Wheat grain quality is progressively established through the accumulation and structural organization of storage reserves during grain filling, yet the relationships between developmental traits and mature-grain quality remain incompletely understood. This study aimed to characterize changes in grain developmental traits during grain filling and to clarify their relationships with mature-grain quality, with particular attention to quality attributes relevant to the use of wheat grain as a raw material for food production. In this study, four wheat cultivars contrasting in mature-grain quality

Coarse-grained (CG) molecular dynamics (MD) simulations offer an efficient route to explore long-time-scale dynamics of knots in proteins and polymers. Despite extensive studies of knots using both atomistic (AA-) and CG-MD simulations, systematic comparisons of how coarse-graining alters knot relaxation mechanisms, intermediates, and time scales─particularly in melts and proteins─remain scarce. Here, we employ AA- and CG-MD simulations to investigate the relaxation of tight knots in single polyethylene (PE) chains, PE-polymer melts, and a trefoil-knotted protein. Across all systems, CG models

As a solid by-product of ethanol-beverage production, distiller's grains (DGs) contain high water content and are rich in nutrients, while their improper disposal poses environmental risks and resource wastage. Notably, DGs contain 15-44 % protein content with diverse amino acid composition, establishing them as a high-quality protein source. Prolamin constitutes over 60 % of the protein fraction in DGs. Furthermore, enzymatic treatment of DG proteins has yielded peptides demonstrating multiple functional activities, including antioxidant and antihypertensive properties etc. This review system

A generalized understanding of protein dynamics is an unsolved scientific problem, the solution of which is critical to the interpretation of the structure-function relationships that govern essential biological processes. Here, we approach this problem by constructing coarse-grained molecular potentials based on artificial neural networks and grounded in statistical mechanics. For training, we build a unique dataset of unbiased all-atom molecular dynamics simulations of approximately 9 ms for twelve different proteins with multiple secondary structure arrangements. The coarse-grained models a

An allergenic protein fraction was isolated from wheat gluten by ion exchange and gel filtration chromatography. On sodium dodecyl sulphate gel electrophoresis the molecular mass of the protein was found to be 65 kDa. By Western blotting it was confirmed that the 65 kDa protein was the major allergenic fraction causing dermatitis herpetiformis (DH) and it contained glutamic acid and proline as the major amino acids.

Barley (Hordeum vulgare L.) is a major cereal crop produced globally. Hordeins, the major storage proteins in barley, can trigger immune responses leading to celiac disease or symptoms associated with food allergy. Here, proteomics approaches were employed to investigate the proteome level changes of grain and malt from the malting barley cultivar, Sloop, and single-, double- and triple hordein-reduced lines. The triple hordein-reduced line is an ultra-low gluten barley cultivar, Kebari®. Using discovery proteomics, 2,688 and 3,034 proteins in the barley and malt samples were detected respecti

Hydration plays an essential role in protein-protein interactions. Coarse-grained modeling provides an efficient way to treat hydrated protein complexes without the use of extra-large computational resources. To enhance the capabilities of coarse-grained modeling, we developed an integral equation theory based on the solution of the Ornstein-Zerinke equation to evaluate the hydration structure of peptides and proteins within the framework of coarse-grained modeling. Our current version is based on the SPICA force field, which considers distance-dependent interaction potentials between solvent

Macromolecular crowding may strongly affect the dynamics and function of proteins, with intrinsically disordered proteins being particularly sensitive to their crowded environment. To understand the influences of crowding on chain compaction and phase separation (PS) behavior of disordered proteins, both experiments with synthetic crowders-like polyethylene glycol (PEG) and ficoll-and theoretical models and molecular simulation approaches have been applied. Here, we developed a residue-based coarse-grained model for PEG that is compatible with the protein CALVADOS model. To achieve this, we op

Cereal grain proteomics can provide valuable information regarding plant growth, nutritional status, adaptation to environmental stresses, and the role that grain proteins play in health disorders, such as coeliac disease. In this study liquid chromatography-mass spectrometry was used to compare the barley proteome after extraction using seven protocols, with and without defatting and protein precipitation steps that aimed to remove interfering secondary metabolites. Tris-HCl and urea buffers yielded 1405 and 1483 proteins (~79% overlap) from barley (cv Sloop). Inclusion of a pre-extraction de

BackgroundWheat (Triticum aestivum L.) serves as important grain crop widely cultivated in the world, which is often suffered by drought stress in natural conditions. As one of the most important post translation modifications, protein phosphorylation widely participates in plant abiotic stress regulation. In this study, we performed the first comparative analysis of phosphorylated protein characterization in flag leaves and developing grains of elite Chinese bread wheat cultivar Zhongmai 175 under water deficit by combining with proteomic approach and Pro-Q Diamond gel staining.ResultsField e

Although argyrophilic grain disease is characterized histopathologically by tau-positive lesions known as argyrophilic grains located predominantly in limbic brain regions in the absence of other diagnostic neuropathologies, the biochemical correlates of argyrophilic grains in gray and white matter have not been reported. Thus, we analyzed insoluble (pathological) tau proteins in five argyrophilic grain disease brains in comparison with those seen in Alzheimer's disease and Pick's disease. Analyses of separately dissected gray and white matter samples from various cortical regions revealed tha

BACKGROUND: The increasing demand for sustainable and high-quality protein sources has driven research into the efficient extraction and characterization of proteins from various plants and industrial by-products. Dried distillers grains with solubles (DDGS) is a rich source of protein with potential applications in food and animal feed; however, the structural and nutritional properties of DDGS require further elucidation compared with those of soy protein isolate (SPI).
METHODS: Thus, this study aimed to optimize protein extraction from DDGS using response surface methodology, yielding a pr

Protein aggregation is the cause of many, often lethal, diseases, including the Alzheimer's, Parkinson's, and Huntington's diseases, and familial amyloidosis. Theoretical investigation of the mechanism of this process, including the structures of the oligomeric intermediates which are the most toxic, is difficult because of long time scale of aggregation. Coarse-grained models, which enable us to extend the simulation time scale by three or more orders of magnitude, are, therefore, of great advantage in such studies. In this chapter, we describe the application of the physics-based UNited RESi

We derive coarse-grained interaction potentials for graphdiyne-protein systems by first constructing all-atom force fields, thereby enabling large-scale simulations of protein corona formation on graphdiyne nanomaterials. Using these potentials, we elucidate the molecular mechanism by which surface hydroxylation tunes protein corona composition in human blood plasma. We identify tryptophan, tyrosine, and proline as the amino acid residues most sensitive to hydroxylation, unravel how hydroxylation modulates corona composition among drug-delivery-relevant functional proteins, and pinpoint the op

The prolamin peptides in wheat gluten and in the homologous storage proteins of barley and rye cause painful chronic erasure of microvilli of the small intestine epithelium in celiac patients. If untreated, it can lead to chronic diarrhea, abdominal distension, osteoporosis, weight-loss due to malabsorption of nutrients, and anemia. In addition to congenital cases, life-long exposure to gluten proteins in bread and pasta can also induce development of celiac sprue in adults. To date, the only effective treatment is life-long strict abstinence from the staple food grains. Complete exclusion of

RNA-protein assemblies are fundamental organizers of eukaryotic cell biology, participating in diverse processes such as ribosome biogenesis in nucleoli, mRNA sequestration in nuclear speckles, and genome packaging in viral ribonucleoprotein (vRNP) complexes. Across these systems, multivalent RNA-protein interactions promote self-organization, contributing directly to liquid-liquid phase separation (LLPS) in nucleoli and nuclear speckles, while facilitating assembly and intermediate states in mature structurally organized vRNPs. This review critically examines the molecular grammar underlying

Brewers' spent grains (BSG) are the predominant byproduct of beer production, containing 20-30 % (w/w) protein and presenting a massive, untapped resource for the burgeoning plant-based protein market. Although bench-scale protein extraction from BSG has been extensively investigated, industrial-scale production remains bottlenecked by uncertain scalability and economic viability. Herein, this study evaluated the techno-economic feasibility of industrial-scale BSG protein production across three extraction methods: alkaline (Scenario 1), enzymatic (Scenario 2), and acidic (Scenario 3). Thirteen pea grain samples from different origins were used to examine the variation in in situ ruminal degradation of crude protein (CP) and starch as well as in vitro gas production (GP) kinetics. In vitro GP was used to estimate the digestibility of organic matter (dOM), metabolisable energy (ME) and utilisable CP at the duodenum (uCP). Protein fractions were also determined according to the Cornell Net Carbohydrate and Protein System. Degradation of CP and starch from all pea grains in the rumen was almost complete, with a high proportion of the instantly disappearing fraction. The variati
