GSK3/shaggy-like kinase 1 ubiquitously regulates cell growth from Arabidopsis to Moso bamboo (Phyllostachys edulis).

Moso bamboo (Phyllostachys edulis) is one of the fastest growing species with a maximum growth rate of 1 m/day. However, the regulator genes for this explosive growth phenomenon have not been functionally studied. Here, we found that Moso bamboo GSK3/shaggy-like kinase 1 (PeGSK1) acts as a negative regulator of cell growth. Over-expression of PeGSK1 in Arabidopsis showed significant growth arrest phenotypes, including dwarfism, small leaves, reduced cell length, and disturbed cell elongation of petiole. Furthermore, Overexpression of PeGSK1 fully inhibited the longer hypocotyl phenotype of Ara

Inhibition of Glucose-Induced Glycation of HSA by Pioglitazone: Multi-Spectroscopic and Bioinformatic Evidence.

Diabetes mellitus is a growing health concern that causes numerous complications. Glycation produces advanced glycation end-products (AGEs), which promote diabetic complications. Targeting glycation is a strategy for combating the progression of diabetic complications. Pioglitazone enhances insulin sensitivity in patients with type 2 diabetes mellitus, but its impact on glycation remains unclear. This study aims to evaluate whether pioglitazone can inhibit glucose-induced glycation of human serum albumin (HSA), using in vitro assays and in silico tools. Pioglitazone inhibited >70% of early gly

Hydration-induced dynamical changes in lyophilised and weakly hydrated apoferritin: insights from molecular dynamics simulation.

The dynamics and functionality of proteins are significantly influenced by their interaction with water. For lyophilised (i.e. h ≤ 0.05 where h = g of H2O per g of protein) and weakly hydrated systems (i.e. h ≤ 0.38) hydration generally enhances protein mobility above the so-called 'dynamical transition' temperature (Td > 220 K). However, water-induced mobility hindrance at low temperatures (T < 175 K) has been reported in various proteins of varying secondary structure; namely green fluorescent protein (GFP), pig liver esterase, lysozyme, ribonuclease A (RNAse A) and apoferritin. By focussing

New dynamic scoring method for deep evaluation of naloxegol as β-tubulin binding inhibitor.

We report a new scoring method for rating the performance of ligands on same protein, using their extensive dynamic flexibility properties, binding with protein and impact on receptor protein. Based on molecular dynamics (MD), this method is more accurate than single-point energy calculations. This method identified an ideal FDA-approved drug as β-tubulin microtubule inhibitor with improved attributes compared to commercial microtubule disassembly inhibitor, Paclitaxel (PTX). We started with virtual screening (VS) of FDA-approved drugs inside PTX's binding pocket (A) of human β-tubulin protein

Effects of different force fields on the structural character of α synuclein β-hairpin peptide (35-56) in aqueous environment.

The hallmark of Parkinson's disease (PD) is the intracellular protein aggregation forming Lewy Bodies (LB) and Lewy neuritis which comprise mostly of a protein, alpha synuclein (α-syn). Molecular dynamics (MD) simulation methods can augment experimental techniques to understand misfolding and aggregation pathways with atomistic resolution. The quality of MD simulations for proteins and peptides depends greatly on the accuracy of empirical force fields. The aim of this work is to investigate the effects of different force fields on the structural character of β hairpin fragment of α-syn (residu

Molecular Characterization of Helicase and Nuclease Domains in PPV5 NS1 from Mexican Full-Length Sequence.

PPV5 NS1 is a nonstructural and multifunctional protein comprising helicase and nuclease domains. The helicase domain contains conserved motifs from superfamily 3 helicases, including Walker A, Walker B, Motif B', Motif C, and Box VII, whereas the nuclease domain consists of glutamate, a HUH motif, lysine, and tyrosine. In Mexico, the reported prevalence of PPV5 is higher than in other countries, with notable amino acid differences compared with pathogenic PPVs. This study compares the helicase and nuclease domains from a full-length PPV5 NS1 sequence with porcine parvovirus 1 (PPV1) and canin

Mechanism of Mutation in G Protein-Gated Inwardly Rectifying K+ Channel in Familial Hyperaldosteronism-Type III: Residue Fluctuations and Conformational Instability.

Primary aldosteronism (PA) is the most common cause of secondary hypertension and accounts for 5-15% of hypertensive patients. Familial hyperaldosteronism, a monogenic cause of PA, accounts for ~1-5% of cases. Familial hyperaldosteronism type III results from mutations in the KCNJ5 gene, which lead to excessive aldosterone production and hypertension due to dysfunction of the GIRK4 channel in the adrenal gland. Despite the importance of KCNJ5 in PA pathogenesis, little is known about the molecular mechanisms underlying germline KCNJ5 mutations and their functional consequences. This study expl

Destabilisation of Alzheimer's amyloid-β protofibrils by Baicalein: mechanistic insights from all-atom molecular dynamics simulations.

Alzheimer's disease (AD) is the most common form of dementia and the fifth leading cause of death globally. Aggregation and deposition of neurotoxic Aβ fibrils in the neural tissues of the brain is a key hallmark in AD pathogenesis. Destabilisation studies of the amyloid-peptide by various natural molecules are highly relevant due to their neuroprotective and therapeutic potential for AD. We performed molecular dynamics (MD) simulation to investigate the destabilisation mechanism of amyloidogenic protofilament intermediate by Baicalein (BCL), a naturally occurring flavonoid. We found that the

A Novel Approach of SWATH-Based Metabolomics Analysis Using the Human Metabolome Database Spectral Library.

Metabolomics is a potential approach to paving new avenues for clinical diagnosis, molecular medicine, and therapeutic drug monitoring and development. The conventional metabolomics analysis pipeline depends on the data-independent acquisition (DIA) technique. Although powerful, it still suffers from stochastic, non-reproducible ion selection across samples. Despite the presence of different metabolomics workbenches, metabolite identification remains a tedious and time-consuming task. Consequently, sequential windowed acquisition of all theoretical MS (SWATH) acquisition has attracted much att

Computational insights of K1444N substitution in GAP-related domain of NF1 gene associated with neurofibromatosis type 1 disease: a molecular modeling and dynamics approach.

The NF1 gene encodes for neurofibromin protein, which is ubiquitously expressed, but most highly in the central nervous system. Non-synonymous SNPs (nsSNPs) in the NF1 gene were found to be associated with Neurofibromatosis Type 1 disease, which is characterized by the growth of tumors along nerves in the skin, brain, and other parts of the body. In this study, we used several in silico predictions tools to analyze 16 nsSNPs in the RAS-GAP domain of neurofibromin, the K1444N (K1423N) mutation was predicted as the most pathogenic. The comparative molecular dynamic simulation (MDS; 50 ns) betwee

Investigating the structural changes of myosin under high pressure processing by molecular dynamics simulations.

High-pressure processing (HPP) exerts paradoxical effects on myosin, simultaneously promoting molecular unfolding and supramolecular aggregation, yet the underlying mechanisms remain unresolved at atomic resolution. This study employed all-atom molecular dynamics simulations at gradient pressures (0.1-450 MPa) using complementary monomer and motor domain contact models. The monomer exhibited pressure-induced disruption of intramolecular hydrogen bonds, increased per-residue flexibility (RMSF) and radius of gyration (R g), and expanded the free energy landscape (FEL) toward higher-energy states

Prokaryotically expressed IBDV VP2 virus-like particles: Stability and protective efficacy.

Infectious bursal disease virus (IBDV) causes severe immunosuppression in chickens, and traditional vaccines have potential safety risks. Virus-like particles (VLPs) are ideal vaccine candidates with high immunogenicity and safety, but their stability mechanism remains unclear. The IBDV VP2 protein was expressed in Escherichia coli using the pColdII-SUMO-VP2 vector, and self-assembled into 20 nm VLPs after purification and tag removal. Stability assays showed VLPs were significantly more stable than monomeric VP2, remaining intact at 4°C for over 180 days. Circular dichroism (CD) and molecular

Elucidating the Antiglycation Potential of Plumbagin Against Methylglyoxal-Induced Glycation of Bovine Liver Catalase.

Non-enzymatic glycosylation of proteins leads to the formation of advanced glycation end products (AGEs), implicated in oxidative stress and the progression of several chronic diseases. Among the reactive carbonyl compounds, methylglyoxal (MGO) is highly potent in inducing glycoxidative damage by modifying proteins. Herein, we investigated the protective effect of plumbagin, a naphthoquinone derived from Plumbago zeylanica, to counteract MGO-induced glycation of catalase, employing integrated biophysical and computational approaches.
