Flavoaffinins, Elusive Cellulose-Binding Natural Products from an Anaerobic Bacterium.

Cellulose is the most abundant polymer on Earth. Many anaerobic cellulose-degrading bacteria produce uncharacterized yellow-orange, cellulose-binding pigments known as yellow affinity substances (here referred to as flavoaffinins) that are associated with cellulose degradation. Here, we isolate and structurally characterize the flavoaffinins from Clostridium (Hungateiclostridium) thermocellum, a key workhorse for the industrial conversion of cellulosic feedstocks to ethanol. Flavoaffinins represent an unprecedented structural juxtaposition of an aryl polyene chain with a hydroxy-diene γ-lacton

First proof of concept of sustainable metabolite production from high solids fermentation of lignocellulosic biomass using a bacterial co-culture and cycling flush system.

To improve the lignocellulose conversion for ABE in high solids fermentation, this study explored the feasibility of cycling the process through the cellulolytic or/and solventogenic phases via intermittent flushing of the fermentation media. Five different flushing strategies (varying medium ingredients, inoculum supplement and cycling through phases) were investigated. Flushing regularly throughout the cellulolytic phase is necessary because re-incubation at 65 °C significantly improved glucose availability by at least 6-fold. The solvents accumulation was increased by 4-fold using corn stov

Reconstruction of a resource balance analysis model of Clostridium thermocellum examines the metabolic cost of glycolytic and cellulosome enzymes.

Clostridium thermocellum is an increasingly well-studied organism with considerable advantages for consolidated bioprocessing towards ethanol production. Here, a genome-scale resource balance analysis (RBA) model of C. thermocellum, ctRBA, is reconstructed based on a recently published stoichiometric model (iCTH669), global proteomics, and 13C MFA datasets to analyze proteome allocation and the burden imposed on metabolism with regard to ethanol yield and titer. Glycolytic and fermentation enzyme concentrations were accurately quantified by the model, with glyceraldehyde-3-phosphate dehydrogen

A distinct class of ferredoxin:NADP+ oxidoreductase enzymes driving thermophilic ethanol production.

Biofuel production from lignocellulosic biomass offers a transformative solution to reduce global fossil fuel dependency. Certain thermophilic anaerobes, including Clostridium thermocellum, show promise for renewable ethanol production due to their ability to break down plant material at high temperatures. However, achieving commercially viable ethanol yields has proven challenging despite extensive engineering efforts. Here, we characterized 27 ferredoxin:NADP+ oxidoreductase (Fnor) enzymes for their enzyme activity, nicotinamide cofactor specificity, thermotolerance, and functional expressio

Light-driven bio-decolorization of triphenylmethane dyes by a Clostridium thermocellum-CdS biohybrid.

Widespread application of synthetic dyes could generate colored wastewaters causing a range of serious environmental problems. Due to the complex nature of effluents from textile industries, it is difficult to obtain satisfactory treatment of dyes-contaminated wastewater using one single method. Biohybrids coupling of photocatalysts and biocatalysts have great potential in environmental purification. However, how to select suitable organisms and enhance the hybrid's catalytic activities remain challenging. Here, a novel biohybrid system (Clostridium thermocellum-CdS), created for light-driven

Thermodynamics shapes the in vivo enzyme burden of glycolytic pathways.

Thermodynamically constrained reactions and pathways are hypothesized to impose greater protein demands on cells, requiring higher enzyme amounts to sustain a given flux compared to those with stronger thermodynamics. To test this, we quantified the absolute concentrations of glycolytic enzymes in three bacterial species-Zymomonas mobilis, Escherichia coli, and Clostridium thermocellum-which employ distinct glycolytic pathways with varying thermodynamic driving forces. By integrating enzyme concentration data with corresponding in vivo metabolic fluxes and ΔG measurements, we found that the hi

Production of ethanol from cellulosic biomass by Clostridium thermocellum SS19 in submerged fermentation: screening of nutrients using Plackett-Burman design.

Plackett-Burman design, a statistical methodology, was used to screen 23 nutrients belonging to three categories--carbon, nitrogen, and salt/mineral sources--for the production of ethanol from cellulosic biomass by Clostridium thermocellum SS19 in anaerobic submerged fermentation. In this design, just n number of experiments is required for screening n-1 variables. The experimental data were subjected to statistical analysis for calculating the regression coefficients and t-values. Filter paper, Solka Floc, corn steep liquor (CSL), cysteine HCl, magnesium chloride, and ferrous sulfate showed r

Adaptive evolution of electron transfer pathways in Thermoanaerobacterium saccharolyticum.

Thermoanaerobacterium saccharolyticum is an anaerobic, thermophilic bacterium that has been proposed for use in consolidated bioprocessing in coculture with cellulolytic bacteria such as Clostridium thermocellum for ethanol production. Although the mixed acid fermentation of both species has been engineered to produce ethanol as the major fermentation product, the maximum titer produced thus far by C. thermocellum is half that produced by T. saccharolyticum. This has motivated us to understand the mechanistic basis of the robust T. saccharolyticum ethanol pathway, so that key features can be r

Molecular and phase toxicity of compressed and supercritical fluids in biphasic continuous cultures of Clostridium thermocellum.

A novel continuous high-pressure biphasic bioreactor was designed to investigate the toxicity of compressed and supercritical fluids on the thermophilic bacterium Clostridium thermocellum. Cultures were conducted at 1.8 and 7.0 MPa hydrostatic pressure and in the presence of compressed N(2) (7.0 MPa), gaseous (1.8 MPa) and supercritical ethane (7.0 MPa), and gaseous (1.8 MPa) and liquid (7.0 MPa) propane at a single dilution rate. No significant changes in metabolism or growth were observed in the presence of compressed N(2) relative to 7.0 MPa hydrostatic pressure, indicating that it acted as

Cell-Free Systems Biology: Characterizing Central Metabolism of Clostridium thermocellum with a Three-Enzyme Cascade Reaction.

Genetic approaches have been traditionally used to understand microbial metabolism, but this process can be slow in nonmodel organisms due to limited genetic tools. An alternative approach is to study metabolism directly in the cell lysate. This avoids the need for genetic tools and is routinely used to study individual enzymatic reactions but is not generally used to study systems-level properties of metabolism. Here we demonstrate a new approach that we call "cell-free systems biology", where we use well-characterized enzymes and multienzyme cascades to serve as sources or sinks of intermedi

Structural characterization and dynamics of AdhE ultrastructures from Clostridium thermocellum show a containment strategy for toxic intermediates.

Clostridium thermocellum, a cellulolytic thermophilic anaerobe, is considered by many to be a prime candidate for the realization of consolidated bioprocessing (CBP) and is known as an industry standard for biofuel production. C. thermocellum is among the best biomass degraders identified to date in nature and produces ethanol as one of its main products. Many studies have helped increase ethanol titers in this microbe; however, ethanol production using C. thermocellum is still not economically viable. Therefore, a better understanding of its ethanol synthesis pathway is required. The main pat

Investigation of the metabolic inhibition observed in solid-substrate cultivation of Clostridium thermocellum on cellulose.

Metabolic inhibition of Clostridium thermocellum, when grown in a high solids environment, was investigated by comparing submerged fermentation (SmF), solid-substrate cultivation (SSC) and solid-substrate cultivation with media replacement by periodic flushing (FSSC). Cellulose conversion extent and end-product concentrations were measured over time. SmF converted approximately 65% of the cellulose in 240 h (10 days), whereas SSC converted <8% in the same period. FSSC converted approximately 25% and 47% of initial substrate after 240 h; 45% and 71% of initial substrate after 25 days, with medi

Plant-derived galacto-oligosaccharides produced from potato galactan by endo-β(1,4)-galactanase (AtGH53) exhibit prebiotic selectivity and antioxidant properties.

Galacto-oligosaccharides derived from plant polysaccharides are emerging as multifunctional bioactive ingredients with potential applications in gut health and oxidative stress management. In this study, galacto-oligosaccharides (GaOS) were enzymatically produced from potato galactan using Acetivibrio thermocellus endo-β-1,4-galactanase (AtGH53) and evaluated for gastrointestinal stability, prebiotic functionality and antioxidant activity. The isolated GaOS solution (DP2-DP5) exhibited high resistance to α-amylase digestion (80%), simulated gastric conditions (93%) and bile salts (85%), indica

Microbial-photoelectrochemical cell for the conversion of raw cellulose materials into electrical power and chemicals.

Exploiting biomass as a fuel source has attracted increasing attention over the last few decades. Combined biotic-abiotic systems can enhance conversion efficiency, but biotic reactions often require oxygen-free conditions, which are hindered by oxygen evolution at the photoanode. Herein, we develop a modular microbial-photoelectrochemical cell (MPEC) that facilitates the one-pot degradation and light-induced conversion of cellulosic material into electrical power and added-value compounds. A BiVO4 photoanode functionalized with cobalt phosphate (BiVO4/CoP) was engineered to suppress undesired

Genetic and metabolic drivers of membrane remodeling in Clostridium thermocellum under alcohol stress.

UNLABELLED: Clostridium thermocellum is a leading candidate for consolidated bioprocessing of lignocellulosic biomass into biofuels due to its native cellulolytic capabilities. Beyond ethanol, C. thermocellum is being developed as a platform for producing higher-chain alcohols such as isobutanol and n-butanol. However, its physiological adaptations to alcohol stress remain poorly understood. Here, we investigate how C. thermocellum remodels its membrane lipid composition in response to exogenous ethanol, n-butanol, isobutanol, and butyrate. Exposure to linear alcohols such as n-butanol or to o

Thermophilic site-specific recombination system for rapid insertion of heterologous DNA into the Clostridium thermocellum chromosome.

Clostridium thermocellum is an anaerobic thermophile capable of producing ethanol and other commodity chemicals from lignocellulosic biomass. The insertion of heterologous DNA into the C. thermocellum chromosome is currently achieved via a time-consuming homologous recombination process, where a single stable insertion can take 2-4 weeks or more to construct. In this work, we developed a thermostable version of the Serine recombinase Assisted Genome Engineering (tSAGE) approach for gene insertion in C. thermocellum utilizing a site-specific recombinase from Geobacillus sp. Y412MC61, enabling q

Investigation of novel quantum dots/proteins/cellulose bioconjugate using NSOM and fluorescence.

We investigated the engineered bioconjugate of cadmium selenide core/zinc sulfide shell, (CdSe)ZnS, quantum dots (QDs) with genetically modified proteins using fluorescence spectroscopy, near-field scanning optical microscopy (NSOM) and spectroscopy (NSOS). The protein polymer was allowed to self-assemble to the bacterial microcrystalline cellulose surface through the cellulosic binding domain. Results from the sample containing the QDs/protein/cellulose assemblies suggest that QDs were arrayed along the cellulose surface. The spectroscopic change of spectroscopic properties of the QDs upon bi

The vaccine candidate Vibrio cholerae 638 is protective against cholera in healthy volunteers.

Vibrio cholerae 638 is a living candidate cholera vaccine strain attenuated by deletion of the CTXPhi prophage from C7258 (O1, El Tor Ogawa) and by insertion of the Clostridium thermocellum endoglucanase A gene into the hemagglutinin/protease coding sequence. This vaccine candidate was previously found to be well tolerated and immunogenic in volunteers. This article reports a randomized, double-blind, placebo-controlled trial conducted to test short-term protection conferred by 638 against subsequent V. cholerae infection and disease in volunteers in Cuba. A total of 45 subjects were enrolled

Non-complexed four cascade enzyme mixture: simple purification and synergetic co-stabilization.

Cell-free biosystems comprised of synthetic enzymatic pathways would be a promising biomanufacturing platform due to several advantages, such as high product yield, fast reaction rate, easy control and access, and so on. However, it was essential to produce (purified) enzymes at low costs and stabilize them for a long time so to decrease biocatalyst costs. We studied the stability of the four recombinant enzyme mixtures, all of which originated from thermophilic microorganisms: triosephosphate isomerase (TIM) from Thermus thermophiles, fructose bisphosphate aldolase (ALD) from Thermotoga marit
