Dissecting the mechanism of NOP56 GGCCUG repeat-associated non-AUG translation using cell-free translation systems.

The repeat expansion in the human genome contributes to neurodegenerative disorders such as spinocerebellar ataxia (SCA) and amyotrophic lateral sclerosis. Transcripts with repeat expansions undergo noncanonical translation called repeat-associated non-AUG (RAN) translation. The NOP56 gene, implicated in SCA36, contains a GGCCTG repeat in its first intron. In tissues of patients with SCA36, poly (Gly-Pro) and poly (Pro-Arg) peptides, likely produced through NOP56 RAN translation in (NOP56-RAN), have been detected. However, the detailed mechanism underlying NOP56-RAN remains unclear. To address

Non-coding RNAs in cerebral cavernous malformation: Regulatory roles and therapeutic implication.

Cerebral cavernous malformation (CCM) is a vascular lesion of the central nervous system. CCM lesions involve multiple pathological processes including cell junction disruption, inflammation and immune dysregulation, and are modulated by several signaling pathways such as MEKK and PI3K. A subset of CCM cases also presents with genetic susceptibility. Non-coding RNAs (ncRNAs) are transcripts that regulate gene expression and protein function, including microRNAs (miRNAs), small nucleolar RNAs (snoRNAs), and long non-coding RNAs (lncRNAs). They are generated from the non-protein-coding portions

SUMOylation- and GAR1-Dependent Regulation of Dyskerin Nuclear and Subnuclear Localization.

The nuclear and subnuclear compartmentalization of the telomerase-associated protein and H/ACA ribonucleoprotein component dyskerin is an important although incompletely understood aspect of H/ACA ribonucleoprotein function. Four SUMOylation sites were previously identified in the C-terminal nuclear/nucleolar localization signal (N/NoLS) of dyskerin. We found that a cytoplasmic localized C-terminal truncation variant of dyskerin lacking most of the C-terminal N/NoLS represents an under-SUMOylated variant of dyskerin compared to wild-type dyskerin. We demonstrate that mimicking constitutive SUM

Possible prognostic value of nucleolar morphology in pathologic cells of B-chronic lymphocytic leukemia.

B-cell chronic lymphocytic leukemia (B-CLL) represents a heterogeneous disease with a very variable outcome. The reliable prognosis of this disease at the time of initial diagnosis is difficult to predict. The purpose of this preliminary study was to utilize the nucleolar morphology and to investigate the incidence of main nucleolar types in leukemic lymphocytes in B-CLL patients to assess their possible predictive value for the disease outcome, in correlation with immunophenotype parameters. The evaluation of nucleolar morphology of pathologic lymphocytes was performed at diagnosis and during

Condensate protein aggregation in ALS/FTD is regulated by GGGGCC-repeat RNA scaffolds.

Biomolecular condensates regulate essential biological processes relevant to health and disease. However, the mechanisms driving pathogenic condensate formation and their therapeutic targeting have not been fully elucidated. In amyotrophic lateral sclerosis and frontotemporal dementia caused by C9orf72 GGGGCC repeat expansions (c9ALS/FTD), the expanded repeat RNA and repeat-associated non-AUG translation products are key pathogenic factors. Here, we show that the GGGGCC-repeat RNA and poly(GR) form cocondensates in vitro and in cellulo. The G-quadruplex and hairpin structures of GGGGCC-repeat

Antibodies in scleroderma: direct pathogenicity and phenotypic associations.

Scleroderma is an autoimmune disease involving endothelial cell damage and fibroblast overproduction of extracellular matrix. Several autoantibodies present in the sera of patients with scleroderma, including anti-endothelial cell, antifibroblast, anti-matrix metalloproteinase, and antifibrillin-1 antibodies, may directly contribute to disease pathogenesis. Scleroderma also is characterized by the presence of antinuclear and antinucleolar antibodies, which correlate with particular phenotypes. These include antitopoisomerase-I, anticentromere, antihistone, anti-polymyositis/scleroderma, anti-T

The Potential of Noncoding RNAs-siRNAs in Cancer Research and Therapy: Challenges and Solutions.

Noncoding RNAs (ncRNAs) are RNA molecules, which play critical roles in regulating gene expression and cellular activities, influencing processes like differentiation, proliferation, and cell survival, unlike messenger RNAs (mRNAs) that act as templates for protein production. Examples of ncRNAs include small interfering RNAs (siRNAs), microRNAs (miRNAs), ribosomal RNAs, transfer RNAs, small nucleolar RNAs (sno RNAs), and small nuclear RNAs (snRNAs). Small interfering RNAs (siRNAs) are a type of noncoding RNA that function primarily by silencing specific genes through a process called RNA inte

Non-coding RNAs regulation in breast cancer pathogenesis.

Breast cancer represents a molecularly heterogeneous disease shaped by complex genetic, epigenetic, and transcriptional dysregulation. Non-coding RNAs (ncRNAs) including microRNAs (miRNAs), long non-coding RNAs (lncRNAs), and circular RNAs (circRNAs) as well as small nucleolar RNAs (snoRNAs), piwi-interacting RNAs (piRNAs), and small nuclear RNAs (snRNAs), have emerged as key epigenetic regulators that integrate multiple layers of gene control. Through interactions with chromatin-modifying enzymes, RNA-binding proteins, and signaling effectors, ncRNAs modulate transcriptional activity, chromat

Dyskeratosis congenita: the diverse clinical presentation of mutations in the telomerase complex.

Dyskeratosis congenita is an inherited syndrome characterised by mucocutaneous features, bone marrow failure, an increased risk of malignancy and other somatic abnormalities. There is a considerable range of clinical severity and in its occult form the disease may present as idiopathic aplastic anaemia. Genes responsible for X-linked, autosomal dominant and autosomal recessive forms of the disease have been identified and been found to encode products involved in telomere maintenance. Premature shortening of telomeres could account for the pathology, affecting the tissues that turn over most r

Lack of WDR36 leads to preimplantation embryonic lethality in mice and delays the formation of small subunit ribosomal RNA in human cells in vitro.

Mutations in WD repeat domain 36 gene (WDR36) play a causative role in some forms of primary open-angle glaucoma, a leading cause of blindness worldwide. WDR36 is characterized by the presence of multiple WD40 repeats and shows homology to Utp21, an essential protein component of the yeast small subunit (SSU) processome required for maturation of 18S rRNA. To clarify the functional role of WDR36 in the mammalian organism, we generated and investigated mutant mice with a targeted deletion of Wdr36. In parallel experiments, we used RNA interference to deplete WDR36 mRNA in mouse embryos and cult

Characterization of the virus-host RNA-RNA interactome across important human pathogenic RNA viruses.

Viruses make extensive use of host cell machinery, however, most systematic studies of virus-host interactions focused on proteins with less attention to nucleic acids. RNA plays important roles in storing, conveying, and regulating genetic information. Our understanding of functional interactions between viral and host RNA is dominated by interactions with micro-RNAs (miRNAs), such as the interaction between hepatitis C virus (HCV) and the liver specific miR-122, critical for viral replication. Methodological developments, however, allow for broader exploration of the RNA interaction landscap

RNAi Knockdown of EHMT2 in Maternal Expression of Prader-Willi Syndrome Genes.

BACKGROUND/OBJECTIVES: Euchromatic histone lysine methyltransferase 2 (EHMT2, also known as G9a) is a mammalian histone methyltransferase that catalyzes the dimethylation of histone 3 lysine 9 (H3K9). On human chromosome 15, the parental-specific expression of Prader-Willi Syndrome (PWS)-related genes, such as SNRPN and SNORD116, are regulated through the genetic imprinting of the PWS imprinting center (PWS-IC). On the paternal allele, PWS genes are expressed whereas the epigenetic maternal silencing of PWS genes is controlled by the EHMT2-mediated methylation of H3K9 in PWS-IC. Here, we measu

Structural analysis of the ribosome assembly factor Nep1, an N1-specific pseudouridine methyltransferase, reveals mechanistic insights.

Nucleolar essential protein 1 (Nep1; also known as ribosomal RNA small subunit methyltransferase Nep1) is a crucial factor in forming small ribosomal subunits in eukaryotes and archaea. Nep1 possesses an S-adenosyl-L-methionine (SAM)-dependent SpoU-TrmD (SPOUT) ribosomal RNA (rRNA) methyltransferase (MTase) fold and catalyzes pseudouridine (Ψ) methylation at specific sites of the small subunit (SSU) rRNA. Mutations in Nep1 proteins result in a severe developmental disorder in humans and reduced growth in yeast, suggesting its role in ribosome biogenesis. In this study, the crystal structures o

Epigenetic and Epitranscriptomic Regulation of Mastitis in Dairy Cattle: A Review.

Mastitis remains the most economically damaging disease in the global dairy industry, and conventional genetic selection based on somatic cell score (SCS) has produced only limited gains in resistance. Epigenetic mechanisms-mitotically heritable yet environmentally responsive and largely reversible modifications that regulate gene expression without altering the DNA sequence-are now emerging as a complementary layer of biological information that can sharpen the prediction of disease susceptibility. This review summarizes current evidence on three classes of epigenetic markers associated with

Inhibition of pancreatic cancer growth by an siRNA targeting SNORA22 and a folic acid-conjugated cationic oligopeptide.

The development of effective small interfering RNA (siRNA) therapeutics for pancreatic ductal adenocarcinoma (PDAC) is severely hindered by formidable physiological barriers restricting systemic stability. To address these critical challenges, we developed an advanced actively targeted drug delivery system (DDS) utilizing a novel regioisomer of a folic acid-conjugated L-2,4-diaminobutyric acid octamer (FA-Dab8α) complexed with strategically chemically modified siRNA targeting the oncogenic small nucleolar RNA SNORA22. Although SNORA22 represents a potent therapeutic target for suppressing PDAC

Loss of Snord116 alters cortical neuronal activity in mice: a preclinical investigation of Prader-Willi syndrome.

Prader-Willi syndrome (PWS) is a neurodevelopmental disorder that is characterized by metabolic alteration and sleep abnormalities mostly related to rapid eye movement (REM) sleep disturbances. The disease is caused by genomic imprinting defects that are inherited through the paternal line. Among the genes located in the PWS region on chromosome 15 (15q11-q13), small nucleolar RNA 116 (Snord116) has been previously associated with intrusions of REM sleep into wakefulness in humans and mice. Here, we further explore sleep regulation of PWS by reporting a study with PWScrm+/p- mouse line, which

Non-coding RNAs as regulators of chromosomal instability in breast cancer.

Breast cancer is a highly heterogeneous disease characterized by extensive genomic and chromosomal instability (CIN), a hallmark that drives tumor evolution, intratumoral heterogeneity, therapeutic resistance, and poor clinical outcomes. Increasing evidence indicates that non-coding RNAs (ncRNAs) are important regulators of genome maintenance and chromosome stability. However, their specific contributions to CIN and the strength of the available evidence remain incompletely understood. This review examines the role of the major ncRNA classes, including circular RNAs, microRNAs, PIWI-interactin

Complete stranded RNA profiling during early mouse gonad development.

Sexual dimorphism in mouse gonads becomes evident at around embryonic day (E)12.5, followed by germ cell differentiation. While prior studies have concentrated on protein-coding genes, our research expands this by profiling the complete spectrum of stranded RNAs including long and short RNAs in one preparation. We identified 2419 differentially expressed genes (DEGs) in the comparison between E12.5 and E11.5 mouse gonads, along with 333 and 770 DEGs in E13.5 versus E12.5 and in E14.5 versus E13.5, respectively. A total of 22 RNA types were annotated, highlighting mRNA, tRNA, long non-coding RN

A muskrat tissue atlas of small non-coding RNAs and their regulatory roles in muskrat musk secretion.

Muskrat musk, secreted by the male muskrat scent gland during the secretion period, is a valuable natural product with promising pharmacological activities. Its synthesis is regulated not only by coding genes but also by small non-coding RNAs (sncRNAs). However, a comprehensive tissue atlas of sncRNAs in muskrats has been lacking. To address this issue, we systematically profiled the expression levels of 6 sncRNA categories (piRNA [PIWI-interacting RNA], miRNA [microRNA], snoRNA [small nucleolar RNA], snRNA [small nuclear RNA], tRNA [transfer RNA], and other RNAs) across 13 tissues of the musk
