Epidemiological models to support animal disease surveillance activities.

Epidemiological models have been used extensively as a tool in improving animal disease surveillance activities. A review of published papers identified three main groups of model applications: models for planning surveillance, models for evaluating the performance of surveillance systems and models for interpreting surveillance data as part of ongoing control or eradication programmes. Two Danish examples are outlined. The first illustrates how models were used in documenting country freedom from disease (trichinellosis) and the second demonstrates how models were of assistance in predicting

Accounting for contact tracing in epidemiological birth-death models.

Phylodynamics bridges the gap between classical epidemiology and pathogen genome sequence data by estimating epidemiological parameters from time-scaled pathogen phylogenetic trees. The models used in phylodynamics typically assume that the sampling procedure is independent between infected individuals. However, this assumption does not hold for many epidemics, in particular for such sexually transmitted infections as HIV-1, for which contact tracing schemes are included in health policies of many countries. We extended phylodynamic multi-type birth-death (MTBD) models with contact tracing (CT

The applications of capture-recapture models to epidemiological data.

Capture-recapture methodology, originally developed for estimating demographic parameters of animal populations, has been applied to human populations. This tutorial reviews various closed capture-recapture models which are applicable to ascertainment data for estimating the size of a target population based on several incomplete lists of individuals. Most epidemiological approaches merging different lists and eliminating duplicate cases are likely to be biased downwards. That is, the final merged list misses those who are in the population but were not ascertained in any of the lists. If ther

Ebola virus disease mathematical models and epidemiological parameters: a systematic review.

Ebola virus disease poses a recurring risk to human health. We conducted a systematic review (PROSPERO CRD42023393345) of Ebola virus disease transmission models and parameters published from database inception to July 7, 2023, from PubMed and Web of Science. Two people screened each abstract and full text. Papers were extracted with a bespoke Access database, 10% were double extracted. We extracted 1280 parameters and 295 models from 522 papers. Basic reproduction number estimates were highly variable, as were effective reproduction numbers, likely reflecting spatiotemporal variability in int

Calibration of individual-based models to epidemiological data: A systematic review.

Individual-based models (IBMs) informing public health policy should be calibrated to data and provide estimates of uncertainty. Two main components of model-calibration methods are the parameter-search strategy and the goodness-of-fit (GOF) measure; many options exist for each of these. This review provides an overview of calibration methods used in IBMs modelling infectious disease spread. We identified articles on PubMed employing simulation-based methods to calibrate IBMs informing public health policy in HIV, tuberculosis, and malaria epidemiology published between 1 January 2013 and 31 D

EpiGeoPop: a tool for developing spatially accurate country-level epidemiological models.

Mathematical models play a crucial role in understanding the spread of infectious disease outbreaks and influencing policy decisions. These models have aided pandemic preparedness by predicting outcomes under hypothetical scenarios and identifying weaknesses in existing frameworks; however, their accuracy, utility, and comparability are being scrutinised. Agent-based models (ABMs) have emerged as a valuable tool, capturing population heterogeneity and spatial effects, particularly when assessing potential intervention strategies. Here we present EpiGeoPop, a user-friendly tool for rapidly prep

[The roles for modeling in epidemiology].

Mathematical modelling in epidemiology was pioneered by D. Bernoulli in 1760 in his work demonstrating the effectiveness of the technique of variolation against smallpox. Mathematical epidemiology concerns presently infectious diseases (such as HIV infection, hepatitis C, Prion diseases, influenza, etc.) as well as non-infectious diseases (e.g. cancer). The roles of modelling in epidemiology are: 1) description of complex data in order to facilitate the dissemination of results; 2) demonstration of general laws governing the dynamics of epidemics; 3) estimation of the values of parameters that

A scoping review and taxonomy of epidemiological-macroeconomic models for livestock diseases.

BACKGROUND AND OBJECTIVES: Livestock disease outbreaks can generate significant macroeconomic harms, though few studies have combined epidemiological and macroeconomic analysis in a joint modelling framework. We reviewed existing approaches to epidemiological-macroeconomic modelling for livestock diseases, to identify challenges and opportunities for further model development. METHODS: We systematically searched electronic databases for journal articles, preprints, working papers and grey literature. We assessed model methodologies, scope, and application to empirical data. We analysed result

Combining biomarker and virus phylogenetic models improves HIV-1 epidemiological source identification.

To identify and stop active HIV transmission chains new epidemiological techniques are needed. Here, we describe the development of a multi-biomarker augmentation to phylogenetic inference of the underlying transmission history in a local population. HIV biomarkers are measurable biological quantities that have some relationship to the amount of time someone has been infected with HIV. To train our model, we used five biomarkers based on real data from serological assays, HIV sequence data, and target cell counts in longitudinally followed, untreated patients with known infection times. The bi

Continuous and pulsed epidemiological models for onchocerciasis with implications for eradication strategy.

Onchocerciasis is an endemic disease in parts of sub-Saharan Africa. Complex mathematical models are being used to assess the likely efficacy of efforts to eradicate the disease; however, their predictions have not always been borne out in practice. In this paper, we represent the immunological aspects of the disease with a single empirical parameter in order to reduce the model complexity. Asymptotic approximation allows us to reduce the vector-borne epidemiological model to a model of an infectious disease with nonlinear incidence. We then consider two versions, one with continuous treatment

Spatial and Spatio-Temporal Models for Modeling Epidemiological Data with Excess Zeros.

Epidemiological data often include excess zeros. This is particularly the case for data on rare conditions, diseases that are not common in specific areas or specific time periods, and conditions and diseases that are hard to detect or on the rise. In this paper, we provide a review of methods for modeling data with excess zeros with focus on count data, namely hurdle and zero-inflated models, and discuss extensions of these models to data with spatial and spatio-temporal dependence structures. We consider a Bayesian hierarchical framework to implement spatial and spatio-temporal models for da

Assessment of simulation-based inference methods for stochastic compartmental models in epidemiological research.

Global pandemics, such as the recent COVID-19 crisis, highlight the need for stochastic epidemic models that can capture the randomness inherent in the spread of disease. Such models must be accompanied by methods for estimating parameters in order to generate fast nowcasts and short-term forecasts that can inform public health decisions. This paper presents a comparison of two advanced Bayesian inference methods: 1) pseudo-marginal particle Markov chain Monte Carlo, using an unbiased likelihood estimate obtained by Particle Filter (PF), and 2) Conditional Normalizing Flows (CNF). We investiga

A systematic review of Nipah virus disease epidemiological parameters, outbreaks, and mathematical models.

Our systematic review, based on PRISMA guidelines (PROSPERO CRD42023393345), characterised the epidemiology, outbreaks, and mathematical models of Nipah virus, an important public health threat in south and southeast Asia. We searched PubMed and Web of Science from database inception to March 14, 2025, and extracted 243 parameters, 89 risk factors, 39 models, and 23 distinct outbreaks from 119 papers. IgG seroprevalence estimates in the general population ranged from 0% to 12·5%. Nipah virus causes severe disease, with pooled case-fatality ratio estimates ranging widely from 9·1% (95% CI 0·2-4

A systematic review of epidemiological models for malaria transmission in Sub-Saharan Africa.

BACKGROUND: Malaria continues to pose a major public health challenge in sub-Saharan Africa (SSA), where more than 95% of global cases and deaths occur. Despite WHO Global Technical Strategy for Malaria (GTS) targeting a 90% reduction in malaria mortality by 2030, progress is hindered by persistent transmission conditions, fragile health systems, and emerging resistance to drugs and insecticides. Epidemiological models are increasingly applied to guide malaria control, yet their diversity and complexity present both opportunities and limitations for policy use. The aim of the proposed systemat

Epidemiological models and related simulation results for understanding of contraceptive adoption in India.

BACKGROUND: For the first time, models using multilevel analysis of Indian data and related simulation results are reported. They take hierarchical structure into account and incorporate variables from all levels to get correct analysis and proper interpretation of data on current contraceptive use (including sterilization and modern methods). METHODS: The data from an Indian State, Uttar Pradesh (UP), collected by the National Family Health Survey (NFHS) conducted during 10 October 1992 to 22 February 1993 was used. For model I, 7851 currently married women who were neither pregnant nor had

[Mathematical models in epidemiological analysis. II. Typhoid fever: time series analysis (author's transl)].

In this paper the systematic analysis of oro-faecal infectious diseases is continued. In order to propose a dynamic model for the evolution of the endemic typhoid fever, we have studied the behaviour of the number of cases of this disease in the town of Bari (Italy) during the years 1955-1978, by the methods of time series analysis. The analysis has pointed out the typical seasonal character of such a disease, and in particular the presence of a main winter cycle followed by a less evident summer cycle. The stochastic model which has been identified on the basis of the data from 1964 to 1978 a

Incorporating underreporting of epidemiological burden in COVID-19 models: a targeted literature review.

BACKGROUND: Underreporting of infections, hospitalizations, and deaths can pose challenges to accurately estimating the true burden of COVID-19. Consequently, health burden assessments and economic evaluations may underestimate the public health impact of interventions such as vaccination. METHODS: This targeted literature review summarized economic evaluations of COVID-19 that reported having adjusted for underreporting of epidemiological burden. Searches were performed in PubMed through 08/31/2025 with no geographic restrictions. Key study characteristics extracted: country, time period, po

Post-traumatic stress disorder: pathogenesis, epidemiological characteristics, animal models, and potential therapeutic strategies.

Post-traumatic stress disorder (PTSD) is a complex neurobehavioral disorder that disproportionately affects military service members. The clinical presentation of PTSD is heterogeneous and may overlap with other psychiatric conditions. According to the Fifth Edition of the Diagnostic and Statistical Manual of Mental Disorders (DSM-5), common symptoms include memory loss, mood and personality changes, impulsiveness, aggression, anxiety, and depression. The pathophysiological mechanisms underlying PTSD remain incompletely understood, although research implicates pathways involving the hypothalam

A comprehensive study on tuberculosis prediction models: Integrating machine learning into epidemiological analysis.

Tuberculosis (TB), the second leading infectious killer globally, claimed the lives of 1.3 million individuals in 2022, after COVID-19, surpassing the toll of HIV and AIDS. With an estimated 10.6 million new TB cases worldwide in 2022, the gravity of the disease persists, necessitating urgent attention. Tuberculosis remains a critical public health crisis, and efforts to combat this infectious disease demand intensified global commitment and resources. This study utilizes predictive modeling techniques to forecast the incidence of Tuberculosis (TB), employing a range of machine learning models
