Use of a fluorescence assay to determine relative affinities of semisynthetic aminoglycosides to small RNAs representing bacterial and mitochondrial A sites.

The off-target binding of aminoglycosides (AGs) to the A site of human mitochondrial ribosomes in addition to bacterial ribosomes causes ototoxicity and limits their potential as antibiotics. A fluorescence assay was employed to determine relative binding affinities of classical and improved AG compounds to synthetic RNA constructs representing the bacterial and mitochondrial A sites. Results compared well with previously reported in vitro translation assays with engineered ribosomes. Therefore, the minimal RNA motifs and fluorescence assay are shown here to be useful for assessing the selecti

Laboratory diagnosis of Pneumocystis carinii infections by PCR directed to genes encoding for mitochondrial 5S and 28S ribosomal RNA.

PCR with 5S mitochondrial ribosomal RNA (5S) target is a sensitive and specific assay for the detection of Pneumocystis carinii in clinical specimens from the respiratory tract. We developed an oligonucleotide probe directed to a 200 bp amplicon generated by fungal-specific universal primers that anneals with sequences specific for P. carinii in the 28S ribosomal RNA gene (28S). Of 50 archived bronchoalveolar lavage 1(BAL) specimens, 46 of 50 samples (92% agreement) gave the same result (23 positive, 23 negative) by PCR directed to the 5S and 28S assays. Results of calcofluor white staining of

Comparative analysis of mitochondrial genomes of Epimedium L. reveals heterogeneity in structure, synteny, intercellular gene transfer, and RNA editing.

Epimedium L. is a taxonomically complex genus comprising 68 species worldwide, yet its mitochondrial genome (mitogenome) remains unexplored. The complete genomes of Epimedium pubescens, Epimedium wushanense, and Epimedium sagittatum were assembled using Illumina and Nanopore sequencing. The Epimedium mitogenomes displayed diverse structural variation, including a single circular molecule in E. sagittatum (324,345 bp), two circular molecules in E. wushanense (281,026 and 72,800 bp), and a multipartite structure with three circular chromosomes (171,784, 76,915, and 71,519 bp) and one linear chro

The cold-inducible RNA-binding protein-Thioredoxin 1 pathway ameliorates mitochondrial dysfunction and mitochondrial dynamin-related protein 1 level in the hippocampus of aged mice with perioperative neurocognitive dysfunction.

BACKGROUND: As a multi-disease model, neuroinflammation, mitochondrial dysfunction, and oxidative stress might be involved in the pathogenic process of perioperative neurocognitive dysfunction (PND). Dynamin-related protein 1 (Drp1) could mediate mitochondrial fission and play important roles in mitochondrial dynamic homeostasis and mitochondria function. The Drp1 may be involved in PND development. The cold-inducible RNA-binding protein (Cirbp) could bind to the 3'-UTR of the thioredoxin 1 (Trx1) mRNA, control oxidative stress, and improve mitochondrial function. In this study, we hypothesize

The mitochondrial DNA transfer RNA(Lys)A-->G(8344) mutation and the syndrome of myoclonic epilepsy with ragged red fibres (MERRF). Relationship of clinical phenotype to proportion of mutant mitochondrial DNA.

The mitochondrial DNA (mtDNA) transfer RNA (tRNA)Lys A-->G(8344) mutation was identified in seven patients. These patients and their relatives were assessed clinically; in one family the mutation was deduced to be present in four generations. The phenotype in index cases was consistent with the syndrome of myoclonic epilepsy with ragged red fibres, with the core clinical features of myoclonus, ataxia and seizures. Amongst other features, progressive external ophthalmoplegia, Leigh's syndrome and stroke-like episodes were observed, well recognized in mitochondrial myopathies but novel manifesta

The novel circular RNA circG6pc attenuates oxidative stress and mitochondrial damage through miR-7018-5p/Aldh6a1 axis in kidney fibrosis.

BACKGROUND: Chronic kidney disease (CKD) is characterized by progressive renal fibrosis, which contributes to disease progression and ultimately leads to kidney failure. Circular RNAs (circRNAs) are key regulators in various fibrotic diseases, showing different expression patterns in different organs. However, the exact role and mechanisms of circRNAs in renal fibrosis are still not fully understood. METHODS: We analyzed circRNA expression in kidney tissues from unilateral ureteral obstruction (UUO) mice using RNA sequencing (RNA-seq). Bioinformatics analysis identified a significant downregul

The DYW-type pentatricopeptide repeat protein DEK618 interacts with ZmMORFs to modulate mitochondrial RNA editing and kernel development in maize.

C-to-U editing is a critical post-transcriptional modification process in plant mitochondrial RNAs, involving the conversion of specific cytidine (C) residues to uridine (U). Pentatricopeptide repeat (PPR) proteins serve as site-specific recognition factors in this process. Although certain DYW-type PPR proteins (DYW-PPR) are known to participate in the post-transcriptional processing of mitochondrial RNAs, the functions of more than 60 DYW-PPR proteins in maize remain uncharacterized. In this study, we identify a novel DYW-PPR protein, DEK618, which is associated with defective kernel develop

DNMT1 stabilizes MAPK10 via m5C RNA methylation to ameliorate hepatic steatosis and mitochondrial dysfunction in non-alcoholic fatty liver disease.

BACKGROUND: Non-alcoholic fatty liver disease (NAFLD) represents a highly prevalent metabolic disorder; however, the functional role of mitogen-activated protein kinase 10 (MAPK10) in the initiation and progression of NAFLD remains incompletely understood. This study investigated MAPK10's role in NAFLD and its regulatory mechanisms. MATERIALS AND METHODS: Bioinformatics analysis was performed on the GSE89632 dataset to screen for differentially expressed genes (DEGs) associated with NAFLD. An in vivo NAFLD model was established in C57BL/6 J mice by feeding a high-fat diet (HFD), and subsequen

Single-Cell and Bulk RNA Sequencing Reveal MCL1 as a Key Regulator of Mitochondrial Function in Liver Ischemia-Reperfusion Injury.

Liver ischemia-reperfusion injury (LIRI), a significant complication following liver transplantation and surgical procedures, remains inadequately addressed due to the limited therapeutic options available. This study aims to elucidate the pivotal regulators underlying the maladaptive immune responses and mitochondrial dysfunction associated with LIRI. By integrating multiple microarray datasets (GSE12720, GSE112713, GSE23649, and GSE151648) and single-cell RNA sequencing (scRNA-seq) data (GSE171539), we employed weighted gene co-expression network analysis (WGCNA) alongside four machine learn

Mitochondrial RNA helicase DDX28 promotes cell cycle and DNA repair programs and shapes an immunosuppressive microenvironment in acute myeloid leukemia.

Acute myeloid leukemia (AML) is a heterogeneous malignancy with frequent relapse, driven by intertwined alterations in mitochondrial function, cell cycle control, genome maintenance, and immune evasion. DDX28 is a mitochondrial DEAD-box RNA helicase required for mitoribosome assembly and mitochondrial translation, and has been implicated in bioenergetic regulation in other tumor contexts. Here, we profiled DDX28 expression across AML cohorts using integrated multi-omics resources and evaluated its associations with prognosis, immune microenvironment features, and predicted drug response. Proteomic analysis of mitochondrial-associated ER membranes (MAM) during RNA virus infection reveals dynamic changes in protein and organelle trafficking.

RIG-I pathway signaling of innate immunity against RNA virus infection is organized between the ER and mitochondria on a subdomain of the ER called the mitochondrial-associated ER membrane (MAM). The RIG-I adaptor protein MAVS transmits downstream signaling of antiviral immunity, with signaling complexes assembling on the MAM in association with mitochondria and peroxisomes. To identify components that regulate MAVS signalosome assembly on the MAM, we characterized the proteome of MAM, ER, and cytosol from cells infected with either chronic (hepatitis C) or acute (Sendai) RNA virus infections,

A new mitochondrial point mutation in the transfer RNA(Lys) gene associated with progressive external ophthalmoplegia with impaired respiratory regulation.

We report a novel heteroplasmic point mutation G8299A in the gene for mitochondrial tRNA(Lys) in a patient with progressive external ophthalmoplegia complicated by recurrent respiratory insufficiency. Biochemical analysis of respiratory chain complexes in muscle homogenate showed a combined complex I and IV deficiency. The transition does not represent a known neutral polymorphism and affects a position in the tRNA acceptor stem which is conserved in primates, leading to a destabilization of this functionally important domain. In vitro analysis of an essential maturation step of the tRNA trans

The majority of cDNA clones with strong positive signals for the interferon-induction-specific sequences resemble mitochondrial ribosomal RNA genes.

A complementary DNA library prepared from the 12S polyadenylated RNAs extracted from interferon-induced KG-1 cells, a human myeloblast cell line, was screened for the presence of induction-specific sequences. Clones that exhibited strong positive signals were separated by hybridization criteria into nine classes. Clones from classes I through IV consisted of about 78% of the total and unexpectedly were found to resemble human mitochondrial ribosomal RNA genes.

A functional analysis of mitochondrial respiratory chain cytochrome bc1 complex in Gaeumannomyces tritici by RNA silencing as a possible target of carabrone.

Gaeumannomyces tritici, an ascomycete soilborne fungus, causes a devastating root disease in wheat. Carabrone, a botanical bicyclic sesquiterpenic lactone, is a promising fungicidal agent that can effectively control G. tritici. However, the mechanism of action of carabrone against G. tritici remains largely unclear. Here, we used immunogold for subcellular localization of carabrone and the results showed that carabrone is subcellularly localized in the mitochondria of G. tritici. We then explored the functional analysis of genes GtCytc1 , GtCytb, and GtIsp of the mitochondrial respiratory cha

RNA Sequence Analyses throughout the Course of Mouse Cardiac Laminopathy Identify Differentially Expressed Genes for Cell Cycle Control and Mitochondrial Function.

Lamin A/C (LMNA) gene mutations are a known cause of familial dilated cardiomyopathy, but the precise mechanisms triggering disease progression remain unknown. We hypothesize that analysis of differentially expressed genes (DEGs) throughout the course of Lmna knockout (Lmna-/-)-induced cardiomyopathy may reveal novel Lmna-mediated alterations of signaling pathways leading to dilated cardiomyopathy. Although Lmna was the only DEG down-regulated at 1 week of age, we identified 730 and 1004 DEGs in Lmna-/- mice at 2 weeks and 1 month of age, respectively. At 2 weeks, Lmna-/- mice demonstrated bot
