Mendelian randomization facilitates identification of schizophrenia risk enhancer RNAs.

The transcription of enhancer RNA (eRNA) marks enhancer activity and may confer context-dependent regulatory functions, yet its underlying mechanism remains elusive. Leveraging BrainSeq data, we constructed ancestry-stratified expression quantitative trait locus (eQTL) maps for 71,022 transcriptional non-coding enhancer (TNE) RNAs. By integrating the latest Psychiatric Genomics Consortium (PGC3) schizophrenia GWAS with European-ancestry population-based eQTLs via Summary-data-based Mendelian Randomization (SMR), we identified 61 schizophrenia-risk TNEs, 19 of which overlapped with those from d

MYC-bound enhancer RNAs in cis regulate gene transcription and tumorigenesis.

Emerging evidence suggests that MYC binds RNAs, but its functional consequences remain unclear. Here, we integrate multiomics data and reveal that MYC broadly binds enhancer RNAs (eRNAs), which exhibit high cancer- and tissue-specific expression in cancer cell lines and patient tumors. Moreover, we developed a computational pipeline to identify potential cis-regulatory MYC-eRNA target genes, with most predicted eRNA-target pairs supported by RNA polymerase II-mediated chromatin interaction data. Among these, we functionally characterized MERG1 as an oncogenic eRNA that promotes breast cancer t

Emerging roles of circular RNAs and enhancer RNAs: new insights into the development and management of neurodegenerative disorders.

Neurodegenerative disorders involve the gradual breakdown of neurons, leading to problems with thinking, movement, and mental health. More evidence is emerging about the important roles of non-coding RNAs (ncRNAs). CircRNAs are a type of ncRNA formed through back-splicing and are widely present in the mammalian brain. They play crucial roles in brain development and mainly regulate gene expression and post-transcriptional processes by acting as molecular sponges for miRNAs and RBPs. eRNAs are another class of ncRNAs. They are produced from enhancer regions of the genome and act as vital regula

A systematic single-cell analysis of enhancer RNAs across human and mouse.

Enhancer RNAs (eRNAs) contribute to gene expression specificity, yet their expression patterns at single-cell resolution remain poorly understood. Across 184 329 high-quality single cells from 187 full-length single-cell RNA-seq datasets, we identified 85 977 human and 82 727 mouse eRNAs, which were sparsely detected at the single-cell level (<5% in humans and <8% in mice) but showed high intercellular heterogeneity and contributed substantially to lineage-specific marker repertoires, accounting for up to 33.5% of human and 46.5% of mouse lineage markers. Through systematic analysis of eRNA ex

Identification of the enhancer RNAs related to tumorgenesis of pituitary neuroendocrine tumors.

BACKGROUND: Pituitary neuroendocrine tumors (PitNETs), which originate from the pituitary gland, account for 10%-15% of all intracranial neoplasms. Recent studies have indicated that enhancer RNAs (eRNAs) exert regulatory effects on tumor growth. However, the mechanisms underlying the eRNA-mediated tumorigenesis of PitNETs have not been elucidated. METHODS: Normal pituitary and PitNETs tissues were used to identify the differentially expressed eRNAs (DEEs). Immune gene sets and hallmarks of cancer gene sets were quantified based on single sample gene set enrichment analysis (ssGSEA) algorithm

Subtype-specific enhancer RNAs define transcriptional regulators and prognosis in breast cancers.

Gene expression is tightly controlled by DNA elements called enhancers by associating with lineage-specific transcription factors. These enhancers transcribe noncoding RNAs (called enhancer RNAs or eRNAs). eRNA expression is an early indicator of transcription factor activity and is associated with treatment response and survival in cancer patients. By analysing ~ 300 000 eRNA loci profiled using RNA-sequencing data sets from 975 breast cancer patients using machine learning approaches, we categorised eRNAs specific to breast cancer molecular subtypes and survival. We associated these eRNAs wi

Differential Expression of Super-Enhancer-Associated Long Non-coding RNAs in Uterine Leiomyomas.

Super-enhancer-associated long non-coding RNAs (SE-lncRNAs) are a specific set of lncRNAs transcribed from super-enhancer (SE) genomic regions. Recent studies have revealed that SE-lncRNAs play essential roles in tumorigenesis through the regulation of oncogenes. The objective of this study was to elucidate the expression profile of SE-lncRNAs with concurrent assessment of associated mRNAs in leiomyomas and paired myometrium. Arraystar SE-lncRNAs arrays were used to systematically profile the differentially expressed SE-lncRNAs along with the corresponding SE-regulated protein coding genes in

BRD4 assists elongation of both coding and enhancer RNAs by interacting with acetylated histones.

Small-molecule BET inhibitors interfere with the epigenetic interactions between acetylated histones and the bromodomains of the BET family proteins, including BRD4, and they potently inhibit growth of malignant cells by targeting cancer-promoting genes. BRD4 interacts with the pause-release factor P-TEFb and has been proposed to release RNA polymerase II (Pol II) from promoter-proximal pausing. We show that BRD4 occupies widespread genomic regions in mouse cells and directly stimulates elongation of both protein-coding transcripts and noncoding enhancer RNAs (eRNAs), in a manner dependent on

Tip-Enhanced Raman Spectroscopy of RNAs.

Tip-enhanced Raman spectroscopy (TERS) has been widely used for the nanoscale chemical and structural analysis of biomolecules. TERS combines indeed the high molecular sensitivity of Raman spectroscopy with the high spatial resolution of scanning probe microscopies (SPM), by exploiting the intense electromagnetic field generated at the apex of a metal SPM tip at nanometer distance from the sample. While TERS studies on ribonucleic acid (RNA) nucleobases started more than two decades ago, several major scientific advances like the advent of a compelling TERS-based RNA sequencing method and the

Enhancing RNA base editing on mammalian transcripts with small nuclear RNAs.

Endogenous uridine-rich small nuclear RNAs (U snRNAs) form RNA-protein complexes to process eukaryotic pre-mRNA into mRNA. Previous studies have demonstrated programmable U snRNA guide-targeted exon inclusion and exclusion. Here we investigated whether snRNAs can also enhance RNA base editing over state-of-the-art RNA-targeting technologies in human cells. Compared with adenosine deaminase acting on RNA (ADAR)-recruiting circular RNAs, we find that guided A>I snRNAs consistently increase adenosine-to-inosine editing for higher exon count genes, perturb substantially fewer off-target genes and

In Trans RNA Replication of a Defective Self-amplifying RNA Lowers RNA Replication But Enhances Protein Translation.

RNA replication is fundamental to the life cycle of the large majority of viruses and has attracted increasing interest due to its potential to enhance mRNA expression for vaccines and gene therapy. This process relies on RNA-dependent RNA polymerase (RdRp) genes that, once translated, recognize their cognate mRNAs and replicate them. Self-amplifying RNAs (saRNAs) - "replicons" - can be engineered by incorporating the RdRp gene, a gene of interest (GOI), and the required cis-acting sequence elements for replication. Compared to non-replicating RNAs, saRNAs typically achieve up to two orders of

Functional atlas of vertebrate viral RNA elements that stabilize RNA and enhance translation.

Viruses encode diverse regulatory elements, but their breadth and mechanisms remain poorly defined. To address this gap, we performed massively parallel reporter assays spanning ∼200,000 genomic segments from 297 vertebrate-infecting viral genera. We identified numerous viral elements that enhance RNA stability and translation through TENT4-mediated mixed tailing, distributed across 19 genera and grouped into six distinct subclasses, indicating extensive convergent evolution. We also found diverse TENT4-independent elements acting through alternative pathways. One such element, Pt1 from Potami

Precise in vivo RNA base editing with a wobble-enhanced circular CLUSTER guide RNA.

Recruiting the endogenous editing enzyme adenosine deaminase acting on RNA (ADAR) with tailored guide RNAs for adenosine-to-inosine (A-to-I) RNA base editing is promising for safely manipulating genetic information at the RNA level. However, the precision and efficiency of editing are often compromised by bystander off-target editing. Here, we find that in 5'-UAN triplets, which dominate bystander editing, G•U wobble base pairs effectively mitigate off-target events while maintaining high on-target efficiency. This strategy is universally applicable to existing A-to-I RNA base-editing systems

Mechanisms and applications of condensed RNA-based molecular crowding on enhancing RNA aptamer performance.

BACKGROUND: RNA aptamers represent promising recognition bioreceptors for biosensing, yet practical applications are severely hampered by limited binding affinity, poor thermal stability and high susceptibility to nuclease-mediated degradation. Intracellular molecular crowding environments driven by liquid-liquid phase separation can remodel RNA conformation and improve biomolecular function, inspiring the construction of artificial condensed RNA systems to address the performance bottlenecks of RNA aptamers for foodborne pathogen detection. In this work, we engineered a CUG-trinucleotide-repe

Telomerase RNA recruits RNA polymerase II to target gene promoters to enhance myelopoiesis.

Dyskeratosis congenita (DC) is a rare inherited bone marrow failure and cancer predisposition syndrome caused by mutations in telomerase or telomeric proteins. Here, we report that zebrafish telomerase RNA (terc) binds to specific DNA sequences of master myeloid genes and controls their expression by recruiting RNA Polymerase II (Pol II). Zebrafish terc harboring the CR4-CR5 domain mutation found in DC patients hardly interacted with Pol II and failed to regulate myeloid gene expression in vivo and to increase their transcription rates in vitro. Similarly, TERC regulated myeloid gene expressio

Large Phenotypic Enhancement of Structured Random RNA Pools.

Laboratory evolution of functional RNAs has applications in many areas of chemical and synthetic biology. In vitro selections critically depend on the presence of functional molecules, such as aptamers and ribozymes, in the starting sequence pools. For selection of novel functions the pools are typically transcribed from random-sequence DNA templates, yielding a highly diverse set of RNAs that contain a multitude of folds and biochemical activities. The phenotypic potential, the frequency of functional RNAs, is very low, requiring large complexity of starting pools, surpassing 1015 different s

Slow PPi release enhances fidelity of the SARS-CoV-2 RNA dependent RNA polymerase.

Viral RNA-dependent RNA polymerases (RdRps) must balance replication speed with fidelity, preserving genome integrity while permitting enough variability for viral adaptation. The SARS-CoV-2 RdRp complex (non-structural protein 12/7/8) achieves this through the interplay of its intrinsic replication fidelity and a potential proofreading exonuclease complex (NSP10/14). Here, we comprehensively quantify the intrinsic fidelity of the SARS-CoV-2 RdRp through direct pre-steady-state kinetic analyses of nucleotide incorporation across all possible templating bases paired with incoming nucleotides. Identification and characterization of transcribed enhancers during cerebellar development through enhancer RNA analysis.

BACKGROUND: The development of the brain requires precise coordination of molecular processes across many cell-types. Underpinning these events are gene expression programs which require intricate regulation by non-coding regulatory sequences known as enhancers. In the context of the developing brain, transcribed enhancers (TEs) regulate temporally-specific expression of genes critical for cell identity and differentiation. Transcription of non-coding RNAs at active enhancer sequences, known as enhancer RNAs (eRNAs), is tightly associated with enhancer activity and has been correlated with tar
