Chromatin Immunoprecipitation Sequencing in Cancer Cells.

Analysis of DNA co-immunoprecipitated with proteins of interest has been foundational to our understanding of chromatin and its regulation. Despite the emergence of crosslink-free techniques such as CUT&RUN and CUT&TAG, Chromatin Immunoprecipitation followed by sequencing (ChIP) remains a method of choice for profiling of protein binding at individual DNA sites and, when combined with sequencing (ChIP-seq), across the genome. ChIP-seq can provide insights into transcription factor binding sites, histone modification patterns and chromatin structure, and has broad applications in the study of c

Multiplexed chromatin immunoprecipitation sequencing for quantitative study of histone modifications and chromatin factors.

ChIP-seq is a widely used technique for studying histone post-translational modifications and DNA-binding proteins. DNA fragments associated with a specific protein or histone modification epitope are captured by using antibodies, sequenced and mapped to a reference genome. Albeit versatile and popular, performing many parallel ChIP-seq experiments to compare different conditions, replicates and epitopes is laborious, is prone to experimental variation and does not allow quantitative comparisons unless adequate spike-in chromatin is included. We present a detailed protocol for performing and a

Chromatin Immunoprecipitation Sequencing (ChIP-Seq) Assay in Food Allergy Research.

Chromatin immunoprecipitation (ChIP) analysis followed by genome-wide sequencing represents the most efficient method for studying the complex interactions between nuclear proteins and their associated genomic DNA. This chapter aims to present a ChIP-Sequencing (ChIP-Seq) analysis protocol used for the investigation of different epigenetic modifications in diseases such as food allergy. Starting by treating cells with cross-linking reagents such as formaldehyde and ending up with profound bioinformatic analysis have made it plausible to understand how transcription factors and histone modifica

Detecting Meiotic Crossing-Overs in Maize Using Chromatin Immunoprecipitation-Sequencing (ChIP-seq).

During meiosis, homologous chromosomes engage in reciprocal exchanges of segments in a process known as crossing over (CO). About 85% of CO events in maize are products of the class I pathway. Class I COs are interference-sensitive, meaning that the formation of one CO reduces the likelihood of another CO forming close by. This protocol describes a chromatin immunoprecipitation-sequencing (ChIP-seq)-based method for mapping meiotic COs in maize, using an antibody against MutL Homolog 3 (MLH3), a key component of the class I CO pathway. CO sites are determined by Illumina sequencing of DNA isol

Genome-Wide Quantification of Protein-DNA Interactions in Chlamydia Using ChIP-Seq (Chromatin Immunoprecipitation/Deep Sequencing).

Chromatin immunoprecipitation (ChIP) measures binding between a specific protein and its in vivo DNA-binding sites. It is challenging to perform ChIP for bacteria that reside inside a eukaryotic cell, but we have optimized this method for Chlamydia-infected cells and used it to identify genome-wide binding sites of chlamydial transcription factors and sigma factors. The ability to measure protein-DNA interactions in intracellular chlamydiae without the need to isolate bacteria from the host cell allows changes in DNA binding to be measured during the Chlamydia developmental cycle and under dif

Discovering CsgD Regulatory Targets in Salmonella Biofilm Using Chromatin Immunoprecipitation and High-Throughput Sequencing (ChIP-seq).

Chromatin immunoprecipitation followed by sequencing (ChIP-seq) is a technique that can be used to discover the regulatory targets of transcription factors, histone modifications, and other DNA-associated proteins. ChIP-seq data can also be used to find differential binding of transcription factors in different environmental conditions or cell types. Initially, ChIP was performed through hybridization on a microarray (ChIP-chip); however, ChIP-seq has become the preferred method through technological advancements, decreasing financial barriers to sequencing, and massive amounts of high-quality

Identification of PDCL2 as a candidate marker in Sertoli cell-only syndrome by chromatin immunoprecipitation-sequencing and bioinformatics analysis.

BACKGROUND: Sertoli cell-only syndrome (SCOS) or germ cell aplasia is one of the most serious histopathological subtypes within the scope of non-obstructive azoospermia (NOA). Understanding the molecular mechanism of SCOS and identifying new non-invasive markers for clinical application is crucial to guide proper sperm procurement and avoid unnecessary interventions. This study sought to identify the differentially expressed genes (DEGs) of SCOS by using gene sequencing identity and verify the key marker genes to provide basic data for subsequent research on SCOS. METHODS: A total of 50 testi

High-resolution chromatin immunoprecipitation (ChIP) sequencing reveals novel binding targets and prognostic role for SOX11 in mantle cell lymphoma.

Sex determining region Y-box 11 (SOX11) expression is specific for mantle cell lymphoma (MCL) as compared with other non-Hodgkin's lymphomas. However, the function and direct-binding targets of SOX11 in MCL are largely unknown. We used high-resolution chromatin immunoprecipitation sequencing to identify the direct target genes of SOX11 in a genome-wide, unbiased manner and elucidate its functional significance. Pathway analysis identified WNT, PKA and TGF-beta signaling pathways as significantly enriched by SOX11-target genes. Quantitative chromatin immunoprecipitation sequencing and promoter

Characterization of Epigenetic Histone Activation/Repression Marks in Sequences of Genes by Chromatin Immunoprecipitation-Quantitative Polymerase Chain Reaction (ChIP-qPCR).

Chromatin immunoprecipitation (ChIP) is widely used to measure protein-DNA interactions. This protocol outlines a ChIP method used to identify the association of a protein or protein modification (such as a specific histone modification-methylation, acetylation, etc.) of interest with a specific DNA sequence in a target gene in fetal mouse brains on gestational day (GD) 17. Briefly, DNA and proteins are cross-linked (via formaldehyde), and chromatin is sonicated into fragments between 200 and 1000 base pair (bp) long, with an average length of 500 bp. The DNA-protein complexes are captured usi

Large-scale chromatin immunoprecipitation with promoter sequence microarray analysis of the interaction of the NSs protein of Rift Valley fever virus with regulatory DNA regions of the host genome.

Rift Valley fever virus (RVFV) is a highly pathogenic Phlebovirus that infects humans and ruminants. Initially confined to Africa, RVFV has spread outside Africa and presently represents a high risk to other geographic regions. It is responsible for high fatality rates in sheep and cattle. In humans, RVFV can induce hepatitis, encephalitis, retinitis, or fatal hemorrhagic fever. The nonstructural NSs protein that is the major virulence factor is found in the nuclei of infected cells where it associates with cellular transcription factors and cofactors. In previous work, we have shown that NSs

Optimized Genome-Wide Profiling of Centromeric Chromatin Complexes by ChIP-seq.

Centromeres are specialized chromosomal regions essential for faithful chromosome segregation and genome stability. Their highly repetitive DNA composition and epigenetically defined chromatin state present significant challenges for genome-wide profiling approaches such as chromatin immunoprecipitation followed by sequencing (ChIP-seq). Standard ChIP-seq workflows often perform poorly at centromeric regions, resulting in low signal-to-noise ratios and limited reproducibility. This article describes a ChIP-seq protocol optimized to enrich for and analyze centromeric chromatin from cell lines.

Chromatin Immunoprecipitation from Mouse Lung Tissue.

Chromatin immunoprecipitation (ChIP) can selectively enrich chromatin associated with certain proteins, thus enabling observation of epigenetic alterations. With ChIP methods, various epigenetic signatures can be identified, allowing for the inference of transcriptional characteristics of chromatin regions. These biological features may lead to activation or inhibition of cancer-associated genes, thus underscoring the importance of ChIP studies in cancer research. ChIP from tissues can be more complicated than using cells grown in culture, and needs some additional optimization. We describe he

Summary of ChIP-Seq Methods and Description of an Optimized ChIP-Seq Protocol.

Chromatin immunoprecipitation (ChIP) is an invaluable method to characterize interactions between proteins and genomic DNA, such as the genomic localization of transcription factors and post-translational modification of histones. DNA and proteins are reversibly and covalently crosslinked using formaldehyde. Then the cells are lysed to release the chromatin. The chromatin is fragmented into smaller sizes either by micrococcal nuclease (MN) or sonication and then purified from other cellular components. The protein-DNA complexes are enriched by immunoprecipitation (IP) with antibodies that targ

CUT&Tag and DiBioCUT&Tag enable investigation of the AT-rich epigenome of Plasmodium falciparum from low-input samples.

Phenotypic variation between malaria parasites is a major contributor to the pathogen's success, facilitated by heritable yet dynamic changes in (hetero)chromatin structure. Currently, the chromatin landscape is mostly profiled by chromatin immunoprecipitation sequencing (ChIP-seq), which has several drawbacks: (1) GC-content-related artifacts, (2) substantial material requirement, and (3) a labor-intensive protocol. To overcome these limitations, we adapted cleavage under targets and tagmentation (CUT&Tag) to Plasmodium falciparum. Despite the AT richness of the genome, CUT&Tag results in rep

SeATAC: a tool for exploring the chromatin landscape and the role of pioneer factors.

Assay for Transposase-Accessible Chromatin with sequencing (ATAC-seq) reveals chromatin accessibility across the genome. Currently, no method specifically detects differential chromatin accessibility. Here, SeATAC uses a conditional variational autoencoder model to learn the latent representation of ATAC-seq V-plots and outperforms MACS2 and NucleoATAC on six separate tasks. Applying SeATAC to several pioneer factor-induced differentiation or reprogramming ATAC-seq datasets suggests that induction of these factors not only relaxes the closed chromatin but also decreases chromatin accessibility

Genome-wide profiling of histone modifications in Plasmodium falciparum using CUT&RUN.

We recently adapted a CUT&RUN protocol for genome-wide profiling of chromatin modifications in the human malaria parasite Plasmodium Using the step-by-step protocol described below, we were able to generate high-quality profiles of multiple histone modifications using only a small fraction of the cells required for ChIP-seq. Using antibodies against two commonly profiled histone modifications, H3K4me3 and H3K9me3, we show here that CUT&RUN profiling is highly reproducible and closely recapitulates previously published ChIP-seq-based abundance profiles of histone marks. Finally, we show that CU

ChIPmentation-based mapping of histone modifications in aging: Experimental design and analytical considerations.

Aging is accompanied by progressive alterations in chromatin organization that contribute to transcriptional dysregulation, genomic instability, and loss of cellular identity. Among the epigenetic mechanisms implicated, histone modifications play a central role in regulating chromatin accessibility and gene expression during aging. Changes in key histone marks, including H3K9me3, H3K27me3, H4K20me3, and histone acetylation signatures, are associated with heterochromatin loss, increased transcriptional noise, and altered cellular function across diverse tissues and organisms. These modification

Extensive evaluation of ATAC-seq protocols for native or formaldehyde-fixed nuclei.

BACKGROUND: The "Assay for Transposase Accessible Chromatin sequencing" (ATAC-seq) is an efficient and easy to implement protocol to measure chromatin accessibility that has been widely used in multiple applications studying gene regulation. While several modifications or variants of the protocol have been published since it was first described, there has not yet been an extensive evaluation of the effects of specific protocol choices head-to-head in a consistent experimental setting. In this study, we tested multiple protocol options for major ATAC-seq components (including three reaction buf

High-Efficiency Genomic Mapping of Chromatin-Associated Targets with CUT&RUN.

The precise regulation of chromatin composition is critical to gene expression and cellular identity, and thus a key component in development and disease. Robust assays to study chromatin features, including histone post-translational modifications (PTMs) and chromatin-associated proteins (e.g., transcription factors or PTM readers), are crucial for understanding their function and identifying novel therapeutic strategies. To this end, Cleavage Under Targets and Release Using Nuclease (CUT&RUN) has emerged as a powerful tool for high-resolution epigenomic profiling. The approach has been succe

Application of ATAC-seq in tumor-specific T cell exhaustion.

Researches show that chronic viral infection and persistent antigen and/or inflammatory signal exposure in cancer causes the functional status of T cells to be altered, mainly by major changes in the epigenetic and metabolic environment, which then leads to T cell exhaustion. The discovery of the immune checkpoint pathway is an important milestone in understanding and reversing T cell exhaustion. Antibodies targeting these pathways have shown superior ability to reverse T cell exhaustion. However, there are still some limitations in immune checkpoint blocking therapy, such as the short-term na
