Impact of Nucleotide Flexibility on Aptamer-Protein Recognition: RNA vs RNA-DNA Chimera.

Aptamers are single-stranded nucleic acid molecules that bind specifically and strongly to target molecules by adopting a unique tertiary structure that fits the target molecule. They have a wide range of biomedical applications, including disease treatment and diagnosis. Two types of aptamers exist: DNA aptamers and RNA aptamers. The only aptamers currently approved as therapeutic agents are chemically modified RNA aptamers, although DNA aptamers are inherently more nuclease-resistant than RNA aptamers. An RNA aptamer that binds to the Fc fragment of IgG1 and an RNA-DNA chimeric aptamer in wh

Designed Alteration of Binding Affinity in Structure-Switching Aptamers through the Use of Dangling Nucleotides.

The ability to change binding affinity in a controlled fashion is a key step in the rational design of biomolecules in general and functional nucleic acids in particular. Here, we use dangling nucleotides to alter the binding affinity of structure-switching aptamers. Dangling nucleotides can stabilize or destabilize a nucleic acid structure with a known ΔG°37. When the dangling nucleotide stabilizes the structure, less free energy from ligand binding is needed to fold the molecule and hence the ligand is observed to bind tighter than in the absence of the unpaired nucleotide. For a destabilizi

Selection of Ruthenium Polypyridyl Complex-Modified Aptamers for Photodynamic Therapy against Streptococcus Pneumonia.

Photodynamic therapy (PDT) harnesses the combination of light, oxygen, and photosensitizers to induce cell death via reactive oxygen species (ROS) formation. Given its intrinsic properties, PDT represents an alluring way of stymieing the increasing surge of antimicrobial resistance (AMR). Despite favorable assets, various hurdles need to be circumvented before PDT can efficiently be used to combat AMR. Here, we have evaluated the possibility of generating aptamers equipped with ruthenium polypyridyl complexes against entire Gram-positive Streptococcus pneumoniae bacteria. This combination is h

Sequence optimization of a DNA aptamer inhibiting COVID-19 infection guided by analysis of secondary structure distribution.

The post-SELEX optimization of nucleic acid aptamers is often hindered by conformational ambiguity, as the specific functional structure is typically unknown. This study presents a combined computational and experimental framework to address this challenge, using an aptamer that inhibits the SARS-CoV-2/ACE2 interaction as a model system. We analyzed the secondary structure ensembles of a pool of aptamer candidates from an initial screening, employing kinetic and structural clustering alongside a novel nucleotide-structure similarity score. By correlating structural similarity patterns with mea

Chemically modified nucleic acid aptamers for in vitro selections: evolving evolution.

Combinatorial library selections through the systematic evolution of ligands by exponential enrichment (SELEX) technique identify so-called nucleic acid aptamers that bind with high-affinity and specificity to a wide range of selected molecules. However, the modest chemical functionality of nucleic acids poses some limits on their versatility as binders and catalysts, and, furthermore, the sensitivity of pure RNA- and DNA-based aptamers to nucleases restricts their use as therapeutic and diagnostic agents. Here we review synthetic chemistries for modifying nucleotides that have been developed

RNA aptamers developed against tRip: A preliminary approach targeting tRNA entry in Plasmodium.

Malaria is caused by Plasmodium parasites that multiply inside host cells and can be lethal when P. falciparum is involved. We identified tRip as a membrane protein that facilitates the import of exogenous transfer RNA (tRNA) into the parasite. tRip encompasses a tRNA binding domain exposed on the parasite surface. We used the SELEX approach to isolate high-affinity and specific tRip-binding RNA motifs from a library of random 25 nucleotide-long sequences. In five rounds of combined negative and positive selections, an enriched pool of aptamers was obtained; sequencing revealed that they were

The Inhibitory Effects of a Factor B-Binding DNA Aptamer Family Supersede the Gain of Function of Factor B Variants Associated with Atypical Hemolytic Uremic Syndrome.

Aptamers are short, single-stranded oligonucleotides that selectively bind to target biomolecules. Although they generally exhibit good binding specificity, their affinities are often limited because of the relative lack of hydrophobic groups in nucleic acids. Chemically modified nucleotides incorporating hydrophobic structures into uracil have been synthesized to address this obstacle. Modified DNA aptamers containing such nonstandard nucleotides have been developed for >20 different complement proteins. These modified aptamers show increased affinity and enhanced serum stability and have pot

DNA aptamer against EV-A71 VP1 protein: selection and application.

BACKGROUND: Enterovirus 71 (EV-A71) is a highly infectious pathogen associated with hand, foot and mouth disease, herpangina, and various neurological complications, so it is important for the early detection and treatment of EV-A71. An aptamer is a nucleotide sequence that screened in vitro by the technology named systematic evolution of ligands by exponential enrichment technology (SELEX). Similar to antibodies, aptamers can bind to the targets with high specificity and affinity. Besides, emerging aptamers have many advantages comparing with antibodies, such as ease of synthesis and modifica

A novel artificial intelligence-based approach for identification of deoxynucleotide aptamers.

The selection of a DNA aptamer through the Systematic Evolution of Ligands by EXponential enrichment (SELEX) method involves multiple binding steps, in which a target and a library of randomized DNA sequences are mixed for selection of a single, nucleotide-specific molecule. Usually, 10 to 20 steps are required for SELEX to be completed. Throughout this process it is necessary to discriminate between true DNA aptamers and unspecified DNA-binding sequences. Thus, a novel machine learning-based approach was developed to support and simplify the early steps of the SELEX process, to help discrimin

Aptamer-barcode based immunoassay for the instantaneous derivatization chemiluminescence detection of IgE coupled to magnetic beads.

We report on a highly sensitive aptameric assay system for the determination of IgE, where a special chemiluminescence (CL) reagent, 3,4,5-trimethoxylphenylglyoxal (TMPG), acts as the signaling molecule and polystyrene beads as the amplification platform. Briefly, a "sandwich-type" detection strategy is employed in our design, where magnetic beads functionalized with a capture antibody were reacted with the target protein IgE, and then sandwiched with the aptamer-barcodes which were prepared by assembling polystyrene beads with IgE aptamer. The target immunoreaction event could be sensitively

Structural Biology for the Molecular Insight between Aptamers and Target Proteins.

Aptamers are promising therapeutic and diagnostic agents for various diseases due to their high affinity and specificity against target proteins. Structural determination in combination with multiple biochemical and biophysical methods could help to explore the interacting mechanism between aptamers and their targets. Regrettably, structural studies for aptamer-target interactions are still the bottleneck in this field, which are facing various difficulties. In this review, we first reviewed the methods for resolving structures of aptamer-protein complexes and for analyzing the interactions be

Aptamer screening within sample matrices: Toward reliable applications.

Nucleic acid aptamers are short oligonucleotide sequences selected in vitro by Systematic Evolution of Ligands by EXponential enrichment (SELEX). Often described as "chemical antibodies", they can recognize diverse targets with high affinity and specificity through structure-dependent interactions and offer multiple attractive features. Although riboswitches contain natural aptamer domains, SELEX has remained the dominant strategy for aptamer generation for over 35 years, with ongoing methodological development. These advances have expanded the application potential of aptamers in food safety,

Formaldehyde Cross-Linking-Assisted Phase Separation for Protein Aptamer Selection.

With the merits of easy synthesis, strong modifiability, and high affinity, aptamers have been broadly applied for protein targeting in bioanalysis, diagnosis, and therapeutics. The selection of protein-targeted aptamers is currently largely dependent on solid-liquid separation by using different types of nano- or micro-beads. However, the use of beads inescapably introduces unwanted nonspecific binding and thus affects selection efficiency. In order to sidestep this obstacle, we herein report an integrated technique to facilitate the discovery and development of protein-targeting aptamers by

Toward an Aptamer-Based Biosensor for Cross-Serotype Detection of Botulinum Neurotoxin: Binding Mechanism from a Comprehensive Computational Investigation.

Botulism is a potentially fatal illness in humans and many animals caused by the botulinum neurotoxins (BoNTs) produced mainly by Clostridium botulinum, which can be found in a wide variety of foods. The treatment of this illness requires antitoxin drugs given to the patients within a 48 h window to be effective. Therefore, there is a strong need for the development of rapid and sensitive biosensors for the early detection of the toxins in foods. In this work, by using comprehensive atomistic computer modeling and simulation, we investigate aptamers that bind BoNT serotypes A, B, and C to serv

An energetically beneficial leader-linker interaction abolishes ligand-binding cooperativity in glycine riboswitches.

Comprised of two aptamers connected by a short nucleotide linker, the glycine riboswitch was the first example of naturally occurring RNA elements reported to bind small organic molecules cooperatively. Earlier works have shown binding of glycine to the second aptamer allows tertiary interactions to be made between the two aptamers, which facilitates binding of a separate glycine molecule to the first aptamer, leading to glycine-binding cooperativity. Prompted by a distinctive protection pattern in the linker region of a minimal glycine riboswitch construct, we have identified a highly conserv

A DNA sequence obtained by replacement of the dopamine RNA aptamer bases is not an aptamer.

A unique specificity of the aptamer-ligand biorecognition and binding facilitates bioanalysis and biosensor development, contributing to discrimination of structurally related molecules, such as dopamine and other catecholamine neurotransmitters. The aptamer sequence capable of specific binding of dopamine is a 57 nucleotides long RNA sequence reported in 1997 (Biochemistry, 1997, 36, 9726). Later, it was suggested that the DNA homologue of the RNA aptamer retains the specificity of dopamine binding (Biochem. Biophys. Res. Commun., 2009, 388, 732). Here, we show that the DNA sequence obtained

Selection of RNA Aptamers Against Botulinum Neurotoxin Type A Light Chain Through a Non-Radioactive Approach.

Botulinum neurotoxin (BoNT), a category A agent, is the most toxic molecule known to mankind. The endopeptidase activity of light chain domain of BoNT is the cause for the inhibition of the neurotransmitter release and the flaccid paralysis that leads to lethality in botulism. Currently, antidotes are not available to reverse the flaccid paralysis caused by BoNT. In the present study, a non-radioactive-based systematic evolution of ligands by exponential enrichment (SELEX) process is developed by utilizing surface plasmon resonance to monitor the binding enrichment. Two RNA aptamers have been

Nucleic acid-based aptamers: applications, development and clinical trials.

Short single-stranded oligonucleotides called aptamers, often termed as chemical antibodies, have been developed as powerful alternatives to traditional antibodies with respect to their obvious advantages like high specificity and affinity, longer shelf-life, easier manufacturing protocol, freedom to introduce chemical modifications for further improvement, etc. Reiterative selection process of aptamers over 10-15 cycles starting from a large initial pool of random nucleotide sequences renders them with high binding affinity, thereby making them extremely specific for their targets.
