Mauve: multiple alignment of conserved genomic sequence with rearrangements.

As genomes evolve, they undergo large-scale evolutionary processes that present a challenge to sequence comparison not posed by short sequences. Recombination causes frequent genome rearrangements, horizontal transfer introduces new sequences into bacterial chromosomes, and deletions remove segments of the genome. Consequently, each genome is a mosaic of unique lineage-specific segments, regions shared with a subset of other genomes and segments conserved among all the genomes under consideration. Furthermore, the linear order of these segments may be shuffled among genomes. We present methods

Sequence-encoded dynamics diversify allostery within a conserved protein scaffold.

Proteins evolve allosteric mechanisms through sequence variation while preserving a conserved structural fold. How these substitutions reshape the protein's conformational landscape to drive functional diversification remains poorly understood. Members of the cAMP receptor protein family (CRP), a ubiquitous bacterial transcription factor, share a common architecture yet differentially couple cAMP binding to DNA interactions. Here, our results support a model in which allosteric diversification in CRP arises from the tuning of sequence-encoded protein's conformational dynamics. Comparative anal

Identification of conserved, primary sequence motifs that direct retrovirus RNA fate.

Precise stoichiometry of genome-length transcripts and alternatively spliced mRNAs is a hallmark of retroviruses. We discovered short, guanosine and adenosine sequence motifs in the 5'untranslated region of several retroviruses and ascertained the reasons for their conservation using a representative lentivirus and genetically simpler retrovirus. We conducted site-directed mutagenesis of the GA-motifs in HIV molecular clones and observed steep replication delays in T-cells. Quantitative RNA analyses demonstrate the GA-motifs are necessary to retain unspliced viral transcripts from alternative

Evolutionary sequence comparison of the Mitf gene reveals novel conserved domains.

The microphthalmia-associated transcription factor (MITF) is a member of the MYC family of basic helix-loop-helix leucine zipper transcription factors. The corresponding gene was initially discovered in the mouse based on mutations which affect the development of several different cell types, including melanocytes and retinal pigment epithelium cells. Subsequently, it was shown to be associated with deafness and hypo-pigmentation disorders in humans. More recently, the gene has been shown to be critical in melanoma formation and to play a role in melanocyte stem cell maintenance. Thus, the mou

Intron 7 conserved sequence elements regulate the splicing of the SMN genes.

Proximal spinal muscular atrophy (SMA) is a neuromuscular disease caused by low levels of the survival motor neuron (SMN) protein. In humans there are two nearly identical SMN genes, SMN1 and SMN2. The SMN2 gene generates a truncated protein, due to a C to T nucleotide alteration in exon 7, which leads to inefficient RNA splicing of exon 7. This exclusion of SMN exon 7 is central to the onset of the SMA disease. Exon 7 splicing is regulated by a number of exonic and intronic splicing regulatory sequences and the trans-factors that bind them. Here, we identify conserved intronic sequences in th

PqsE has a conserved sequence, yet a variable impact in Pseudomonas aeruginosa.

Pseudomonas aeruginosa is an opportunistic pathogen responsible for several acute and chronic infections. The production of many of its virulence factors is tightly regulated by three interlinked quorum sensing (QS) systems named las, rhl, and pqs. The pqs system relies on 4-hydroxy-2-alkylquinolines (HAQs) as signaling molecules to activate the transcriptional regulator MvfR (PqsR), which drives HAQ biosynthesis via the pqsABCDE operon. The final gene in this operon encodes PqsE, a multifunctional protein unique to P. aeruginosa. Beyond its thioesterase activity in HAQ biosynthesis, PqsE stab

Conserved sequence of the TgsGP gene in Group 1 Trypanosoma brucei gambiense.

The trypanosome responsible for the majority of cases of human trypanosomiasis in Africa is Group 1 Trypanosoma brucei gambiense. Currently the most reliable test for the parasite is based on a single gene, which encodes a 47kDa receptor-like T. b. gambiense-specific glycoprotein, TgsGP, expressed in the flagellar pocket of bloodstream forms. Although TgsGP has been demonstrated in T. b. gambiense throughout its geographic range, similar genes have been demonstrated in other T. brucei sspp. isolates, and there are no data on the extent of sequence variation in TgsGP. Here we have carried out a

Conserved sequence and structural elements in the HIV-1 principal neutralizing determinant.

The principal neutralizing determinant (PND) of human immunodeficiency virus HIV-1 is part of a disulfide bridged loop in the third variable region of the external envelope protein, gp120. Analysis of the amino acid sequences of this domain from 245 different HIV-1 isolates revealed that the PND is less variable than thought originally. Conservation to better than 80 percent of the amino acids in 9 out of 14 positions in the central portion of the PND and the occurrence of particular oligopeptide sequences in a majority of the isolates suggest that there are constraints on PND variability. Conserved protein sequence-structure signatures identify antibiotic resistance genes from the human microbiome.

BACKGROUND: Bacteria exhibiting antimicrobial resistance (AMR) are a significant public health challenge worldwide. The human microbiome is a known repository of key determinants of AMR, antibiotic resistance genes (ARGs). Identifying previously undetected ARGs in the human microbiome that confer resistance to clinical concentrations of antibiotics is a crucial component of addressing AMR, yet can be hindered by their low homology to existing ARGs. Here, we address this by focussing on functionally important protein regions. RESULTS: ARG-PASS (ARG-PAirwise Sequence vs Structure) is a protein

Polyglutamine repeats are associated to specific sequence biases that are conserved among eukaryotes.

Nine human neurodegenerative diseases, including Huntington's disease and several spinocerebellar ataxia, are associated to the aggregation of proteins comprising an extended tract of consecutive glutamine residues (polyQs) once it exceeds a certain length threshold. This event is believed to be the consequence of the expansion of polyCAG codons during the replication process. This is in apparent contradiction with the fact that many polyQs-containing proteins remain soluble and are encoded by invariant genes in a number of eukaryotes. The latter suggests that polyQs expansion and/or aggregati

Identifying Conserved Regions in HIV-1 Proteins by Entropy Analysis of Sequence Variability.

The extraordinary genetic diversity of human immunodeficiency virus type 1 (HIV-1), driven by high mutation and recombination rates, poses significant challenges for diagnostics, therapy, and vaccine development. While variable regions enable immune escape, hyperconserved regions are critical for viral function and represent promising targets for novel therapeutic interventions. This study aimed to develop and validate a bioinformatic algorithm for quantitative assessment of sequence conservation and automated identification of functionally significant conserved regions across all major HIV-1

Canine polydactyl mutations with heterogeneous origin in the conserved intronic sequence of LMBR1.

Canine preaxial polydactyly (PPD) in the hind limb is a developmental trait that restores the first digit lost during canine evolution. Using a linkage analysis, we previously demonstrated that the affected gene in a Korean breed is located on canine chromosome 16. The candidate locus was further limited to a linkage disequilibrium (LD) block of <213 kb composing the single gene, LMBR1, by LD mapping with single nucleotide polymorphisms (SNPs) for affected individuals from both Korean and Western breeds. The ZPA regulatory sequence (ZRS) in intron 5 of LMBR1 was implicated in mammalian polydac

Sequence analysis of Lys49 phospholipase A2 myotoxins: a highly conserved class of proteins.

A cDNA clone coding for a putative Lys49 phospholipase A2 myotoxin (ACL myotoxin) from Agkistrodon contortrix laticinctus was isolated from a venom gland library and sequenced. The sequence of the first 40 amino acid residues of the predicted protein matches exactly with the N-terminal sequence of the purified myotoxin. Sequence comparison of the predicted sequence of ACL myotoxin and other Lys49 and Asp49 phospholipase A2 enzymes shows that the Lys49 phospholipase toxins form a highly conserved protein family. In addition to the change at position 49, Lys49 myotoxins have several invariant re

Fine mapping of a peptide sequence containing an antigenic site conserved among arenaviruses.

The lymphocytic choriomeningitis virus (LCMV) structural glycoproteins GP-1 (Mr 44K) and GP-2 (Mr 35K) are encoded on a single intracellular proteolytic cleavage precursor glycoprotein, GP-C (Mr 76K). We have used a series of synthetic peptides derived from the deduced amino acid sequence of LCMV GP-C to define an antigenic site containing two topographically overlapping epitopes. Three mouse monoclonal antibodies directed against two epitopes on GP-2 were assayed for binding in solution phase blocking and solid-phase enzyme-linked immunoadsorbant assays to a series of peptides representing th

A translocated human c-myc oncogene is altered in a conserved coding sequence.

We have cloned and characterized a c-myc (now designated MYC) oncogene that had been translocated into the mu switch region of the immunoglobulin heavy chain locus in a Burkitt lymphoma cell line. The breakpoint of the translocation occurs within the first intron of the c-myc gene, thereby separating the untranslocated first exon from the two coding exons. Transcription from the translocated gene arises from a cryptic promoter within the first intron, which produces a 438-nucleotide untranslated 5' region. The amino acid sequence of the protein encoded by the c-myc gene has been substantially

A conserved sequence insert of fibrillins is involved in plastoglobule association and lipid binding.

Plastoglobule lipid droplets of chloroplasts serve complex roles affecting plant development, stress tolerance, and photosynthesis. They harbor a set of ~40 proteins that collectively dictate plastoglobule functions. Due to the monolayer structure of plastoglobules, which encompasses a neutral lipid core, these proteins must associate monotopically on the plastoglobule surface. However, targeting determinants have not been identified for plastoglobule proteins, and the protein-membrane interaction mechanisms that establish the plastoglobule proteome remain unclear. Here, we demonstrate that mo

The Conserved Fusion Peptide Sequence of SARS Coronaviruses Kinetically Promotes the Fusion Pore Opening.

Enveloped viruses enter the cell through the fusion of the viral envelope with the host membrane. These viruses either fuse at the plasma membrane or the endosome after entering the cell through endocytosis. Severe acute respiratory syndrome coronaviruses (SARS-CoVs) fuse at the plasma membrane by harnessing the capability of the spike (S) protein to fuse membranes. The binding of the S1 subunit to angiotensin-converting enzyme 2 (ACE2), the cell surface receptor, leads to the proteolytic cleavage at the S2' site, which exposes the N-terminal fusion peptide (FP) and induces fusion. In this wor

New Spotted Fever Group Rickettsia Isolate, Identified by Sequence Analysis of Conserved Genomic Regions.

The clinical features of spotted fever group (SFG) Rickettsia induced disease range from a mild to severe illness. The clinical complexity is even greater due to the fact that the disease can be caused by different species with varying degrees of virulence. Current knowledge asserts that the Israeli SFG (ISF) strain Rickettsia conorii israelensis is the only human pathogenic SFG member in Israel. Current diagnostic procedures distinguish between SFG and the typhus group rickettsiosis, assuming all SFG-positive clinical samples positive for ISF. Identification of a conserved negative regulatory sequence that influences the leukemogenic activity of NOTCH1.

NOTCH1 is a large type I transmembrane receptor that regulates normal T-cell development via a signaling pathway that relies on regulated proteolysis. Ligand binding induces proteolytic cleavages in NOTCH1 that release its intracellular domain (ICN1), which translocates to the nucleus and activates target genes by forming a short-lived nuclear complex with two other proteins, the DNA-binding factor CSL and a Mastermind-like (MAML) coactivator. Recent work has shown that human T-ALL is frequently associated with C-terminal NOTCH1 truncations, which uniformly remove sequences lying between resid

Antibodies to highly conserved peptide sequence of staphylococcal and streptococcal superantigens in Kawasaki disease.

Superantigen-mediated disease such as toxic shock syndrome is seen in patients who have a weak antibody response to the antigen toxic shock syndrome toxin 1 (TSST-1). We hypothesized that there may be deficiency in antibody production to staphylococcal and streptococcal toxins in Kawasaki disease (KD) children. A peptide was constructed from the homologous portion of the staphylococcal enterotoxins (SE) and streptococcal pyrogenic enterotoxins (SPE), and antibodies to the peptide were made. The anti-peptide antibody immunoblotted several of the SE toxins and SPE toxins. Presence of the peptide
