Computational biology for visualization of brain structure.

The complexity and variability of human brain (as well as other species) across subjects is so great that reliance on maps and atlases is essential to effectively manipulate, analyze and interpret brain data. Central to these tasks is the construction of averages, templates and models to describe how the brain and its component parts are organized. Design of appropriate reference systems and visualization strategies for human brain data presents considerable challenges, since these systems must capture how brain structure and function vary in large populations, across age and gender, in differ

When models choose metrics: Hidden geometry in computational biology.

Computational biology often turns biological measurements into fitted models, embeddings, or summaries and then compares them with a distance chosen largely by convention. That choice can shape the scientific question being answered, because different distances emphasize different assumptions about noise, variation, and biological similarity. This Perspective describes the hidden geometry that can arise when a probabilistic model is specified carefully enough to support local metric structure. For regular parametric models, the Fisher information defines a natural local metric, making distance

Latent tuberculosis and computational biology: A less-talked affair.

Tuberculosis (TB) is a pervasive and devastating air-borne disease caused by the organisms belonging to the Mycobacterium tuberculosis (Mtb) complex. Currently, it is the global leader in infectious disease-related death in adults. The proclivity of TB to enter the latent state has become a significant impediment to the global effort to eradicate TB. Despite decades of research, latent tuberculosis (LTB) mechanisms remain poorly understood, making it difficult to develop efficient treatment methods. In this review, we seek to shed light on the current understanding of the mechanism of LTB, wit

Synaptopathy, circuitopathy and the computational biology of Huntington's disease.

Huntington's disease (HD) is one of the most common tandem repeat disorders and presents as a unique trilogy of cognitive, psychiatric and motor symptoms. One of the major mysteries of HD is why it selectively affects specific neuronal populations. A new article in BMC Biology provides a piece in the puzzle of pathogenesis. By demonstrating the delicate relationship between cortical and striatal neurons, it provokes broader questions of how we might understand HD as a disorder of synapses, neural circuits and systems biology.

AKR1C1 and hormone metabolism in lipedema pathogenesis: a computational biology approach.

OBJECTIVE: Lipedema is an autosomal dominant genetic disease that mainly affects women. It is characterized by excess deposition of subcutaneous adipose tissue, pain, and anxiety. The genetic and environmental etiology of lipedema is still largely unknown. Although considered a rare disease, this pathology has been suggested to be underdiagnosed or misdiagnosed as obesity or lymphedema. Steroid hormones seem to be involved in the pathogenesis of lipedema. Indeed, aldo-keto reductase family 1 member C1 (AKR1C1), a gene coding for a protein involved in steroid hormones metabolism, was the first

[Antiviral Drugs Targeting Influenza Virus Surface Proteins: A Computational Structural Biology Approach].

For the prevention and control of infectious viral diseases, vaccines and antiviral drugs targeting viral proteins are of great importance. Amino acid substitutions in viral proteins occasionally cause the emergence of antibody-escape and drug-resistant mutants. With regard to this, we have studied the proteins of several viruses, especially the influenza A virus, by using techniques of computational chemistry and biology such as molecular modeling, molecular docking, and molecular dynamics simulations. Influenza A virus is a zoonotic pathogen that is transmitted from animals to humans. This v

Computational biology in the study of cardiac ion channels and cell electrophysiology.

The cardiac cell is a complex biological system where various processes interact to generate electrical excitation (the action potential, AP) and contraction. During AP generation, membrane ion channels interact nonlinearly with dynamically changing ionic concentrations and varying transmembrane voltage, and are subject to regulatory processes. In recent years, a large body of knowledge has accumulated on the molecular structure of cardiac ion channels, their function, and their modification by genetic mutations that are associated with cardiac arrhythmias and sudden death. However, ion channe

The evaluation crisis in artificial intelligence-driven computational biology: Pitfalls and solutions.

Artificial intelligence (AI) is rapidly transforming computational biology. However, closer scrutiny reveals that many reported results do not hold under rigorous evaluation. This paper identifies prevalent, recurring issues in the field, including narrow datasets, hidden confounders that make supposedly independent test data effectively indistinguishable from the training data (the doppelgänger effect), misleading performance metrics, and over-reliance on overly easy test cases. We argue that meaningful assessment must go beyond metric-centric model evaluation to encompass biological realism,

Mass Spectrometry- and Computational Structural Biology-Based Investigation of Proteins and Peptides.

Recent developments of mass spectrometry (MS) allow us to identify, estimate, and characterize proteins and protein complexes. At the same time, structural biology helps to determine the protein structure and its structure-function relationship. Together, they aid to understand the protein structure, property, function, protein-complex assembly, protein-protein interaction, and dynamics. The present chapter is organized with illustrative results to demonstrate how experimental mass spectrometry can be combined with computational structural biology for detailed studies of protein's structures.

Integrated computational biology analysis to evaluate target genes for chronic myelogenous leukemia.

Although hundreds of genes have been linked to chronic myelogenous leukemia (CML), many of the results lack reproducibility. In the present study, data across multiple modalities were integrated to evaluate 579 CML candidate genes, including literature‑based CML‑gene relation data, Gene Expression Omnibus RNA expression data and pathway‑based gene‑gene interaction data. The expression data included samples from 76 patients with CML and 73 healthy controls. For each target gene, four metrics were proposed and tested with case/control classification. The effectiveness of the four metrics present

Progress and Bottlenecks for Deep Learning in Computational Structure Biology: CASP Round XVI.

CASP16 is the most recent in a series of community experiments to rigorously assess the state of the art in areas of computational structural biology. The field has advanced enormously in recent years: in early CASPs, the assessments centered around whether the methods were at all useful. Now they mostly focus on how near we are to not needing experiments. In most areas, deep learning methods dominate, particularly AlphaFold variants and associated technology. In this round, there is no significant change in overall agreement between calculated monomer protein structures and their experimental

Exploring novel inhibitors for Babesia bigemina lactate dehydrogenase: a computational structural biology perspective.

Babesia bigemina is an apicomplexan parasite responsible for causing "Texas fever" in bovines. Current treatments for bovine babesiosis are hindered by several limitations, including toxicity, insufficient efficacy in eliminating the parasite, and the potential for resistance development. A promising approach to overcome these challenges is the identification of compounds that specifically target essential metabolic pathways unique to the parasite. One such target is lactate dehydrogenase (LDH), a critical enzyme involved in the regulation of anaerobic glycolysis. Notably, Babesia bigemina LDH

The maturation of murine spermatozoa membranes within the epididymis, a computational biology perspective.

To become fertile, mammalian spermatozoa require completing a complex biochemical maturation that begins in the testis and ends within the female oviduct. Here, we paid attention to the events occurring at the membrane level during the epididymal transit. Indeed, in the epididymis, the molecular composition and the physical-chemical proprieties of sperm membranes markedly change, with functional cross talking among the spermatozoa, the epithelium, and the luminal content (particularly the epididymosomes). To study this process, we undertook a biological networks study, representing the involve
