Toward decoding the mechanisms that shape sub-megabase-scale genome organization.

Understanding genome organization at the kilobase to megabase scale is critical, as it encompasses genes and regulatory elements. Improvements in the resolution of experimental techniques have revealed novel structural motifs at this scale, including micro-compartments, nucleosome clutches, microdomains, and packing domains. Here we review recent progress on developing theories to explain these observations. Key advances include elucidating the role of nucleosome positioning and epigenetic modifications, the role and mechanisms of compartmentalization in local structure, and the interplay betw

Cat Eye Syndrome Chromosome Region Candidate 2 (CECR2) in chromatin remodeling and cancer: A review.

CECR2 is a bromodomain-containing epigenetic regulator essential for maintaining chromatin architecture and is implicated in diverse biological processes, including cellular development, spermatogenesis, neurulation, and DNA damage response. Acting as a histone acetyl-lysine reader, CECR2 participates in chromatin remodeling through the formation of tissue-specific complexes with ISWI proteins. With its well-established roles in somatic cell reprogramming, CECR2 has recently emerged as a promising therapeutic target in breast cancer metastasis. In this review, we discuss its origin, structural

Spatial Reorganization of Chromatin Architecture Shapes the Expression Phenotype of Therapy-Induced Senescent Cells.

Cellular senescence is a fundamental biological process contributing to aging, often accompanied by extensive chromatin remodeling. Dynamic alterations of three-dimensional (3D) genomic spatial structure, driven by chromatin reorganization, play a critical role in cell fate determination, but their relevance in therapy-induced senescence (TIS) remains underexplored. Here, we perform an integrative multi-omics analysis of Hi-C, ATAC-seq, CUT&RUN, and RNA-seq in primary human fibroblasts undergoing TIS induced by ionizing radiation (RAD) or bleomycin (BLEO). We show that TIS leads to global chro

Changes in adenoviral chromatin organization precede early gene activation upon infection.

Within the virion, adenovirus DNA associates with the virus-encoded, protamine-like structural protein pVII. Whether this association is organized, and how genome packaging changes during infection and subsequent transcriptional activation is currently unclear. Here, we combined RNA-seq, MNase-seq, ChIP-seq, and single genome imaging during early adenovirus infection to unveil the structure- and time-resolved dynamics of viral chromatin changes as well as their correlation with gene transcription. Our MNase mapping data indicates that the adenoviral genome is arranged in precisely positioned n

ChromNet: A Multi-Task Learning Framework for Cross-Cell Type Prediction of 3D Chromatin Interactions Using Epigenetic Signals.

The 3D organization of chromatin plays a fundamental role in gene regulation, cellular function, and disease mechanisms. However, current experimental techniques, such as Hi-C, remain costly and labor-intensive, limiting their application in large-scale and disease-related studies. To address this challenge, ChromNet is presented, a multi-task learning framework that integrates epigenetic signals across diverse cell types to enable high-precision prediction of chromatin architecture. By incorporating noise perturbation and auxiliary classification tasks, ChromNet improves the identification of

Chromatin interaction landscape of epimorphic regeneration in teleost fish.

Reorganization of chromatin architecture-including chromatin loops, topologically associating domains (TADs), and A/B compartments-has been increasingly linked to development and cell differentiation. However, how chromatin architecture reorganizes during the shift from homeostasis to regeneration remains poorly characterized. Here, we used zebrafish fin regeneration as a model to systematically investigate, via micro-C, the chromatin architecture associated with blastema formation. Our analyses unveiled that the alteration of chromatin looping upon amputation was dominant compared with that o

Periodic confined cell migration drives partially reversible chromatin reorganization in cancer cell lines.

Cells throughout physiological and pathological contexts are exposed to a broad spectrum of mechanical stimuli, triggering extensive nuclear deformation and chromatin remodeling. These mechanical cues drive the cell to dynamically adapt through coordinated structural, epigenetic, and biochemical mechanisms to withstand mechanical stress while protecting genomic integrity. However, whether such cellular adaptations are reversible or result in persistent alterations remains unresolved. In cancer metastasis, addressing this issue is critical: confined migration through narrow pores prompts chroma

Chromatin conformation, gene transcription, and nucleosome remodeling as an emergent system.

In single cells, variably sized nanoscale chromatin structures are observed, but it is unknown whether these form a cohesive framework that regulates RNA transcription. Here, we demonstrate that the human genome is an emergent, self-assembling, reinforcement learning system. Conformationally defined heterogeneous, nanoscopic packing domains form by the interplay of transcription, nucleosome remodeling, and loop extrusion. We show that packing domains are not topologically associated domains. Instead, packing domains exist across a structure-function life cycle that couples heterochromatin and

Acute chromatin decompaction stiffens the nucleus as revealed by nanopillar-induced nuclear deformation in cells.

Chromatin architecture is critical in determining nuclear mechanics. Most studies focus on the mechanical rigidity conferred by chromatin condensation from densely packed heterochromatin, but less is known on how transient chromatin decompaction impinge on nucleus stiffness. Here, we used an array of vertically aligned nanopillars to study nuclear deformability in situ after chromatin decompaction in cells. The nucleus significantly stiffened within 4 h of chromatin decompaction but softened at longer timescales. This acute stiffening of the nucleus was underpinned predominantly by an increase

Epigenetic Regulation and Chromatin Remodeling in Malaria Parasites.

Plasmodium falciparum, the human malaria parasite, infects two hosts and various cell types, inducing distinct morphological and physiological changes in the parasite in response to different environmental conditions. These variations required the parasite to adapt and develop elaborate molecular mechanisms to ensure its spread and transmission. Recent findings have significantly improved our understanding of the regulation of gene expression in P. falciparum. Here, we provide an up-to-date overview of technologies used to highlight the transcriptomic adjustments occurring in the parasite thro

IKAROS: from chromatin organization to transcriptional elongation control.

IKAROS is a master regulator of cell fate determination in lymphoid and other hematopoietic cells. This transcription factor orchestrates the association of epigenetic regulators with chromatin, ensuring the expression pattern of target genes in a developmental and lineage-specific manner. Disruption of IKAROS function has been associated with the development of acute lymphocytic leukemia, lymphoma, chronic myeloid leukemia and immune disorders. Paradoxically, while IKAROS has been shown to be a tumor suppressor, it has also been identified as a key therapeutic target in the treatment of vario

ATP-Dependent Chromatin Remodellers in Inner Ear Development.

During transcription, DNA replication and repair, chromatin structure is constantly modified to reveal specific genetic regions and allow access to DNA-interacting enzymes. ATP-dependent chromatin remodelling complexes use the energy of ATP hydrolysis to modify chromatin architecture by repositioning and rearranging nucleosomes. These complexes are defined by a conserved SNF2-like, catalytic ATPase subunit and are divided into four families: CHD, SWI/SNF, ISWI and INO80. ATP-dependent chromatin remodellers are crucial in regulating development and stem cell biology in numerous organs, includin

Transcription and Three-Dimensional Genome Organization: Cause, Consequence, or Coordination?

Transcription and three-dimensional (3D) genome organization are closely coupled, but their precise relationship remains unresolved. Evidence from perturbation, imaging, and modeling studies suggests that transcription is not strictly required for the establishment of large-scale genome features such as compartments and topologically associating domains (TADs). Instead, transcription seems to exert more prominent effects at finer spatial scales, where it influences enhancer-promoter interactions, local chromatin loops, and microcompartments. RNA molecules, polymerase-driven supercoiling, and R

SWI/SNF chromatin remodeler complex within the reward pathway is required for behavioral adaptations to stress.

Enduring behavioral changes upon stress exposure involve changes in gene expression sustained by epigenetic modifications in brain circuits, including the mesocorticolimbic pathway. Brahma (BRM) and Brahma Related Gene 1 (BRG1) are ATPase subunits of the SWI/SNF complexes involved in chromatin remodeling, a process essential to enduring plastic changes in gene expression. Here, we show that in mice, social defeat induces changes in BRG1 nuclear distribution. Epigenetic regulation in liver fibrosis: Focus on the chromatin accessibility landscape.

Liver fibrosis is a key pathological process in the progression of chronic liver disease to cirrhosis and hepatocellular carcinoma, with core features including hepatic stellate cells (HSCs) activation and extracellular matrix (ECM) deposition. Nonetheless, the precise spatiotemporal regulatory mechanisms of its gene expression have not been fully clarified. Interestingly, chromatin accessibility, as a core level of epigenetic regulation, directly determines the expression "switch" of fibrosis-related genes by dynamically altering the chromatin open state, which is closely related to key patho

Deciphering chromatin architecture and dynamics in Plasmodium falciparum using the nucDetective pipeline.

High-resolution analysis of cellular chromatin structure is crucial for uncovering developmental and cell-type-specific regulatory networks. We developed the nucDetective pipeline to provide a comprehensive evaluation of chromatin organisation. This involves assessing nucleosome positioning, occupancy, fuzziness, and array regularity. The pipeline was benchmarked by analysing the chromatin structure of the malaria-causing parasite Plasmodium falciparum (Pf) during its erythrocytic development cycle. Pf is characterised by a unique chromatin landscape, exhibiting unstable nucleosomes and a geno

Chromatin remodeling of prostaglandin signaling in smooth muscle enables mouse embryo passage through the female reproductive tract.

Early mammalian development occurs during embryo transit of the female reproductive tract. Transport is orchestrated by secreted oviduct fluid, unidirectional beating of epithelial cilia, and smooth muscle contractions. Using gene-edited mice, we document that conditional disruption of a component of the SWI/SNF chromatin remodeling complex in smooth muscle cells prevents transport through the oviduct without perturbing embryogenesis. Analysis with RNA sequencing (RNA-seq), transposase-accessible chromatin with sequencing (ATAC-seq), chromatin immunocleavage sequencing (ChIC-seq), and pharmaco

Subfertility in young male mice mutant for chromatin remodeller CECR2.

Defects in spermatogenesis are an important cause of male infertility. Multiple aspects of spermatogenesis are controlled by chromatin remodellers, including regulating transcription. We previously described mutations in chromatin remodelling gene Cecr2 that resulted in the lethal neural tube defect exencephaly in most mutant mice and subfertility in mice that were non-penetrant for exencephaly. Here, we show that the severity of male subfertility is dependent on age. Cecr2GT/Del males contain two mutant alleles, one of which is hypomorphic and therefore produces a small amount of protein. Linker Histones: The Multiple Binding Modes of the Enigmatic 5th Histone.

Chromatin structure is dynamic and regulated by many factors, including enzymes that chemically modify histones and DNA, chromatin remodeling complexes that physically manipulate nucleosomes and chromatin, and non-enzymatic proteins that bind to DNA or nucleosomes to create specialized regions in chromatin. This multifactorial regulation stems from the need for fine-tuned control, which is key in processes including DNA repair, replication, and gene expression. Linker histones are a family of proteins structurally distinct from the core histones that provide a poorly understood layer of regula

Beyond the linker: Histone H1 as a dynamic epigenetic hub governing chromatin plasticity and disease pathogenesis.

Chromatin, a higher-order structure of eukaryotic genomes, is dynamically regulated and plays pivotal roles in gene regulation and cellular homeostasis. Nucleosomes are the basic functional units of chromatin. Each nucleosome consists of a histone octamer (H2A, H2B, H3, and H4) wrapped by DNA. While linker histone H1 (H1) facilitates and stabilizes DNA binding to histones, it also critically governs higher-order chromatin organization and transcriptional regulation. Although post-translational modifications (PTMs) of core histones have been extensively characterized, the functional significanc
