Allosteric modulation of dextromethorphan binding sites.

The nonopioid antitussives dextromethorphan (DM), carbetapentane and caramiphen are efficacious anticonvulsant agents in the rat MES test. The findings presented strongly suggest the existence of a novel allosteric mechanism by which drugs acting at two different but interacting sites, exert their effects. This mechanism has marked similarities with the gamma-aminobutyric acid (GABA)-benzodiazepine interactions, even though their binding sites are different. The allosteric interactions of dextromethorphan and phenytoin in the binding assay and the potentiation of the anticonvulsant effects of

Allosteric binding sites on muscarinic acetylcholine receptors.

In this issue of Molecular Pharmacology, Tränkle et al. (p. 1597) present new findings regarding the existence of a second allosteric site on the M2 muscarinic acetylcholine receptor (M2 mAChR). The M2 mAChR is a prototypic class A G protein-coupled receptor (GPCR) that has proven to be a very useful model system to study the molecular mechanisms involved in the binding of allosteric GPCR ligands. Previous studies have identified several allosteric muscarinic ligands, including the acetylcholinesterase inhibitor tacrine and the bis-pyridinium derivative 4,4'-bis-[(2,6-dichloro-benzyloxy-imino)

Communication between the active site and the allosteric site in class A beta-lactamases.

Bacterial production of beta-lactamases, which hydrolyze beta-lactam type antibiotics, is a common antibiotic resistance mechanism. Antibiotic resistance is a high priority intervention area and one strategy to overcome resistance is to administer antibiotics with beta-lactamase inhibitors in the treatment of infectious diseases. Unfortunately, beta-lactamases are evolving at a rapid pace with new inhibitor resistant mutants emerging every day, driving the design and development of novel beta-lactamase inhibitors. Here, we examined the inhibitor recognition mechanism of two common beta-lactama

Moving Beyond Active-Site Detection: MixMD Applied to Allosteric Systems.

Mixed-solvent molecular dynamics (MixMD) is a hotspot-mapping technique that relies on molecular dynamics simulations of proteins in binary solvent mixtures. Previous work on MixMD has established the technique's effectiveness in capturing binding sites of small organic compounds. In this work, we show that MixMD can identify both competitive and allosteric sites on proteins. The MixMD approach embraces full protein flexibility and allows competition between solvent probes and water. Sites preferentially mapped by probe molecules are more likely to be binding hotspots. There are two important

ZHMolEReP: An Energy Response Strategy for Protein Allosteric Site Prediction.

Accurate identification of protein allosteric sites is critical for understanding the long-range regulatory mechanism and promoting allosteric drug design. Existing methods rely heavily on pocket-level geometric features and implicitly assume that allosteric regulation is confined to pockets. In reality, allosteric regulation is mediated by energy propagation and cooperative interactions, which often extend beyond the pocket boundaries. Thus, existing methods not only lack physical interpretability but also fail to detect residues outside of the pockets. To address these limitations, we develo

Identification of allosteric sites and allosteric inhibitors in the glucose-dependent insulinotropic polypeptide receptor via molecular simulations.

This study integrates long-timescale all-atom molecular dynamics (MD) simulations with multidimensional drug discovery strategies to identify potential allosteric sites of the GIPR and screen for allosteric modulators. Based on the constructed GIPR-GIP complex, we performed conformational sampling and combined dynamic pocket detection algorithms, MDpocket and FTMove, to identify six characteristic cryptic pockets within the dynamic trajectories. Subsequently, using representative conformations as templates, a structure-based virtual screening of 1.6 million compounds from the ChemDiv database

Arsenic Trioxide Rescues Structural p53 Mutations through a Cryptic Allosteric Site.

TP53 is the most frequently mutated gene in cancer, yet these mutations remain therapeutically non-actionable. Major challenges in drugging p53 mutations include heterogeneous mechanisms of inactivation and the absence of broadly applicable allosteric sites. Here we report the identification of small molecules, including arsenic trioxide (ATO), an established agent in treating acute promyelocytic leukemia, as cysteine-reactive compounds that rescue structural p53 mutations. Crystal structures of arsenic-bound p53 mutants reveal a cryptic allosteric site involving three arsenic-coordinating cys

Engineering an allosteric binding site for aminoglycosides into TEM1-β-Lactamase.

Allosteric regulation of enzyme activity is a remarkable property of many biological catalysts. Up till now, engineering an allosteric regulation into native, unregulated enzymes has been achieved by the creation of hybrid proteins in which a natural receptor, whose conformation is controlled by ligand binding, is inserted into an enzyme structure. Here, we describe a monomeric enzyme, TEM1-β-lactamase, that features an allosteric aminoglycoside binding site created de novo by directed-evolution methods. β-Lactamases are highly efficient enzymes involved in the resistance of bacteria against β

Targeting Bcr-Abl by combining allosteric with ATP-binding-site inhibitors.

In an effort to find new pharmacological modalities to overcome resistance to ATP-binding-site inhibitors of Bcr-Abl, we recently reported the discovery of GNF-2, a selective allosteric Bcr-Abl inhibitor. Here, using solution NMR, X-ray crystallography, mutagenesis and hydrogen exchange mass spectrometry, we show that GNF-2 binds to the myristate-binding site of Abl, leading to changes in the structural dynamics of the ATP-binding site. GNF-5, an analogue of GNF-2 with improved pharmacokinetic properties, when used in combination with the ATP-competitive inhibitors imatinib or nilotinib, suppr

A single allosteric site merges activation, modulation and inhibition in TRPM5.

TRPM5 is a Ca2+-activated monovalent cation channel essential for taste perception, insulin secretion and gastrointestinal chemosensation. Canonical TRPM5 activation requires Ca2+ binding at two distinct sites: an agonist site within the lower vestibule of the S1-S4 pocket in the transmembrane domain (CaTMD) and a modulatory site in the intracellular domain (CaICD) that tunes voltage dependence and agonist sensitivity. Here we characterize CBTA as a noncalcium agonist that binds to the upper vestibule of the S1-S4 pocket, directly above CaTMD. CBTA alone mimics the dual role of CaTMD and CaICD

Mechanism of GPR84 allosteric modulation at a helix 8-proximate site.

Allosteric modulators offer opportunities for pathway-selective G protein-coupled receptor (GPCR) signaling, but the mechanisms enabling biased allosteric modulation remain poorly understood. We identify a helix 8-proximate allosteric site in the immune-metabolic receptor GPR84 and define how it achieves Gi-biased signaling. Cryo-electron microscopy structures of the GPR84-Gi complexes bound to the orthosteric agonist OX04539 alone or with the positive allosteric modulator PSB-16671 reveal a helix 8-proximate allosteric site for PSB-16671 formed between transmembrane helices 1 (TM1) and TM7. Identification of a New Allosteric Binding Site for Cocaine in Dopamine Transporter.

Dopamine (DA) transporter (DAT) is a major target for psychostimulant drugs of abuse such as cocaine that competitively binds to DAT, inhibits DA reuptake, and consequently increases synaptic DA levels. In addition to the central binding site inside DAT, the available experimental evidence suggests the existence of alternative binding sites on DAT, but detection and characterization of these sites are challenging by experiments alone. Here, we integrate multiple computational approaches to probe the potential binding sites on the wild-type Drosophila melanogaster DAT and identify a new alloste

Allosteric Site of ACE-2 as a Drug Target for COVID-19.

The coronavirus disease 2019 (COVID-19) pandemic has a significant impact on healthcare systems and our lives. Vaccines against severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) provide protection against SARS-CoV-2. However, mutations in the viral genome are common, raising concerns about the effectiveness of existing vaccines for SARS-CoV-2. The receptor-binding domain (RBD) of SARS-CoV-2 uses angiotensin-converting enzyme-2 (ACE-2) as a gateway to enter host cells. Therefore, the ACE-2-RBD interaction may be targeted by antiviral drugs. In this context, allosteric modulation of A

An Extracellular Pore‑Targeting Peptide Defines a Designable Allosteric Site in TRPV2.

Extracellular pore domains of ion channels are emerging as dynamic regulatory surfaces, but whether they can be rationally targeted to achieve selective channel modulation remains unclear. Here, using an optimized hotspot-centric design strategy, we developed Depiv2, a structure-guided peptidic inhibitor of TRPV2 that binds the extracellular pore domain and suppresses channel activity with nanomolar potency and subtype selectivity. Our cryo-EM structure of the TRPV2-Depiv2 complex showed that peptide binding remodels the pore domain and stabilizes a closed, non-conductive conformation. Patch-c

An external sodium ion binding site controls allosteric gating in TRPV1 channels.

TRPV1 channels in sensory neurons are integrators of painful stimuli and heat, yet how they integrate diverse stimuli and sense temperature remains elusive. Here, we show that external sodium ions stabilize the TRPV1 channel in a closed state, such that removing the external ion leads to channel activation. In studying the underlying mechanism, we find that the temperature sensors in TRPV1 activate in two steps to favor opening, and that the binding of sodium to an extracellular site exerts allosteric control over temperature-sensor activation and opening of the pore. The binding of a tarantul

Intrasteric control of AMPK via the gamma1 subunit AMP allosteric regulatory site.

AMP-activated protein kinase (AMPK) is a alphabetagamma heterotrimer that is activated in response to both hormones and intracellular metabolic stress signals. AMPK is regulated by phosphorylation on the alpha subunit and by AMP allosteric control previously thought to be mediated by both alpha and gamma subunits. Here we present evidence that adjacent gamma subunit pairs of CBS repeat sequences (after Cystathionine Beta Synthase) form an AMP binding site related to, but distinct from the classical AMP binding site in phosphorylase, that can also bind ATP. The AMP binding site of the gamma(1)

PIP2 binding at allosteric site blocks activation in human rod CNG channels.

Phosphatidylinositol-4,5-bisphosphate (PIP2) is a signaling lipid that regulates multiple ion channels. In rod cyclic nucleotide-gated (CNG) channels, PIP2 was reported to inhibit activity, controlling light sensitivity and dynamic range. Reports of low PIP2 levels in rod outer segment (ROS) membranes questioned the physiological relevance of such inhibition, and the underlying mechanism remained unclear. Here we define the mechanism of PIP2 inhibition of human CNGA1, the principal rod CNG channel subunit. Flux assays and single-channel electrophysiology of purified, liposome-reconstituted CNG

A programmable lipid-triggered allosteric site modulates LC3 LIR receptor binding activity.

Membrane recruitment is a fundamental regulator of protein function. However, the allosteric mechanisms by which lipid binding controls protein activity remain poorly understood. In autophagy, the ubiquitin-like protein LC3 is lipid-anchored to autophagosomes, where it is essential for receptor recruitment and vesicle formation. While LC3-receptor interactions are structurally well defined, how membrane engagement governs LC3 functional dynamics has remained enigmatic. Here, we uncover that membrane binding triggers a major conformational transition in LC3, exposing functional pockets that are

Two allosteric modulators interact at a common site on cardiac muscarinic receptors.

The abilities of gallamine, obidoxime, tetrahydroaminoacridine (THA), and 8-(N,N-diethylamino)octyl-3,4,5-trimethoxybenzoate (TMB-8) to alter the rate of dissociation of N-[3H]methylscopolamine from rat cardiac muscarinic receptors were investigated. All four ligands monotonically slowed the dissociation, with the order of potency gallamine > TMB-8 > THA > obidoxime. There was a dramatic difference in the efficacy of these allosteric modulators. Gallamine, TMB-8, and THA slowed the dissociation of N-methylscopolamine by > 90% at maximally effective concentrations, whereas obidoxime was capable
