Plant Expression of Trans-Encapsidated Viral Nanoparticle Vaccines with Animal RNA Replicons.

In this protocol, we outline how to produce a live viral nanoparticle vaccine in a biosafety level 1 (BSL1) environment. An animal viral vector RNA encapsidated with tobacco mosaic virus (TMV) coat protein can be fully assembled in planta. Agrobacterium cultures containing each component are inoculated together into tobacco leaves and the self-assembled hybrid nanoparticle vaccine is harvested 4 days later and purified with a simple PEG precipitation. The viral RNA delivery vector is derived from the BSL1 insect virus, Flock House virus (FHV), and replicates in human and animal cells but does

Impact of milk components on recovery of viral RNA from MS2 bacteriophage.

Noroviruses are responsible for approximately 44 % of outbreaks involving dairy products for which causative agents are reported. Recovery of viruses from milk and dairy products is a difficult task. The role of different components of milk in the recovery of viral RNA was evaluated in this study. Four model milk formulations (A-D) were prepared by mixing different combinations of lactose, whey protein, casein, and fat in water. Each model formulation was spiked with five concentrations of bacteriophage MS2. The phenol-guanidine thiocyanate-chloroform protocol was used for extracting viral RNA

Detection of viral RNA from paraffin-embedded tissues after prolonged formalin fixation.

BACKGROUND: Isolating amplifiable RNA from formalin-fixed, paraffin-embedded (FFPE) tissues is more difficult than isolating DNA because of RNases, chemical modification of the RNA, and cross-linking of nucleic acids and proteins. Tissues containing infectious disease agents that require biosafety level (BSL)-3 and -4 necessitate fixation times of 21 and 30 days, respectively. OBJECTIVE: To improve procedures for extracting RNA from these FFPE tissues and detect the RNA with the more sensitive TaqManbased reverse transcriptase (RT)-PCR. STUDY DESIGN: Through a single modification of a commer

Mycophenolic acid inhibits dengue virus infection by preventing replication of viral RNA.

Dengue fever is a mosquito-borne viral disease of global importance with no available antiviral therapy. We assessed the ability of mycophenolic acid (MPA), a drug currently used as an immunosuppressive agent, to inhibit dengue virus (DV) antigen expression, RNA replication, and virus production. Pharmacological concentrations of MPA effectively blocked DV infection, decreasing the percentage of infected cells by 99% and the levels of secreted virus by up to a millionfold. Results were reproduced with four hepatoma cell lines and different flaviviruses, including a recent West Nile virus isola

Detection of yellow fever viral RNA by nucleic acid hybridization and viral antigen by immunocytochemistry in fixed human liver.

Histopathologic examination of liver from patients with yellow fever is often not diagnostic. We therefore compared 2 virus-specific assays applicable to fixed liver, in situ nucleic acid hybridization and an immunocytochemical [alkaline phosphatase-antialkaline phosphatase (APAAP)] technique. Yellow fever structural gene sequences were detected by use of 35S-labeled negative-sense RNA probe (but not by immunocytochemistry) in 11 of 17 livers from children with fatal illness during the 1965 epidemic in Senegal. These fixed liver samples had been stored at ambient temperatures for 23 years. Bot

Viral RNA-binding ability conferred by SUMOylation at PB1 K612 of influenza A virus is essential for viral pathogenesis and transmission.

Posttranslational modifications, such as SUMOylation, play specific roles in the life cycle of invading pathogens. However, the effect of SUMOylation on the adaptation, pathogenesis, and transmission of influenza A virus (IAV) remains largely unknown. Here, we found that a conserved lysine residue at position 612 (K612) of the polymerase basic protein 1 (PB1) of IAV is a bona fide SUMOylation site. SUMOylation of PB1 at K612 had no effect on the stability or cellular localization of PB1, but was critical for viral ribonucleoprotein (vRNP) complex activity and virus replication in vitro. When t

Decoding the Structural Complexity of Viral RNAs with SHAPE to Guide Antiviral Therapeutics.

RNA viruses encode multiple layers of regulatory information within their genomes, extending beyond their protein-coding sequences. Through local secondary structures and long-range RNA-RNA interactions, viral RNAs control essential steps of the viral life cycle, including translation, replication, genome cyclization, packaging, and evasion of host defenses. Over the last two decades, chemical probing approaches-particularly Selective 2'-Hydroxyl Acylation analyzed by a primer extension (SHAPE) and its high-throughput derivatives-have transformed our ability to investigate these structures at

RNA Therapeutics in Viral Infections and Cancer: Mechanisms, Challenges, and Prospects: A Review.

Background: RNA therapeutics represent a rapidly advancing field with significant potential for treating viral infections and cancer. This review examines the current landscape of RNA-based strategies, including siRNA, miRNA mimics, and antisense oligonucleotides. For viral infections, the focus is on hepatitis B (HBV) and C (HCV), HIV, and SARS-CoV-2. Approaches include targeting viral transcripts directly (e.g., siRNAs against HBV surface antigen) or host factors critical for viral replication (e.g., anti-miR-122 miravirsen for HCV). The successful development of mRNA vaccines for COVID-19 i

Congenital dengue with detection of viral RNA in cerebrospinal fluid: A case report.

Dengue virus infection is the most common arbovirus disease worldwide, and its spread has increased the relevance of less common forms, such as vertical transmission. Congenital dengue poses a diagnostic challenge due to its nonspecific presentation and overlap with late-onset sepsis. Transmission occurs during maternal viremia, especially when the infection occurs in the days leading up to delivery, and may present with fever and hematological abnormalities. We present the case of a 35-week preterm newborn, the daughter of a mother with confirmed dengue before delivery, who developed a fever

Examples of Structural Motifs in Viral Genomes and Approaches for RNA Structure Characterization.

The relationship between conserved structural motifs and their biological function in the virus replication cycle is the interest of many researchers around the world. RNA structure is closely related to RNA function. Therefore, technological progress in high-throughput approaches for RNA structure analysis and the development of new ones are very important. In this mini review, we discuss a few perspectives on the structural elements of viral genomes and some methods used for RNA structure prediction and characterization. Based on the recent literature, we describe several examples of studies

Epstein-Barr Virus-Encoded RNAs: Key Molecules in Viral Pathogenesis.

The Epstein-Barr virus (EBV) is known as an oncogenic herpesvirus that has been implicated in the pathogenesis of various malignancies. EBV-encoded RNAs (EBERs) are non-coding RNAs expressed abundantly in latently EBV-infected cells. Herein, I summarize the current understanding of the functions of EBERs, including the interactions with cellular factors through which EBERs contribute to EBV-mediated pathogenesis. Previous studies have demonstrated that EBERs are responsible for malignant phenotypes in lymphoid cells, and can induce several cytokines that can promote the growth of various EBV-i

INHERITANCE OF INTRACELLULAR VIRAL RNA IN A MULTISCALE MODEL OF HEPATITIS C INFECTION.

Multiscale mathematical models of hepatitis C infection have been instrumental in our understanding of direct acting antivirals. These models include the mechanisms driving intracellular viral production and explicitly model the intracellular concentration of viral RNA. However, incorporating proliferation of infected hepatocytes in these models can be subtle, as infected daughter cells inherit viral RNA from the proliferating mother cell. Here, we show how to incorporate this inheritance within a multiscale model of HCV infection. As in typical multiscale models of HCV infection, we show that

Optical Method for the Detection of Viral RNA Using an Optical Fiber Sensor.

This study introduces a fiber-optic sensor functionalized with a sensing probe for SARS-CoV-2 RNA detection. The sensor employs a microsphere design at the sensor's tip, enhanced with a gold layer and oligonucleotide probes, to achieve high sensitivity and specificity. Utilizing optical interference, the system enables near real-time monitoring of viral RNA at concentrations as low as 10-12 M. While the sensor's sensitivity is lower than that of the RT-PCR, it excels in speed, portability, and scalability, making it suitable for point-of-care diagnostics, environmental monitoring, and large-sc

Detection by Single-Cell RNA Sequencing of Virally Mediated Skin Diseases.

Viruses are well-documented agents of specific skin diseases. However, their role and precise mechanism of action in other skin diseases remain unknown. We describe a single-cell RNA-sequencing-based strategy to interrogate human skin biopsies for viral transcripts, permitting detection of viral infection within a sample, single-cell resolution of virally infected cells and identification of subsequent transcriptomic perturbations. We validate our pipeline with 100% sensitivity and specificity by (i) detecting Merkel cell polyomavirus in Merkel cell carcinoma samples, (ii) detecting specific h

An RNA Domain Imparts Specificity and Selectivity to a Viral DNA Packaging Motor.

UNLABELLED: During assembly, double-stranded DNA viruses, including bacteriophages and herpesviruses, utilize a powerful molecular motor to package their genomic DNA into a preformed viral capsid. An integral component of the packaging motor in the Bacillus subtilis bacteriophage ϕ29 is a viral genome-encoded pentameric ring of RNA (prohead RNA [pRNA]). pRNA is a 174-base transcript comprised of two domains, domains I and II. Early studies initially isolated a 120-base form (domain I only) that retains high biological activity in vitro; hence, no function could be assigned to domain II. Here w

Regulation of Viral RNA Synthesis by the V Protein of Parainfluenza Virus 5.

UNLABELLED: Paramyxoviruses include many important animal and human pathogens. The genome of parainfluenza virus 5 (PIV5), a prototypical paramyxovirus, encodes a V protein that inhibits viral RNA synthesis. In this work, the mechanism of inhibition was investigated. Using mutational analysis and a minigenome system, we identified regions in the N and C termini of the V protein that inhibit viral RNA synthesis: one at the very N terminus of V and the second at the C terminus of V. Furthermore, we determined that residues L16 and I17 are critical for the inhibitory function of the N-terminal re

Potential of antiviral therapy and prophylaxis for controlling RNA viral infections of livestock.

With intensification of trade, livestock are increasingly exposed to severe animal diseases caused by a range of RNA viruses. Recent prime examples include outbreaks of foot-and-mouth disease (FMD), peste des petits ruminants, Rift Valley fever and bluetongue. To minimise their impact, controlling the spread of virus is of utmost importance. Good quality, reliable vaccines exist for some, although not all, of these diseases, but suffer from a set of drawbacks, not the least of which being the time needed to trigger the immune response (i.e. "immunity-gap"). Effective, rapid control tools are,
