Statistical-based database fingerprint: chemical space dependent representation of compound databases.

BACKGROUND: Simplified representation of compound databases has several applications in cheminformatics. Herein, we introduce an alternative and general method to build single fingerprint representations of compound databases. The approach is inspired on the previously published modal fingerprints that are aimed to capture the most significant bits of a fingerprint representation for a compound data set. The novelty of the herein proposed statistical-based database fingerprint (SB-DFP) is that it is generated based on binomial proportions comparisons taking as reference the distribution of "1"

ZINC20-A Free Ultralarge-Scale Chemical Database for Ligand Discovery.

Identifying and purchasing new small molecules to test in biological assays are enabling for ligand discovery, but as purchasable chemical space continues to grow into the tens of billions based on inexpensive make-on-demand compounds, simply searching this space becomes a major challenge. We have therefore developed ZINC20, a new version of ZINC with two major new features: billions of new molecules and new methods to search them. As a fully enumerated database, ZINC can be searched precisely using explicit atomic-level graph-based methods, such as SmallWorld for similarity and Arthor for pat

[Preparation of the database and the homepage on chemical accidents relating to health hazard].

We collected the data on accidents due to chemicals occurred in Japan, and prepared the database. We also set up the World Wide Web homepage containing the explanation on accidents due to chemicals and the retrieval page for the database. We designed the retrieval page so that users can search the data from keywords such as chemicals (e.g. chlorine gas, hydrogen sulfide, pesticides), places (e.g. home, factory, vehicles, tank), causes (e.g. reaction, leakage, exhaust gas) and others (e.g. cleaning, painting, transportation).

PfalDB: an integrated drug target and chemical database for Plasmodium falciparum.

Plasmodium falciparum is one of the deadliest protozoan parasite species among those that cause malaria. Uncontrolled use of antimalarial drugs has resulted in evolutionary selection pressure favoring high levels of resistance to antimalarials; currently P.falciparum shows resistance to all classes of antimalarials. Therefore it is essential to identify novel drug targets, and design selective anti-malarials which can overcome resistance. While many drug targets are freely available in various public domain resources, a single comprehensive source of data containing easily searchable and retri

sCentInDB: a database of essential oil chemical profiles of Indian medicinal plants.

Essential oils are complex mixtures of volatile compounds produced by aromatic plants and widely used in personal care, food flavoring, and pharmaceutical industry due to their odor and therapeutic properties. As a high-value and low-volume organic product, optimizing plant yield and modifying composition by leveraging knowledge on chemical profiles of essential oils can lead to enhanced bioproducts. Additionally, overharvesting of wild medicinal plants, especially in India, threatens biodiversity. Essential oil profiles of such plants can help regulate their exploitation. Here, we present sCe

Identification of chemicals targeting dementia genes and pathways in the Comparative Toxicogenomics Database.

INTRODUCTION: Dementia is a public health challenge and exposures likely contribute to risk, though many have not been evaluated. We screened chemicals for enrichment with dementia genes and related pathways. METHODS: We obtained gene lists from Agora and the Comparative Toxicogenomics Database (CTD) for 1008 chemicals and nine dementia-related pathways (e.g., Alzheimer's disease, tauopathies). We tested pairwise chemical-dementia gene enrichment using Fisher exact tests and proportional reporting ratios (PRRs), accounting for multiple comparisons with false discovery rate (FDR < 1 × 10-6).

Application of Pattern Mining Methods to Assess Exposures to Multiple Airborne Chemical Agents in Two Large Occupational Exposure Databases from France.

Surveys of the French working population estimate that approximately 15% of all workers may be exposed to at least three different chemical agents, but the most prevalent coexposure situations and their associated health risks remain relatively understudied. To characterize occupational coexposure situations in France, we extracted personal measurement data from COLCHIC and SCOLA, two large administrative occupation exposure databases. We selected 118 chemical agents that had ≥100 measurements with detected concentrations over the period 2010-2019, including 31 carcinogens (IARC groups 1, 2A,

Structural diversity and chemical space analysis of a PROTAC database using unsupervised machine learning.

Targeted protein degradation (TPD) mediated by proteolysis-targeting chimeras (PROTACs) has emerged as a powerful therapeutic strategy, enabling the catalytic and selective elimination of disease-relevant proteins via the ubiquitin-proteasome system. Despite their ability to overcome drug resistance and address traditionally undruggable targets, the structural complexity and vast chemical diversity of PROTACs present challenges for systematic analysis and rational design. Here, we present a systematic unsupervised machine-learning framework that represents the first large-scale similarity-driv

Association between endocrine disrupting chemicals and female infertility: a study based on NHANES database.

BACKGROUND: Controversy persists regarding the impact of endocrine disrupting chemicals (EDCs) on female infertility, and the specific EDCs that cause female infertility remain unclear. This study aims to examine the associations between various EDCs metabolites and female infertility using data from the female population in the National Health and Nutrition Examination Survey (NHANES) conducted between 2001 and 2006. METHODS: A cross-sectional study on reproductive-age women aged 18-45 years was conducted, with data retrieved from the NHANES database. Multivariate logistic regression analysi

Identification of environmental chemicals targeting miscarriage genes and pathways using the comparative toxicogenomics database.

BACKGROUND: Miscarriage is a prevalent public health issue and many events occur before women are aware of their pregnancy, complicating research design. Thus, risk factors for miscarriage are critically understudied. Our goal was to identify environmental chemicals with a high number of interactions with miscarriage genes, based on known toxicogenomic responses. METHODS: We used miscarriage (MeSH: D000022) and chemical gene lists from the Comparative Toxicogenomics Database in human, mouse, and rat. We assessed enrichment for gene ontology biological processes among the miscarriage genes. We

AntiMalarial Mode of Action (AMMA) Database: Data Selection, Verification and Chemical Space Analysis.

This paper presents the effort of collecting and curating a data set of 15461 molecules tested against the malaria parasite, with robust activity and mode of action annotations. The set is compiled from in-house experimental data and the public ChEMBL database subsets. We illustrate the usefulness of the dataset by building QSAR models for antimalarial activity and QSPR models for modes of actions, as well as by the analysis of the chemical space with the Generative Topographic Mapping method. The GTM models perform well in prediction of both activity and mode of actions, on par with the class

Database of Nuclear Independent Chemical Shifts (NICS) versus NICSZZ of Polycyclic Aromatic Hydrocarbons (PAHs).

In the present contribution, we have developed a database, called the FAR-database, where the acronym FAR stands for Fused Aromatic Rings, which presents the results of nuclear independent chemical shifts calculations, NICS(0), NICS(1), NICS(0)ZZ, and NICS(1)ZZ, of 660 neutral benzenoid-PAHs and cyclopenta-fused PAHs. The FAR-database provides NICS data of aromaticity of PAHs that could be used in data science and machine learning. To the best of our knowledge, no such database is available in the literature. The importance of this database lies in its potential to transform data into insight

Amphetamine-Related Fatalities and Altered Brain Chemicals: A Preliminary Investigation Using the Comparative Toxicogenomic Database.

Amphetamine is a psychostimulant drug with a high risk of toxicity and death when misused. Abuse of amphetamines is associated with an altered organic profile, which includes omega fatty acids. Low omega fatty acid levels are linked to mental disorders. Using the Comparative Toxicogenomic Database (CTD), we investigated the chemical profile of the brain in amphetamine-related fatalities and the possibility of neurotoxicity. We classified amphetamine cases as low (0-0.5 g/mL), medium (>0.5 to 1.5 g/mL), and high (>1.5 g/mL), based on amphetamine levels in brain samples. All three groups shared

Sex and Gender Analysis of Toxicity and Epidemiology Data on Environmental Chemicals in the Three Major Toxicology Databases.

Background: As sex and gender are important considerations in the assessment of toxic chemicals, we investigated whether sex and gender issues have been adequately considered in toxicological databases. Materials and Methods: A systemic review was conducted on the toxicity and epidemiology data of eight environmental chemicals (i.e., cadmium [Cd], lead [Pb], benzene, toluene, formaldehyde, and tetrachloroethylene [TCE], bis(2-ethylhexyl) phthalate [DEHP], and bisphenol A [BPA]) that appear in three toxicological databases (i.e., Hazardous Substances Data Bank, Integrated Risk Information Syste

Development of a priority list of chemical mixtures occurring at 1188 hazardous waste sites, using the HazDat database.

Under the Comprehensive Environmental Response, Compensation, and Liability Act of 1980 (CERCLA or Superfund) section 104 mandate, as amended by the Superfund Amendments and Reauthorization Act (SARA) of 1986 USC 9604 (i)(2), the Agency for Toxic Substances and Disease Registry (ATSDR) is to identify individual substances and combinations of substances that pose the greatest public health hazard at hazardous waste sites. This has led to certain mandated activities of the Agency, including development of toxicological profiles, identification of data gaps, and, ultimately, establishment of a re

Prioritization of chemical scaffolds using the TDR Targets database: An integrative workflow for Trypanosoma cruzi drug discovery.

Chagas disease, caused by the parasite Trypanosoma cruzi, faces a critical innovation gap in drug development, with current treatments hindered by toxicity and limited efficacy. To address this, we implemented an integrative chemogenomic workflow using the TDR Targets database to prioritize drug candidates. To prioritize repurposing candidates for T. cruzi, we designed a query to retrieve compounds active against validated targets in other organisms, provided an orthologous gene exists in T. cruzi and the compound has no recorded activity against trypanosomatids and their associations predicte

Identification of non-validated endocrine disrupting chemical characterization methods by screening of the literature using artificial intelligence and by database exploration.

BACKGROUND: Exposure to endocrine disrupting chemicals (EDCs) represents a critical public health threat. Several adverse health outcomes (e.g., cancers, metabolic and neurocognitive/neurodevelopmental disorders, infertility, immune diseases and allergies) are associated with exposure to EDCs. However, the regulatory tests that are currently employed in the EU to identify EDCs do not assess all of the endocrine pathways. OBJECTIVE: Our objective was to explore the literature, guidelines and databases to identify relevant and reliable test methods which could be used for prioritization and reg
