Sequence-dependent base pair stepping dynamics in XPD helicase unwinding.

Helicases couple the chemical energy of ATP hydrolysis to directional translocation along nucleic acids and transient duplex separation. Understanding helicase mechanism requires that the basic physicochemical process of base pair separation be understood. This necessitates monitoring helicase activity directly, at high spatio-temporal resolution. Using optical tweezers with single base pair (bp) resolution, we analyzed DNA unwinding by XPD helicase, a Superfamily 2 (SF2) DNA helicase involved in DNA repair and transcription initiation. We show that monomeric XPD unwinds duplex DNA in 1-bp ste

Paradigm Shift in Airway Management for Pierre Robin Sequence: Tongue Base Suspension.

Surgical management of the airway in children with Pierre Robin Sequence (PRS) includes tongue lip adhesion and mandibular distraction. Herein, the authors report the first case of an alternative surgical approach, the tongue base suspension (TBS).A full-term 5-week-old male with PRS with difficulty managing his airway through noninvasive mechanisms. A polysomnogram revealed severe obstructive sleep apnea (OSA) despite support. Parents desired the least invasive surgical approach, and therefore TBS was offered. Child underwent TBS without complications and weaned from 15L high flow to room air

DNA differential diagnosis of human taeniid cestodes by base excision sequence scanning thymine-base reader analysis with mitochondrial genes.

For DNA differential diagnosis of human Taenia cestodes, a base excision sequence scanning thymine-base method using the cytochrome c oxidase subunit I and cytochrome b genes as targets was used. The characteristic thymine-base peak profiles provide four distinct types, unique for T. saginata, T. asiatica, and two genotypes of T. solium. This approach provides a useful tool for the identification and diagnosis of human taeniid cestodes without DNA sequencing if nucleotide sequence databases are available.

Brønsted base-catalyzed 1,2-addition/[1,2]-phospha-Brook rearrangement sequence providing functionalized phosphonates.

A new methodology for the introduction of functional groups into an organic molecule in which a keto or a formyl group is used as the connecting site was developed by utilizing the 1,2-addition/[1,2]-phospha-Brook rearrangement sequence under Brønsted base catalysis. The reaction of aromatic aldehydes and ketones with phosphinates having functional groups such as alkynyl, bromoalkyl, N-Boc amino, and boryl groups efficiently proceeded with the aid of phosphazene base P2-tBu as the catalyst, providing densely functionalized phosphonates in good yields.

Sequence Context-Agnostic TadA-Derived Cytosine Base Editors for Genome-Wide Editing in Zebrafish.

Single-nucleotide variants (SNVs) represent a significant form of genetic variation linked to various diseases. CRISPR-mediated base editing has emerged as a powerful method for modeling diseases caused by SNVs, particularly in zebrafish, which serve as an excellent platform for investigating disease mechanisms and conducting drug screenings. However, existing cytosine base editors (CBEs) for zebrafish often have broad editing windows and strong sequence preferences, limiting their effectiveness. In this study, zebrafish (z) TadA-derived cytosine base editors, termed zTadA-CBEs, are developed

Structural basis for sequence-independent substrate selection by eukaryotic wobble base tRNA deaminase ADAT2/3.

The essential deamination of adenosine A34 to inosine at the wobble base is the individual tRNA modification with the greatest effects on mRNA decoding, empowering a single tRNA to translate three different codons. To date, many aspects of how eukaryotic deaminases specifically select their multiple substrates remain unclear. Here, using cryo-EM, we present the structure of a eukaryotic ADAT2/3 deaminase bound to a full-length tRNA, revealing that the enzyme distorts the anticodon loop, but in contrast to the bacterial enzymes, selects its substrate via sequence-independent contacts of eukaryo

Hyperventilation Syndrome and Sustained Hyperchloremia After Kidney Transplant: Time-Sequence Swing of Acid-Base Interpretation.

An interaction between regained renal function in a transplanted kidney and hyperventilation syndrome may interfere with correct diagnosis of acid-base status in patients with preoperative nongap acidosis. Here, we present a patient with glomerular nephritis and hyperchloremia who underwent kidney transplant. Progressively increasing bicarbonate reabsorption by the renal graft, which thereby changed the arterial carbon dioxide tension-to-bicarbonate ratio, resulted in a time-sequence swing of an acid-base interpretation despite persistent mixed respiratory alkalosis due to hyperventilation syn

Light-induced free-radical reactions of nucleic acid constituents. Effect of sequence and base--base interactions on the reactivity of purines and pyrimidines in ribonucleotides.

The reaction with 2-propanol of purines and pyrimidines, induced photochemically with light of lambda greater than 300 nm and di-tert-butyl peroxide as an initiator, was applied to a variety of adenosine-, guanosine-, and uridine-containing ribonucleotides in order to determine the rules which govern the reactivity of the heterocyclic bases of nucleotides. The reactivity of the purine moieties was found to depend on the conformation of the appropriate nucleotide (anti or syn) and on the site of binding of the phosphate group to the ribose moiety. Adenosine moieties (assuming an anti conformati

Use of base excision sequence scanning for detection of genetic variations in St. Louis encephalitis virus isolates.

Twenty-two isolates of St. Louis encephalitis (SLE) virus of various geographical origins (Brazil, Argentina, Panama, Texas, Missouri, Maryland, California, and Florida) were examined for genetic variation by the base excision sequence scanning (BESS T-scan) method. A fragment was amplified in the envelope gene with the forward primer labeled in the PCR. The BESS T-scan method determined different clusters according to the profiles generated for the isolates and successfully grouped the isolates according to their geographical origins. Two major clusters, the North American cluster (cluster A)

Nucleotide sequence of polypyrimidines from cloned mouse DNA as determined by base-specific blockage of exonuclease action.

Cloned fragments of mouse DNA have been screened for the presence of long polypyrimidine/polypurine segments. The polypyrimidine portion of one such segment (about 200 nucleotides in length) has been isolated by acidic depurination of the entire cloned fragment and plasmid vector followed by selective precipitation and 5'-32P labeling. This polypyrimidine has been used to demonstrate a new procedure for sequencing. Covalent modification of thymine with a water-soluble carbodiimide, or cytosine with glutaric anhydride, at low levels blocked the action of snake venom exonuclease. After deblockin

Sequence-Dependent PNA-AgNP Bioconjugation Enables Electrochemical Discrimination of a Single-Base Mutation in Zika Virus RNA.

Single-nucleotide polymorphisms (SNPs) in RNA viruses such as Zika virus (ZIKV) can alter viral pathogenicity and are therefore critical molecular markers for surveillance. Here, we report an electrochemical hydrogel biosensor that discriminates a clinically relevant ZIKV SNP through a sequence-dependent bioconjugation mechanism between peptide nucleic acids (PNAs) and silver nanoparticles (AgNPs). A single guanine-to-thymine substitution in the PNA probe produces distinct AgNP coordination modes, resulting in markedly different nanoparticle aggregation states, colorimetric signatures, and sil

Fragmentation of short single DNA strands by 1-30 eV electrons: dependence on base identity and sequence.

PURPOSE: To investigate the dependence of base identity and sequence on the damage induced by low-energy (1-30 eV) electron impact on a short single strand of DNA. MATERIALS AND METHODS: Monolayers of homogeneous nonamers of deoxycytidine and thymidine (dCy9 and T9) and heterogeneous nonamers of thymidine substituted with 33 and 66% of deoxycytidine (dCy3-T6 and dCy6-T3) were chemisorbed onto a gold substrate. They were bombarded under ultrahigh vacuum conditions by a 1-30 eV electron beam. Neutral fragments desorbed from the films were detected by a mass spectrometer. From partial pressure m

No evidence of non-homologous insertions in mouse model of MDD created by replacement of homologous mouse DNA sequence with pathogenic 6-base human CREB1 promoter sequence.

We have recently reported the creation and initial characterization of the first etiology-based recombinant mouse model of major depressive disorder (MDD). This was achieved by replacing the corresponding mouse DNA sequence with a 6-base DNA sequence from the human CREB1 promoter that is associated with the development of MDD in families identified by probands with recurrent, early-onset MDD. The current study explored whether the desired homologous recombination event at the mouse Creb1 gene that resulted in the creation of the mouse model was also accompanied by insertions of the targeting v

A base-sequence-modulated Golay code improves the excitation and measurement of ultrasonic guided waves in long bones.

Researchers are interested in using ultrasonic guided waves (GWs) to assess long bones. However, GWs suffer high attenuation when they propagate in long bones, resulting in a low SNR. To overcome this limitation, this paper introduces a base-sequence-modulated Golay code (BSGC) to produce larger amplitude and improve the SNR in the ultrasound evaluation of long bones. A 16-bit Golay code was used for excitation in computer simulation. The decoded GWs and the traditional GWs, which were generated by a single pulse, agreed well after decoding the received signals, and the SNR was improved by 26.

Evaluation of the cranial base in amnion rupture sequence involving the anterior neural tube: implications regarding recurrence risk.

BACKGROUND: Amniotic bands can cause disruption of the cranial end of the developing fetus, leading in some cases to a neural tube closure defect. Although recurrence for unaffected parents of an affected child with a defect in which the neural tube closed normally but was subsequently disrupted by amniotic bands is negligible; for a primary defect in closure of the neural tube to which amnion has subsequently adhered, recurrence risk is 1.7%. In that primary defects of neural tube closure are characterized by typical abnormalities of the base of the skull, evaluation of the cranial base in su

The nucleotide sequence, DNA damage location, and protein stoichiometry influence the base excision repair outcome at CAG/CTG repeats.

Expansion of CAG/CTG repeats is the underlying cause of >14 genetic disorders, including Huntington's disease (HD) and myotonic dystrophy. The mutational process is ongoing, with increases in repeat size enhancing the toxicity of the expansion in specific tissues. In many repeat diseases, the repeats exhibit high instability in the striatum, whereas instability is minimal in the cerebellum. We provide molecular insights into how base excision repair (BER) protein stoichiometry may contribute to the tissue-selective instability of CAG/CTG repeats by using specific repair assays. Base sequence- and T m-dependent DNA oligomer separation by open tubular capillary columns carrying complementary DNA oligomers as probes.

DNA chips prepared on a flat glass surface have unavoidable drawbacks when used for quantitative analysis. In an attempt to overcome this problem, we constructed an HPLC-type system suitable for quantitative analysis that enables base sequence- and T (m)-dependent DNA oligomer separation in a flow system. A small open tubular capillary column (300-mm x 100-microm I.D.) was used. The DNA oligomers used as probes had an amino group at the 5'-end and were immobilized on the inner silica surface of the capillary column which had been sequentially treated with 3-aminopropyltriethoxysilane, butyltri
