Evolutionary genomics of dog domestication.

We review the underlying principles and tools used in genomic studies of domestic dogs aimed at understanding the genetic changes that have occurred during domestication. We show that there are two principle modes of evolution within dogs. One primary mode that accounts for much of the remarkable diversity of dog breeds is the fixation of discrete mutations of large effect in individual lineages that are then crossed to various breed groupings. This transfer of mutations across the dog evolutionary tree leads to the appearance of high phenotypic diversity that in actuality reflects a small num

Domestication as gene-culture coevolution.

Human preferences can shape the genetic evolution of other species via conservation practices, public health actions, and domestication. While the dynamics of domestication have been explored in depth through empirical and theoretical analyses, few studies have analyzed models for the coevolution of human cultural preferences with the genetics of a domesticate population. Humans shape the fitness landscape of domesticate populations both intentionally and unconsciously, by selecting for desirable traits and modifying environments; in turn, changes in domesticate phenotypes can affect the cultu

Investigating the origins of horse domestication.

Before the development of firearms, the horse was crucial to warfare and, before the invention of the steam engine, it was the fastest and most reliable form of land transport. It is crucial to the life of nomadic pastoralists on the Eurasian steppe and played a major role in the evolution of human society during the Bronze Age and Iron Age. Understanding the human past requires knowledge of the origins and development of horse husbandry. The problem of being able to identify the early stages of horse domestication is one that many researchers have grappled with for the most part unsuccessfull

The Genetic Architecture of Domestication in Animals.

Domestication has been essential to the progress of human civilization, and the process itself has fascinated biologists for hundreds of years. Domestication has led to a series of remarkable changes in a variety of plants and animals, in what is termed the "domestication phenotype." In domesticated animals, this general phenotype typically consists of similar changes in tameness, behavior, size/morphology, color, brain composition, and adrenal gland size. This domestication phenotype is seen in a range of different animals. However, the genetic basis of these associated changes is still puzzl

Evolution of maize recombination landscape during domestication.

Despite the plethora of knowledge about the benefits of meiotic recombination and numerous theoretical studies examining how recombination rates evolve, there is a general lack of empirical support and consensus across species. To fill this knowledge gap, we characterized the evolution of recombination landscape in maize during its domestication from teosinte and related the observed changes to established theoretical frameworks. Through examining recombination in experimental populations of maize and teosinte and the population genomics approach of identifying historical recombination events

Pervasive domestication of defective prophages by bacteria.

Integrated phages (prophages) are major contributors to the diversity of bacterial gene repertoires. Domestication of their components is thought to have endowed bacteria with molecular systems involved in secretion, defense, warfare, and gene transfer. However, the rates and mechanisms of domestication remain unknown. We used comparative genomics to study the evolution of prophages within the bacterial genome. We identified over 300 vertically inherited prophages within enterobacterial genomes. Some of these elements are very old and might predate the split between Escherichia coli and Salmon

Exploring the Semantic Bog of Definitions of Domestication.

The concept of domestication is important for the biological and social sciences but is framed within Western scientific paradigms that exclude other epistemologies. All human societies engage in multispecies relationships shaped by their own ontologies with intentional and unintentional human actions that often result in what Western scientists call domestication. This essay reviews some historical and contemporary definitions of domestication, incorporating ethnographic insights from some Amazonian Indigenous Peoples, to reveal how universal definitions obscure human agency and cultural dive

Domestication Cultivation and Nutritional Analysis of Hericium coralloides.

Hericium coralloides is a valuable medicinal and edible mushroom renowned for its unique bioactive compounds. This study focuses on the isolation of a wild strain (SH001) exhibiting promising cultivation potential and health promoting properties. A wild fungal strain from the Tibetan Plateau was isolated and identified as a novel H. coralloides based on its morphological and molecular characteristics. The optimal growth conditions were found to be 30 °C, pH 7.0, fructose as the preferred carbon source, and yeast extract as the optimal nitrogen source. Nutritional analysis revealed that the fru

A morphometric approach to track opium poppy domestication.

Opium poppy (Papaver somniferum L. subsp. somniferum) was likely domesticated in the Western Mediterranean, where its putative wild ancestor is indigenous, and then spread to central and northern Europe. While opium poppy seeds are regularly identified in archaeobotanical studies, the absence of morphological criteria to distinguish the seeds of wild and domestic forms prevents the documentation of their respective historical and geographical occurrences and of the process of opium domestication as a whole. To fill this gap and better understand the status of this crop in the Neolithic, we com

Genomic signatures of domestication in Old World camels.

Domestication begins with the selection of animals showing less fear of humans. In most domesticates, selection signals for tameness have been superimposed by intensive breeding for economical or other desirable traits. Old World camels, conversely, have maintained high genetic variation and lack secondary bottlenecks associated with breed development. By re-sequencing multiple genomes from dromedaries, Bactrian camels, and their endangered wild relatives, here we show that positive selection for candidate genes underlying traits collectively referred to as 'domestication syndrome' is consiste

Williams Syndrome, Human Self-Domestication, and Language Evolution.

Language evolution resulted from changes in our biology, behavior, and culture. One source of these changes might be human self-domestication. Williams syndrome (WS) is a clinical condition with a clearly defined genetic basis which results in a distinctive behavioral and cognitive profile, including enhanced sociability. In this paper we show evidence that the WS phenotype can be satisfactorily construed as a hyper-domesticated human phenotype, plausibly resulting from the effect of the WS hemideletion on selected candidates for domestication and neural crest (NC) function. Specifically, we s

A comparative analysis of serum biochemistry, gene expression, and gut microbiota in domestication-susceptible and domestication-resistant mandarin fish (Siniperca chuatsi).

The feeding behavior of mandarin fish (Siniperca chuatsi) is unique in that it exclusively preys on live fish throughout its life. Feed-based mandarin fish production has become central to aquaculture, yet domestication success remains low. This study examines intrinsic factors underlying poor feed acceptance in mandarin fish, alongside traits of domestication-susceptible individuals (group A) through a comprehensive comparison. The results showed that: compared to domestication-resistant mandarin fish (group B): (1) the glucose content and amylase activity in the serum of group A are signific

Population structure and domestication history of the Javan banteng.

The domestication of the banteng in Southeast Asia is one of the world's least known livestock domestications yet a vital component of the agricultural system in Indonesia and surrounding countries. Here, we generated the first reference genome of the banteng and used it to analyze a set of 78 resequenced wild and domesticated bantengs, including 19 newly generated whole-genome-sequenced samples, of which three are historical samples. We found low heterozygosity and significant differentiation, the latter primarily driven by recent genetic drift and inbreeding in two populations and clearly at

A nontyphoidal Salmonella serovar domestication accompanying enhanced niche adaptation.

Invasive nontyphoidal Salmonella (iNTS) causes extraintestinal infections with ~15% case fatality in many countries. However, the mechanism by which iNTS emerged in China remains unaddressed. We conducted clinical investigations of iNTS infection with recurrent treatment failure, caused by underreported Salmonella enterica serovar Livingstone (SL). Genomic epidemiology demonstrated five clades in the SL population and suggested that the international animal feed trade was a likely vehicle for their introduction into China, as evidenced by multiple independent transmission incidents. Importantl

The genome evolution and domestication of tropical fruit mango.

BACKGROUND: Mango is one of the world's most important tropical fruits. It belongs to the family Anacardiaceae, which includes several other economically important species, notably cashew, sumac and pistachio from other genera. Many species in this family produce family-specific urushiols and related phenols, which can induce contact dermatitis. RESULTS: We generate a chromosome-scale genome assembly of mango, providing a reference genome for the Anacardiaceae family. Our results indicate the occurrence of a recent whole-genome duplication (WGD) event in mango. Duplicated genes preferentially

Domestication Phenotype Linked to Vocal Behavior in Marmoset Monkeys.

The domestication syndrome refers to a set of traits that are the by-products of artificial selection for increased tolerance toward humans [1-3]. One hypothesis is that some species, like humans and bonobos, "self-domesticated" and have been under selection for that same suite of domesticated phenotypes [4-8]. However, the evidence for this has been largely circumstantial. Here, we provide evidence that, in marmoset monkeys, the size of a domestication phenotype-a white facial fur patch-is linked to their degree of affiliative vocal responding. During development, the amount of parental vocal

Domestication impacts on plant-herbivore interactions: a meta-analysis.

For millennia, humans have imposed strong selection on domesticated crops, resulting in drastically altered crop phenotypes compared with wild ancestors. Crop yields have increased, but a long-held hypothesis is that domestication has also unintentionally decreased plant defences against herbivores. To test this hypothesis, we conducted a phylogenetically controlled meta-analysis comparing insect herbivore resistance and putative plant defence traits between crops and their wild relatives. Our database included 2098 comparisons made across 73 crops in 89 studies. We found that domestication co
