Toward Catalytic Antibiotics: Redesign of Fluoroquinolones to Catalytically Fragment Chromosomal DNA.

A library of ciprofloxacin-nuclease conjugates was designed and synthesized to investigate their potential as catalytic antibiotics. The Cu(II) complexes of the new designer compounds (i) showed excellent in vitro hydrolytic and oxidative DNase activity, (ii) showed good antibacterial activity against both Gram-negative and Gram-positive bacteria, and (iii) proved to be highly potent bacterial DNA gyrase inhibitors via a mechanism that involves stabilization of the fluoroquinolone-topoisomerase-DNA ternary complex. Furthermore, the Cu(II) complexes of two of the new designer compounds were sho

Cadmium is a catalytic inhibitor of DNA topoisomerase II.

Cadmium (Cd(2+)) is a highly toxic and carcinogenic metal that is an environmental and occupational hazard. DNA topoisomerase II is an essential nuclear enzyme and its inhibition can result in the formation of genotoxic and recombinogenic DNA double strand breaks. In this study we showed that cadmium chloride strongly inhibited the DNA decatenation activity of human topoisomerase IIα in the low micromolar concentration range and that its inhibitory effects were reduced by glutathione. Because the activity of topoisomerase II is strongly inhibited by thiol-reactive compounds this result suggest

Catalytic Hairpin Assembly-Programmed Porphyrin-DNA Complex as Photoelectrochemical Initiator for DNA Biosensing.

A catalytic hairpin assembly (CHA)-programmed porphyrin-DNA complex was designed to trigger the chemiluminescence as photoelectrochemical initiator for DNA sensing. First, the programmed double strand DNA (dsDNA) was formed using two hairpin DNAs as assembly components via target-assisted CHA reaction, and then immobilized on a capture DNA/CdS quantum dots modified electrode. The porphyrin (FeTMPyP) was conveniently assembled on a dsDNA scaffold via the groove interaction. The FeTMPyP@dsDNA complex possessed high catalytic activity toward luminol oxidation to generate the desirable chemilumine

Catalytic and DNA binding properties of PvuII restriction endonuclease mutants.

The role of particular residues of the PvuII endonuclease in DNA binding and cleavage was studied by mutational analysis using a number of in vivo and in vitro approaches. While confirming the importance of residues predicted to be involved directly in function by the crystal structure, the analysis led to several striking results. Aspartate 34, which contacts the central base pair of the PvuII site (5'-CAGCTG-3') through the minor groove, plays a critical role in binding specificity. A D34G mutant binds with high affinity to any of the sequences in the set CANNTG, although its low level of cl

DNA tetrahedral nanostructures-loaded DNA microcapsule-enhanced catalytic hairpin assembly for electrochemiluminescence detection of serotonin.

Serotonin is a crucial neurotransmitter, with its levels being particularly significant for life safety. Here, a self-quenching electrochemiluminescence (ECL) biosensor was designed for serotonin assay based on DNA tetrahedral nanostructures (DTNs)-enhanced catalytic hairpin assembly (CHA). In this work, stimuli-responsive serotonin aptamer-cross-linked DNA-stabilized microcapsules loaded with DTNs were presented. The presence of serotonin effectively controlled the release of abundant DTNs, achieving enzyme-free signal amplification and transduction. Specifically, DTNs featuring a rigid 3D fr

Structure of the catalytic core of S. cerevisiae DNA polymerase eta: implications for translesion DNA synthesis.

DNA polymerase eta is unique among eukaryotic polymerases in its proficient ability to replicate through a variety of distorting DNA lesions. We report here the crystal structure of the catalytic core of S. cerevisiae DNA polymerase eta, determined at 2.25A resolution. The structure reveals a novel polydactyl right hand-shaped molecule with a unique polymerase-associated domain. We identify the catalytic residues and show that the fingers and thumb domains are unusually small and stubby. In particular, the unexpected absence of helices "O" and "O1" in the fingers domain suggests that openness

DNA-dependent protein kinase catalytic subunit inhibitor reverses acquired radioresistance in lung adenocarcinoma by suppressing DNA repair.

The mechanisms underlying lung cancer radioresistance remain to be fully elucidated. The DNA repair pathway is a predominant target of radiotherapy, which is considered to be involved in the acquired radioresistance of cancer cells. The present study aimed to establish a radioresistant cell model using the A549 human lung cancer cell line, and to further investigate the potential mechanisms underlying the radioresistance. The A549R radioresistant lung cancer cell variant was established by exposing the parental A549 cells to repeated γ-ray irradiation at a total dose of 60 Gy. Colony formation

The BRCT domain enhances DNA binding and catalytic efficiency of fungal PARPs.

Aspergillus fumigatus infections are a major yet often neglected global health challenge magnified by a growing at-risk population, limited treatment options, and the emergence of drug-resistant strains. Regulation of the DNA damage response (DDR) by ADP-ribosylation signalling has recently emerged as an important feature of fungal pathogenesis, but the underlying mechanisms remain largely elusive. Here we present a comprehensive phylogenetic and functional characterisation of Af-PARP1, the A. fumigatus PARP homologue. Our data reveal Af-PARP1 as a DNA-dependent poly(ADP-ribosyl)transferase wi

The DNA topoisomerase II catalytic inhibitor merbarone is genotoxic and induces endoreduplication.

In the last years a number of reports have shown that the so-called topoisomerase II (topo II) catalytic inhibitors are able to induce DNA and chromosome damage, an unexpected result taking into account that they do not stabilize topo II-DNA cleavable complexes, a feature of topo II poisons such as etoposide and amsacrine. Merbarone inhibits the catalytic activity of topo II by blocking DNA cleavage by the enzyme. While it was first reported that merbarone does not induce genotoxic effects in mammalian cells, this has been challenged by reports showing that the topo II inhibitor induces effici

DNA-dependent protein kinase catalytic subunit is cleaved during UV-induced apoptosis.

Ultraviolet radiation can induce the injury of epidermal keratinocytes, resulting in sunburn cell (apoptotic cell) formation. It has been demonstrated that the protease caspase-3, a downstream molecule of the CD95 pathway, is activated in UV-exposed HaCaT cells, and that the DNA-dependent protein kinase catalytic subunit (DNA-PKcs) is cleaved by interleukin-1beta converting enzyme (ICE)-like protease during apoptosis induced by X-rays, staurosporine and etoposide. Then, we studied whether the DNA-PKcs is cleaved during UV-induced apoptosis in keratinocytes. We used the well-characterized clone

DNA Polymerase Beta Catalytic and Fidelity Mutations Drive Platinum-Specific Drug Sensitivity.

Background/Objectives: With the advent of genome sequencing and its widespread use in the clinic, there is a great need to identify mutational biomarkers that predict therapeutic responses. DNA polymerase beta (Polβ) and the base excision repair (BER) pathway have been previously implicated as modulators of response to platinum-based chemotherapies and are mutated in as many as 30% of cancers. Methods: Here, we show in a triple-negative breast cancer (TNBC) model that two classes of mutations in Polβ, reduced catalytic activity (E295K and D256A mutations) and reduced fidelity (I260M), are suff

Self-confined catalytic DNA circuit for on-site nonenzymatic amplified microRNA imaging.

MicroRNAs (miRNAs) are critical regulators in cancer biology, yet their low abundance and high sequence similarity pose significant challenges for accurate intracellular detection. Herein, we present a metal-organic frameworks (MOFs) with self-confined catalytic DNA circuit (designated as MSCDC) integrated within a pH-responsive MIL-53(Fe) framework for on-site, nonenzymatic amplified imaging of miRNA-9 in hepatocellular carcinoma (HCC) cells. The MSCDC was synthesized by anchoring double-stemmed DNA hairpin probes onto MIL-53(Fe) through π-π stacking and electrostatic interactions, achieving

Catalytic IgG Antibodies Hydrolyze DNA, Histones, and HMGB1 in Systemic Lupus Erythematosus.

Antinuclear antibodies, especially anti-DNA antibodies, are known to be a hallmark of systemic lupus erythematosus (SLE) and represent a diverse pool of autoantibodies with different origins, antigenic properties, and physicochemical features. Antibodies with catalytic properties have been found among the antibody repertoire in SLE, but the specific features and clinical associations of such antibodies have not been sufficiently studied. This study showed that chromatographically purified IgG from the serum of SLE patients effectively hydrolyzed DNA and DNA-associated proteins such as histones

Characterization of the catalytic signature of Scabin toxin, a DNA-targeting ADP-ribosyltransferase.

Scabin was previously identified as a novel DNA-targeting mono-ADP-ribosyltransferase (mART) toxin from the plant pathogen 87.22 strain of Streptomyces scabies Scabin is a member of the Pierisin-like subgroup of mART toxins, since it targets DNA. An in-depth characterization of both the glycohydrolase and transferase enzymatic activities of Scabin was conducted. Several protein variants were developed based on an initial Scabin·DNA molecular model. Consequently, three residues were deemed important for DNA-binding and transferase activity. Trp128 and Trp155 are important for binding the DNA su

Photochemically Engineered, DNA-Functionalized AgCl@AuAg Nanoprobes for Colorimetric Detection of Target DNA via In Situ Catalytic Amplification.

Colorimetric DNA detection is attractive for point-of-care testing, yet sensitivity often remains insufficient for clinically relevant applications/targets. We report a signal-amplification strategy that uses DNA-functionalized AgCl@AuAg nanoparticles (DNA-AgCl@AuAgNPs) as chemically transformable catalytic nanoprobes. To overcome the inherent challenge of functionalizing ionic AgCl surfaces, we employed a photochemical reduction method to decorate cubic AgCl nanoparticles (AgClNPs) with Au/Ag metallic domains (AgCl@AuAgNPs). These metallic "bumps" serve as stable anchoring sites for thiol-mod

DNA-dependent protein kinase catalytic subunit (DNA-PKcs) drives angiotensin II-induced vascular remodeling through regulating mitochondrial fragmentation.

BACKGROUND: DNA-dependent protein kinase catalytic subunit (DNA-PKcs) is a novel instigator for mitochondrial dysfunction, and plays an important role in the pathogenesis of cardiovascular diseases. However, the role and mechanism of DNA-PKcs in angiotensin II (Ang II)-induced vascular remodeling remains obscure. METHODS: Rat aortic smooth muscle cells (SMC) and VSMC-specific DNA-PKcs knockout (DNA-PKcsΔVSMC) mice were employed to examine the role of DNA-PKcs in vascular remodeling and the underlying mechanisms. Blood pressure of mice was monitored using the tail-cuff and telemetry methods. T

Mitomycin C-induced DNA double-strand breaks are enhanced by catalytical inactivation of DNA polymerase κ in mice.

BACKGROUND: DNA polymerase κ (Polk), a member of Y-family DNA polymerases, plays an important role in translesion DNA synthesis (TLS), allowing DNA replication forks to bypass DNA damage or DNA adducts to continue daughter strand synthesis. Polk is also believed to contribute to the replication-independent repair of DNA lesions such as cross-links. TLS circumvents stalls of DNA replication and promotes gap filling in DNA repair which would otherwise result in DNA double-strand breaks (DSBs) and cell death. Mitomycin C (MMC) is a widely used chemotherapeutic drug which generates DNA cross-links

Human DNA-dependent protein kinase catalytic subunit deficiency: A comprehensive review and update.

BACKGROUND: DNA-dependent protein kinase catalytic subunit (DNA-PKcs) has an essential role in the non-homologous end-joining pathway that repairs DNA double-strand breaks in V(D)J recombination involved in the expression of T- and B-cell receptors. Whereas homozygous mutations in Prkdc define the Scid mouse, a model that has been widely used in biology, human mutations in PRKDC are extremely rare and the disease spectrum has not been described so far. OBJECTIVES: To provide an update on the genetics, clinical spectrum, immunological profile, and therapy of DNA-PKcs deficiency in human. METH
