scRCA: A Siamese network-based pipeline for annotating cell types using noisy single-cell RNA-seq reference data.

Accurate cell type annotation is fundamentally critical for single-cell sequencing (scRNA-seq) data analysis to provide insightful knowledge of tissue-specific cell heterogeneity and cell state transition tracking. Cell type annotation is usually conducted by comparative analysis with known data (i.e., reference) - which contains a presumably accurate representation of cell types. However, this assumption is often problematic, as factors such as human errors in wet-lab experiments and methodological limitations can introduce annotation errors in the reference dataset. As current pipelines for

Single-Cell RNA Sequencing Revealed the Role of Interferon-Gamma Related Genes in Primary Sjögren's Syndrome.

Primary Sjögren's syndrome (pSS) is a chronic autoimmune disorder. Dysregulated interferon-gamma (IFN-γ) signalling is implicated in pSS pathogenesis, yet the underlying mechanisms remain elusive. This study aimed to identify key IFN-γ-associated diagnostic genes and delineate their roles in immune dysregulation using peripheral blood transcriptomic and single-cell RNA sequencing (scRNA-seq) data. Publicly available Gene Expression Omnibus (GEO) datasets were used, and the bioinformatics findings were further supported by reverse transcription-quantitative PCR (RT-qPCR) validation. Peripheral

Constructing cell-type-specific gene regulatory networks from cell-cell communication and a global gene regulatory network.

Accurately inferring cell-type-specific gene regulatory networks (GRNs) is crucial for understanding cellular heterogeneity, lineage determination, and disease progression mechanisms. Although single-cell RNA sequencing (scRNA-seq) enables high-resolution expression profiling, its inherent sparsity and high noise levels pose challenges to reliable GRN reconstruction. To address these issues, we propose cell type-specific gene regulatory network (CTN), a regulatory inference framework based on bilateral self-representation matrix decomposition, which integrates bulk RNA-seq data with scRNA-seq

Reduced Gene Module for Spatial Transcriptomics Recapitulates Single-Cell Molecular Classifications of Glioblastoma.

Glioblastoma, IDH-wildtype, is the most common and malignant adult-type diffuse glioma. It is characterized by extensive heterogeneity and poor prognosis. Recent single-cell RNA-sequencing studies have revealed distinct transcriptional programs that define cellular states such as astrocyte-like, mesenchymal-like, neural-progenitor-cell-like, and oligodendrocyte-progenitor-cell-like. However, their spatial context remains unclear because of the limitations of single-cell and spot-based spatial transcriptomics. In the present study, we applied a single-cell molecular classification of glioblasto

LRT: Integrative analysis of scRNA-seq and scTCR-seq data to investigate clonal differentiation heterogeneity.

Single-cell RNA sequencing (scRNA-seq) data has been widely used for cell trajectory inference, with the assumption that cells with similar expression profiles share the same differentiation state. However, the inferred trajectory may not reveal clonal differentiation heterogeneity among T cell clones. Single-cell T cell receptor sequencing (scTCR-seq) data provides invaluable insights into the clonal relationship among cells, yet it lacks functional characteristics. Therefore, scRNA-seq and scTCR-seq data complement each other in improving trajectory inference, where a reliable computational

Key genes identified in ammonia-induced cell death during pediatric sepsis: Machine learning, single-cell, and virtual gene knockout approaches.

BACKGROUND: Sepsis is a life-threatening organ dysfunction caused by a dysregulated immune response to infection. Ammonia-induced cell death (AICD) is a novel form of cell death, and its association with sepsis remains unclear. This study aims to identify key genes involved in AICD in pediatric sepsis. METHOD: Obtain batch transcriptome (bulk RNA) and single-cell transcriptome (scRNA) data of pediatric sepsis from the Gene Expression Omnibus (GEO) database. Screen for differentially expressed genes (DEGs) and key module genes of weighted gene co-expression networks in the bulk RNA data, and t

Single-Cell Analysis Identified a Recurrent Malignant-Associated Transcriptional State in Colorectal Cancer.

Colorectal cancer (CRC) exhibits substantial molecular heterogeneity, yet detailed single-cell transcriptomic data from Japanese patients remain limited. Here, we performed single-cell RNA sequencing (scRNA-seq) on tumor tissues and adjacent normal tissues from four Japanese CRC patients to characterize malignant cell populations. We identified a common cancer-associated cell cluster observed across all four cases, characterized by high expression of the long noncoding RNA KCNQ1 opposite strand/antisense transcript 1 (KCNQ1OT1). Further analysis revealed a marked decrease in Ras Association Do

Reconstruction of cell diversity and cell lineages from somatic mutations in single-cell transcriptomic data.

Single-cell RNA sequencing (scRNA-seq) enables high-resolution profiling of individual cells. However, inferring temporal relationships among cells remains a challenge. Here, we present real-time course analysis (RTCA), a simple direct phylogenetic signal framework that reconstructs cell lineages from somatic variants detected across cells using variants derived from nuclear-encoded transcripts in scRNA-seq data. Our simulations demonstrate that only a modest increase in informative variant sites is sufficient to maintain accurate tree reconstruction, even with a tenfold increase in the number

Analytical Methods and Application of Single-Cell and Single-Nucleus Transcriptomics in the Study of Ischemic Stroke.

BACKGROUND: Ischemic stroke remains a leading cause of mortality and long-term disability worldwide, with complex and heterogeneous pathophysiological processes. Single-cell and single-nucleus RNA sequencing (sc/snRNA-seq) has been increasingly applied to investigate cellular heterogeneity at high resolutions. METHODS: We systematically searched PubMed, Web of Science, and Embase to identify studies that applied sc/snRNA-seq in ischemic stroke research. Based on the retrieved literature, we summarized the bioinformatic analytical methods and application strategies reported in these studies, f

Single-cell profiling defines cellular ecosystems and malignant cell state coupling across pan-cancer tumor microenvironments.

Tumors are embedded within complex microenvironments composed of malignant, immune and stromal cells, yet how coordinated cellular organization shapes tumor biology across cancers remains incompletely understood. Here we integrate single-cell transcriptomic profiles from over two million cells spanning 19 human epithelial cancers to construct a comprehensive pan-cancer atlas of tumor microenvironment (TME) organization. We identify cell subsets selectively enriched in tumors compared with normal tissues and show that their relative abundance is associated with clinical outcomes. By clustering

ObjectiveColon cancer ranks among the most prevalent malignancies globally. Despite advances in therapy, patients' prognosis remains poor, particularly in advanced stages. Programed cell death (PCD), including over 20 patterns, plays a pivotal role in colon cancer progression. However, a systematic analysis of the PCD regulatory network in colon cancer is lacking.MethodsWe comprehensively analyzed various PCD patterns in colon cancer using bulk transcriptomic and single-cell transcriptomic data from GEO and TCGA databases. Multiple machine learning algorithms were used to identify Key PCD patt

Deciphering the single-cell transcriptomic atlas of donkey (Equus asinus) gonad development in early gestation.

In donkey reproduction, the extended reproductive cycle is a pivotal factor contributing to the low reproductive rate. Gonadal development represents a highly complex biological process that involves sex determination and subsequent progression toward ovarian maturation. Currently, the mechanisms underlying ovarian development in donkeys remain poorly understood. To address this gap, we constructed single-cell transcriptome maps of the gonads of donkey embryos during pregnancy at four and eight weeks, thereby identifying the major cell types involved. During development, the morphology of the

Single-cell profiling of natural killer/T-cell lymphoma reveals stratified immune features and potential therapeutic implications.

Tumor cell heterogeneity and interactions with the immune microenvironment play a key role in the progression and therapeutic efficacy of natural killer/T-cell lymphoma (NKTCL). We perform single-cell RNA sequencing analysis of 63 samples, integrating spatial transcriptomics, bulk transcriptomics, proteomics, and metabolomics to dissect inter- and intra-tumoral heterogeneity. Four meta-programs (MP) are identified, including MP1 (immune-responsive), MP2 (proliferative), MP3 (inflammatory), and MP4 (metabolic), each linked to distinct molecular and immune features. MP1 exhibits an immune-exhaus

scSurvival: Single-Cell Survival Analysis of Clinical Cancer Cohort Data at Cellular Resolution.

UNLABELLED: Survival analysis is fundamental to cancer research. Advances in technology have enabled an increasing number of cohort-level cancer studies to incorporate single-cell sequencing alongside clinical survival data. However, no effective strategy currently exists for directly modeling survival outcomes from single-cell data. To address this gap, we present scSurvival, an attention-based multiple-instance Cox regression framework that models each tumor sample as an ensemble of cells to predict survival outcomes at both the patient and single-cell levels. To handle high dimensionality,

Machine learning-derived R-loop-related diagnostic signature for psoriasis: a multi-cohort and single-cell validation study.

BACKGROUND: Psoriasis is a chronic inflammatory skin disease characterized by dysregulated immune responses and keratinocyte (KC) hyperproliferation. Although therapeutic strategies have advanced considerably, achieving durable long-term remission remains challenging. R-loops are three-stranded nucleic acid structures involved in genomic stability and inflammatory regulation in multiple diseases; however, their role in psoriasis remains poorly understood. OBJECTIVE: To investigate the involvement of R-loops in psoriasis, develop an R-loop-related diagnostic signature, and identify key molecul

Single-cell transcriptomic profiling of patient-derived pancreatic ductal adenocarcinoma primary cell cultures.

Single-cell RNA sequencing is a powerful approach for characterising cellular heterogeneity and elucidating transcriptional programs that drive tumour plasticity, therapeutic resistance, and disease progression. In this study, we present a single-cell transcriptomic dataset comprising 41 patient-derived cell cultures (PDCs) established from pancreatic ductal adenocarcinoma (PDAC). The dataset was generated using Evercode™ technology, which is based on Split Pool Ligation-based Transcriptome sequencing (SPLiT-seq). This scalable method enables high-throughput profiling across multiple samples w

Stage-Associated Cellular and Molecular Signatures in Diabetic Retinopathy Identified Through Integrated Bulk and Single-Cell Transcriptomic Analysis.

Diabetic retinopathy (DR) is one of the most common microvascular complications of diabetes and can lead to severe visual impairment. Based on disease severity, DR is classified into no clinically apparent diabetic retinopathy (NDR), non-proliferative diabetic retinopathy (NPDR), and proliferative diabetic retinopathy (PDR). Although nearly all retinal cell types are involved in DR progression, the dominant cell populations and their pathophysiological changes at each stage remain unclear. By integrating bulk and single-cell transcriptomic data from human and mouse retinas, this study revealed
