A novel statistical analysis and interpretation of flow cytometry data.

A recently developed class of models incorporating the cyton model of population generation structure into a conservation-based model of intracellular label dynamics is reviewed. Statistical aspects of the data collection process are quantified and incorporated into a parameter estimation scheme. This scheme is then applied to experimental data for PHA-stimulated CD4+T and CD8+T cells collected from two healthy donors. This novel mathematical and statistical framework is shown to form the basis for accurate, meaningful analysis of cellular behaviour for a population of cells labelled with the

Interpreting the totality of clinical study data: is there a better way? Statistical methodology for quantitatively interpreting clinical study data across efficacy endpoints.

INTRODUCTION: Interpretation of the efficacy of an intervention in clinical trials often relies on whether the p-value for the primary endpoint is <0.05, with less emphasis on the pattern of results across efficacy endpoints. When results across endpoints are consistent and strongly supportive (or unsupportive) interpretation is straightforward. When results vary among endpoints, p-values are nominally statistically significant or slightly greater than 0.05, the standardized effect size is low, or there are divergent results across studies, interpretation is more complicated and relies on indi

Improved RIDIT statistic approach provides more intuitive and informative interpretation of EQ-5D data.

BACKGROUND: EQ-5D is generic measure of health-related quality of life. Studies using EQ-5D generate ordinal data that are interpreted as categories ordered by severity. New analytic approaches taking into account the ordinal nature of the health dimension severity and leading to a better interpretation of EQ-5D data are needed to better elucidate differences in health-related quality of life. We propose utilizing the Improved RIDIT statistical method to analyze EQ-5D outcomes. METHODS: 556 Moroccan participants aged over 18 years representing four chronic diseases: back pain (n = 158), renal

BrainInsights: a comprehensive framework for pre-processing, analysis, and interpretation of neuroimaging data using traditional statistics and machine learning.

Neuroimaging presents us with an in-depth understanding about brain structure and function, yet the data complexity poses significant analytical challenges. Current frameworks suffer from issues such as scalability, poor integration with traditional statistics and a need for a programing background, which hinder researchers from focusing on neuroscience questions. To address these limitations, we present BrainInsights, an integrated and automated GUI-based pipeline ecosystem designed to facilitate the analysis of multi-modal or multi-parametric neuroimaging data in a flexible way. The framewor

Interpretable depressive symptoms screening via statistical reasoning-augmented large language models using wearable and environmental data.

Early assessment of depressive symptoms is essential for scalable and personalized mental health care. We developed a hybrid clinical decision support system (CDSS) that combines interpretable logistic regression with fine-tuned large language models (LLMs) to classify depressive symptom status using wearable-derived behavior, clinical features, and environmental exposures. This study aimed to develop a hybrid clinical decision support system by fine‑tuning a GPT‑based large language model with odds ratio-derived statistical reasoning to classify depressive symptom status from wearable‑derived

Segmented profile analysis (SEPA): Plane-wise decomposition of within-person variation via ipsatized singular value decomposition.

Traditional profile analyses summarize multivariate person data with overall mean levels and relative patterns, but existing methods often blur these sources of variation or reduce each individual to a single best-fitting profile. Segmented Profile Analysis (SEPA) offers a unified, ipsatized singular-value decomposition (SVD) framework that decomposes individual profiles into orthogonal level (LE) and pattern (PE) effects and, crucially, introduces plane-wise segment profiles (summaries of each person's response pattern within each variable-contrast dimension) as primary person-oriented object

QUAGOL: a guide for qualitative data analysis.

BACKGROUND: Data analysis is a complex and contested part of the qualitative research process, which has received limited theoretical attention. Researchers are often in need of useful instructions or guidelines on how to analyze the mass of qualitative data, but face the lack of clear guidance for using particular analytic methods. OBJECTIVES: The aim of this paper is to propose and discuss the Qualitative Analysis Guide of Leuven (QUAGOL), a guide that was developed in order to be able to truly capture the rich insights of qualitative interview data. METHOD: The article describes six major

Robust estimation of optimal dynamic treatment regimes with nonignorable missing covariates.

Estimating optimal dynamic treatment regimes (DTRs) from observational data is often complicated by nonignorable missing covariates arising from informative monitoring in clinical practice. A recent weighted Q-learning approach addresses such nonignorable missingness but relies on parametric Q-function models. In multistage settings, misspecification of Q-function models can propagate backwards through pseudo-outcomes and accumulate bias, both directly through Q-function estimation and indirectly through biased estimation of missingness propensities, raising robustness concerns. Motivated by t

Beyond Missingness: Systematizing Methods for Comprehensive Data Fitness Assessment in Clinical Research.

Secondary use of clinical data offers unprecedented opportunities to rapidly conduct large-scale research and improve patient care. However, incomplete understanding of data quality requirements for a study often causes significant delays in executing analyses and validating results. Current practice has largely followed 2 paths. First, multi-institutional networks have developed general data quality programs, but these are typically tied to unique network characteristics and do not address study-specific requirements well. Second, models have been proposed to formalize the requirements for da

Use t tests to analyze counts of cells in two states.

Some experiments generate data consisting of counts of cells in two states, such as alive or dead, CD3+ or CD3-, etc. These are often converted to percentages and analyzed with parametric statistical tests intended for means like t tests, which assume data are normally distributed around means. This may not be true when percentages are close to either 0 or 100. I compared the performance of a comprehensive set of statistical tests intended for count data to t tests under conditions relevant to common wet-lab experiments, 3-6 replicate with 100-1000 cells per replicate. Only a few did as good a

Inverse-Probability-Weighted Estimation for Monotone and Nonmonotone Missing Data.

Missing data is a common occurrence in epidemiologic research. In this paper, 3 data sets with induced missing values from the Collaborative Perinatal Project, a multisite US study conducted from 1959 to 1974, are provided as examples of prototypical epidemiologic studies with missing data. Our goal was to estimate the association of maternal smoking behavior with spontaneous abortion while adjusting for numerous confounders. At the same time, we did not necessarily wish to evaluate the joint distribution among potentially unobserved covariates, which is seldom the subject of substantive scien

Within-subject confidence intervals for pairwise differences in scatter plots.

Scatter plots are a standard tool to illustrate the covariation of bivariate data. For paired observations of the same variable, they can also be used to illustrate differences in the central tendency. For these differences, it would be useful to draw confidence intervals (CIs) that correctly align with statistical analyses. Here, we describe a method to compute and draw a diagonal CI for pairwise differences in scatter plots. This CI can be compared to the identity line that marks coordinates with identical values in both observations. Such CIs offer advantages for both authors and readers: f

Ontology-Based Vaccine Adverse Event Representation and Analysis.

Vaccine is the one of the greatest inventions of modern medicine that has contributed most to the relief of human misery and the exciting increase in life expectancy. In 1796, an English country physician, Edward Jenner, discovered that inoculating mankind with cowpox can protect them from smallpox (Riedel S, Edward Jenner and the history of smallpox and vaccination. Proceedings (Baylor University. Medical Center) 18(1):21, 2005). Based on the vaccination worldwide, we finally succeeded in the eradication of smallpox in 1977 (Henderson, Vaccine 29:D7-D9, 2011). Including auxiliary cases to address missing data issues through multiple-group models.

This study explores the use of auxiliary cases to address missing data problems. Extending from the framework of integrative data analysis (IDA), auxiliary cases are defined as cases from other independent samples or existing studies that, while not part of the target group of interest, have sufficient data on the target variables to reduce the impact of missing data on target analyses. These cases can be included in analyses through multiple-group models as an auxiliary group with proper cross-group measurement invariance constraints, while allowing focal structural parameters to be freely es

Rethinking the Handling of Method Failure in Comparison Studies.

Comparison studies in methodological research are intended to compare methods in an evidence-based manner to help data analysts select a suitable method for their application. To provide trustworthy evidence, they must be carefully designed, implemented, and reported, especially given the many decisions made in planning and running. A common challenge in comparison studies is to handle the "failure" of one or more methods to produce a result for some (real or simulated) data sets, such that their performances cannot be measured in those instances. Despite an increasing emphasis on this topic i
