Microbial phosphorus-cycling genes in soil under global change.

The ongoing climate change on the Tibetan Plateau, leading to warming and precipitation anomalies, modifies phosphorus (P) cycling in alpine meadow soils. However, the interactions and cascading effects of warming and precipitation changes on the key "extracellular" and "intracellular" P cycling genes (PCGs) of bacteria are largely unknown for these P-limited ecosystems. We used metagenomics to analyze the individual and combined effects of warming and altered precipitation on soil PCGs and P transformation in a manipulation experiment. Warming and increased precipitation raised Olsen-P (bioav

Parallel evolution of chimeric genes in microbial evolution experiments.

Recombination can generate new or improved proteins by merging pieces of pre-existing genes into a new whole. Here, when we reanalysed genomic data from several laboratory evolution experiments with Escherichia coli, evidence for the convergent evolution of chimeric genes became apparent. In these experiments, a pair of paralogous genes was recombined into a single hybrid copy by large genomic deletions. In one case, the excision of a cryptic e14 prophage occurred in 6 out of 8 replicates of a 22-day fluoroquinolone-resistance evolution experiment. These parallel prophage excisions recombined

Widespread microbial mercury methylation genes in the global ocean.

Methylmercury is a neurotoxin that bioaccumulates from seawater to high concentrations in marine fish, putting human and ecosystem health at risk. High methylmercury levels have been found in the oxic subsurface waters of all oceans, but only anaerobic microorganisms have been shown to efficiently produce methylmercury in anoxic environments. The microaerophilic nitrite-oxidizing bacteria Nitrospina have previously been suggested as possible mercury methylating bacteria in Antarctic sea ice. However, the microorganisms responsible for processing inorganic mercury into methylmercury in oxic sea

Antibiotics, antibiotic resistance genes and microbial community in grouper mariculture.

Increasing use of feed and medicine in mariculture could cause negative environmental impacts such as habitat modification, microbial disease development and antibiotic resistance. Here we investigated contamination of antibiotics and antibiotic resistance genes (ARGs), and composition of microbial community in grouper mariculture systems in Hainan province, China. Results showed detection of various antibiotic residues with the dominance of fluoroquinolones and tetracyclines in the six grouper cultivation systems. The concentrations of the detected antibiotics in the grouper mariculture water

Microbial hitchhikers harbouring antimicrobial-resistance genes in the riverine plastisphere.

BACKGROUND: The widespread nature of plastic pollution has given rise to wide scientific and social concern regarding the capacity of these materials to serve as vectors for pathogenic bacteria and reservoirs for Antimicrobial Resistance Genes (ARG). In- and ex-situ incubations were used to characterise the riverine plastisphere taxonomically and functionally in order to determine whether antibiotics within the water influenced the ARG profiles in these microbiomes and how these compared to those on natural surfaces such as wood and their planktonic counterparts. RESULTS: We show that plastic

Seeking soil microbial degraders and enzymatic genes for efficient biomass recycling.

Biodegradation is the most sustainable biomass recycling strategy, yet the absence of efficient microbial degraders remains a critical bottleneck. While soil microorganisms can decompose diverse biomass, their functional specificity for distinct agricultural by-products remains inadequately characterized. To address this, five agricultural by-products, including fish skin, soybean meal, shrimp shell, corn straw and chicken feather, were individually or combinatorially incubated in soil. Comparative analysis of 16 S rRNA amplicons and metagenomics from actively degrading microbial communities v

Mining microbial metatranscriptomes for expression of antibiotic resistance genes under natural conditions.

Antibiotic resistance genes are found in a broad range of ecological niches associated with complex microbiota. Here we investigated if resistance genes are not only present, but also transcribed under natural conditions. Furthermore, we examined the potential for antibiotic production by assessing the expression of associated secondary metabolite biosynthesis gene clusters. Metatranscriptome datasets from intestinal microbiota of four human adults, one human infant, 15 mice and six pigs, of which only the latter have received antibiotics prior to the study, as well as from sea bacterioplankto

BACKGROUND: The imbalanced respiratory microbiota observed in pneumonia causes high morbidity and mortality in childhood. Respiratory metagenomic analysis demands a comprehensive microbial gene catalogue, which will significantly advance our understanding of host-microorganism interactions. RESULTS: We collected 334 respiratory microbial samples from 171 healthy children and 76 children with pneumonia. The respiratory microbial gene catalogue we established comprised 2.25 million non-redundant microbial genes, covering 90.52% of prevalent genes. The major oropharyngeal microbial species found

Exploring the Ecological Impacts of Herbicides on Antibiotic Resistance Genes and Microbial Communities.

The widespread application of herbicides has profound ecological consequences, particularly regarding the distribution of antibiotic resistance genes (ARGs) and microbial communities. In this study, we analyzed herbicide-related metagenomic data to assess the impact of herbicide exposure on ARGs and microbial populations. Our results demonstrate that herbicide application significantly increased the abundance of ARGs, particularly those associated with multidrug resistance, sulfonamides, and bacitracin, with notable increases in subtypes such as bacA and sul1. Microbial community analyses reve

Hierarchical activation of resistance genes under tetracyclines selective pressure in complex microbial community.

The pervasive use of antibiotics exerts selective pressure in both natural and anthropogenic environments, driving the propagation and evolution of antibiotic resistance genes (ARGs) in microbial communities. Understanding the succession of resistome under varying antibiotic stresses is crucial for mitigating the spread of ARGs. This study investigates the succession of resistome under exposure to four structurally different tetracyclines (TC) across concentrations ranging from environmental to clinical levels. A clear hierarchical activation of ARGs was observed, starting with the upregulatio

Pentachlorophenol affects doxycycline and tetracycline resistance genes in soil by altering microbial structure.

Tetracycline antibiotics play a vital role in animal husbandry, primarily employed to uphold the health of livestock and poultry. Consequently, when manure is reintegrated into farmland, tetracycline antibiotics can persist in the soil. Simultaneously, to ensure optimal crop production, organochlorine pesticides (OCPs) are frequently applied to farmland. The coexistence of tetracycline antibiotics and OCPs in soil may lead to an increased risk of transmission of tetracycline resistance genes (TRGs). Nevertheless, the precise mechanism underlying the effects of OCPs on tetracycline antibiotics

Genes modulating intestinal permeability and microbial community are dysregulated in sickle cell disease.

Based on previous studies showing abnormalities in the intestinal pathophysiology characterized by disruption in the gut barrier functions, and alteration in the intestinal microbial load and composition, we set out in the study to examine the expression of genes that might be involved in mediating these changes in Townes sickle cell disease (SCD) mice at 6 months old compared to non-SCD control mice. Using qPCR on total RNA isolated from the intestine, we found downregulation of the TJ genes JAM-A, Occludin, and ZO-1 in both the small intestine and colon. E-Cadherin and MUC2 were also downreg

Microbial Functional Genes Help Explain Soil Carbon Sensitivity to Temperature Across Global Biomes.

The temperature sensitivity of soil microbial respiration (Q10) is a major factor underpinning global soil carbon emissions under climate change. While microbial biomass is a key driver of Q10 values, the role of microbial functional traits in explaining Q10 values remains largely undetermined. Here, we combined temperature-gradient incubations with a metagenomic database generated from a collection of surface soils collected across 196 natural ecosystems spanning all major biomes. We found that microbial functional traits related to carbohydrate metabolism and hemicellulose degradation, quant

Metagenomic sequencing revealed the potential of banknotes as a repository of microbial genes.

BACKGROUND: Genetic resources are important natural assets. Discovery of new enzyme gene sequences has been an ongoing effort in biotechnology industry. In the genomic age, genomes of microorganisms from various environments have been deciphered. Increasingly, it has become more and more difficult to find novel enzyme genes. In this work, we attempted to use the easily accessible banknotes to search for novel microbial gene sequences. RESULTS: We used high-throughput genomic sequencing technology to comprehensively characterize the diversity of microorganisms on the US dollars and Chinese Ren

Sulfadiazine degradation in soils: Dynamics, functional gene, antibiotic resistance genes and microbial community.

Sulfonamides and their corresponding antibiotic resistance genes (ARGs) are widespread in the environment, which leads to a major threat to global health crisis. Biodegradation plays a major role in sulfonamides removal in soil ecosystem, but the degradation dynamics and the associated functional bacteria in situ remain unclear. In this study, aerobic degradation of sulfadiazine (SDZ) at two dosages (1 and 10 mg/kg) was explored for up to 70 days in two different agricultural soils. The removal of SDZ in all treatments followed first-order multi-compartment model with half-life times of 0.96-2

PAHs accelerate the propagation of antibiotic resistance genes in coastal water microbial community.

Antibiotic resistance genes (ARGs) have been regarded as emerging contaminants and have attracted growing attention owing to their widespread presence in the environment. In addition to the well-documented selective pressure of antibiotics, ARGs have also become prevalent because of anthropogenic impacts. Coastal habitats are located between terrestrial and marine ecosystems, which are a hotspot for anthropogenic impacts. Excessive accumulation of polycyclic aromatic hydrocarbons (PAHs) has posed a serious threat to coastal habitats, but no information is available on the effect of PAHs on ant
