Progress in genetic association studies of plasma lipids.

PURPOSE OF REVIEW: This review summarizes recently published large-scale efforts elucidating the genetic architecture of lipid levels. A supplemental file with all genetic loci is provided for research purposes and we performed bioinformatic analyses of the genetic variants to give an oversight of involved pathways. RECENT FINDINGS: In total, 52 genes for HDL cholesterol, 42 genes for LDL cholesterol, 59 genes for total cholesterol, and 39 genes for triglycerides have been identified. Genetic overlap is present between the different traits and similar pathways are involved. Most of the SNPs t

Genetic association studies in drug-induced liver injury.

A large number of case-control association studies on genetic susceptibility to drug-induced liver injury, involving both candidate gene and genome-wide association approaches, have now been reported. The strongest associations have been observed for human leukocyte antigen (HLA) class I and II genes and N-acetyltransferase 2 (NAT2). The associations with HLA class I and II genes are drug specific, though some apparently unrelated compounds show genetic associations with the same alleles. The underlying mechanism for the HLA association is likely to involve T-cell responses to either drug-prot

Analyze multivariate phenotypes in genetic association studies by combining univariate association tests.

Multivariate phenotypes are frequently encountered in genome-wide association studies (GWAS). Such phenotypes contain more information than univariate phenotypes, but how to best exploit the information to increase the chance of detecting genetic variant of pleiotropic effect is not always clear. Moreover, when multivariate phenotypes contain a mixture of quantitative and qualitative measures, limited methods are applicable. In this paper, we first evaluated the approach originally proposed by O'Brien and by Wei and Johnson that combines the univariate test statistics and then we proposed two

Lessons from CKD-Related Genetic Association Studies-Moving Forward.

Over the past decade, genetic association studies have uncovered numerous determinants of kidney function in the general, diabetic, hypertensive, CKD, ESRD, and GN-based study populations (e.g., IgA nephropathy, membranous nephropathy, FSGS). These studies have led to numerous novel and unanticipated findings, which are helping improve our understanding of factors and pathways affecting both normal and pathologic kidney function. In this review, we report on major discoveries and advances resulting from this rapidly progressing research domain. We also predict some of the next steps the nephro

The future of genetic association studies in Alzheimer disease.

Molecular genetics significantly contributed to the current concepts of the etiology of Alzheimer disease (AD). The genetic association between APOE epsilon4 and both sporadic and familial late-onset AD (LOAD) was discovered almost one decade ago. Soon after this breakthrough it became clear that there should exist additional risk alleles of other genes in order to fully explain the proportion of AD attributable to genetic factors. However, up to now none of the numerous studies involving more than 100 candidate genes revealed convincing evidence for any predisposing risk alleles in genes othe

Genome-wide association studies identify genetic determinants of synucleinopathy biomarkers.

BACKGROUND: α-Synucleinopathies are clinically and biologically heterogeneous disorders lacking reliable biomarkers to assist with early diagnosis, disease progression, patient stratification, and therapeutic targeting. Genetic variation is known to impact biomarker levels, influencing their utility and interpretation in research and clinical settings. We aimed to identify common genetic modulators of biomarker levels implicated in α-synucleinopathy pathogenesis. METHODS: 63 CSF, plasma, and urine biomarkers were analyzed in 581 individuals from the Parkinson's Progression Markers Initiative

Detecting genetic interactions in pathway-based genome-wide association studies.

Pathway-based genome-wide association studies (GWAS) can exploit collective effects of causal variants in a pathway to increase power of detection. However, current methods for pathway-based GWAS do not consider epistatic effects of genetic variants, although interactions between genetic variants may play an important role in influencing complex traits. In this paper, we employed a Bayesian Lasso logistic regression model for pathway-based GWAS to include all possible main effects and a large number of pairwise interactions of single nucleotide polymorphisms (SNPs) in a pathway, and then infer

TMD pain is partly heritable. A systematic review of family studies and genetic association studies.

The aim of this study was to describe the current knowledge on the role of heritability in TMD pain through a systematic review of the literature, including familiar aggregation studies and genetic association studies. For the systematic search of the literature, the PRISMA (Preferred Reporting Items for Systematic reviews and Meta-Analyses) guidelines were followed. In total, 21 studies were included in the review, including five familiar aggregation studies and 16 genetic association studies. From both familiar aggregation studies and genetic association studies, modest evidence for the role

Genetic insights into cardiac conduction disorders from genome-wide association studies.

BACKGROUND: Substantial data support a heritable basis for cardiac conduction disorders (CCDs), but the genetic determinants and molecular mechanisms of these arrhythmias are poorly understood, therefore, we sought to identify genetic loci associated with CCDs. METHODS: We performed meta-analyses of genome-wide association studies to identify genetic loci for atrioventricular block (AVB), left bundle branch block (LBBB), and right bundle branch block (RBBB) from public data from the UK Biobank and FinnGen consortium. We assessed evidence supporting the potential causal effects of candidate ge

DrFARM: identification of pleiotropic genetic variants in genome-wide association studies.

In a standard analysis, pleiotropic variants are identified by running separate genome-wide association studies (GWAS) and combining results across traits. But such statistical approach based on marginal summary statistics may lead to spurious results. We propose a new statistical approach, Debiased-regularized Factor Analysis Regression Model (DrFARM), through a joint regression model for simultaneous analysis of high-dimensional genetic variants and multilevel dependencies. This joint modeling strategy controls overall error to permit universal false discovery rate (FDR) control. DrFARM uses

Genetic Risk Factors in Isolated Dystonia Escape Genome-Wide Association Studies.

BACKGROUND: Despite considerable heritability, previous smaller genome-wide association studies (GWASs) have not identified any robust genetic risk factors for isolated dystonia. OBJECTIVE: The objective of this study was to perform a large-scale GWAS in a well-characterized, multicenter sample of >6000 individuals to identify genetic risk factors for isolated dystonia. METHODS: Array-based GWASs were performed on autosomes for 4303 dystonia participants and 2362 healthy control subjects of European ancestry with subgroup analysis based on age at onset, affected body regions, and a newly dev

Genetic susceptibility to male infertility: news from genome-wide association studies.

A thorough understanding of the genetic basis of male infertility has eluded researchers in spite of significant efforts to identify novel genetic causes of the disease, particularly over the past decade. Approximately half of male factor infertility cases have no known cause; however, it is likely that the majority of idiopathic male factor infertility cases have some unidentified genetic basis. Well-established genetic causes of male infertility are limited to Y chromosome microdeletions and Klinefelter's syndrome, together accounting for 10-20% of cases of severe spermatogenic failure. In a

Robust analysis of secondary phenotypes in case-control genetic association studies.

The case-control study is a common design for assessing the association between genetic exposures and a disease phenotype. Though association with a given (case-control) phenotype is always of primary interest, there is often considerable interest in assessing relationships between genetic exposures and other (secondary) phenotypes. However, the case-control sample represents a biased sample from the general population. As a result, if this sampling framework is not correctly taken into account, analyses estimating the effect of exposures on secondary phenotypes can be biased leading to incorr

Nonlinear kernel-based high-dimensional inference for set-based genetic association studies.

Nonlinear genetic architectures, including epistasis and threshold effects, are increasingly recognized as contributors to complex disease risk, yet most existing SNP-set association tests rely on linear modeling assumptions, resulting in reduced power and unstable inference when genetic effects are nonlinear or heterogeneously distributed across variants. To address this limitation, we propose a nonlinear high-dimensional inference framework for set-based genetic association analysis that integrates scalable kernel representations with valid statistical inference. The framework combines dista

Kernel-smoothed permutation for extreme P-value estimation in genetic association studies.

In genetic association studies, permutation tests serve as a cornerstone to estimate P-values. This is because researchers may design new test statistics without a known closed-form distribution, or the assumption of a well-established test may not hold. However, permutation tests require a vast number of permutations, which is proportional to the magnitude of the actual P-values. When it comes to genome-wide association studies where multiple-test corrections are routinely conducted, the actual P-values are extremely small, requiring a daunting number of permutations that may be beyond the av

Expanding the Genetic Landscape of Craniofacial Anomalies Through Transcriptome-Wide Association Studies.

BACKGROUND: Craniofacial anomalies are common congenital anomalies that significantly contribute to infant mortality and life-long health problems. Studies of craniofacial anomalies have identified several genetic causes, but focus on rare, Mendelian presentations. Despite this, current diagnostic genetic testing only identifies a causal genomic variant in ~ 25% of affected individuals. This low diagnostic yield for Mendelian conditions may relate to oligogenic and polygenic risks for craniofacial anomalies. In this study we sought to use large electronic health record systems including many p
