Interpreting Convolutional Neural Networks in Population Genetics.

Machine learning approaches have become a powerful alternative to traditional methods in population genetics. Convolutional neural networks (CNNs) in particular have been successful in inferring natural selection, recombination rates, introgression, dispersal distances, and effective population size changes. One limitation of CNNs and other deep learning methods is that they can be difficult to interpret. When they have been shown to be as or more successful than summary-statistic-based methods, what are they learning? Here we investigate CNNs from two different methods: the  pg-gan discrimina

Dissected aorta segmentation using convolutional neural networks.

BACKGROUND AND OBJECTIVE: Aortic dissection is a severe cardiovascular pathology in which an injury of the intimal layer of the aorta allows blood flowing into the aortic wall, forcing the wall layers apart. Such situation presents a high mortality rate and requires an in-depth understanding of the 3-D morphology of the dissected aorta to plan the right treatment. An accurate automatic segmentation algorithm is therefore needed. METHOD: In this paper, we propose a deep-learning-based algorithm to segment dissected aorta on computed tomography angiography (CTA) images. The algorithm consists o

1D Convolutional Neural Networks for Detecting Nystagmus.

Vertigo is a type of dizziness characterised by the subjective feeling of movement despite being stationary. One in four individuals in the community experience symptoms of dizziness at any given time, and it can be challenging for clinicians to diagnose the underlying cause. When dizziness is the result of a malfunction in the inner-ear, the eyes flicker and this is called nystagmus. In this article we describe the first use of Deep Neural Network architectures applied to detecting nystagmus. The data used in these experiments was gathered during a clinical investigation of a novel medical de

Lung sounds classification using convolutional neural networks.

Lung sounds convey relevant information related to pulmonary disorders, and to evaluate patients with pulmonary conditions, the physician or the doctor uses the traditional auscultation technique. However, this technique suffers from limitations. For example, if the physician is not well trained, this may lead to a wrong diagnosis. Moreover, lung sounds are non-stationary, complicating the tasks of analysis, recognition, and distinction. This is why developing automatic recognition systems can help to deal with these limitations. In this paper, we compare three machine learning approaches for

Multiclass Convolutional Neural Networks for Atrial Fibrillation Classification.

Atrial fibrillation (AF) is a common supraventricular arrhythmia. Its automatic identification by standard 12-lead electrocardiography (ECG) is still challenging. Recently, deep learning provided new instruments able to mimic the diagnostic ability of clinicians but only in case of binary classification (AF vs. normal sinus rhythm-NSR). However, binary classification is far from the real scenarios, where AF has to be discriminated also from several other physiological and pathological conditions. The aim of this work is to present a new AF multiclass classifier based on a convolutional neural

Automatic Wound Type Classification with Convolutional Neural Networks.

Chronic wounds are ulcerations of the skin that fail to heal because of an underlying condition such as diabetes mellitus or venous insufficiency. The timely identification of this condition is crucial for healing. However, this identification requires expert knowledge unavailable in some care situations. Here, artificial intelligence technology may support clinicians. In this study, we explore the performance of a deep convolutional neural network to classify diabetic foot and venous leg ulcers using wound images. We trained a convolutional neural network on 863 cropped wound images. Using a

Smartphone video nystagmography using convolutional neural networks: ConVNG.

BACKGROUND: Eye movement abnormalities are commonplace in neurological disorders. However, unaided eye movement assessments lack granularity. Although videooculography (VOG) improves diagnostic accuracy, resource intensiveness precludes its broad use. To bridge this care gap, we here validate a framework for smartphone video-based nystagmography capitalizing on recent computer vision advances. METHODS: A convolutional neural network was fine-tuned for pupil tracking using > 550 annotated frames: ConVNG. In a cross-sectional approach, slow-phase velocity of optokinetic nystagmus was calculated

Evaluation of reconstructed auricles by convolutional neural networks.

The difficulty in determining which structures are crucial to ensure a natural-looking ear has been plaguing surgeons for many years. This preliminary study explores the feasibility of training convolutional neural network (CNN) models to evaluate a reconstructed auricle as accurate as a human would. By visualizing the attention of trained models, the criteria for the design of a natural-looking auricle can be established. A total of 400 pictures were evaluated by 20 volunteers, and 20 labeled datasets were generated, which were then used to train ResNet models that had been pre-trained on Ima

Depth in convolutional neural networks solves scene segmentation.

Feed-forward deep convolutional neural networks (DCNNs) are, under specific conditions, matching and even surpassing human performance in object recognition in natural scenes. This performance suggests that the analysis of a loose collection of image features could support the recognition of natural object categories, without dedicated systems to solve specific visual subtasks. Research in humans however suggests that while feedforward activity may suffice for sparse scenes with isolated objects, additional visual operations ('routines') that aid the recognition process (e.g. segmentation or g

KeratoDetect: Keratoconus Detection Algorithm Using Convolutional Neural Networks.

Keratoconus (KTC) is a noninflammatory disorder characterized by progressive thinning, corneal deformation, and scarring of the cornea. The pathological mechanisms of this condition have been investigated for a long time. In recent years, this disease has come to the attention of many research centers because the number of people diagnosed with keratoconus is on the rise. In this context, solutions that facilitate both the diagnostic and treatment options are quickly needed. The main contribution of this paper is the implementation of an algorithm that is able to determine whether an eye is af

Fully Convolutional Neural Networks Improve Abdominal Organ Segmentation.

Abdominal image segmentation is a challenging, yet important clinical problem. Variations in body size, position, and relative organ positions greatly complicate the segmentation process. Historically, multi-atlas methods have achieved leading results across imaging modalities and anatomical targets. However, deep learning is rapidly overtaking classical approaches for image segmentation. Recently, Zhou et al. showed that fully convolutional networks produce excellent results in abdominal organ segmentation of computed tomography (CT) scans. Yet, deep learning approaches have not been applied

Real-time arrhythmia detection using convolutional neural networks.

Cardiovascular diseases, such as heart attack and congestive heart failure, are the leading cause of death both in the United States and worldwide. The current medical practice for diagnosing cardiovascular diseases is not suitable for long-term, out-of-hospital use. A key to long-term monitoring is the ability to detect abnormal cardiac rhythms, i.e., arrhythmia, in real-time. Most existing studies only focus on the accuracy of arrhythmia classification, instead of runtime performance of the workflow. In this paper, we present our work on supporting real-time arrhythmic detection using convol

Predicting pedestrian crosswalk behavior using Convolutional Neural Networks.

OBJECTIVE: Pedestrian accidents contribute significantly to the high number of annual traffic casualties. It is therefore crucial for pedestrians to use safety measures, such as a crosswalk, and to activate pedestrian signals. However, people often fail to activate the signal or are unable to do so - those who are visually impaired or have occupied hands may be unable to activate the system. Failure to activate the signal can result in an accident. This paper proposes an improvement to crosswalk safety by designing a system that can detect pedestrians and trigger the pedestrian signal automati

Classification of Activated Microglia by Convolutional Neural Networks.

Microglia are the resident macrophages in the central nervous system. Brain injuries, such as traumatic brain injury, hypoxia, and stroke, can induce inflammatory responses accompanying microglial activation. The morphology of microglia is notably diverse and is one of the prominent manifestations during activation. In this study, we proposed to detect the activated microglia in immunohistochemistry images by convolutional neural networks (CNN). 2D Iba1 images (40μm) were acquired from a control and a cardiac arrest treated Sprague-Dawley rat brain by a scanning microscope using a 20X objectiv

Multi-resolution convolutional neural networks for inverse problems.

Inverse problems in image processing, phase imaging, and computer vision often share the same structure of mapping input image(s) to output image(s) but are usually solved by different application-specific algorithms. Deep convolutional neural networks have shown great potential for highly variable tasks across many image-based domains, but sometimes can be challenging to train due to their internal non-linearity. We propose a novel, fast-converging neural network architecture capable of solving generic image(s)-to-image(s) inverse problems relevant to a diverse set of domains. We show this ap
