Fundamental scaling constraints for equilibrium molecular computing.

Molecular computing promises massive parallelization to explore solution spaces, but so far practical implementations remain limited due to off-target binding and exponential proliferation of competing structures. Here, we investigate the theoretical limits of equilibrium self-assembly systems for solving computing problems, focusing on the directed Hamiltonian path problem (HPP) as a benchmark for NP-complete problems. The HPP is encoded via particles with directional lock-key patches, where self-assembled chains form candidate solution paths. We determine constraints on the required energy g

Computational Insights into the Molecular Synergy of Paracetamol and Codeine.

Combination analgesic therapy is commonly used to improve pain control, yet conventional molecular docking approaches typically evaluate individual ligands and provide limited insight into potential intermolecular associations between co-administered drugs. In this study, paracetamol, codeine, and their proposed 1:1 and 2:1 non-covalent assemblies were investigated using lipophilicity analysis, molecular docking, short molecular dynamics relaxation, electrostatic potential surface mapping, and HOMO-LUMO analysis. Docking simulations were performed against cyclooxygenase-1 (COX-1), cyclooxygena

Molecular Quantum Dynamics: A Quantum Computing Perspective.

ConspectusSimulating molecular dynamics (MD) within a comprehensive quantum framework has been a long-standing challenge in computational chemistry. An exponential scaling of computational cost renders solving the time dependent Schrödinger equation (TDSE) of a molecular Hamiltonian, including both electronic and nuclear degrees of freedom (DOFs), as well as their couplings, infeasible for more than a few DOFs. In the Born-Oppenheimer (BO), or adiabatic, picture, electronic and nuclear parts of the wave function are decoupled and treated separately. Within this framework, the nuclear wave func

Computational study on acetamiprid-molecular imprinted polymer.

In the present work we investigate, through DFT calculations, the mechanism of formation of a molecular imprinted polymer for the acetamiprid (ACT) insecticide, using four different functional monomers, four molar ratios attempts, and considering eight distinct solvents. As the main result we obtain the following theoretical protocol for the MIP synthesis: methacrylic acid (MMA) as functional monomer, 1:4 M ratio, i.e., one ACT to four MMAs, and chloroform as solvent. This DFT calculated condition shows more favorable energies for the formed complexes. We consider this work quite relevant sinc

Heterogeneous Molecular-Silicon Integration for Precision Neuromorphic Computing.

While an expanding repertoire of materials exhibits neuromorphic functionality, translating these advances into scalable hardware integrated with silicon remains a formidable challenge. Monolithic integration, though ultimately desirable, is rarely tractable at early stages of material development. Progress is therefore often assessed through idealized simulations that overlook system-level constraints and non-idealities such as device variability, mixed-signal conversions, peripheral circuit noise, and energy overhead, yielding projections that can mislead. Here we present a heterogeneously i

DNA Logical Computing on a Transistor for Cancer Molecular Diagnosis.

Given the high degree of variability and complexity of cancer, precise monitoring and logical analysis of different nucleic acid markers are crucial for improving diagnostic precision and patient survival rates. However, existing molecular diagnostic methods normally suffer from high cost, cumbersome procedures, dependence on specialized equipment and the requirement of in-depth expertise in data analysis, failing to analyze multiple cancer-associated nucleic acid markers and provide immediate results in a point-of-care manner. Herein, we demonstrate a transistor-based DNA molecular computing

Computational molecular characterization of p53 and Human TLRs interactions.

Toll-like receptors (TLRs) are one of the major sensors to regulate innate immunity. It is present in inactive form within immune cells. However, after recognizing the conserved region of the foreign body, it gets activated by the foreign body, such as bacteria, viruses, fungus, etc. Recently, it is reported that apart from participating in innate immunity, these TLRs also play an important role in apoptosis and cancer. Moreover, very few reported that it is cross-talk with p53 protein within the cell. P53 protein is a transcription factor for many cellular proteins involved in cellular transd

Computational investigation of molecular mechanism and neuropathological implications in Huntington disease.

Huntington's disorder (HD), caused by mutations of the IT-15 gene, is an autosomal genetic disease that causes the breakdown of the nerve cells in the brain. The IT-15 gene encodes the huntingtin (Htt) protein. Htt, along with its interacting partners, are involved in maintaining proper communication among neurons. Our work is based on the interaction behavior between Htt (in three polyglutamine (polyQ) states that is Htt 0Q, 17Q and 36Q) and SH3GL3 interacting protein by using computational methods. We used the HADDOCK docking platform to find out the extent of interaction between Htt polyQ m

A computational study of organic molecular crystals for photocatalytic water splitting.

Organic crystalline materials are potential candidates for photocatalytic overall water splitting (OWS). Although organic crystals have been heavily investigated for application in organic electronics, such as organic light-emitting diodes (OLEDs) and solar cells, there have been comparatively fewer studies into OWS in these materials. A major challenge is the large number of electronic and structural criteria that must be met for a material to make a viable OWS photocatalyst. Optical absorption, reduction and oxidation potentials and charge-transport properties are among the key consideration

A new computational tool for interpreting the infrared spectra of molecular complexes.

The popularity of infrared (IR) spectroscopy is due to its high interpretive power. This study presents a new computational tool for analyzing the IR spectra of molecular complexes in terms of intermolecular interaction energy components. In particular, the proposed scheme enables associating the changes in the IR spectra occurring upon complex formation with individual types of intermolecular interactions (electrostatic, exchange, induction, and dispersion), thus providing a completely new insight into the relations between the spectral features and the nature of interactions in molecular com

A paradigmatic approach to the molecular descriptor computation for some antiviral drugs.

In theoretical chemistry, topological indices are commonly employed to model the physico-chemical properties of chemical compounds. Mathematicians frequently use Zagreb indices to calculate a chemical compound's strain energy, melting point, boiling temperature, distortion, and stability. The current global pandemic caused by the new SARS-CoV-2, also known as COVID-19, is a significant public health concern. Various therapy modalities are advised. The issue has become worse since there hasn't been enough counseling. Researchers are looking at compounds that might be used as SARS and MERS thera

Computational investigation of photoswitch conjugates for molecular solar energy storage.

Solar energy conversion and storage are vital for combating climate change. Molecular solar thermal systems offer a promising solution, where energy is stored in molecular compounds. This study investigates dyad molecular photoswitches by combining bicyclooctadiene/tetracyclooctane and dihydroazulene/vinylheptafulvene systems with phenyl and cyano groups. Density functional theory calculations were employed to determine molecular properties and consider solvation effects in toluene and dichloromethane. The results show that the combined systems have a predicted storage energy of up to 206.14 k

Leveraging computational genomics to understand the molecular basis of metal homeostasis.

Genome-based data is helping to reveal the diverse strategies plants and algae use to maintain metal homeostasis. In addition to acquisition, distribution and storage of metals, acclimating to feast or famine can involve a wealth of genes that we are just now starting to understand. The fast-paced acquisition of genome-based data, however, is far outpacing our ability to experimentally characterize protein function. Computational genomic approaches are needed to fill the gap between what is known and unknown. To avoid misconstruing bioinformatically derived data, which is the root cause of the
