Concerning the eXclusion in human genomics: The choice of sex chromosome representation in the human genome drastically affects number of identified variants.

Over the past 30 years, a community of scientists have pieced together every base pair of the human reference genome from telomere-to-telomere. Interestingly, most human genomics studies omit more than 5% of the genome from their analyses. Under 'normal' circumstances, omitting any chromosome(s) from analysis of the human genome would be reason for concern-the exception being the sex chromosomes. Sex chromosomes in eutherians share an evolutionary origin as an ancestral pair of autosomes. In humans, they share three regions of high sequence identity (~98-100%), which-along with the unique tran

[Trisomy 5p due to paternal translocation (4;5) (q35;p12)].

A ten month-old boy had a 5p trisomy secondary to a paternal t(4;5) (p35;p12) translocation. The main stigmata were macrocranium, hydrocephaly, coloboma of the right iris, atrial septal defect, talipes equinovarus, and psychomotor retardation. Overall, the clinical picture was characteristic of the 5p trisomy that includes the band 5p13.

[Loss of heterozygosity on chromosome loci 2, 3, 5, 11, 17, and 18 in aberrant crypt foci of human colon].

OBJECTIVE: To study the genetic basis of aberrant crypt foci (ACF), which serve as a very early morphological alteration during the development of carcinogenesis by analyzing the loss of heterozygosity (LOH). METHODS: DNA from 35 colorectal carcinomas (CRC) and 34 matched ACF were isolated by microdissection. LOH of microsatellite loci at 18q12, 18q21, 5q12, 5q21, 3p21, 2p16, 17q21, 17q11 and 11p13 was detected by means of ABI-SEQUENCER and GeneScan software was applied for analysis. RESULTS: The rate of LOH in ACF (41.18%) was less than that in carcinoma (68.57%) (P < 0.05). The profile of

Telomere capture as a frequent mechanism for stabilization of the terminal chromosomal deletion associated with inverted duplication.

We report 4 interstitial inverted duplications with associated terminal deletions (inv dup del) involving the short arms of chromosomes 5 and 8, and the long arm of chromosome 13 by microarray-based comparative genomic hybridization (aCGH) combined with chromosome banding (GTG banding) and fluorescence in situ hybridization (FISH) analyses. Formation of the intermediate dicentric chromosomes in 3 of them occurred through breakage-fusion-bridge cycle mechanism (U-type exchange mechanism) and in the fourth one it occurred through the mediation of the inverted low-copy repeats on chromosome 8p23.

Abnormalities in Chromosomes 5 and 7 in Myelodysplastic Syndrome and Acute Myeloid Leukemia.

Chromosomes 5 and 7 are large chromosomes that contain close to 1,000 genes each. Deletions of the long arms or loss of the entire chromosome (monosomy) are common defects in myeloid disorders, particularly MDS and AML. Loss of material from either chromosome 5 or 7 results in haploinsufficiency of multiple genes, with some implicated in leukemogenesis. Abnormalities of one or both occur in up to 15% of MDS and AML cases and co-segregate in half of these. Generally, these chromosomal abnormalities are harbingers of adverse risk in both myeloid disorders. A notable exception is del(5q) in 5q- s

Identification of X-ray-induced complex chromosome exchanges using fluorescence in situ hybridization: a comparison at two doses.

Complex chromosome exchanges are defined as interactions between three or more breaks, in two or more chromosomes. In this study, a sequential hybridisation technique was developed to visualize a given chromosome pair: green (chromosomes 1, 5 and 7), all centromeres red and the remaining chromosomes blue. Primary human fibroblasts were irradiated in G1 with 4 and 6 Gy 250-kV X-rays. After 4 Gy, a total of 387 simple aberrations (defined as translocations or dicentrics with fragments) and 116 complex aberrations were identified. After 6 Gy these aberrations numbered 225 and 110 respectively. Us

Clonal origin of partially inactivated centromeres in a stable dicentric chromosome.

A stable dicentric human chromosome can appear to be both dicentric and monocentric, with either centromere in the primary constriction. Tetraploid cells were examined to determine if the chromosome bred true with respect to the three possible centromere configurations or if it could alternate between them. When a tetraploid cell contained two monocentric copies of the chromosome, the two copies would always have the same centromere in the primary constriction. However, some tetraploids contained one dicentric and one monocentric copy. Thus, centromere usage was fixed for the monocentric chrom

[Proximal spinal muscular atrophy in the adult].

Based on personal experience and recent advances in the molecular genetics of spinal muscular atrophies (SMA), the author reviews the main features of adult SMA predominantly affecting the proximal musculature. Hereditary SMA forms linked to characteristic chromosome abnormalities are distinguished from those that have not been linked to any known gene. Among the first type, recessive autosomal inherited forms linked to chromosome 5 are mentioned and the description is extended to progressive bulbar-spinal amyotrophy and Kennedy syndrome, linked to the X chromosome, whose gene also codifies an

Linkage analysis of candidate regions for coeliac disease genes.

A strong HLA association is seen in coeliac disease [specifically to the DQ(alpha1*0501,beta1*0201 heterodimer], but this cannot entirely account for the increased risk seen in relatives of affected cases. One or more genes at HLA-unlinked loci also predispose to coeliac disease and are probably stronger determinants of disease susceptibility than HLA. A recent study has proposed a number of candidate regions on chromosomes 6p23 (distinct from HLA), 6p12, 3q27, 5q33.3, 7q31.3, 11p11, 15q26, 19p13.3, 19q13.1, 19q13.4 and 22cen for the location of a non-HLA linked susceptibility gene. Cytogenetic findings in untreated patients with essential thrombocythemia.

Essential thrombocythemia (ET) is a chronic myeloid disorder that is characterized by persistent thrombocytosis, thrombohemorrhagic symptoms and a low risk of transformation to leukemia. Chromosomal abnormalities in ET are very rare and most of the patients studied were either in leukemic transformation or they had received treatment with cytotoxic agents. The number of cases studied at the time of diagnosis is very limited. In the present study, 67 cases with ET, at the time of diagnosis, were cytogenetically studied by a G-banding technique. Among them, only four presented chromosomal abnorm

Complex chromosome rearrangements (CCRs) are rare structural abnormalities that involve at least two chromosomes and more than two breakpoints and are often associated with developmental delay, mental retardation, and congenital anomalies. We report on a de novo, apparently balanced translocation t(1;5;7)(p32.1;q14.3;p21.3) involving three chromosomes in a 7-year-old boy with severe psychomotor retardation, neonatal muscular hypertonia, congenital heart defect, polysyndactyly of hands and feet, and dysmorphic features resembling Greig cephalopolysyndactyly syndrome. 5q- and t(2;11) in a patient with M2 acute non-lymphocytic leukemia. Case report.

A patient with M2-ANLL and a 46,XX,del(5)(q22q33), t(2;11)(p21;q24) karyotype is described. The diagnosis was made after a short period of myelodysplastic syndrome. After chemotherapy consisting of Daunorubicin and Arabinosylcytosine in continuous infusion, the patient reached a complete remission. The chromosome pattern described here has been observed in two other patients with refractory anemia and refractory anemia with excess of blasts, respectively. The breakpoints on the chromosomes 2, 5 and 11 allow us to hypothesize the involvement of N-myc, c-fms, GM-CSF and IL-3 genes.

Inflammatory arthropathies in children with chromosomal abnormalities.

There are few observations of inflammatory synovitis in association with specific chromosomal abnormalities in children or adults. We review the genetic and rheumatic disease literature and describe the clinical, radiologic and pathologic features of a 14-year-old boy with trisomy 5q, terminal 2p deletion, developmental delay, and a 5-year course of a polyarticular, symmetrical arthropathy similar to juvenile rheumatoid arthritis. He was treated with multiple nonsteroidal antiinflammatory drugs, intramuscular gold, and oral methotrexate, but developed iridocyclitis, joint space narrowing with

Autism, mental retardation, and chromosomal abnormalities.

There are reports of sex chromosomal abnormalities including XXY, XYY, and fragile X karyotypes in autistic individuals, but structural autosomal defects have rarely been reported. This paper presents four patients with autism, mental retardation, minor dysmorphic features, and structural autosomal defects. These patients shared autistic features including fascination with inanimate objects, catastrophic reactions to changes in their environment or their daily routine, echolalia, and poor relatedness; IQ scores indicate mild to severe retardation. Their autosomal abnormalities included inversi

A rare case of a boy with de novo microduplication at 5q35.2q35.3 from central Brazil.

Genomic disorders are genetic diseases that are caused by rearrangements of chromosomal material via deletions, duplications, and inversions of unique genomic segments at specific regions. Such rearrangements could result from recurrent non-allelic homologous recombination between low copy repeats. In cases where the breakpoints flank the low copy repeats, deletion of chromosomal segments is often followed by reciprocal duplication. Variations in genomic copy number manifest differently, with duplication and deletions of the same genomic region showing opposite phenotypes. Sotos syndrome is ca
