A genomic catalog of Earth's bacterial and archaeal symbionts.

Microbial symbiosis drives the functional and phylogenomic diversification of life on Earth yet remains underexplored because of culturing challenges. This study used machine learning (ML) to predict symbiotic lifestyles in more than a hundred thousand microbial genomes from diverse environmental metagenome samples and reference genomes. Predictions were performed using symclatron, an ML framework developed to identify genomic signatures of symbionts. Predictions were deposited in a catalog we established called Symbiont Genomes (SymGs). The results indicate that 15-23% of uncultivated microor

A hidden archaeal lineage with an ultra-reduced genome retaining only its replicative core.

Host-associated prokaryotes can undergo extreme genome reduction, but the most reduced genomes belong to mutualistic endosymbionts whose hosts compensate for lost functions, eroding the symbiont's identity as an autonomous cell. Whether comparable reduction can occur while preserving the informational autonomy of a cell remains unclear. Here, we report the discovery of Candidatus Sukunaarchaeum mirabile, an archaeon with a genome of only 238 kbp (less than half the size of the smallest known archaeal genome) obtained by single-cell genomics from a dinoflagellate cell. Phylogenetic analyses rev

Genome-resolved insights into the bacterial phylum WOR-3: hydrogenotrophic metabolism and unique carbon fixation via archaeal form III RuBisCO.

The WOR-3 phylum is widely distributed in various environments, including hot springs, marine ecosystems, and hydrothermal vents, yet its ecological roles and metabolic capabilities remain poorly understood. In this study, we analyzed 181 medium- to high-quality metagenome-assembled genomes, including 59 newly reconstructed from environmental samples and 122 retrieved from public databases. Phylogenetic analyses resolved the WOR-3 lineage into four subgroups (subgroup 1-4). Metabolic reconstruction revealed significant divergence of the carbon, sulfur, nitrogen, and hydrogen metabolism pathway

Large-scale comparative genomics of chitin metabolism in extremely halophilic archaea from the Halobacteria class.

Chitin is the second most abundant polysaccharide and can serve as a carbon and nitrogen source for microorganisms in various ecosystems, including hypersaline environments. However, chitin metabolism in extremely halophilic archaea of the class Halobacteria has not been systematically analyzed, and the pathways of N-acetylglucosamine (GlcNAc) utilization in these organisms remain poorly understood. In this study, we performed a large-scale comparative genomic analysis of the class Halobacteria to assess prevalence and organization of genes, presumably involved in chitin utilization. Potential

Modified base-binding EVE and DCD domains: striking diversity of genomic contexts in prokaryotes and predicted involvement in a variety of cellular processes.

BACKGROUND: DNA and RNA of all cellular life forms and many viruses contain an expansive repertoire of modified bases. The modified bases play diverse biological roles that include both regulation of transcription and translation, and protection against restriction endonucleases and antibiotics. Modified bases are often recognized by dedicated protein domains. However, the elaborate networks of interactions and processes mediated by modified bases are far from being completely understood. RESULTS: We present a comprehensive census and classification of EVE domains that belong to the PUA/ASCH

ENcyclopedia of TRAnscription Factors in Bacteria and Archaea genomes (ENTRAF) version 2.0.

DNA-binding transcription factors (TFs) have a central role in regulation of gene expression at the transcription initiation level. These proteins have been experimentally described in multiple bacterial and archaeal genomes. These descriptions have allowed their prediction in complete genomes. In this work, we collected 1784 experimentally validated TFs across 25 bacterial and seven archaeal phyla, including Gammaproteobacteria, Bacillota, and Actinomycetota in bacteria and Thermoproteota and Thermococci in archaea. The collection of regulatory proteins was organized into a relational databas

Archaea synthesize heterochiral phospholipid membranes as revealed by chiral analysis of archaeols.

This study comprehensively characterizes structural diversity of archaeol lipids in selected archaeal genera, integrating available genomic information with advanced lipidomic and stereochemical analyzes. Study of genomes from six archaeal genera revealed the presence of key enzymes involved in glycerophosphate biosynthesis, namely glycerol-1-phosphate dehydrogenase and glycerol-3-phosphate dehydrogenase. Their coexistence in some of the studied strains suggests the ability of these organisms to synthesize both enantiomeric forms of glycerol phosphates. Shotgun lipidomic profiling confirmed th

The halophilic archaeon Halogranum roseipondis sp. nov. is susceptible to a virus carrying an exceptionally high number of viral tRNA genes.

UNLABELLED: Archaea constitute a diverse group of organisms, many of which inhabit extreme environments, such as haloarchaea that dominate hypersaline ecosystems, like solar salterns. Sampling of solar salterns and other hypersaline environments has resulted in numerous haloarchaeal isolates, including 3 classified and 27 uncharacterized Halogranum species. However, no complete genome has so far been reported for any member of this genus. Here, we present the first comprehensive study of Halogranum sp. SS5-1 isolated from a solar saltern in Samut Sakhon, Thailand. Hgn. SS5-1 is a pleomorphic,

Characterization of archaeal promoters using explainable and web-based CNN model.

BACKGROUND: Archaea, the third realm of life, shows unique genetic and metabolic adaptations that enable its survival in harsh environments. Despite its biotechnological and evolutionary importance, limited research has been done on archaeal promoter prediction compared to bacteria and eukaryotes. Current tools have shortcomings such as relying solely on DNA duplex stability feature encoding, high false-positive rates, low precision and lack of publicly accessible archaeal promoter prediction tool. RESULTS: To overcome these limitations, we present “iProm-Archaea”, a CNN-based tool for precise

Expanded Diversity and Phylogeny of mer Genes Broadens Mercury Resistance Paradigms and Reveals an Origin for MerA Among Thermophilic Archaea.

Mercury (Hg) is a highly toxic element due to its high affinity for protein sulfhydryl groups, which upon binding, can destabilize protein structure and decrease enzyme activity. Prokaryotes have evolved enzymatic mechanisms to detoxify inorganic Hg and organic Hg (e.g., MeHg) through the activities of mercuric reductase (MerA) and organomercury lyase (MerB), respectively. Here, the taxonomic distribution and evolution of MerAB was examined in 84,032 archaeal and bacterial genomes, metagenome assembled genomes, and single-cell genomes. Homologs of MerA and MerB were identified in 7.8 and 2.1%

Diversification and functional expansion of archaeal T4F machineries.

Archaea have several cell surface structures belonging to the type 4 filament (T4F) superfamily. All share a minimal core assembly system consisting of an ATPase, a platform protein, a filament-forming protein, and a class III signal peptidase. Here, we generated novel MacSyFinder2 models to identify and classify archaeal T4F systems. Our analysis revealed a vast diversity of archaeal T4F, with many organisms harboring one or more assembly machineries. Structure-based phylogenetic analysis showed that the variable N-terminal domain of T4F-related ATPases mirrors the subsystem clustering, indic

Archaeal HhH-GPD proteins expand the functional repertoire of DNA glycosylases in base excision repair.

Genomic DNA continuously sustains oxidative, alkylative and deaminative lesions that compromise genome stability in all three domains of life. Base excision repair (BER), the major conserved pathway eliminating small non-bulky base damage, is initiated by substrate-specific DNA glycosylases. The helix-hairpin-helix-Gly/Pro/Asp (HhH-GPD) superfamily comprises ancient, functionally diverse glycosylases ubiquitous across Bacteria, Eukarya and Archaea. Prior cross-kingdom reviews outline general HhH-GPD features, but no dedicated work systematically catalogues and phylogenetically analyzes archaea

An integrated culturomic and genomic database and analysis platform for methanogenic archaea.

Methanogenic archaea research is challenged by limited strain resources, fragmented genomic data, inconsistent genome quality, substantial uncultured lineages, and difficulties in laboratory culturing, hindering advances in biogas production, climate mitigation, and microbial ecology. These archaea play crucial roles in global carbon cycling and anaerobic environments, yet scattered data and unculturable strains limit systematic studies and applications. To address this, we created MethArDB (Methanogenic Archaeal Genome Database), a specialized database for methanogenic archaea, compiling 3919

Short and long-term genome stability analysis of prokaryotic genomes.

BACKGROUND: Gene organization dynamics is actively studied because it provides useful evolutionary information, makes functional annotation easier and often enables to characterize pathogens. There is therefore a strong interest in understanding the variability of this trait and the possible correlations with life-style. Two kinds of events affect genome organization: on one hand translocations and recombinations change the relative position of genes shared by two genomes (i.e. the backbone gene order); on the other, insertions and deletions leave the backbone gene order unchanged but they alt

ASRDb: A comprehensive resource for archaeal stress response genes.

An organism's survival strategy under the constantly changing environment depends on its ability to sense and respond to changes in its environment. Archaea, being capable to grow under various extreme environmental conditions, provide valuable model for exploring how single-celled organisms respond to environmental stresses. However, no such approach has ever been made to make an integrated classification of various archaeal stress responses. Archaeal Stress Response Database (ASRDb) is a web accessible (http://121.241.218.70/ASRDb) database that represents the first online available resource

Complete Genome Sequence of Halorubrum Pleomorphic Virus 8.

Pleomorphic archaeal viruses are widespread and abundant in hypersaline environments and beyond. Still, a relatively low number of isolates are available for this viral group. Here, we present the complete genome sequence of Halorubrum pleomorphic viruses 8 (HRPV-8), which was previously isolated from the Samut Sakhon solar saltern, Thailand, on a Halorubrum species. The HRPV-8 genome was assembled into a circular 10,824-bp-long contig with a GC content of 63.2%. The genome annotation resulted in 12 open reading frames, including a VP4-like spike protein-encoding gene, which is a hallmark of p

Diverse biosynthetic pathways in Arctic hydrothermal biofilms.

Biosynthetic gene clusters (BGCs) which encode diverse secondary metabolites are ubiquitous across microbiomes and support critical ecological functions. They also serve as attractive targets for new drug discovery. Here we combined genome-resolved metagenomics with long-read Nanopore RNA sequencing, yielding 1016 bacterial and 124 archaeal medium-to-high quality MAGs from previously unchartered microbial communities in Arctic hydrothermal vent biofilms. We identified 2965 BGCs from 870 metagenome-assembled genomes (MAGs) comprising a distinctive and rich diversity of BGCs, with ribosomally sy

Large-scale genomic analysis of jumbo phages: coevolution, genome architecture, and host interaction mechanisms.

BACKGROUND: Jumbo phages are phages with comparatively large genome sizes. Jumbo phages have been identified in various microbial communities. However, their diversity, genome structure, potential function, and their interactions with hosts and other phages are largely unknown due to insufficient genomic data. RESULTS: We collected 59,652,008 putative viral genomes from seven habitats by using 38 public metagenome datasets, an integrated public viral genome database (IGN), and pig gut viral genome databases. We obtained 10,754 jumbo phage genomes with sizes ranging from 200 to 831 kb. Most (94
