Miniaturized Workflow for Transcriptomic Profiling of Urinary Extracellular RNA during Pregnancy.

Urine contains extracellular RNA (exRNA) carried by extracellular vesicles (EVs) and other biomolecular complexes. There is currently a need for studies focused on female cohorts to develop new methods for non-invasive analysis of biofluids to create reference profiles and for identification of biomarkers of reproductive and pregnancy disorders. The objective of this study was therefore to identify optimal methods for transcriptomic profiling of urine by testing different exRNA isolation and scalable library preparation methods that enable detection of biomarkers that reflect pregnancy-associa

Prompt-based bioinformatic pipeline generation for a multi-step metaviral workflow.

MOTIVATION: The rapid evolution of bioinformatics tools and multi-step analytic procedure presents a challenge for building effective pipelines, particularly for researchers without extensive programming expertise. This study demonstrates that large language models (LLMs) hold strong potential for generating end-to-end bioinformatic pipelines through carefully crafted prompts, using a multi-step metaviral workflow as a representative example. Multiple LLMs were tested for their effectiveness, including OpenAI ChatGPT series, Anthropic Claude series, Google Gemini, Meta Llama, and DeepSeek. RE

Assessing pharmacy workflow to enhance the integration of HIV prevention services.

BACKGROUND: Community pharmacies are well-positioned to expand access to HIV prevention services, including pre-exposure prophylaxis (PrEP), by offering convenient, community-based care in areas with high HIV burden. Yet, the operational realities of incorporating oral PrEP into existing workflows, particularly within independently owned pharmacies operating under restrictive prescribing policies, remain underexplored. Workflow assessments and task modeling offer an opportunity to inform scalable strategies for service integration. OBJECTIVE: To examine community pharmacy workflow patterns an

Workflow evaluation of surface-guided initial patient set-up in radiotherapy.

BACKGROUND AND PURPOSE: The desire to avoid tattooing radiotherapy patients lead us to implement surface-guided initial patient set-up (SGRT). To validate SGRT we investigated setup precision, user attitude, and impact on radiotherapy technician (RTT) workflow. MATERIALS AND METHODS: During a six-month period, initial setup was investigated on six linear accelerators (Truebeam, Varian), each equipped with a thermo-optical surface camera (ExacTrac Dynamic, Brainlab). Precision was assessed by comparing couch shifts based on x-ray imaging acquired after initial setup and number of x-ray imaging

A Permeabilization Workflow To Enable Specific Multiplexed Profiling Using SERS Nanoparticles.

Surface-enhanced Raman scattering nanoparticles (SERS NPs) are powerful tools for cellular-specific targeting and multiplexed biomarker detection. While they have been effective in labeling extracellular receptors, their application to intracellular targets has been limited by poor membrane permeability and endosomal trapping. Here, we present an optimized permeabilization and staining strategy that enables robust intracellular targeting with SERS NPs. Using breast cancer as a model system, we focused on three clinically relevant biomarkers─human epidermal growth factor 2 (HER2), which has bot

PitVis-2023 challenge: Workflow recognition in videos of endoscopic pituitary surgery.

The field of computer vision applied to videos of minimally invasive surgery is ever-growing. Workflow recognition pertains to the automated recognition of various aspects of a surgery, including: which surgical steps are performed; and which surgical instruments are used. This information can later be used to assist clinicians when learning the surgery or during live surgery. The Pituitary Vision (PitVis) 2023 Challenge tasks the community to step and instrument recognition in videos of endoscopic pituitary surgery. This is a particularly challenging task when compared to other minimally inva

Extra-abdominal trocar and instrument detection for enhanced surgical workflow understanding.

PURPOSE: Video-based intra-abdominal instrument tracking for laparoscopic surgeries is a common research area. However, the tracking can only be done with instruments that are actually visible in the laparoscopic image. By using extra-abdominal cameras to detect trocars and classify their occupancy state, additional information about the instrument location, whether an instrument is still in the abdomen or not, can be obtained. This can enhance laparoscopic workflow understanding and enrich already existing intra-abdominal solutions. METHODS: A data set of four laparoscopic surgeries recorded

Artificial intelligence in clinical workflow processes in vascular surgery and beyond.

In the past decade, artificial intelligence (AI)-based applications have exploded in health care. In cardiovascular disease, and vascular surgery specifically, AI tools such as machine learning, natural language processing, and deep neural networks have been applied to automatically detect underdiagnosed diseases, such as peripheral artery disease, abdominal aortic aneurysms, and atherosclerotic cardiovascular disease. In addition to disease detection and risk stratification, AI has been used to identify guideline-concordant statin therapy use and reasons for nonuse, which has important implic

Fully digital workflow for reinforced mandibular implant overdenture - A novel method.

Mandibular overdenture is suspected to fracture, especially in the midline and anterior region due to low surface area of coverage and minimum acrylic thickness in addition to attachments pickup holes that weakens the denture. Dentures used to be conventionally reinforced with metal meshwork which cannot be done in a digital workflow. This in vitro report introduces a novel approach of digital overdenture reinforcement using computer-aided design, computer-aided manufacturing, and rapid prototyping technologies. This novel approach provided digital reinforced, stable, and well-adapted overdent

Improved workflow for mass spectrometry-based metabolomics analysis of the heart.

MS-based metabolomics methods are powerful techniques to map the complex and interconnected metabolic pathways of the heart; however, normalization of metabolite abundance to sample input in heart tissues remains a technical challenge. Herein, we describe an improved GC-MS-based metabolomics workflow that uses insoluble protein-derived glutamate for the normalization of metabolites within each sample and includes normalization to protein-derived amino acids to reduce biological variation and detect small metabolic changes. Moreover, glycogen is measured within the metabolomics workflow. We app

Digital workflow for treating comminuted anterior mandibular fracture - A technical note.

Comminuted mandibular fracture poses a surgical challenge. Extensive comminution and absence of reference adds complexity particularly in anterior region. In this technical note, we describe a novel application of virtual surgical planning combined with 3D printing which grants precise anatomic reduction in such cases. Computed Tomography data (mandible) of another patient of same age and sex was utilized to create reference model by virtual surgical planning. Virtually created model was 3D printed and utilized for precontouring the reconstruction plate which assisted in achieving satisfactory

An analytical workflow for accurate variant discovery in highly divergent regions.

BACKGROUND: Current variant discovery methods often start with the mapping of short reads to a reference genome; yet, their performance deteriorates in genomic regions where the reads are highly divergent from the reference sequence. This is particularly problematic for the human leukocyte antigen (HLA) region on chromosome 6p21.3. This region is associated with over 100 diseases, but variant calling is hindered by the extreme divergence across different haplotypes. RESULTS: We simulated reads from chromosome 6 exonic regions over a wide range of sequence divergence and coverage depth. We sys

Getting Started with Lab Automation: Requirements, Misconceptions, and Practical Workflows.

We herein provide a practical introduction for chemists with limited prior experience in automation, highlighting requirements, frequent misconceptions and common pitfalls encountered while setting up automated workflows. Key topics include the distinction between automation and autonomy, the development and integration effort typically required, and the central role of robust data capture and handling beyond the bench. Selected literature examples illustrate how substantial benefits can already be achieved with targeted automation of key elements, before moving to more connected end-to-end pl

Investigation Into the Collection and Isolation Workflows of Extracellular Vesicles From Tears.

Tear extracellular vesicles (tEVs) are a promising source of biomarkers for ocular and systemic diseases. Standardized approaches for their collection and isolation remain underdeveloped. Contact lenses (CLs), routinely used for vision correction and as bandage lenses, offer a practical platform for clinically integrated tear sampling. Using healthy rabbit eyes (n = 4), we compared two tear collection methods, daily soft CLs and Schirmer Strips (SS), and two EV isolation techniques, ExoQuick (EQ) polymer precipitation and ultracentrifugation (UC). tEVs were characterized by particle counts, pr
