria over millennia. Today, while much of the world is free of the disease, areas of South America, Asia, and Africa still wage this war with substantial impacts on their social and economic development. The threat of widespread resistance to all currently available antimalarial therapies continues to raise concern. Therefore, it is imperative that novel antimalarial chemotypes be developed to populate the pipeline going forward. Phenotypic screening has been responsible for the majority of the new chemotypes emerging in the past few decades. However
