Detection of DNA Autoantibodies by Electrophoretic Mobility Shift Assay.

Although the presence of antibodies against double-stranded (ds) DNA is considered the serological hallmark of systemic lupus erythematosus (SLE), it is not detected in all SLE patients by routine laboratory tests. Looking at DNA-anti(ds)DNA interaction as one kind of DNA-protein interaction gave us the grounds for a novel type of assay, easy to perform, and providing a direct insight on DNA-anti(ds)DNA IgG interaction. The assay is an application of the electrophoretic mobility shift assay (EMSA) and is based on the observation that the electrophoretic mobility of a DNA-protein complex is typ

A Dual-Color Electrophoretic Mobility Shift Assay to Examine RNA-Binding and RNA Chaperone Activity Simultaneously.

RNA-binding proteins that rearrange RNA structure often undergo complicated reaction pathways including multivalent interactions with itself and the RNA substrates. For detailed mechanistic understanding of these reactions, it is essential to get insight into the individual complexes formed during the reaction that can guide answering questions regarding sequence or stoichiometry of the reaction. Meanwhile high-resolution structural approaches allow discrimination of multiple conformations and complexes in a heterogeneous sample; however, these approaches are cost- and time-intensive and requi

Electrophoretic mobility shift assay (EMSA) for the study of RNA-protein interactions: the IRE/IRP example.

RNA/protein interactions are critical for post-transcriptional regulatory pathways. Among the best-characterized cytosolic RNA-binding proteins are iron regulatory proteins, IRP1 and IRP2. They bind to iron responsive elements (IREs) within the untranslated regions (UTRs) of several target mRNAs, thereby controlling the mRNAs translation or stability. IRE/IRP interactions have been widely studied by EMSA. Here, we describe the EMSA protocol for analyzing the IRE-binding activity of IRP1 and IRP2, which can be generalized to assess the activity of other RNA-binding proteins as well. A crude pro

The identification of nucleic acid-interacting proteins using a simple proteomics-based approach that directly incorporates the electrophoretic mobility shift assay.

Proteins that interact with nucleic acids are central to numerous cellular processes, and their continuing characterization represents one of the foremost challenges in the postgenomic era. Here we describe a simple proteomics-based approach for the identification by mass spectrometry of proteins in crude extracts that interact with nucleic acids. It incorporates the electrophoretic mobility shift assay and is based on the finding that when a protein forms a complex with nucleic acid its electrophoretic mobility is affected as well as that of the nucleic acid. Our method should greatly reduce

Quantification of colloid retention and release by straining and energy minima in variably saturated porous media.

The prediction of colloid transport in unsaturated porous media in the presence of large energy barrier is hampered by scant information of the proportional retention by straining and attractive interactions at surface energy minima. This study aims to fill this gap by performing saturated and unsaturated column experiments in which colloid pulses were added at various ionic strengths (ISs) from 0.1 to 50 mM. Subsequent flushing with deionized water released colloids held at the secondary minimum. Next, destruction of the column freed colloids held by straining. Colloids not recovered at the e

Measuring the Affinity of the Bacterial Rho Helicase for RNA Using a Double-Membrane Slot-Blot Filtration Assay.

Quantitating the binding of oligomeric proteins to RNA is not always straightforward with standard biochemical approaches such as the Electrophoretic Mobility Shift Assay (EMSA). Here, we detail how we use a simple, alternative approach based on sample filtering through stacked nitrocellulose and positively charged nylon membranes to measure the affinity of the hexameric transcription termination factor Rho for RNA. The method is quick and easy to implement and should be useful to study the interaction of other RNA-binding proteins using RNA substrates bearing a 32P or fluorescent label.

Quantifying Label-Free Protein-RNA Binding Using Microscale Thermophoresis.

Microscale thermophoresis (MST) is an innovative technique for quantitatively analyzing molecular interactions in free solution at the microliter scale, requiring only minimal sample volumes. It relies on the thermophoretic movement of molecules or molecule-ligand complexes along temperature gradients, enabling the sensitive detection of changes in size, charge, hydration shell, or conformation associated with binding events. This high sensitivity allows the determination of equilibrium dissociation constants in the nanomolar to micromolar range. In this study, MST was used to characterize int

Development and validation of a homogeneous mobility shift assay for the measurement of infliximab and antibodies-to-infliximab levels in patient serum.

Antibody-based drugs such as infliximab (IFX) are effective for the treatment of inflammatory bowel disease (IBD) and other immune-mediated disorders. The development of antibodies against these drugs may result in unfavorable consequences, including the loss of drug efficacy, hypersensitivity reactions, and other adverse events. Therefore, accurate monitoring of serum drug and anti-drug antibody levels should be an important part of therapy for patients being treated with an antibody-based drug. Current methods for the assessment of anti-drug antibodies and drug levels, involving various brid

XerD-mediated FtsK-independent integration of TLCϕ into the Vibrio cholerae genome.

As in most bacteria, topological problems arising from the circularity of the two Vibrio cholerae chromosomes, chrI and chrII, are resolved by the addition of a crossover at a specific site of each chromosome, dif, by two tyrosine recombinases, XerC and XerD. The reaction is under the control of a cell division protein, FtsK, which activates the formation of a Holliday Junction (HJ) intermediate by XerD catalysis that is resolved into product by XerC catalysis. Many plasmids and phages exploit Xer recombination for dimer resolution and for integration, respectively. In all cases so far describ

Biological effects of rutin on the survival of Escherichia coli AB1157 and on the electrophoretic mobility of plasmid PUC 9.1 DNA.

The use of natural products as medicines is growing in the world. The rutin, a compound isolated from Ruta graveolens, is a flavonoid, which has been suggested to have antioxidant properties and to reduce the triacylglycerol levels. In this study, plasmid desoxyribonucleic acid (DNA) was exposed to rutin (0.33, 10, 20, 30 microg/ml) in presence of stannous chloride (SnCl2), a reducing agent widely used to obtain radiopharmaceuticals labeled with technetium-99m. Samples of the plasmid DNA were analyzed through agarose gel electrophoresis. E. coli AB1157 culture was also incubated with rutin (3,

Cobra Three-Finger Toxins Interact with RNA and DNA: Nucleic Acids as Their Putative Biological Targets.

Three-finger toxins (TFTs), including neurotoxins and cytotoxins, form one of the largest families of snake venom proteins and interact with various biological targets. Neurotoxins target proteinaceous receptors while cytotoxins interact mainly with the lipids of cell membranes and to a lesser extent with carbohydrates. However, no data about the interaction of TFTs with nucleic acids can be found. To detect this interaction, we applied spectrophotometry, ion-paired HPLC and electrophoretic mobility shift assay (EMSA). Using spectrophotometry, we found that TFTs from cobra venom increased the

Regulation of potassium dependent ATPase (kdp) operon of Deinococcus radiodurans.

The genome of D. radiodurans harbors genes for structural and regulatory proteins of Kdp ATPase, in an operon pattern, on Mega plasmid 1. Organization of its two-component regulatory genes is unique. Here we demonstrate that both, the structural as well as regulatory components of the kdp operon of D. radiodurans are expressed quickly as the cells experience potassium limitation but are not expressed upon increase in osmolarity. The cognate DNA binding response regulator (RR) effects the expression of kdp operon during potassium deficiency through specific interaction with the kdp promoter. De

Sequence-specific nucleic acid detection from binary pore conductance measurement.

We describe a platform for sequence-specific nucleic acid (NA) detection utilizing a micropipet tapered to a 2 μm diameter pore and 3 μm diameter polystyrene beads to which uncharged peptide nucleic acid (PNA) probe molecules have been conjugated. As the target NAs hybridize to the complementary PNA-beads, the beads acquire negative charge and become electrophoretically mobile. An applied electric field guides these NA-PNA-beads toward the pipet tip, which they obstruct, leading to an indefinite, electrically detectable, partial blockade of the pore. In the presence of noncomplementary NA, eve

The transcription factor, Nm23H2, binds to and activates the translocated c-myc allele in Burkitt's lymphoma.

We have identified an in vivo footprint over the PuF site on the translocated c-myc allele in Burkitt's lymphoma cells. The PuF site on the silent normal c-myc allele was unoccupied. We demonstrated by electrophoretic mobility shift assay, electrophoretic mobility shift assay with antibody, UV cross-linking followed by SDS-gel electrophoresis, and Western analysis that Nm23H2 in B cell nuclear extracts bound to the c-myc PuF site. Transfection experiments with c-myc promoter constructs in both DHL-9 and Raji cells revealed that the PuF site functioned as a positive regulatory element in B cell

Immunoreactivity enhancement with chelators for increasing the detection sensitivity of human PrPSc by Western blotting.

Prion diseases are neurodegenerative disorders affecting humans as Creutzfeldt-Jakob disease. The host-encoded prion protein (PrP(C)) will be converted into a structurally altered isoform (PrP(Sc)). PrP(Sc) differ in sizes and glycoform patterns and can be identified using molecular typing with Western blotting. The electrophoretic mobility of PrP(Sc) changes on treatment with metal ions or chelators prior to digestion with proteases. The effects of chelators applied to PrP(Sc) after protease digestion had not been examined in detail, we investigated these effects in this study. Application of

Molecular pathogenesis of Gilbert's syndrome: decreased TATA-binding protein binding affinity of UGT1A1 gene promoter.

OBJECTIVES: Gilbert's syndrome is a congenital, nonhemolytic, unconjugated hyperbilirubinemia. The most common genotype of Gilbert's syndrome is the homozygous polymorphism, A(TA)7TAA, in the promoter of the gene for UDP-glucuronosyltransferase 1A1 (UGT1A1), with a thymine adenine insertion in the TATA-box-like sequence, which results in a decrease in UGT1A1 activity. The mechanism responsible for this decrease in UGT1A1 activity, however, has not been elucidated. To clarify the mechanism underlying this deficiency in UGT1A1 activity in patients with Gilbert's syndrome. METHODS: The promoter

A Meier-Gorlin syndrome mutation impairs the ORC1-nucleosome association.

Recent studies have identified several genetic mutations within the BAH domain of human Origin Recognition Complex subunit 1 (hORC1BAH), including the R105Q mutation, implicated in Meier-Gorlin Syndrome (MGS). However, the pathological role of the hORC1 R105Q mutation remains unclear. In this study, we have investigated the interactions of the hORC1BAH domain with histone H4K20me2, DNA, and the nucleosome core particle labeled with H4Kc20me2, a chemical analog of H4K20me2. Our study revealed a nucleosomal DNA binding site for hORC1BAH. The R105Q mutation reduces the hORC1BAH-DNA binding affini

A study of nuclear transcription factor-kappa B in childhood autism.

BACKGROUND: Several children with autism show regression in language and social development while maintaining normal motor milestones. A clear period of normal development followed by regression and subsequent improvement with treatment, suggests a multifactorial etiology. The role of inflammation in autism is now a major area of study. Viral and bacterial infections, hypoxia, or medication could affect both foetus and infant. These stressors could upregulate transcription factors like nuclear factor kappa B (NF-κB), a master switch for many genes including some implicated in autism like tumor
