The Computational Acid-Base Chemistry of Hepatic Ketoacidosis.

Opposing evidence exists for the source of the hydrogen ions (H+) during ketoacidosis. Organic and computational chemistry using dissociation constants and alpha equations for all pertinent ionizable metabolites were used to (1) document the atomic changes in the chemical reactions of ketogenesis and ketolysis and (2) identify the sources and quantify added fractional (~) H+ exchange (~H+e). All computations were performed for pH conditions spanning from 6.0 to 7.6. Summation of the ~H+e for given pH conditions for all substrates and products of each reaction of ketogenesis and ketolysis resul

Computational Chemistry Approach in the Assessment of Potential Acyl Glucuronide-mediated Toxicity.

INTRODUCTION: Acyl glucuronides are common phase II metabolites of xenobiotics and can sometimes contribute to idiosyncratic toxicities. Their reactivity is primarily mediated through acyl migration and/or nucleophilic displacement, and shorter acyl glucuronide halflives are associated with increased reactivity. This reactivity can lead to metabolite-induced toxicity, posing a significant risk during drug development. METHODS: We developed regression models trained on features derived from Density Functional Theory (DFT) calculations to predict the half-lives of acyl glucuronide metabolites.

Reduction of 1,2,3-trichloropropane (TCP): pathways and mechanisms from computational chemistry calculations.

The characteristic pathway for degradation of halogenated aliphatic compounds in groundwater or other environments with relatively anoxic and/or reducing conditions is reductive dechlorination. For 1,2-dihalocarbons, reductive dechlorination can include hydrogenolysis and dehydrohalogenation, the relative significance of which depends on various structural and energetic factors. To better understand how these factors influence the degradation rates and products of the lesser halogenated hydrocarbons (in contrast to the widely studied per-halogenated hydrocarbons, like trichloroethylene and car

Unveiling the binding mechanism of orexin 2 receptor antagonists with computational chemistry.

A detailed understanding of ligand recognition and binding at the orexin receptor 2 (OXR2) is essential for the rational design of selective therapeutics for sleep and neuropsychiatric disorders. In this study, we investigated the molecular interactions of three dual orexin receptor antagonists (daridorexant, lemborexant, suvorexant) and the selective OXR2 antagonist seltorexant using an integrated computational approach that combined classical molecular docking, explicit-membrane molecular dynamics (MD) simulations of 700 ns, and quantum-based molecular fractionation with conjugate caps (MFCC

Radiation-induced non-DSB clustered DNA lesions: Chemistry, repair, mutagenesis, and computational modeling.

Ionizing radiation (IR) generates chemically heterogeneous DNA damage whose spatial organization depends on radiation quality, including linear energy transfer (LET), the amount of energy deposited per unit path length. Among these lesions, non-double-strand-break (non-DSB) clusters comprise combinations of oxidized bases, abasic (AP) sites, and strand-break intermediates that do not initially constitute a double-strand break (DSB). Their biological effects depend on lesion identity, spacing, strand orientation, and the repair-state transitions that occur during base excision repair (BER). Pro

Computational medicinal chemistry applications to target Asian-prevalent strain of hepatitis C virus.

Hepatitis C Virus (HCV), affecting millions of people worldwide, is the leading cause of liver disorder, cirrhosis, and hepatocellular carcinoma. HCV is genetically diverse having eight genotypes and several subtypes predominant in different regions of the globe. The HCV NS3/4A protease is a primary therapeutic target for HCV with various FDA-approved antivirals and several clinical developments. However, available protease inhibitors (PIs) have lower potency against HCV genotype 3 (GT3), prevalent in South Asia. In this study, the incumbent computational tools were utilized to understand and

The Dirac equation in quantum chemistry: strategies to overcome the current computational problems.

A perspective on the use of the relativistic Dirac equation in quantum chemistry is given. It is demonstrated that many of the computational problems that plague the current implementations of the different electronic structure methods can be overcome by utilizing the locality of the small component wave function and density. Possible applications of such new and more efficient formulations are discussed.

Harnessing thiazole chemistry for antifungal strategies through an experimental and computational chemistry approach: anti-biofilm, molecular docking, dynamics, and DFT analysis.

This study reports the design, synthesis, and evaluation of four novel (E)-2-(2-(1-(5-chlorothiophen-2-yl)ethylidene)hydrazineyl)-4-(aryl)thiazole derivatives (4a-4d) as potential anti-biofilm agents against Candida albicans. The compounds were structurally characterized by FT-IR, 1H NMR, 13C NMR, and HRMS spectral techniques. Biofilm inhibition assays revealed that derivatives 4a-4c suppressed over 50% of biofilm formation at a concentration of 12.5 μg mL-1, although exopolysaccharide production remained largely unaffected. Molecular docking indicated strong binding affinities toward lanoster

A Geometric Approach for the Calculation of the Nonrandomness Factor Using Computational Chemistry.

The nonrandomness factor (α) is a parameter related to the polarity (and consequent randomness of spatial orientation) of the molecules and is generally fixed between 0.20 and 0.47 since no technique has been developed so far for its accurate estimation. However, the consideration of a constant nonrandomness factor for mixtures is known to harden azeotrope description and to cause convergence issues in both the Nonrandom Two-Liquid (NRTL) and Universal Quasi-chemical (UNIQUAC) models, which have been widely applied in the correlation of phase equilibria. In this work, a novel geometric methodo

Computer simulations of the atmospheric chemistry of sulfate and nitrate formation.

Simulations of the atmospheric chemistry of sulfate and inorganic nitrate formation have been carried out by means of a detailed gas phase-liquid phase chemical kinetic mechanism. Consideration has been given to the effect of changes in sulfur dioxide, nitrogen oxides, and reactive hydrocarbon concentrations on sulfate and nitrate formation for conditions typical of the midwestern and northeastern United States. The results indicate significant nonlinearities in the chemistry of acid formation, particularly between sulfur dioxide and sulfate concentrations.

Drug repurposing: translational pharmacology, chemistry, computers and the clinic.

The process of discovering a pharmacological compound that elicits a desired clinical effect with minimal side effects is a challenge. Prior to the advent of high-performance computing and large-scale screening technologies, drug discovery was largely a serendipitous endeavor, as in the case of thalidomide for erythema nodosum leprosum or cancer drugs in general derived from flora located in far-reaching geographic locations. More recently, de novo drug discovery has become a more rationalized process where drug-target-effect hypotheses are formulated on the basis of already known compounds/pr

Exploring the noncovalent chemistry in the catalytic centers of snake venom metalloproteinases: a computational perspective.

Snakebite envenoming is a major neglected tropical disease, in which snake venom metalloproteinases (SVMPs) are key drivers of local tissue damage, microvascular disruption, and hemostatic imbalance. Closely related SVMPs can nevertheless range from highly hemorrhagic to essentially non-hemorrhagic while sharing a conserved Zn(II) catalytic site, and the structural causes of this divergence (particularly the role of the conserved methionine-containing turn (MET-turn) beneath the metal center) remain unclear. Here, we have combined a Protein Data Bank (PDB) inspection with theoretical calculati

Towards analytical standards for new psychoactive substances: The contribution of computational chemistry and statistical methods.

New psychoactive substances (NPS) present significant challenges for law enforcement and public health due to their rapid emergence and structural diversity, often outpacing the development of traditional analytical methods. This review explores using computational chemistry, particularly density functional theory (DFT), to obtain infrared spectra. This combination to characterize NPS began in the 2010s and has gained momentum across all continents in recent years. We demonstrate that DFT can accurately predict the spectroscopic properties of NPS. In addition, statistical methods for comparing

A computational chemistry investigation of the mechanism of the water-assisted decomposition of trichloroethylene oxide.

Trichloroethylene oxide is a downstream product in the oxidative metabolism of trichloroethylene (TCE) and it may be involved in cytochrome P450 inactivation, protein function destruction, and nucleic acid base alkalization. To explore the hydrolysis mechanism of the decomposition of TCE oxide, an investigation using Second-order Møller-Plesset perturbation theory in conjunction with density functional theory has been conducted to analyze the effect of the water solvation shell on probable reaction steps. The decomposition of TCE oxide is accelerated by coordinated water molecules (up to seven
