Alternative splicing (AS) of precursor RNAs enhances transcriptome plasticity and proteome diversity in response to diverse growth and stress cues. Recent work has shown that AS is pervasive across plant species, with more than 60% of intron-containing genes producing different isoforms. Mammalian cell-based assays have discovered various inhibitors of AS. Here, we show that the macrolide pladienolide B (PB) inhibits constitutive splicing and AS in plants. Also, our RNA sequencing (RNA-seq) data revealed that PB mimics abiotic stress signals including salt, drought and abscisic acid (ABA). PB

Wastewater based epidemiology (WBE) has become an important tool during the COVID-19 pandemic, however the relationship between SARS-CoV-2 RNA in wastewater treatment plant influent (WWTP) and cases in the community is not well-defined. We report here the development of a national WBE program across 28 WWTPs serving 50% of the population of Scotland, including large conurbations, as well as low-density rural and remote island communities. For each WWTP catchment area, we quantified spatial and temporal relationships between SARS-CoV-2 RNA in wastewater and COVID-19 cases. Daily WWTP SARS-CoV-2

OBJECTIVES: We elucidated pathophysiology of pediatric gallstone disease by assessing liver expression of bile transporters in relation to bile acids and surrogates of cholesterol absorption and synthesis in serum and gallstones.
METHODS: RNA expression of canalicular bile transporters in liver biopsies from 32 pediatric gallstone patients and from 6 liver donors (controls) was measured by qRT-PCR (quantitative real-time reverse transcription polymerase chain reaction). Concentrations of cholesterol and precursors, plant sterols and bile acids in gallstones, and in serum of the patients and 8

Land plant mitochondria and plastids are endosymbiotic organelles that possess their own, reduced genomes. Gene expression is largely regulated at the transcript level, predominantly by nuclear-encoded proteins. Notably, up to thousands of cytidines in organellar RNAs are specifically edited to uridines, mostly restoring conserved genetic information. Key players in this process are nuclear-encoded pentatricopeptide repeat (PPR) proteins, which bind target RNAs in a one-PPR:one-nucleotide manner, following a two-amino-acid-based code. Cytidine deamination is catalyzed by intrinsic or trans-act

Plants constantly encounter diverse biotic and abiotic stresses that threaten their survival and productivity. With climate change intensifying the severity of these stressors, a deeper understanding of plant responses at the cellular level has become increasingly urgent. Traditional bulk RNA sequencing provides insights but masks critical cell-type-specific heterogeneity and fails to capture dynamic cellular responses. This review highlights recent advances in single-cell/nucleus RNA sequencing and spatial transcriptomics, enabling high-resolution mapping of transcriptional programs across di

Defects in the human mitochondrial genetic system result in some diseases. These disorders are the result of rearrangements or point mutations in mitochondrial genes. In higher plants mutations and rearrangements in the mitochondrial DNA are believed to cause cytoplasmic male sterility (CMS), a mitochondrially inherited inability to produce viable pollen. In sorghum, formation of CMS is strongly correlated with anther-specific loss of mitochondrial atp6 RNA editing. Here we show that this loss of atp6 RNA editing mimics point mutations at codons that cause severe disorders in humans. We conclu

A melon gene MSO1 located on chromosome 10 by map-based cloning strategy, which encodes an ARGONAUTE 7 protein, is responsible for the development of shoot organization. Plant endogenous small RNAs (sRNAs) are involved in various plant developmental processes. In Arabidopsis, sRNAs combined with ARGONAUTE (AGO) proteins are incorporated into the RNA-induced silencing complex (RISC), which functions in RNA silencing or biogenesis of trans-acting siRNAs (ta-siRNAs). However, their roles in melon (Cucumis melo L.) are still unclear. Here, the melon shoot organization 1 (mso1) mutant was identifie

Clustered regularly interspaced short palindromic repeat (CRISPR)-Cas systems are revolutionizing precision genome editing and gene expression control in crop plants. While effective CRISPR-Cas applications traditionally rely on labor-intensive stable genetic transformation to deliver Cas nucleases and guide RNAs into plant cells, plant viruses have emerged as a faster and efficient alternative, a strategy known as virus-induced gene editing (VIGE). Cas12a, Class 2 Type V CRISPR nucleases, are an alternative to broadly used Cas9 for plant genome engineering. Both kind of nucleases offer precis

We have developed and applied a novel strategy that can best be described as in vivo chemical genomics, a concept where populations of any transformable organism may be screened for consequences of novel RNAs or peptides. We created a library of ~800,000 random DNA sequences biased only by third-position nucleotide substitutions that suppress the frequency of termination codons. The sequences may be shuttled to any plant, microbial, or animal expression vector with recombination cloning. We then generated large populations of Arabidopsis thaliana plants, each expressing a randomized DNA sequen

The diversity of organisms, tissues and cells is so great that, to date, no universal method for RNA extraction from these biological materials exist. The RNA isolation technique with a mix of guanidine thiocyanate, phenol, and chloroform is most widely used. Extraction and purification of RNA methods using selling guanidinium-phenol (TRIzol)-based and silica-based column kits have limitations on toxicity, or RNA isolation, particularly for plants, and scaling. The agents' toxicity is particularly relevant when employing for mass analysis in practice while gaining RNA preparations during the p

RNA modifications play pivotal roles in regulating RNA metabolism. Notably, they do not function in isolation, but crosstalk with DNA/protein modifications and other RNA modifications to form multi-layered regulatory networks that cooperatively fine-tune gene expression. In this review, we propose a two-dimensional, mutually exclusive "cis/trans" and "direct/indirect" framework to delineate the mechanisms and functions of four reciprocal modification axes including RNA-DNA, RNA-histone, RNA-non-histone, and RNA-RNA interactions. Furthermore, this RNA modification-centered crosstalk provides gr

Specific targeting of host genes by plant viruses leads to the induction of distinct disease symptoms with devastating consequences for agriculture. However, it is unknown whether plants have evolved genes to specifically inhibit the development of viral disease symptoms. Here we identified the causal gene in 2 Arabidopsis thaliana mutants that develop prominent systemic necrosis after infection with both wild-type cucumber mosaic virus (CMV) and its mutant (CMV-Δ2b), which is defective in the suppression of antiviral RNA interference. We found that antiviral RNAi 5 (AVI5) is located in a larg

A previously undescribed group of related plant viruses has recently been identified within the Benyviridae family. This group is called reclovirids, named after the type species, red clover RNA virus 1 (RCRV1). The single genomic RNA of most reclovirids contains two main open reading frames (ORFs): a large, well-conserved 5′-proximal ORF1 that encodes a viral replicase and a less conserved 5′-distal ORF2 that encodes a polypeptide of unknown function with a C4-type zinc finger motif. In this study, the ORF2 proteins of RCRV1 and a Gymnadenia rhellicani virus, another reclovirid, are found to

Viroids are plant infecting, non - coding RNA molecules of economic importance. Potato spindle tuber viroid (PSTVd), the type species of Pospiviroidae family, has been shown to be affected by specific RNA silencing pathways. Dicer like 1 (DCL1), a key player in micro RNA (miRNA) pathway has been previously linked with PSTVd infectivity. In this report we aim to further dissect the interaction between the miRNA pathway and Pospiviroid virulence. We mainly focused on the Zinc-finger protein SERRATE (SE) a co-factor of DCL1 and core component of miRNA pathway. We generated Nicotiana tabacum and N

Plant viral diseases pose a major threat to perennial fruit crops, where infections often remain latent and persist over long periods, facilitating unnoticed spread through planting material. Recent advances in high-throughput sequencing (HTS) have greatly expanded knowledge of plant viral diversity and plant-virus interactions, including the identification of emerging and re-emerging viruses. However, translating virome-level discoveries into practical disease management tools remains a significant challenge, particularly for field-level surveillance and sustainable crop protection. Plant small RNAs (sRNAs) are pivotal regulators of development, genome stability, and environmental adaptation. In plants, endogenous sRNAs are broadly grouped into microRNAs (miRNAs) and small interfering RNAs (siRNAs). siRNAs can be further subdivided into those derived from noncoding transcripts, such as transposable elements and long noncoding RNAs, and those generated from protein-coding transcripts. Among these, coding transcript-derived siRNAs (ct-siRNAs) represent a critical link between RNA quality control (RQC) and post-transcriptional gene silencing. When RNA decay and RQC pathways

Whether mobile virus-derived siRNAs can pre-immunize uninfected plant tissues has been a long-standing assumption in plant biology. In this issue, Albertini et al. demonstrate that they indeed establish an AGO1-dependent immune zone of adjacent uninfected short-range cells, and this mobile pre-immunization is impacted by viral suppressors of RNA silencing.

The ectopic overexpression of developmental regulator (DR) genes has been reported to improve the transformation in recalcitrant plant species because of the promotion of cellular differentiation during cell culture processes. In other words, the external plant growth regulator (PGR) application during the tissue and cell culture process is still required in cases utilizing DR genes for plant regeneration. Here, the effect of Arabidopsis BABY BOOM (BBM) and WUSCHEL (WUS) on the differentiation of tobacco transgenic cells was examined. We found that the SRDX fusion to WUS, when co-expressed wit

Long non-coding RNAs (lncRNAs) are RNA molecules with functions independent of any protein-coding potential. A whole transcriptome (RNA-seq) study of Arabidopsis shoots under iron sufficient and deficient conditions was carried out to determine the genes that are iron-regulated in the shoots. We identified two previously unannotated transcripts on chromosome 1 that are significantly iron-regulated. We have called this iron-regulated lncRNA, CAN OF SPINACH (COS). cos mutants have altered iron levels in leaves and seeds. Despite the low iron levels in the leaves, cos mutants have higher chloroph

ARGONAUTEs (notably AGO1 and AGO2) are effectors of plant antiviral RNA silencing. AGO1 was shown to be required for the temperature-dependent symptom recovery of Nicotiana benthamiana plants infected with tomato ringspot virus (isolate ToRSV-Rasp1) at 27 °C. In this study, we show that symptom recovery from isolate ToRSV-GYV shares similar hallmarks of antiviral RNA silencing but occurs at a wider range of temperatures (21-27 °C). At 21 °C, an early spike in AGO2 mRNAs accumulation was observed in plants infected with either ToRSV-Rasp1 or ToRSV-GYV but the AGO2 protein was only consistently
