Improvements to cardiovascular gene ontology.

Gene Ontology (GO) provides a controlled vocabulary to describe the attributes of genes and gene products in any organism. Although one might initially wonder what relevance a 'controlled vocabulary' might have for cardiovascular science, such a resource is proving highly useful for researchers investigating complex cardiovascular disease phenotypes as well as those interpreting results from high-throughput methodologies. GO enables the current functional knowledge of individual genes to be used to annotate genomic or proteomic datasets. In this way, the GO data provides a very effective way o

Functional Insights Through Gene Ontology, Disease Ontology, and KEGG Pathway Enrichment.

Understanding gene function and pathways is a key goal in genomics. Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) provide frameworks to annotate genes based on their roles, cellular locations, and functions. These classifications help researchers analyze complex systems, identify drug targets, and investigate gene-disease connections. GO and KEGG annotations are central to enrichment analysis, which tests for overrepresented pathways in gene sets, often comparing disease to healthy states. Enrichment analysis methods include overrepresentation analysis (ORA) for gene li

Capturing heart valve development with Gene Ontology.

Introduction: The normal development of all heart valves requires highly coordinated signaling pathways and downstream mediators. While genomic variants can be responsible for congenital valve disease, environmental factors can also play a role. Later in life valve calcification is a leading cause of aortic valve stenosis, a progressive disease that may lead to heart failure. Current research into the causes of both congenital valve diseases and valve calcification is using a variety of high-throughput methodologies, including transcriptomics, proteomics and genomics. High quality genetic data

GOReverseLookup: A gene ontology reverse lookup tool.

BACKGROUND AND OBJECTIVE: The Gene Ontology (GO) project has been pivotal in providing a structured framework for characterizing genes and annotating them to specific biological concepts. While traditional gene annotation primarily focuses on mapping genes to GO terms, descriptors of biological concepts, there is a growing need for tools facilitating reverse querying. This paper introduces GOReverseLookup, a novel tool designed to identify over- or underrepresented genes in researcher-defined states of interest (phenotypes), described by sets of GO terms. GOReverseLookup supplements the existi

Gene ontology analysis of arthrogryposis (multiple congenital contractures).

In 2016, we published an article applying Gene Ontology Analysis to the genes that had been reported to be associated with arthrogryposis (multiple congenital contractures) (Hall & Kiefer, 2016). At that time, 320 genes had been reported to have mutations associated with arthrogryposis. All were associated with decreased fetal movement. These 320 genes were analyzed by biological process and cellular component categories, and yielded 22 distinct groupings. Since that time, another 82 additional genes have been reported, now totaling 402 genes, which when mutated, are associated with arthrogryp

GOATOOLS: A Python library for Gene Ontology analyses.

The biological interpretation of gene lists with interesting shared properties, such as up- or down-regulation in a particular experiment, is typically accomplished using gene ontology enrichment analysis tools. Given a list of genes, a gene ontology (GO) enrichment analysis may return hundreds of statistically significant GO results in a "flat" list, which can be challenging to summarize. It can also be difficult to keep pace with rapidly expanding biological knowledge, which often results in daily changes to any of the over 47,000 gene ontologies that describe biological knowledge. GOATOOLS,

Bridging bone and muscle: ontology-driven prioritization of candidate genes at the osteoporosis-sarcopenia interface by gene ontology reverse lookup.

INTRODUCTION: Osteosarcopenia reflects the co-occurrence of osteoporosis and sarcopenia, but the molecular processes shared between impaired bone and muscle homeostasis remain incompletely characterized. This study applied a transparent, hypothesis-generating annotation-based framework to prioritize candidate genes at the osteoporosis-sarcopenia interface. METHODS: GOReverseLookup was applied to manually curated Gene Ontology term sets representing biological mechanisms relevant to osteoporosis and sarcopenia. A curated set of 367 GO terms representing key disease mechanisms served as input.

Literature Mining and Ontology based Analysis of Host-Brucella Gene-Gene Interaction Network.

Brucella is an intracellular bacterium that causes chronic brucellosis in humans and various mammals. The identification of host-Brucella interaction is crucial to understand host immunity against Brucella infection and Brucella pathogenesis against host immune responses. Most of the information about the inter-species interactions between host and Brucella genes is only available in the text of the scientific publications. Many text-mining systems for extracting gene and protein interactions have been proposed. However, only a few of them have been designed by considering the peculiarities of

GOing Forward With the Cardiac Conduction System Using Gene Ontology.

The cardiac conduction system (CCS) comprises critical components responsible for the initiation, propagation, and coordination of the action potential. Aberrant CCS development can cause conduction abnormalities, including sick sinus syndrome, accessory pathways, and atrioventricular and bundle branch blocks. Gene Ontology (GO; http://geneontology.org/) is an invaluable global bioinformatics resource which provides structured, computable knowledge describing the functions of gene products. Many gene products are known to be involved in CCS development; however, this information is not compreh

Gene ontology enrichment analysis of congenital diaphragmatic hernia-associated genes.

Congenital diaphragmatic hernia (CDH) is a commonly occurring major congenital anomaly with a profound impact on neonatal mortality. The etiology of CDH is poorly understood and is complicated by multiple clinical presentations, reflecting the location and type of diaphragm defect. With the increased power of genetic screening, more genes are being associated with CDH, creating a knowledge gap between CDH-associated genes and their contribution to diaphragm embryogenesis. Our goal was to investigate CDH-associated genes and identify common pathways that may lead to abnormal diaphragm developme

Analysis of Lymphoma-Related Genes with Gene Ontology and Kyoto Encyclopedia of Genes and Genomes Enrichment.

Lymphoma is a serious malignant tumor that contains more than 70 different types and seriously endangers the body's lymphatic system. The lymphatic system is the regulatory center of the immune system and is important in the immune response to foreign antigens and tumors. Studies showed that multiple genetic variants are associated with lymphoma but determining the pathogenic mechanisms remains a challenge. In the present study, we first applied the Gene Ontology (GO) and KEGG pathway enrichment analyses of lymphoma-associated and lymphoma-nonassociated genes. Next, the Boruta and max-relevanc

Identifying disease genes using machine learning and gene functional similarities, assessed through Gene Ontology.

Identifying disease genes from a vast amount of genetic data is one of the most challenging tasks in the post-genomic era. Also, complex diseases present highly heterogeneous genotype, which difficult biological marker identification. Machine learning methods are widely used to identify these markers, but their performance is highly dependent upon the size and quality of available data. In this study, we demonstrated that machine learning classifiers trained on gene functional similarities, using Gene Ontology (GO), can improve the identification of genes involved in complex diseases. For this

Improving detection of differentially expressed gene sets by applying cluster enrichment analysis to Gene Ontology.

BACKGROUND: Gene set analysis based on Gene Ontology (GO) can be a promising method for the analysis of differential expression patterns. However, current studies that focus on individual GO terms have limited analytical power, because the complex structure of GO introduces strong dependencies among the terms, and some genes that are annotated to a GO term cannot be found by statistically significant enrichment. RESULTS: We proposed a method for enriching clustered GO terms based on semantic similarity, namely cluster enrichment analysis based on GO (CeaGO), to extend the individual term anal

Ontology-based literature mining of E. coli vaccine-associated gene interaction networks.

BACKGROUND: Pathogenic Escherichia coli infections cause various diseases in humans and many animal species. However, with extensive E. coli vaccine research, we are still unable to fully protect ourselves against E. coli infections. To more rational development of effective and safe E. coli vaccine, it is important to better understand E. coli vaccine-associated gene interaction networks. METHODS: In this study, we first extended the Vaccine Ontology (VO) to semantically represent various E. coli vaccines and genes used in the vaccine development. We also normalized E. coli gene names compil

BACKGROUND: Interferon-gamma (IFN-γ) is vital in vaccine-induced immune defense against bacterial and viral infections and tumor. Our recent study demonstrated the power of a literature-based discovery method in extraction and comparison of the IFN-γ and vaccine-mediated gene interaction networks. The Vaccine Ontology (VO) contains a hierarchy of vaccine names. It is hypothesized that the application of VO will enhance the prediction of IFN-γ and vaccine-mediated gene interaction network. RESULTS: In this study, 186 specific vaccine names listed in the Vaccine Ontology (VO) and their semantic

Letters and Biological Process: Linguistic Structure Encodes Hierarchical Depth in the Gene Ontology.

MOTIVATION: We asked whether the natural language used to name Gene Ontology (GO) Biological Process terms encodes hierarchical position in the GO directed acyclic graph. RESULTS: Semantic representations of term names, combined with UMAP visualization and k-means clustering (k=20) recovered biologically coherent semantic groups whose depth distributions differed strongly (Kruskal-Wallis H=5244, p<10-300; η2=0.217). Term-name length increased with depth (Pearson r=0.34, Spearman ρ=0.37; slope ≈3.2 letters per level), and this positive scaling held under shortest-, longest-, and average-path d
