Redox modulation of chloroplast DNA replication in Chlamydomonas reinhardtii.

We constructed a plasmid probe containing DNA sequences unique for chloroplast (Cp) genome and nuclear genome of Chlamydomonas reinhardtii. Using this probe and quantitative Southern blot analyses, we determined the content ratio of Cp DNA/nuclear DNA in total DNA isolated from cells grown in different conditions. Algal cells grown photoheterotrophically with acetate as an added carbon source contain the highest amount of Cp DNA compared with cells grown in other conditions tested. We investigated the effect of nitrogen limitation, 5-fluorodeoxyuridine treatment, cadmium exposure, photoautotro

Dispersed repeats and structural reorganization in subclover chloroplast DNA.

The plastid genome from subclover, Trifolium subterraneum, is unusual in a variety of respects, compared with other land-plant chloroplast DNAs. Gene mapping of subclover chloroplast DNA reveals major structural reorganization of the genome. Ten clusters of genes are rearranged in both order and orientation. Eight large inversions are sufficient to explain this reorganization; however, the actual evolutionary changes may have been more complex. For example, a fine-scale analysis of a set of ribosomal protein genes reveals the occurrence of insertions, deletions, and transpositions. Associated

Endonucleases for UV-irradiated and depurinated DNA in barley chloroplasts.

Lysates of barley chloroplasts release more radioactivity into acid soluble form from UV-irradiated and alkylated-depurinated E. coli [3H] DNA than from intact DNA. By means of affinity chromatography on depurinated DNA-cellulose and/or UV irradiated DNA-cellulose and by electrophoresis in polyacrylamide gels, four activities on depurinated DNA were separated. One of these contained activity against heavily UV-irradiated /270 J.m-2/ native DNA. In addition, two other nucleases specific towards UV-DNA were separated. One of them was active on native and heat denatured DNA irradiated with 10 J .

6mA DNA methylation dynamics during chloroplast development in Agave angustifolia Haw.

N6-methyladenine (6mA) DNA accumulates during chloroplast maturation in Agave angustifolia Haw. and covaries with METTL4 protein abundance, identifying 6mA as a candidate epigenetic mark associated with plastid biogenesis. Chloroplast development requires precise coordination of nuclear and organellar genomes, yet the epigenetic mechanisms regulating this process remain poorly understood. Here, we provide the first description of N6-methyladenine (6mA), a dynamic DNA modification, during Agave angustifolia Haw. chloroplast biogenesis. Using naturally occurring somaclonal variants-an albino phe

Chloroplast DNA deletions associated with wheat plants regenerated from pollen: possible basis for maternal inheritance of chloroplasts.

Albinism in plants regenerated from pollen by anther culture may result from the same mechanisms as postulated to be responsible for maternal inheritance of chloroplasts. Consistent with this view, Southern blotting was used to show that large regions of the chloroplast genome (over 80% in one case) were deleted in the major ctDNA molecules present in eight albino wheat plants regenerated from separate pollen calluses. A wide variety of deleted ctDNA molecules was present in these plants. Most albino plants appeared to contain a heterogeneous population of ctDNA molecules. Albino plant 6 conta

Dataset on some chloroplast DNA regions of Strobilanthes bantonensis Lindau in Vietnam.

Strobilanthes bantonensis is used in traditional medicine to treat gastritis, lung inflammation, high fever, heat reduction, and tumors. S. bantonensis is a plant species of scientific interest for the discovery of novel physiologically active compounds. The Strobilanthes species exhibit considerable morphological similarity and significant homoplasy, which together with deformed or powdered specimens, complicate further classification and distinction. This dataset contains the nucleotide sequences of PCR-specific primer pairs, the sequences of the trnE-trnT, psbK-psbI, ycf1, and matK regions

Conserved DNA architect couples chloroplast development to cell cycle in developing cotyledons.

Light orchestrates cotyledon greening and growth by coordinating chloroplast development with cell division and expansion, yet the molecular integrator of these processes remains unknown. Here we identify RDE (REGULATOR OF DG1 EXPRESSION), a conserved DNA architectural factor that synchronizes thylakoid protein complex biogenesis during chloroplast development with the G1-S transition of cell cycle progression in Arabidopsis thaliana. RDE mediates promoter DNA bending to sequester DPa in stable nucleoprotein complexes, precluding DPa-E2Fa heterodimer formation. This repression mechanism contro

Iron allocation to chloroplast proteins depends on the DNA-binding protein WHIRLY1.

The DNA-binding protein WHIRLY1, sharing structural similarities with ferritin, plays a role in the formation of iron cofactor proteins within chloroplasts. Previous studies indicated that barley plants with a knockdown of HvWHIRLY1 containing a minimal amount of the protein are compromised in chloroplast development and photosynthesis, and get chlorotic leaves when grown at high irradiance. Thereby, the leaves display signs of iron deficiency. Metal determination revealed, however, that leaves of WHIRLY1-deficient plants had a regular iron content. Nevertheless, WHIRLY1-deficiency affected th

CHLOROPLAST DNA RESTRICTION SITE VARIATION AND THE PHYLOGENY OF COREOPSIS SECTION COREOPSIS (ASTERACEAE).

Restriction site variation in chloroplast DNAs (cpDNAs) of Coreopsis section Coreopsis was employed to assess divergence and phylogenetic relationships among the nine species of the section. A total of fourteen restriction site mutations and one length mutation was detected. Cladistic analysis of the cpDNA data produced a phylogeny that is different in several respects from previous hypotheses. CpDNA mutations divide the section into two groups, with the two perennial species C. auriculata and C. pubescens lacking any derived restriction site changes. The other seven species are united by five

Evaluation of chloroplast DNA barcoding markers to individualize Papaver somniferum for forensic intelligence purposes.

The opium poppy, Papaver somniferum L., is a forensically important plant due to the medicinal and illegal uses for the milky latex stored in the pods. This latex contains the alkaloids morphine, codeine, and thebaine that are used for their analgesic properties and/or for synthesizing other opioids. However, these compounds are highly addictive and have caused a national opioid epidemic. Two other Papaver species, P. setigerum DC. and P. bracteatum Lindl., are also of forensic interest because they pose both forensic and legal issues. They are largely uncontrolled under the Controlled Substan

Sequence analysis of 16S rRNA gene inRhinosporidium seeberi shows similarity to plant chloroplast DNA.

UNLABELLED: Identity of causative agent of rhinosporidiosis (Rhinosporidium seeberi) has been controversial since the disease was described in 1900. Extensive sequence alignments and phylogenetic analyses of 16S rRNA gene detected recently by us in R. seeberi , revealed 99% similarity with 16S rDNA in chloroplasts of flowering plants. Study demonstrates R. seeberi is a pigmented prokaryote displaying some characteristics of cyanobacteria, and contains 16S rDNA present in chloroplasts of all groups of land plants. This study and our recent publication of 2006 are the first molecular studies usi

Optimized Extraction Protocol of Chloroplast DNA from Chenopodium album (Amaranthaceae) Enabling Whole Plastid Genome Sequencing.

Chenopodium is one of the most complex genera in the family Amaranthaceae, exhibiting ploidy levels ranging from diploid to hexaploid. The lack of distinct morphological characters and phenotypic plasticity has complicated species identification in this genus. The advent of next-generation sequencing technology has enabled in-depth genomic studies of Chenopodium species. To date, the chloroplast genomes of six Chenopodium species-Chenopodium acuminatum, C. ficifolium, C. berlandieri, C. petiolare, C. quinoa, and C. album-have been reported using genomic DNA as templates. On the other hand, hig

Comparative analyses of chloroplast genomes from Six Rhodiola species: variable DNA markers identification and phylogenetic relationships within the genus.

BACKGROUND: As a valuable medicinal plant, Rhodiola has a very long history of folk medicine used as an important adaptogen, tonic, and hemostatic. However, our knowledge of the chloroplast genome level of Rhodiola is limited. This drawback has limited studies on the identification, evolution, genetic diversity and other relevant studies on Rhodiola. RESULTS: Six Rhodiola complete chloroplast genomes were determined and compared to another Rhodiola cp genome at the genome scale. The results revealed a cp genome with a typical quadripartite and circular structure that ranged in size from 150,7

Intrageneric phylogeny of Capsella (Brassicaceae) and the origin of the tetraploid C. bursa-pastoris based on chloroplast and nuclear DNA sequences.

Polyploidization, often accompanied by hybridization, has been of major importance in flowering plant evolution. Here we investigate the importance of these processes for the evolution of the tetraploid crucifer Capsella bursa-pastoris using DNA sequences from two chloroplast loci as well as from three nuclear low-copy genes. The near-absence of variation at the C. bursa-pastoris chloroplast markers suggests a single and recent origin of the tetraploid. However, despite supporting a single phylogeny, chloroplast data indicate that neither of the extant Capsella diploids is the maternal parent

Molecular phylogeny of the fern genus Elaphoglossum (Elaphoglossaceae) based on chloroplast non-coding DNA sequences: contributions of species from the Indian Ocean area.

We performed a phylogenetic analysis of the fern genus Elaphoglossum using two non-coding chloroplast spacers: trnL-trnF and rps4-trnS. The sampling includes 123 species, of which 80 have not been previously sequenced, and for the first time includes species from Africa and the Indian Ocean area. The results of this expanded study largely agree with an earlier molecular study based on a smaller group of neotropical species and with the morphology-based classification of Mickel and Atehortua. We found, however, that some infrageneric groups such as section Elaphoglossum are not monophyletic. Be

Chloroplast DNA differences in the genus Oenothera subsection Munzia: a short direct repeat resembling the lambda chromosomal attachment site occurs as a deletion/insertion within an intron of an NADH-dehydrogenase gene.

A small restriction fragment length mutation has been mapped in the large inverted repeats of the chloroplast (cp) DNA of Munzia-Oenothera species (vom Stein and Hachtel 1986). This mutation could be localized within the intron of a reading frame presumably coding for subunit B of an NADH-dehydrogenase (ndhB). Sequence analysis revealed a 24 bp duplication/deletion. The predicted secondary structure of the ndhB-intron is altered by this duplication/deletion. Part of the directly repeated segment shows remarkable similarity to the phage lambda attachment site. Evidence is presented for similar

Regulation of nuclear DNA replication by thechloroplast in Chlamydomonas.

The experiments described in this paper implicate chloroplast protein synthesis in the regulation of nuclear DNA replication. The inhibition of nuclear DNA replication in the lower eukaryote, Chlamydomonas reinhardi strain 21gr, was examined after growth of cells with a series of antibiotics (streptomycin, neamine, spectinomycin, cleocin, chloramphenicol, and rifampicin) each of which has a known effect upon chloroplast RNA or protein synthesis in this organism. Each antibiotic inhibited nuclear DNA replication at drug concentrations at which there was little or no inhibition of adenine incorp

The presence of DNA in ribosome-deficient plastids of heat-bleached rye leaves.

In leaves of rye seedlings (Secale cereale L.) grown at 32 degrees C the formation of plastid (70-S) ribosomes is specifically prevented. The resulting plastid-ribosome-deficient leaves can be used as a suitable system to identify chloroplast proteins which are translation products of cytosolic (80-S) ribosomes. The ribosome deficiency in plastids is accompanied by a bleaching of the leaves in light. In experiments aimed at finding the primary heat-sensitive event leading to ribosome deficiency the DNA of rye chloroplasts has been identified. Its properties are similar to those of chloroplast
