Agrobacterium-Mediated Transformation of Brachypodium distachyon.

Brachypodium distachyon is an excellent model system for the grasses and has been adopted as a research organism by many laboratories around the world. It has all of the biological traits required for a model system, including small stature, short life cycle, small genome, simple growth requirements, and a close relationship to major crop plants (cereals). In addition, numerous resources have been developed for working with this species, including genome sequences for many lines, sequenced mutant collections, and a large, freely available germplasm collection. Fortunately, among grasses B. dis

Ammonium nutrition interacts with iron homeostasis in Brachypodium distachyon.

Most plant species develop stress symptoms when exposed to high ammonium (NH4+) concentrations. The root is the first organ in contact with high NH4+ and therefore the first barrier to cope with ammonium stress. In this work, we focused on root adaptation to ammonium nutrition in the model plant Brachypodium distachyon. Proteome analysis revealed changes associated with primary metabolism, cell wall remodelling, and redox homeostasis. In addition, it showed a strong induction of proteins related to methionine (Met) metabolism and phytosiderophore (PS) synthesis in ammonium-fed plants. In agree

Brachypodium: A Monocot Grass Model Genus for Plant Biology.

The genus Brachypodium represents a model system that is advancing our knowledge of the biology of grasses, including small grains, in the postgenomics era. The most widely used species, Brachypodium distachyon, is a C3 plant that is distributed worldwide. B. distachyon has a small genome, short life cycle, and small stature and is amenable to genetic transformation. Due to the intensive and thoughtful development of this grass as a model organism, it is well-suited for laboratory and field experimentation. The intent of this review is to introduce this model system genus and describe some key

Expression and evolution of the phospholipase C gene family in Brachypodium distachyon.

BACKGROUND: Phospholipase C (PLC) is an enzyme that hydrolyzes phospholipids and plays an important role in plant growth and development. The Brachypodium distachyon is a model plant of Gramineae, but the research on PLC gene family of Brachypodium has not been reported. OBJECTIVE: This study was performed to identify the PLC family gene in Brachypodium and to determine the expression profiles of PLCs under the abiotic stress. METHODS: Complete genome sequences and transcriptomes of Brachypodium were downloaded from the PLAZA. The hidden Markov model-based profile of the conserved PLC domain

Brachypodium distachyon. A new model system for functional genomics in grasses.

A new model for grass functional genomics is described based on Brachypodium distachyon, which in the evolution of the Pooideae diverged just prior to the clade of "core pooid" genera that contain the majority of important temperate cereals and forage grasses. Diploid ecotypes of B. distachyon (2n = 10) have five easily distinguishable chromosomes that display high levels of chiasma formation at meiosis. The B. distachyon nuclear genome was indistinguishable in size from that of Arabidopsis, making it the simplest genome described in grasses to date. B. distachyon is a self-fertile, inbreeding

Exploring natural variation for rice sheath blight resistance in Brachypodium distachyon.

Sheath blight caused by the soil borne fungus Rhizoctonia solani AG1-IA is one of the major diseases of rice in the world. Genetic resistance in rice against this disease has not been very successful. Brachypodium distachyon is considered as a model species for several cereal crops and it has been studied in the past to identify novel sources of disease resistance against cereal crop diseases. Therefore, the current study was designed to explore nonhost disease resistance in Brachypodium accessions against sheath blight pathogen of rice, Rhizoctonia solani. A total of 19 Brachypodium distachyo

Metabolic profiling of three Brachypodium species reveals different adaptive strategies to ammonium stress.

Nitrogen (N) use efficiency (NUE) in crops is a critical challenge, as only 40 % of applied nitrogen is typically recovered at harvest. Ammonium-based nutrition is proposed as a strategy to increase NUE in agrosystems. However, crops display better performance when growing with a nitrate-based nutrition. To advance in the current understanding of the interspecific variability to ammonium nutrition, we investigated the performance of the three annual species of Brachypodium genus: B. distachyon, B. stacei, and B. hybridum, focusing on their differential responses to ammonium and nitrate nutriti

Benzothiadiazole, a plant defense inducer, negatively regulates sheath blight resistance in Brachypodium distachyon.

Plant defense inducers that mimic functions of the plant immune hormone salicylic acid (SA) often affect plant growth. Although benzothiadiazole (BTH), a synthetic analog of SA, has been widely used to protect crops from diseases by inducing plant defense responses, we recently demonstrated that SA, but not BTH, confers resistance against Rhizoctonia solani, the causal agent of sheath blight disease, in Brachypodium distachyon. Here, we demonstrated that BTH compromised the resistance of Bd3-1 and Gaz4, the two sheath blight-resistant accessions of B. distachyon, which activate SA-dependent si

A stress-inducible protein regulates drought tolerance and flowering time in Brachypodium and Arabidopsis.

To cope with environmental stresses and ensure maximal reproductive success, plants have developed strategies to adjust the timing of their transition to reproductive growth. This has a substantial impact on the stress resilience of crops and ultimately on agricultural productivity. Here, we report a previously uncharacterized, plant-specific gene family designated as Regulator of Flowering and Stress (RFS). Overexpression of the BdRFS gene in Brachypodium distachyon delayed flowering, increased biomass accumulation, and promoted drought tolerance, whereas clustered regularly interspaced short

BdWRKY38 is required for the incompatible interaction of Brachypodium distachyon with the necrotrophic fungus Rhizoctonia solani.

Rhizoctonia solani is a soil-borne necrotrophic fungus that causes sheath blight in grasses. The basal resistance of compatible interactions between R. solani and rice is known to be modulated by some WRKY transcription factors (TFs). However, genes and defense responses involved in incompatible interaction with R. solani remain unexplored, because no such interactions are known in any host plants. Recently, we demonstrated that Bd3-1, an accession of the model grass Brachypodium distachyon, is resistant to R. solani and, upon inoculation with the fungus, undergoes rapid induction of genes res

Patterns of pan-genome occupancy and gene coexpression under water-deficit in Brachypodium distachyon.

Natural populations are characterized by abundant genetic diversity driven by a range of different types of mutation. The tractability of sequencing complete genomes has allowed new insights into the variable composition of genomes, summarized as a species pan-genome. These analyses demonstrate that many genes are absent from the first reference genomes, whose analysis dominated the initial years of the genomic era. Our field now turns towards understanding the functional consequence of these highly variable genomes. Here, we analysed weighted gene coexpression networks from leaf transcriptome

YSL3-mediated copper distribution is required for fertility, seed size and protein accumulation in Brachypodium.

Addressing the looming global food security crisis requires the development of high-yielding crops. In agricultural soils, deficiency in the micronutrient copper significantly decreases grain yield in wheat (Triticum aestivum), a globally important crop. In cereals, grain yield is determined by inflorescence architecture, flower fertility, grain size, and weight. Whether copper is involved in these processes, and how it is delivered to the reproductive organs is not well understood. We show that copper deficiency alters not only the grain set but also flower development in both wheat and its r

Quantitative resistance to Rhizoctonia solani AG-4 develops independently in leaves and roots of Brachypodium distachyon.

Rhizoctonia solani is a soil-borne phytopathogen with a broad host range, classified into multiple anastomosis groups (AGs). While the rice sheath blight pathogen AG-1 IA is well-studied, defense mechanisms against AG-4, which infects diverse monocots and dicots, remain unclear. Here, we screened 153 Brachypodium distachyon accessions for resistance to AG-4 HG-I+II using both leaf and soil inoculation assays. The accessions exhibited a quantitative resistance spectrum in both assays. Some accessions were resistant to both methods, while others showed resistance in only one, indicating that lea

Identification of Pyrabactin resistance 1-like (PYL) genes in Brachypodium distachyon and functional characterization of BdPYL5.

Abscisic acid (ABA) is an endogenous phytohormone that plays an important role in regulating plant growth, development, and stress response. Pyrabactin resistance 1-like (PYR/PYL) proteins are ABA receptors and core components of ABA signalling in plants. This study identified nine PYL genes in the Brachypodium distachyon genome and they distribute on three chromosomes. Phylogenetical BdPYLs were classified into three clades. 81 protein-protein interactions between 9 BdPYLs and 9 BdPP2C proteins were predicted and 66 pairs were verified by yeast two-hybrid assay previously. Relatively, BdPYL g

Information theory and machine learning illuminate large-scale metabolomic responses of Brachypodium distachyon to environmental change.

Plant responses to environmental change are mediated via changes in cellular metabolomes. However, <5% of signals obtained from liquid chromatography tandem mass spectrometry (LC-MS/MS) can be identified, limiting our understanding of how metabolomes change under biotic/abiotic stress. To address this challenge, we performed untargeted LC-MS/MS of leaves, roots, and other organs of Brachypodium distachyon (Poaceae) under 17 organ-condition combinations, including copper deficiency, heat stress, low phosphate, and arbuscular mycorrhizal symbiosis. We found that both leaf and root metabolomes we

Conserved 4-coumarate 3-hydroxylase/ascorbate peroxidase bifunctionality coordinates lignin deposition and plant growth in Brachypodium and Populus.

Cytosolic ascorbate peroxidases (APXs) have been proposed to have bifunctional 4-coumarate 3-hydroxylase (C3H) activity, linking redox regulation to lignin biosynthesis in plants. Although this dual role has been shown in vitro, in vivo validation remains limited. Here, we used CRISPR/Cas9 gene editing to knock out cytosolic C3H/APX genes in Brachypodium distachyon and poplar (Populus tremula × Populus alba). In Brachypodium, BdC3H/APX1 catalyzed the ascorbate-dependent hydroxylation of 4-coumarate to caffeate in vitro. Loss of BdC3H/APX1 function led to reduced lignin content, altered monomer

Machine learning-enabled non-targeted metabolomics reveals nutritional and metabolic responses of Brachypodium distachyon to drought and elevated CO2.

Rising atmospheric CO2 and intensified drought are reshaping nutrient dynamics in C3 plants, with implications for ecosystem function and food security. To investigate how these stressors jointly affect nutrient homeostasis, we examined Brachypodium distachyon, a model for C3 cereal grasses, grown under ambient (400 ppm) or elevated (800 ppm) CO2, factorially combined with well-watered or drought treatments. Integrative analyses of physiology, ionomics, transcriptomics, and non-targeted metabolomics revealed that plant elemental composition and metabolomic responses to elevated CO2 strongly de

Expression profiling of marker genes responsive to the defence-associated phytohormones salicylic acid, jasmonic acid and ethylene in Brachypodium distachyon.

BACKGROUND: Brachypodium distachyon is a promising model plants for grasses. Infections of Brachypodium by various pathogens that severely impair crop production have been reported, and the species accordingly provides an alternative platform for investigating molecular mechanisms of pathogen virulence and plant disease resistance. To date, we have a broad picture of plant immunity only in Arabidopsis and rice; therefore, Brachypodium may constitute a counterpart that displays the commonality and uniqueness of defence systems among plant species. Phytohormones play key roles in plant biotic st

Differential gene expression and metabolomic analyses of Brachypodium distachyon infected by deoxynivalenol producing and non-producing strains of Fusarium graminearum.

BACKGROUND: Fusarium Head Blight (FHB) caused primarily by Fusarium graminearum (Fg) is one of the major diseases of small-grain cereals including bread wheat. This disease both reduces yields and causes quality losses due to the production of deoxynivalenol (DON), the major type B trichothecene mycotoxin. DON has been described as a virulence factor enabling efficient colonization of spikes by the fungus in wheat, but its precise role during the infection process is still elusive. Brachypodium distachyon (Bd) is a model cereal species which has been shown to be susceptible to FHB. Here, a fun
