Down-regulation of interferon regulatory factor 4 gene expression in leukemic cells due to hypermethylation of CpG motifs in the promoter region.

Although the bcr-abl translocation has been shown to be the causative genetic aberration in chronic myeloid leukemia (CML), there is mounting evidence that the deregulation of other genes, such as the transcription factor interferon regulatory factor 4 (IRF-4), is also implicated in the pathogenesis of CML. Promoter methylation of CpG target sites or direct deletions/insertions of genes are mechanisms of a reversible or permanent silencing of gene expression, respectively. Therefore, we investigated whether IRF-4 promoter methylation or mutation may be involved in the regulation of IRF-4 expre

Perspectives of gene expression profiling for diagnosis and therapy in haematological malignancies.

Considering the heterogeneity of leukaemias and the widening spectrum of therapeutic strategies, novel diagnostic methods are urgently needed for haematological malignancies. For a decade, gene expression profiling (GEP) has been applied in leukaemia research. Thus, various studies demonstrated worldwide that the majority of genetically defined leukaemia subtypes are accurately predictable by GEP, for example, with respect to reciprocal rearrangements in acute myeloid leukaemia (AML). Moreover, novel prognostically relevant gene classifiers were developed as, for example, in normal karyotype A

Expression of growth-regulated genes in human acute leukemias.

We have investigated the expression of six growth-regulated genes (c-myc, c-myb, p53, 4F1, 2F1, and ornithine decarboxylase) and the S-phase-specific histone H3 gene in acute myeloid and lymphoid leukemic cells. We have purposely chosen three growth-regulated protooncogenes that share similar biological features and three gene sequences that have in common the cell cycle dependence of their expression in cells of different tissue and in different species. The level of expression was determined by measuring the amounts of specific RNA by Northern blot analysis. Levels of expression of the six g

Sparsity regularization enhances gene selection and leukemia subtype classification via logistic regression.

This study investigated the application of sparsity regularization methods to improve the classification of leukemia subtypes using high-dimensional gene expression data. Multinomial logistic regression models with the sparsity methods of Ridge, Lasso, and Elastic Net regularizations were employed to address overfitting and dimensionality issues while enhancing model interpretability. The study used a leukemia cancer dataset from the Curated Microarray Database (CuMiDa), which included gene expression data for 16,383 genes across 281 samples representing seven different types of leukemia. Interleukin-10 gene expression and adult T-cell leukemia.

Numerous studies have shown spontaneous IL-10 gene expression and synthesis in a variety of peripheral blood or bone marrow-derived leukemic cells. These include B-cells derived from various lymphoproliferative disorders. Since little is known regarding IL-10 expression in leukemic T-cells, we examined clinical specimens of patients with adult T-cell leukemia (ATL) for IL-10 expression. Sera from ATL patients show increased levels of IL-10 when compared with sera from healthy donors. IL-10 is constitutively produced by ATL cells and also by human T-cell leukemia virus type I (HTLV-I)-infected

Understanding the role of toggle genes in chronic lymphocytic leukemia proliferation.

Cancer cell populations, such as chronic lymphocytic leukemia (CLL), are characterized by aberrant proliferation and plasticity: cells may switch between states so increasing population heterogeneity. Previous works have shown that gene expression noise can impact cell-state transition. To gain better insights into transcriptome-wide expression dynamics and the effect of noise on state transition, here we investigate RNA-Seq data of proliferative (PC) and non-proliferative (NPC) CLL cells. Various data analytics were applied to the whole transcriptome, switch-like toggle (ON/OFF) genes, tempor

Phenocopies in acute lymphoblastic leukemia: Redefining leukemia subtypes in the transcriptomic era.

Phenocopies are leukemias that mirror the transcriptional programs, signaling dependencies and often the clinical behavior of established genetic entities, yet lack their defining lesions. In acute lymphoblastic leukemia (ALL), RNA sequencing (RNAseq) classifiers identify phenocopy subtypes including BCR::ABL1-like, ETV6::RUNX1-like, ZNF384-rearranged-like and KMT2A-rearranged-like, which reproduce canonical expression patterns and may share drug vulnerabilities. Their emergence is reshaping taxonomy, but World Health Organization and International Consensus Classifications differ on which phe

Loss of imprinting of human insulin-like growth factor II gene, IGF2, in acute myeloid leukemia.

Genomic imprinting is a non-Mendelian form of gene regulation resulting in differential allelic expression of a gene and plays an important role in the development of certain types of cancer and genetic diseases. Imprinting of IGF2 was demonstrated in normal placenta and fetal kidney by showing monoallelic paternal expression. In contrast, several kinds of tumor showed biallelic expression of IGF2, suggesting that relaxation of the normal imprinting of this growth cytokine may be a feature of some tumors. In this study we wished to determine whether relaxation of IGF2 imprinting was also commo

HDAC inhibitors with different gene regulation activities depend on the mitochondrial pathway for the sensitization of leukemic T cells to TRAIL-induced apoptosis.

Epigenetic modifications commonly associated with tumor development, such as histone deacetylation, may influence the resistance of some tumor cells to tumor necrosis factor (TNF)-related apoptosis-inducing ligand (TRAIL) by regulating gene transcription of components of the TRAIL signalling pathway. In the present study we have analyzed the effect of six different histone deacetylase inhibitors (HDACi), belonging to the four classic structural families, on TRAIL-induced apoptosis in leukemic T cell lines. Non-toxic and functional doses of all HDACi but apicidin, similarly sensitized different

Integrated analysis of gene expression and microRNA regulation in three leukemia-related lymphoblastic cell lines.

RNA-sequencing technology is progressively being applied in various fields since high-throughput data analysis provides deeper mining on both the genomic and transcriptomic level. Lymphoblastic leukemogenesis is a complex process caused by abnormalities occurring during lymphocyte differentiation, and can be initiated by various triggers. Each leukemia subtype has distinct characteristics that can be identified in the corresponding cell lines; the detection of the exclusive genetic signatures of these varying cell lines is critical. Our analysis revealed that approximately 8000 human genes wer

Immunoglobulin and T cell receptor gene rearrangement and expression in B cell acute lymphoblastic leukemia.

Immunoglobulin and T cell receptor gene rearrangement and expression were investigated within B cell acute lymphoblastic leukemias (ALLs) that are thought to be representative of the early stages of normal human B cell development. Although the immunoglobulin heavy chain locus is rearranged in leukemic cells from all of these patients, only cells from pre-B ALL patients express mu chain protein. We have shown, however, that immunoglobulin heavy chain transcripts are expressed at levels similar to those found in normal B cells in all of these leukemic cell types and, in addition, some of the le

Differential Expression and Target Gene Analysis of PBMC-Derived microRNAs as Prognostic Biomarkers in Acute Lymphoblastic Leukemia.

Acute lymphoblastic leukemia (ALL) is a clinically diverse cancer in which microRNA (miRNA)-mediated post-transcriptional regulation contributes to leukemogenesis and subtype heterogeneity. In this study, miRNA expression profiling by microarray was performed on ALL cases (B-ALL and T-ALL) and healthy controls. Data were normalized and analyzed for differential expression using false discovery rate (FDR)-adjusted p-values. Differentially expressed miRNAs were further examined using unsupervised visualization to assess overall disease-related expression patterns. To explore their biological sig

Investigation into the Role of Long-Non-Coding RNA MIAT in Leukemia.

Myocardial Infarction Associated Transcript (MIAT) is a nuclear long non-coding RNA (LncRNA) with four different splicing variants. MIAT dysregulation is associated with carcinogenesis, mainly acting as an oncogene regulating cellular growth, invasion, and metastasis. The aim of the current study is to investigate the role of MIAT in the regulation of T and chronic myeloid leukemic cell survival. To this end, MIAT was silenced using MIAT-specific siRNAs in leukemic cell lines, and functional assays were performed thereafter. This investigation also aims to investigate the effects of MIAT silen

Molecular and functional analysis of the stem cell compartment of chronic myelogenous leukemia reveals the presence of a CD34- cell population with intrinsic resistance to imatinib.

We show the molecular and functional characterization of a novel population of lineage-negative CD34-negative (Lin(-)CD34(-)) hematopoietic stem cells from chronic myelogenous leukemia (CML) patients at diagnosis. Molecular karyotyping and quantitative analysis of BCR-ABL transcript demonstrated that approximately one-third of CD34(-) cells are leukemic. CML Lin(-)CD34(-) cells showed kinetic quiescence and limited clonogenic capacity. However, stroma-dependent cultures induced CD34 expression on some cells and cell cycling, and increased clonogenic activity and expression of BCR-ABL transcrip

Heterogeneity of Acute Myeloid Leukemia patients explored through single-cell and single-sample gene regulatory networks.

Acute myeloid leukaemia (AML) is a genetically heterogeneous disease, driven by diverse mutations and epigenetic alterations that disrupt normal haematopoiesis. Understanding how this heterogeneity manifests at the gene regulatory level can provide insight into disease mechanisms and uncover potential targets for personalized treatment strategies. In this study, single-cell RNA sequencing data from AML patients and healthy controls were used to infer patient gene regulatory networks (GRNs) for progenitor, monocyte, and dendritic cells. Consensus networks were constructed using four inference m

Gene expression analysis of noncoding PCA3 gene in patients with chronic myeloid leukemia.

INTRODUCTION AND OBJECTIVES: Nowadays, noncoding RNAs are of special significance to scientists. Among RNAs, long noncoding RNAs (lncRNAs) have an important role in gene expression regulation. Recent studies show aberrant lncRNAs expression in different types of cancer including blood malignancies. As such, lncRNAs could be a possible way for diagnosis and treatment of certain cancers. In the current study, the level of PCA3 gene expression in patients with chronic myeloid leukemia (CML) was compared with normal individuals to find out whether the level of PCA3 in CML patients is increased acc

Transactivation of the interleukin-1 alpha promoter by human T-cell leukemia virus.

The expression of interleukin-1 alpha (IL-1 alpha) appears to be tightly regulated, as the levels of constitutive expression in normal cells is extremely low. In contrast to normal hematopoietic cells, human T-cell leukemia virus type I (HTLV-I)-infected T-cell lines constitutively produce high levels of IL-1 alpha mRNA and secret this cytokine into the culture medium. IL-1-alpha mRNA is also expressed in fresh leukemic cells of adult T-cell leukemia/lymphoma (ATLL) patients. HTLV-I-induced IL-1 alpha might explain some symptoms observed in ATLL. In this regard, molecular dissection of the IL-
