Two coinfecting archaeal viruses provide insights into virus-virus interactions.

Virus-virus interactions can profoundly shape viral ecology and evolution, yet they remain poorly understood, particularly in haloarchaea. Upon characterization of a spindle-shaped virus, Tebenquiche spindle-shaped virus 1 (Tebi-SV1), isolated from Halorubrum strain TLS-6, we detected the presence of a second virus, Tebenquiche pleomorphic virus 1 (Tebi-PV1), that coinfects host cells. Gene sharing network analysis revealed several genomes related to Tebi-SV1 in public databases, most of which also co-occur with pleolipoviruses in their host genomes. Attempts to separate the two viruses were u

Convergent evolution of viral-like Borg archaeal extrachromosomal elements and giant eukaryotic viruses.

Borgs are huge extrachromosomal elements of anaerobic methane-oxidizing archaea. They exist in exceedingly complex microbiomes, lack cultivated hosts and have few protein functional annotations, precluding their classification as plasmids, viruses or other. Here, we use in silico structure prediction methods to investigate potential roles for ~10,000 Borg proteins. Prioritizing analysis of multicopy genes that could signal importance for Borg lifestyles, we uncover highly represented de-ubiquitination-like Zn-metalloproteases that may counter host targeting of Borg proteins for proteolysis. Summary of taxonomy changes ratified by the International Committee on Taxonomy of Viruses (ICTV) from the Archaeal Viruses Subcommittee, 2025.

The International Committee on Taxonomy of Viruses (ICTV) holds a ratification vote annually following the review of newly proposed taxa by ICTV Study Groups and members of the virology community. This article reports changes to the taxonomy of viruses infecting archaea that were approved and ratified by the ICTV in March 2025. Six new families of head-tailed viruses expanded the order Caudoviricetes (realm Duplodnaviria); one new family of filamentous viruses was added to the order Ligamenvirales (realm Adnaviria); one new family of viruses with pleomorphic virions was included within a new p

A new family of rolling-circle replication endonucleases widespread in archaeal viruses and plasmids.

Archaea possess a remarkably diverse mobilome, but for many archaeal viruses and plasmids, even the basic processes, such as genome replication, remain poorly understood. Here, we characterize a previously uncharacterized family of putative rolling-circle replication endonucleases, termed Rep-Arvir, widespread among viruses and plasmids associated with phylogenetically diverse archaea, including halophiles, methanogens, and hyperthermophiles. We show that RepSNJ2, encoded by the temperate pleomorphic virus SNJ2, a model member of the Pleolipoviridae family, is essential for driving autonomous

Comprehensive analyses of archaeal viral genomes reveal genomic characteristics, divergence, and host interactions.

BACKGROUND: The ecological significance of bacteriophages has been extensively investigated, while the role of archaeal viruses across different environments remains poorly understood. RESULTS: Here, we present the Archaeal Viral Genome Database (AVGD), a comprehensive survey of archaeal viruses across eight distinct habitat types, including 3708 archaeal viral genomes, with genome sizes ranging from 3 to 188 kb, identified from 64,521,709 putative viral genomes using 40 public metagenomic datasets, an integrated public viral genome database (IGN), and pig gut viral databases. ORF4 of the Temperate Archaeal Virus SNJ1 Governs the Lysis-Lysogeny Switch and Superinfection Immunity.

Recent environmental and metagenomic studies have considerably increased the repertoire of archaeal viruses and suggested that they play important roles in nutrient cycling in the biosphere. However, very little is known about how they regulate their life cycles and interact with their hosts. Here, we report that the life cycle of the temperate haloarchaeal virus SNJ1 is controlled by the product ORF4, a small protein belonging to the antitoxin MazE superfamily. We show that ORF4 controls the lysis-lysogeny switch of SNJ1 and mediates superinfection immunity by repression of genomic DNA replic

Four-domain gut metagenomics reveals archaeal-centered cross-kingdom remodeling across coronary artery disease and acute myocardial infarction.

Cardiovascular microbiome research has focused mainly on bacterial taxa and pathways. We profiled stool archaea, bacteria, fungi, and viruses in patients with acute myocardial infarction (AMI) and healthy controls. Paired plasma metabolomics was examined in a subset. An independent angiography-defined cohort included angiographically normal controls, severe coronary artery disease (CAD), and AMI. No archaeal genus remained differentially abundant after multiple-testing correction. In the discovery cohort, archaeal-bacterial correlations were predominantly positive in healthy controls and negat

ICTV Virus Taxonomy Profile: Satyavativiridae 2026.

Members of the family Satyavativiridae are dsDNA viruses associated with the host Poseidoniales, a marine archaeal lineage. Genomes assigned to this group have been identified via long-read sequencing of brackish estuarine samples. These viruses represent a novel viral lineage in the order Adrikavirales distinct from other Poseidoniales viruses known as 'magroviruses', a collective term derived from Marine Group II Euryarchaeota (former name of Poseidoniales) viruses. The family includes the genus Vyasavirus and the species Vyasavirus brisbanense. The virus genome is a linear dsDNA of 87 kbp a

Toxic Relationships: Characterization of a Putative Virally Encoded Toxin in the Thermophilic Archaeal Fusellovirus SSV1.

Mechanisms for the maintenance of chronic viruses are poorly understood, particularly for archaeal viruses. Here, we identify the product of Sulfolobus spindle-shaped virus 1 (SSV1) ORF a291 as a putative virally encoded toxin required for growth inhibition but dispensable for viral replication and virion production. Viruses lacking ORF a291 replicated their genomes and formed morphologically normal spindle-shaped particles, yet failed to inhibit the growth of uninfected Saccharolobus solfataricus. Substitution of residues at a predicted N-terminal signal peptide cleavage site abolished growth

The halophilic archaeon Halogranum roseipondis sp. nov. is susceptible to a virus carrying an exceptionally high number of viral tRNA genes.

UNLABELLED: Archaea constitute a diverse group of organisms, many of which inhabit extreme environments, such as haloarchaea that dominate hypersaline ecosystems, like solar salterns. Sampling of solar salterns and other hypersaline environments has resulted in numerous haloarchaeal isolates, including 3 classified and 27 uncharacterized Halogranum species. However, no complete genome has so far been reported for any member of this genus. Here, we present the first comprehensive study of Halogranum sp. SS5-1 isolated from a solar saltern in Samut Sakhon, Thailand. Hgn. SS5-1 is a pleomorphic,

Complete Genome Sequence of Halorubrum Pleomorphic Virus 8.

Pleomorphic archaeal viruses are widespread and abundant in hypersaline environments and beyond. Still, a relatively low number of isolates are available for this viral group. Here, we present the complete genome sequence of Halorubrum pleomorphic viruses 8 (HRPV-8), which was previously isolated from the Samut Sakhon solar saltern, Thailand, on a Halorubrum species. The HRPV-8 genome was assembled into a circular 10,824-bp-long contig with a GC content of 63.2%. The genome annotation resulted in 12 open reading frames, including a VP4-like spike protein-encoding gene, which is a hallmark of p

A new type of DNA phosphorothioation-based antiviral system in archaea.

Archaea and Bacteria have evolved different defence strategies that target virtually all steps of the viral life cycle. The diversified virion morphotypes and genome contents of archaeal viruses result in a highly complex array of archaea-virus interactions. However, our understanding of archaeal antiviral activities lags far behind our knowledges of those in bacteria. Here we report a new archaeal defence system that involves DndCDEA-specific DNA phosphorothioate (PT) modification and the PbeABCD-mediated halt of virus propagation via inhibition of DNA replication. In contrast to the breakage

Viruses and virus satellites of haloarchaea and their nanosized DPANN symbionts reveal intricate nested interactions.

Nested symbioses, including hyperparasitism in which parasites exploit other parasites within a host, are common in nature. However, such nested interactions remain poorly studied in archaea. Here we characterize this phenomenon in ultra-small archaea of the candidate phylum Nanohaloarchaeota, members of the DPANN superphylum (named after its first representative phyla: Diapherotrites, Parvarchaeota, Aenigmarchaeota, Nanoarchaeota and Nanohaloarchaeota) that form obligate interactions with halophilic archaea of the class Halobacteria. We reconstructed the viromes from geothermally influenced s

Known unknowns: how might the persistent herpesvirome shape immunity and aging?

The microbial community that colonizes all living organisms is gaining appreciation for its contributions to both physiologic and pathogenic processes. The virome, a subset of the overall microbiome, large and diverse, including viruses that persistently inhabit host cells, endogenous viral elements genomically or epigenomically integrated into cells, and viruses that infect the other (bacterial, protozoan, fungal, and archaeal) microbiome phylla. These viruses live in the organism for its life, and therefore are to be considered part of the aging process experienced by the organism. This revi

Substrate-driven phage community structure and phage-host dynamics in anaerobic digesters.

BACKGROUND: Phages shape microbial communities by regulating metabolic pathways, driving biogeochemical processes, and impacting stability and functionality of ecosystems. Phages contributions to natural ecosystems are undeniable; however, their role in built systems especially in anaerobic digesters remain poorly characterized. To discover the functional role of phage communities in anaerobic digesters, we evaluated phage-bacterial and virus-archaeal relationships in metagenomic sequences from fifteen commercial, full-scale anaerobic digesters of chicken, cattle, and pig manure, the three mos

Integration of genomic and proteomic analyses in the classification of the Siphoviridae family.

Using a variety of genomic (BLASTN, ClustalW) and proteomic (Phage Proteomic Tree, CoreGenes) tools we have tackled the taxonomic status of members of the largest bacteriophage family, the Siphoviridae. In all over 400 phages were examined and we were able to propose 39 new genera, comprising 216 phage species, and add 62 species to two previously defined genera (Phic3unalikevirus; L5likevirus) grouping, in total, 390 fully sequenced phage isolates. Many of the remainders are orphans which the Bacterial and Archaeal Viruses Subcommittee of the International Committee on Taxonomy of Viruses (IC
