Comparative cytogenetics of three Zoraptera species as a basis for understanding chromosomal evolution in Polyneoptera insects.

Zoraptera (also called "angel insects") is one of the most unexplored insect orders. However, it holds promise for understanding the evolution of insect karyotypes and genome organization given its status as an early branching group of Polyneoptera and Pterygota (winged insects) during the Paleozoic. Here, we provide karyotype descriptions of three Zorapteran species: Brazilozoros huxleyi (2n♂; ♀ = 42; 42), B. kukalovae (2n♂; ♀ = 43; 44) and Latinozoros cacaoensis (2n♂; ♀ = 36; 36). These species represent two of the four recently recognized Zorapteran subfamilies. Contrary to an earlier sugge

THE SALIVARY GLAND CHROMOSOMES OF ANOPHELES OCCIDENTALIS.

Increasing emphasis is being placed on the study of the genetics of insect vectors of disease, and, although Anopheles occidentalis is not itself a malaria vector, study of its salivary gland chromosomes is important as part of investigations into the phylogenetic and evolutionary relationships of anophelines, especially in view of this species' close morphological similarity to other members of the A. maculipennis complex. The authors of this paper provide a map of the salivary chromosomes of A. occidentalis, and discuss the many points of resemblance of those chromosomes to those of A. freebo

Chromosome-level assembly of the brown planthopper genome with a characterized Y chromosome.

Hundreds of insect genome sequences have been reported; however, most sequencing projects have not determined the sex chromosomes, and no Y chromosomes from a heterometabolous insect have been identified and characterized to date. The brown planthopper (Nilaparvata lugens Stål) is the most economically damaging pest to rice and is also an ideal research subject for paddy ecology and functional genomics. We previously assembled a draft female genome mainly using second-generation sequencing technologies, with a contig N50 of only 24 kb, due to the large size and excessive repetitive regions in

Multiple independent origins of the female W chromosome in moths and butterflies.

Lepidoptera, the most diverse group of insects, exhibit female heterogamy (Z0 or ZW), which is different from most other insects (male heterogamy, XY). Previous studies suggest a single origin of the Z chromosome. However, the origin of the lepidopteran W chromosome remains poorly understood. Here, we assemble the genome from females down to the chromosome level of a model insect (Bombyx mori) and identify a W chromosome of approximately 10.1 megabase using a newly developed tool. In addition, we identify 3593 genes that were not previously annotated in the genomes of B. mori. Comparisons of 2

Imaginal discs--a new source of chromosomes for genome mapping of the yellow fever mosquito Aedes aegypti.

BACKGROUND: The mosquito Aedes aegypti is the primary global vector for dengue and yellow fever viruses. Sequencing of the Ae. aegypti genome has stimulated research in vector biology and insect genomics. However, the current genome assembly is highly fragmented with only ~31% of the genome being assigned to chromosomes. A lack of a reliable source of chromosomes for physical mapping has been a major impediment to improving the genome assembly of Ae. aegypti. METHODOLOGY/PRINCIPAL FINDINGS: In this study we demonstrate the utility of mitotic chromosomes from imaginal discs of 4(th) instar lar

New evidence for the presence of the telomere motif (TTAGG) n in the family Reduviidae and its absence in the families Nabidae and Miridae (Hemiptera, Cimicomorpha).

Male karyotype and meiosis in four true bug species belonging to the families Reduviidae, Nabidae, and Miridae (Cimicomorpha) were studied for the first time using Giemsa staining and FISH with 18S ribosomal DNA and telomeric (TTAGG)n probes. We found that Rhynocoris punctiventris (Herrich-Schäffer, 1846) and R. iracundus (Poda, 1761) (Reduviidae: Harpactorinae) had 2n = 28 (24 + X1X2X3Y), whereas Nabis sareptanus Dohrn, 1862 (Nabidae) and Horistus orientalis (Gmelin, 1790) (Miridae) had 2n = 34 (32 + XY) and 2n = 32 (30 + XY), respectively. FISH for 18S rDNA revealed hybridization signals on

Gene-rich fungus gnat germline-restricted chromosomes are largely transcriptionally quiescent.

Germline-restricted chromosomes (GRCs) constitute a unique class of chromosomes confined to germ cells. Arising in multiple evolutionarily distant lineages, GRCs have been identified in three insect families (non-biting midges, gall midges, and fungus gnats), each within the order Diptera. Genomic characterisation in fungus gnats has revealed GRCs to be large, gene-rich chromosomes, which, together with their persistence over millennia, implies they play important biological roles within this clade. However, transcription from these chromosomes has yet to be demonstrated, leaving key questions

Evolutionary insights into insecticide resistance gene families of Anopheles gambiae.

Insecticide resistance (IR) is one of the major obstacles in insect pests and insect borne disease control strategies, the mechanism of which is known to be genetically controlled. Three major gene families (CYP, GST and COE) have been identified encoding various proteins to metabolize endogenous as well as exogenous compounds that are responsible for IR mechanisms in insects. Understanding evolutionary patterns of genes of such important functions could lead to important understanding, based on which, further studies to control various insect borne infectious diseases could be initiated. We h

Causes and consequences of sex-chromosome turnovers in Diptera.

Sex-chromosome systems are highly variable across animals, but how they transition from one to another is not well understood. Diptera have undergone multiple sex-chromosome turnovers and expansions while maintaining their general chromosomal content, which makes them an ideal clade to study such transitions. We analyzed more than 100 dipteran whole-genome assemblies and identified 4 new lineages that underwent sex-chromosome turnover (in addition to the 5 previously reported). We find that the majority of turnovers happened in the group Schizophora, which tend to have fewer genes on Muller el

A chromosome-level reference genome for the common bed bug, Cimex lectularius, with identification of sex chromosomes.

The common bed bug, Cimex lectularius, is a globally distributed pest insect of medical, veterinary, and economic importance. Previous reference genome assemblies for this species were generated from short-read sequencing data, resulting in a ~650 Mb composed of thousands of contigs. Here, we present a haplotype-resolved, chromosome-level reference genome, generated from an adult Harlen strain female specimen. Using PacBio long read and Omni-C proximity sequencing, we generated a 540 Mb genome with 15 chromosomes (13 autosomes and 2 sex chromosomes-X1X2) with an N50 > 30 Mb and BUSCO > 90%. Pr

Chromosomal-level genome assembly of minute pirate bug Orius nagaii Yasunaga, 1993 (Hemiptera: Anthocoridae).

Species of the genus Orius, diminutive predatory insects that act as natural enemies of other arthropods, are frequently employed in agricultural pest management for controlling various pests, such as thrips, mites, aphids, whiteflies, etc. However, the scarcity of high-quality genomic resources for these predators hinders our comprehension of their population evolution and predation ecology. Consequently, we assembled and annotated a chromosomal-scale genome of Orius nagaii by collating PacBio and Illumina sequencing and Hi-C genomic analysis techniques. The final genome assembly size 152.62

Genomic imprinting and position-effect variegation in Drosophila melanogaster.

Genomic imprinting is a phenomenon in which the expression of a gene or chromosomal region depends on the sex of the individual transmitting it. The term imprinting was first coined to describe parent-specific chromosome behavior in the dipteran insect Sciara and has since been described in many organisms, including other insects, plants, fish, and mammals. In this article we describe a mini-X chromosome in Drosophila melanogaster that shows genomic imprinting of at least three closely linked genes. The imprinting of these genes is observed as mosaic silencing when the genes are transmitted by

A novel mitochondrial genome architecture in thrips (Insecta: Thysanoptera): extreme size asymmetry among chromosomes and possible recent control region duplication.

BACKGROUND: Multipartite mitochondrial genomes are very rare in animals but have been found previously in two insect orders with highly rearranged genomes, the Phthiraptera (parasitic lice), and the Psocoptera (booklice/barklice). RESULTS: We provide the first report of a multipartite mitochondrial genome architecture in a third order with highly rearranged genomes: Thysanoptera (thrips). We sequenced the complete mitochondrial genomes of two divergent members of the Scirtothrips dorsalis cryptic species complex. The East Asia 1 species has the single circular chromosome common to animals whi

Chromosome-level genome assembly of an endoparasitoid Cotesia ruficrus.

Cotesia ruficrus is a gregarious larval endoparasitoid of many important agricultural pest moths, such as the fall armyworm, northern armyworm and rice leaffolder. While eight of Cotesia genomes had been reported, high-quality genomic data of C. ruficrus has yet to be performed. This study presents a chromosome-scale genome assembly of C. ruficrus, utilizing both PacBio HiFi-reads and Hi-C reads. The genome size is about 185.3 Mb harboring 10 chromosomes, and 209 unanchored scaffolds with a scaffold N50 length of 15.81 Mb. The anchored rate of sequences to chromosomes is 95.55%. Genome sequences of the human body louse and its primary endosymbiont provide insights into the permanent parasitic lifestyle.

As an obligatory parasite of humans, the body louse (Pediculus humanus humanus) is an important vector for human diseases, including epidemic typhus, relapsing fever, and trench fever. Here, we present genome sequences of the body louse and its primary bacterial endosymbiont Candidatus Riesia pediculicola. The body louse has the smallest known insect genome, spanning 108 Mb. Despite its status as an obligate parasite, it retains a remarkably complete basal insect repertoire of 10,773 protein-coding genes and 57 microRNAs. Representing hemimetabolous insects, the genome of the body louse thus p

Haplotype-resolved genome of a dry-preservable cell line reveals chromosome evolution and DNA damage.

Anhydrobiosis, the ability to survive extreme desiccation, occurs in diverse organisms and provides a framework for understanding how cells preserve genome integrity under severe water loss. In insects, this phenotype is rare, and mechanistic studies have focused on the chironomid midge Polypedilum vanderplanki and its cultured cell line, Pv11. Previous genomic resources for this system were limited by the use of mixed insect and cell-line DNA. Here, we generated a high-quality chromosome-level, haplotype-resolved assembly from a clonal Pv11 line. Chromosome 4 showed markedly elevated heterozy

The genetic adaptations of fall armyworm Spodoptera frugiperda facilitated its rapid global dispersal and invasion.

The fall armyworm (Spodoptera frugiperda) is a lepidopteran insect pest that causes huge economic losses. This notorious insect pest has rapidly spread over the world in the past few years. However, the mechanisms of rapid dispersal are not well understood. Here, we report a chromosome-level assembled genome of the fall armyworm, named the ZJ-version, using PacBio and Hi-C technology. The sequenced individual was a female collected from the Zhejiang province of China and had high heterozygosity. The assembled genome size of ZJ-version was 486 Mb, containing 361 contigs with an N50 of 1.13 Mb.

Improved chromosome-level genome assembly of the American cockroach, Periplaneta americana.

The American cockroach, Periplaneta americana, is a cosmopolitan insect notorious for thriving among humans undeterred by attempts to eliminate it. The traits that contribute to its ubiquity as an opportunistic pest, such as long lifespan, expansive neurosensory capacity, and nutritional flexibility, also make P. americana an excellent invertebrate model organism as evidenced by its long history in neuroscience and physiological research. Current genetic resources available for P. americana highlight its large, complex genome and richly diverse transcriptional capabilities, but fall short of p

Constraints on chromosome evolution revealed by the 229 chromosome pairs of the Atlas blue butterfly.

Chromosomal arrangements are important for processes including genetic recombination, adaptation, and speciation. Related taxa often possess similar numbers of chromosomes, but some groups show remarkable variation in chromosome numbers. Most Lepidoptera, the butterflies and moths, have 31 or 32 chromosomes, but some species deviate from this norm. We present a chromosome-level genome assembly of a heterogametic female Atlas blue butterfly (Polyommatus atlantica; Lycaenidae) and find that it has 227 pairs of autosomes and four sex chromosomes, the highest recorded chromosome number in non-poly

Karyotype Evolution in Triatominae (Hemiptera, Reduviidae): The Role of Chromosomal Rearrangements in the Diversification of Chagas Disease Vectors.

Several cytogenetic studies have already been performed in Triatominae, such that different karyotypes could be characterized (ranging from 2n = 21 to 25 chromosomes), being the changes in the number of chromosomes related mainly to fusion and fission events. These changes have been associated with reproductive isolation and speciation events in other insect groups. Thus, we evaluated whether different karyotypes could act in the reproductive isolation of triatomines and we analyzed how the events of karyotypic evolution occurred along the diversification of these vectors. For this, experiment
