Basic reproduction number for the Brazilian Spotted Fever.

Brazilian Spotted Fever (BSF) is an emerging and lethal disease in South America which basic reproduction number (R0) is unknown. Calculating R0 for this disease is crucial to design control interventions and prevent human deaths. BSF endemic areas are related to the presence of capybaras Hydrochoerus hydrochaeris, amplifier hosts of Rickettsia rickettsii and primary hosts of the tick Amblyomma sculptum, main vector of the agent in this area. Because of the complexity of its dynamics, we calculated R0 for the BSF system by constructing a next-generation matrix considering different categories

On estimating the basic reproduction number for Schistosoma haematobium.

Existing estimates of the basic reproduction number, Ro, for human schistosomes are mostly in the range 1-4, implying that schistosomes should be relatively easy to eliminate from endemic areas, which is contrary to practical experience. An estimate of Ro for a site in Zimbabwe is obtained here using a mathematical model explicitly incorporating two features believed to be epidemiologically significant; age-dependent exposure and acquired immunity. Parameter estimates are, as far as possible, obtained independently, but the coefficients representing man-snail and snail-man transmission, as wel

The basic reproduction number of COVID-19 across Africa.

The pandemic of the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) took the world by surprise. Following the first outbreak of COVID-19 in December 2019, several models have been developed to study and understand its transmission dynamics. Although the spread of COVID-19 is being slowed down by vaccination and other interventions, there is still a need to have a clear understanding of the evolution of the pandemic across countries, states and communities. To this end, there is a need to have a clearer picture of the initial spread of the disease in different regions. In this proj

Monkeypox: Early estimation of basic reproduction number R0 in Europe.

This world outbreak of Monkeypox (MPX) infections outside Africa emerged on May 2022 in Europe and spread worldwide with unique characteristics: inter-human contagion and infection in men without specific previous immunization, prevalently men-who-have-sex-with-men (MSM). Phylogenetic analysis confirmed a unique clade, the West African clade, subclade IIb. On August 30, WHO stated 48 895 laboratory confirmed cases from 101 different countries, of which 28 050 were in Europe. It has therefore become important to define new epidemiological indices. Starting from our new surveillance system EpiMP

Estimating the basic reproduction number at the beginning of an outbreak.

We compare several popular methods of estimating the basic reproduction number, R0, focusing on the early stages of an epidemic, and assuming weekly reports of new infecteds. We study the situation when data is generated by one of three standard epidemiological compartmental models: SIR, SEIR, and SEAIR; and examine the sensitivity of the estimators to the model structure. As some methods are developed assuming specific epidemiological models, our work adds a study of their performance in both a well-specified (data generating model and method model are the same) and miss-specified (data gener

Estimating the basic reproduction number for single-strain dengue fever epidemics.

BACKGROUND: Dengue, an infectious tropical disease, has recently emerged as one of the most important mosquito-borne viral diseases in the world. We perform a retrospective analysis of the 2011 dengue fever epidemic in Pakistan in order to assess the transmissibility of the disease. We obtain estimates of the basic reproduction number R 0 from epidemic data using different methodologies applied to different epidemic models in order to evaluate the robustness of our estimate. RESULTS: We first estimate model parameters by fitting a deterministic ODE vector-host model for the transmission dynam

Estimation of the HIV basic reproduction number in rural south west Uganda: 1991-2008.

BACKGROUND: The basic reproduction number, [Formula: see text], is one of the many measures of the epidemic potential of an infection in a population. We estimate HIV [Formula: see text] over 18 years in a rural population in Uganda, examine method-specific differences in estimated [Formula: see text], and estimate behavioural changes that would reduce [Formula: see text] below one. METHODS: Data on HIV natural history and infectiousness were collated from literature. Data on new sexual partner count were available from a rural clinical cohort in Uganda over 1991-2008. A graph-theoretic method for the basic reproduction number in continuous time epidemiological models.

In epidemiological models of infectious diseases the basic reproduction number 'R(0) is used as a threshold parameter to determine the threshold between disease extinction and outbreak. A graph-theoretic form of Gaussian elimination using digraph reduction is derived and an algorithm given for calculating the basic reproduction number in continuous time epidemiological models. Examples illustrate how this method can be applied to compartmental models of infectious diseases modelled by a system of ordinary differential equations. We also show with these examples how lower bounds for 'R(0) can b

The basic reproduction number (R0) of ebola virus disease: A systematic review and meta-analysis.

BACKGROUND: Ebola virus disease (Ebola) is highly pathogenic, transmissible, and often deadly, with debilitating consequences. Superspreading within a cluster is also possible. In this study, we aim to document Ebola basic reproduction number (R0): the average number of new cases associated with an Ebola case in a completely susceptible population. METHODS: We undertook a systematic review and meta-analysis. We searched PubMed, EMBASE, and Web of Science for studies published between 1976 and February 27, 2023. We also manually searched the reference lists of the reviewed studies to identify

Estimates of the basic reproduction number for rubella using seroprevalence data and indicator-based approaches.

The basic reproduction number (R0) of an infection determines the impact of its control. For many endemic infections, R0 is often estimated from appropriate country-specific seroprevalence data. Studies sometimes pool estimates from the same region for settings lacking seroprevalence data, but the reliability of this approach is unclear. Plausibly, indicator-based approaches could predict R0 for such settings. We calculated R0 for rubella for 98 settings and correlated its value against 66 demographic, economic, education, housing and health-related indicators. We also trained a random forest

Social, economic, and environmental factors influencing the basic reproduction number of COVID-19 across countries.

OBJECTIVE: To assess whether the basic reproduction number (R0) of COVID-19 is different across countries and what national-level demographic, social, and environmental factors other than interventions characterize initial vulnerability to the virus. METHODS: We fit logistic growth curves to reported daily case numbers, up to the first epidemic peak, for 58 countries for which 16 explanatory covariates are available. This fitting has been shown to robustly estimate R0 from the specified period. We then use a generalized additive model (GAM) to discern both linear and nonlinear effects, and in

Spatial dynamics and the basic reproduction number of the 1991-1997 Cholera epidemic in Peru.

After being cholera free for over 100 years, Peru experienced an unprecedented epidemic of Vibrio cholerae O1 that began in 1991 and generated multiple waves of disease over several years. We developed a mechanistic transmission model that accounts for seasonal variation in temperature to estimate spatial variability in the basic reproduction number ([Formula: see text]), the initial concentration of vibrios in the environment, and cholera reporting rates. From 1991-1997, cholera spread following a multi-wave pattern, with weekly incidence concentrated during warm seasons. The epidemic first h

Zika in Rio de Janeiro: Assessment of basic reproduction number and comparison with dengue outbreaks.

Zika virus infection was declared a public health emergency of international concern in February 2016 in response to the outbreak in Brazil and its suspected link with congenital anomalies. In this study, we use notification data and disease natural history parameters to estimate the basic reproduction number (R 0) of Zika in Rio de Janeiro, Brazil. We also obtain estimates of R 0 of dengue from time series of dengue cases in the outbreaks registered in 2002 and 2012 in the city, when DENV-3 and DENV-4 serotypes, respectively, had just emerged. Our estimates of the basic reproduction number fo

The basic reproduction number for complex disease systems: defining R(0) for tick-borne infections.

Characterizing the basic reproduction number, R(0), for many wildlife disease systems can seem a complex problem because several species are involved, because there are different epidemiological reactions to the infectious agent at different life-history stages, or because there are multiple transmission routes. Tick-borne diseases are an important example where all these complexities are brought together as a result of the peculiarities of the tick life cycle and the multiple transmission routes that occur. We show here that one can overcome these complexities by separating the host populatio

Revisiting the basic reproductive number for malaria and its implications for malaria control.

The prospects for the success of malaria control depend, in part, on the basic reproductive number for malaria, R0. Here, we estimate R0 in a novel way for 121 African populations, and thereby increase the number of R0 estimates for malaria by an order of magnitude. The estimates range from around one to more than 3,000. We also consider malaria transmission and control in finite human populations, of size H. We show that classic formulas approximate the expected number of mosquitoes that could trace infection back to one mosquito after one parasite generation, Z0(H), but they overestimate the

The basic reproductive number of tick-borne encephalitis virus. An empirical approach.

Tick-borne encephalitis virus (TBEV) is reciprocally transmitted between Ixodes ricinus ticks and small mammals. Recently, transmission between co-feeding ticks has been postulated as an epidemiological by important mechanism of perpetuating the agent. To empirically examine the question whether the "traditional" mode of transmission is sufficient to maintain enzootic TBEV transmission, the basic reproductive number R(0) of TBEV could be estimated under this model for sites in which TBEV is enzootic. I propose an empirical estimator of R(0) for TBEV which is based on longitudinal stage-specifi

Reviewing estimates of the basic reproduction number for dengue, Zika and chikungunya across global climate zones.

BACKGROUND: Globally, dengue, Zika virus, and chikungunya are important viral mosquito-borne diseases that infect millions of people annually. Their geographic range includes not only tropical areas but also sub-tropical and temperate zones such as Japan and Italy. The relative severity of these arboviral disease outbreaks can vary depending on the setting. In this study we explore variation in the epidemiologic potential of outbreaks amongst these climatic zones and arboviruses in order to elucidate potential reasons behind such differences. METHODOLOGY: We reviewed the peer-reviewed literat

Estimation of basic reproduction numbers: individual heterogeneity and robustness to perturbation of the contact function.

The basic reproduction number of an infection in a given population, R0, is inflated by individual heterogeneity in contact rates. Recently, new methods for estimating R0 using social contact data and serological survey data have been proposed. These methods, like most of their predecessors, ignore individual heterogeneity, and are sensitive to perturbation of the contact function. Using a frailty framework, we derive expressions for R0 in the presence of age-varying heterogeneity. In this case, R0 is the spectral radius of a population version of the next generation operator, which involves t

Estimating the basic reproduction number for the 2015 bubonic plague outbreak in Nyimba district of Eastern Zambia.

BACKGROUND: Plague is a re-emerging flea-borne infectious disease of global importance and in recent years, Zambia has periodically experienced increased incidence of outbreaks of this disease. However, there are currently no studies in the country that provide a quantitative assessment of the ability of the disease to spread during these outbreaks. This limits our understanding of the epidemiology of the disease especially for planning and implementing quantifiable and cost-effective control measures. To fill this gap, the basic reproduction number, R0, for bubonic plague was estimated in thi
