Localization-based super-resolution imaging meets high-content screening.

Single-molecule localization microscopy techniques have proven to be essential tools for quantitatively monitoring biological processes at unprecedented spatial resolution. However, these techniques are very low throughput and are not yet compatible with fully automated, multiparametric cellular assays. This shortcoming is primarily due to the huge amount of data generated during imaging and the lack of software for automation and dedicated data mining. We describe an automated quantitative single-molecule-based super-resolution methodology that operates in standard multiwell plates and uses a

Fortunate molecules boost signal to background ratio and localization precision in correlation based single molecule localization microscopy.

Single-molecule localization microscopy (SMLM) can decipher fine details that are otherwise impossible using diffraction-limited microscopy. Often, the reconstructed super-resolved images suffer from noise, strong background and are prone to false detections that may impact quantitative imaging. To overcome these limitations, we propose a technique (corrSMLM) that recognizes and detects fortunate molecules (molecules with long blinking cycles) from the recorded data. The method uses correlation between two or more consecutive frames to identify and isolate fortunate molecules that blink longer

Identification of Senescence-Associated β-Galactosidase With Single-Molecule Resolution.

The majority of human senescent cells exhibit overexpression of senescence-associated β-galactosidase (SA-β-gal), rendering this enzyme the most extensively utilized biomarker of senescence and a key prodrug target for intervening in aging. However, strategies for the authentic in situ identification of SA-β-gal with single-molecule resolution have not been established, limiting the accuracy of senescence targeting. Here we present an unprecedented molecular approach to identify SA-β-gal in a manner that avoids dissociation from the target enzyme, which integrates the atomic hybridization of S

PAINTpro: Protein-Based PAINT in Living Cells Using Engineered Reversible Bilirubin-Binding Fluorescent Protein.

Point accumulation for imaging in nanoscale topography (PAINT) is a single-molecule localization microscopy (SMLM) technique that achieves nanometer-level resolution, enabling direct observation of complex subcellular structures. However, its application in living cells remains limited by the lack of suitable labeling strategies and the challenge of imaging dynamic cellular structures over extended periods. In this study, we introduce PAINTpro, a protein-based PAINT technique that facilitates live-cell SMLM imaging and visualizes dynamic structures at the nanoscale. PAINTpro utilizes an engine

High density 3D localization microscopy using sparse support recovery.

Single-molecule localization microscopy methods offer high spatial resolution, but they are not always suitable for live cell imaging due to limited temporal resolution. One strategy is to increase the density of photoactivated molecules present in each image, however suitable analysis algorithms for such data are still lacking. We present 3denseSTORM, a new algorithm for localization microscopy which is able to recover 2D or 3D super-resolution images from a sequence of diffraction limited images with high densities of photoactivated molecules. The algorithm is based on sparse support recover

Covalent Protein Labeling and Improved Single-Molecule Optical Properties of Aqueous CdSe/CdS Quantum Dots.

Semiconductor quantum dots (QDs) have proven to be superior probes for single-molecule imaging compared to organic or genetically encoded fluorophores, but they are limited by difficulties in protein targeting, their larger size, and on-off blinking. Here, we report compact aqueous CdSe/CdS QDs with significantly improved bioconjugation efficiency and superior single-molecule optical properties. We have synthesized covalent protein labeling ligands (i.e., SNAP tags) that are optimized for nanoparticle use, and QDs functionalized with these ligands label SNAP-tagged proteins ∼10-fold more effic

Employing molecular beacons to assess in vitro transcription with single-molecule resolution.

Transcription is a vital cellular process in which RNA polymerase produces messenger RNAs (mRNA) from a DNA template. Many transcription systems have been developed to reproduce this process in vitro and in the confined environment of giant unilamellar vesicles (GUVs). However, these systems and the studies employing them often use DNA concentrations significantly higher than those found in natural cells, which typically contain a single DNA copy. In this work, we introduce single-molecule in vitro transcription (smIVT) that overcomes this limitation, enabling the visualization and tracking of

A Standardized Prism-Based TIRF Platform for Quantitative Single-Molecule Fluorescence Studies of Biomolecular Dynamics.

Single-molecule Förster resonance energy transfer (smFRET) enables direct measurement of nanoscale conformational dynamics and heterogeneity in biomolecules, but quantitative interpretation of smFRET data critically depends on well-controlled excitation geometry, low background fluorescence, robust calibration, and reproducible data-analysis workflows. Prism-based total internal reflection fluorescence (pTIRF) microscopy provides important advantages for such measurements by physically separating excitation and emission paths and generating a highly confined evanescent field, yet practical gui

Ganglioside Functions in Extracellular Vesicles as Revealed by Single-Particle Tracking.

Extracellular vesicles play roles as critical mediators of cell-cell communications. We recently discovered that ganglioside content in extracellular vesicles was approximately 30 times higher than in cells, and GM1 in extracellular vesicles specifically binds to laminin. In this chapter, we describe a method to prepare cells expressing specific gangliosides and introduce in vitro experiments to evaluate the binding ability of extracellular vesicles and liposomes containing gangliosides to the extracellular matrix.

Single-Molecule Localization Microscopy in vivo at the Drosophila Neuromuscular Junction.

Single-molecule localization microscopy (SMLM) has provided unique insight into the biophysical and nanoscale molecular mechanisms that underpin fundamental cellular functions. Nonetheless, due to technical limitations and challenges, much of the current work on real-time SMLM has relied heavily on in vitro or in cellulo model systems, which may not comprehensively reflect molecular dynamics in vivo. The current chapter acts as a guide for experimenters aiming to extend their research into in vivo or ex vivo SMLM, highlighting the obstacles and challenges that become apparent when attempting t

High-Throughput Single-Molecule Microscopy with Adaptable Spatial Resolution Using Exchangeable Oligonucleotide Labels.

Super-resolution microscopy facilitates the visualization of cellular structures at a resolution approaching the molecular level. Especially, super-resolution techniques based on the localization of single molecules have relatively modest instrument requirements and are thus good candidates for adoption in bioimaging. However, their low-throughput nature hampers their applicability in biomolecular research and screening. Here, we propose a workflow for more efficient data collection, starting with the scanning of large areas using fast fluctuation-based imaging, followed by single-molecule loc

Tracking single particles for hours via continuous DNA-mediated fluorophore exchange.

Monitoring biomolecules in single-particle tracking experiments is typically achieved by employing fixed organic dyes or fluorescent fusion proteins linked to a target of interest. However, photobleaching typically limits observation times to merely a few seconds, restricting downstream statistical analysis and observation of rare biological events. Here, we overcome this inherent limitation via continuous fluorophore exchange using DNA-PAINT, where fluorescently-labeled oligonucleotides reversibly bind to a single-stranded DNA handle attached to the target molecule. Such versatile and facile

Quantitative and Predictive Folding Models from Limited Single-Molecule Data Using Simulation-Based Inference.

Single-molecule force spectroscopy resolves folding dynamics one molecule at a time, but extracting quantitative free-energy landscapes typically requires extensive datasets and careful instrument calibration to disentangle the molecule from linker and apparatus artifacts. We introduce a simulation-based inference framework that combines physics-based modeling with deep learning to recover the Bayesian posterior of a folding model directly from a single short trajectory. A 2-s constant-force measurement of a DNA hairpin is sufficient to reconstruct the folding landscape, matching deconvolution

Protein function evolution through the lens of conformational dynamics: A single-molecule perspective.

Understanding how proteins evolve requires moving beyond the classical sequence-structure paradigm toward a framework that incorporates conformational dynamics as a substrate of innovation. Within this framework, function emerges not only from single structures but from an ensemble encoded in the sequence. In this context, single-molecule Förster resonance energy transfer, which resolves heterogeneous and transient conformations inaccessible to ensemble methods, has shown that dynamics can tune activity, specificity, and regulation. Importantly, disordered proteins - which maintain biochemical

Self-limiting multimerization of α-synuclein on membrane and its implication in Parkinson's diseases.

α-Synuclein (α-syn), a crucial molecule in Parkinson's disease (PD), is known for its interaction with lipid membranes, which facilitates vesicle trafficking and modulates its pathological aggregation. Deciphering the complexity of the membrane-binding behavior of α-syn is crucial to understand its functions and the pathology of PD. Here, we used single-molecule imaging to show that α-syn forms multimers on lipid membranes with huge intermultimer distances. The multimers are characterized by self-limiting growth, manifesting in concentration-dependent exchanges of monomers, which are fast at m

Secondary Nucleation of Aβ Revealed by Single-Molecule and Computational Approaches.

Understanding the mechanisms underlying amyloid-β (Aβ) aggregation is pivotal in the context of Alzheimer's disease. This study aims to elucidate the secondary nucleation process of Aβ42 peptides by combining experimental and computational methods. Using a newly developed nanopipette-based amyloid seeding and translocation assay, confocal fluorescence spectroscopy, and molecular dynamics simulations, the influence of the seed properties on Aβ aggregation is investigated. Both fragmented and unfragmented seeds played distinct roles in the formation of oligomers, with fragmented seeds facilitati

Nanoscale Membrane Budding Induced by CTxB and Detected via Polarized Localization Microscopy.

For endocytosis and exocytosis, membranes transition among planar, budding, and vesicular topographies through nanoscale reorganization of lipids, proteins, and carbohydrates. However, prior attempts to understand the initial stages of nanoscale bending have been limited by experimental resolution. Through the implementation of polarized localization microscopy, this article reports the inherent membrane bending capability of cholera toxin subunit B (CTxB) in quasi-one-component-supported lipid bilayers. Membrane buds were first detected with <50 nm radius, grew to >200 nm radius, and extended

Obtaining 3D super-resolution images by utilizing rotationally symmetric structures and 2D-to-3D transformation.

Super-resolution imaging techniques have provided unprecedentedly detailed information by surpassing the diffraction-limited resolution of light microscopy. However, in order to derive high quality spatial resolution, many of these techniques require high laser power, extended imaging time, dedicated sample preparation, or some combination of the three. These constraints are particularly evident when considering three-dimensional (3D) super-resolution imaging. As a result, high-speed capture of 3D super-resolution information of structures and dynamic processes within live cells remains both d

Spectral demixing avoids registration errors and reduces noise in multicolor localization-based super-resolution microscopy.

Multicolor single molecule localization-based super-resolution microscopy (SMLM) approaches are challenged by channel crosstalk and errors in multi-channel registration. We recently introduced a spectral demixing-based variant of direct stochastic optical reconstruction microscopy (SD-dSTORM) to perform multicolor SMLM with minimal color crosstalk. Here, we demonstrate that the spectral demixing procedure is inherently free of errors in multicolor registration and therefore does not require multicolor channel alignment. Furthermore, spectral demixing significantly reduces single molecule noise

A cytoplasmic dynein tail mutation impairs motor processivity.

Mutations in the tail of the cytoplasmic dynein molecule have been reported to cause neurodegenerative disease in mice. The mutant mouse strain Legs at odd angles (Loa) has impaired retrograde axonal transport, but the molecular deficiencies in the mutant dynein molecule, and how they contribute to neurodegeneration, are unknown. To address these questions, we purified dynein from wild-type mice and the Legs at odd angles mutant mice. Using biochemical, single-molecule, and live-cell-imaging techniques, we find a marked inhibition of motor run-length in vitro and in vivo, and significantly alt
