Structural analysis of physical gel networks using graph neural networks.

We employ graph neural networks (GNN) to analyse and classify physical gel networks obtained from Brownian dynamics simulations of particles with competing attractive and repulsive interactions. Conventionally such gels are characterized by their position in a state diagram spanned by the packing fraction and the strength of the attraction. Gel networks at different regions of such a state diagram are qualitatively different although structural differences are subtile while dynamical properties are more pronounced. However, using graph classification the GNN is capable of positioning complete

Graph neural networks can predict ketosynthase substrate specificity.

Modular polyketide synthases are a class of biosynthetic machinery responsible for the production of a chemically diverse range of natural products, including essential medicines. The modular architecture of this system presents as inherently rearrangeable; however, manipulation of these pathways to produce novel polyketides often results in a reduced output or the pathway stalling entirely. One cause of such breakdown is the ability of ketosynthases (KS), an essential component of the biosynthetic modules, to proofread the substrate produced by preceding steps and reject unexpected chemistrie

Explainable Graph Neural Networks for Atherosclerotic Cardiovascular Disease.

Understanding the aspects of progression for atherosclerotic cardiovascular disease and treatment is key to building reliable clinical decision-support systems. To promote system trust, one step is to make the machine learning models (used by the decision support systems) explainable for clinicians, developers, and researchers. Recently, working with longitudinal clinical trajectories using Graph Neural Networks (GNNs) has attracted attention among machine learning researchers. Although GNNs are seen as black-box methods, promising explainable AI (XAI) methods for GNNs have lately been propose

Optimized Graph Structures for Calibrating Graph Neural Networks with Out-of-Distribution Nodes.

BACKGROUND: Bone autograft options may be limited in revision spinal fusion cases. Reconstruction of the iliac bone graft (IBG) donor site with cancellous bone allograft allows for reharvest for patients who subsequently have another fusion. This study examined viability of the reconstructed IBG (RIBG) donor sites. Secondarily, we assessed the feasibility of whether the RIBG sites could be reharvested for obtaining a successful arthrodesis for a secondary fusion. METHODS: Prospectively collected data of 154 consecutive lumbar revision fusions were reviewed, of which 17 cases had their IBG don

TeethGNN: Semantic 3D Teeth Segmentation With Graph Neural Networks.

In this paper, we present TeethGNN, a novel 3D tooth segmentation method based on graph neural networks (GNNs). Given a mesh-represented 3D dental model in non-euclidean domain, our method outputs accurate and fine-grained separation of each individual tooth robust to scanning noise, foreign matters (e.g., bubbles, dental accessories, etc.), and even severe malocclusion. Unlike previous CNN-based methods that bypass handling non-euclidean mesh data by reshaping hand-crafted geometric features into regular grids, we explore the non-uniform and irregular structure of mesh itself in its dual spac

Towards simplified graph neural networks for identifying cancer driver genes in heterophilic networks.

The identification of cancer driver genes is crucial for understanding the complex processes involved in cancer development, progression, and therapeutic strategies. Multi-omics data and biological networks provided by numerous databases enable the application of graph deep learning techniques that incorporate network structures into the deep learning framework. However, most existing methods do not account for the heterophily in the biological networks, which hinders the improvement of model performance. Meanwhile, feature confusion often arises in models based on graph neural networks in suc

Predicting Cardiotoxicity of Molecules Using Attention-Based Graph Neural Networks.

In drug discovery, the search for new and effective medications is often hindered by concerns about toxicity. Numerous promising molecules fail to pass the later phases of drug development due to strict toxicity assessments. This challenge significantly increases the cost, time, and human effort needed to discover new therapeutic molecules. Additionally, a considerable number of drugs already on the market have been withdrawn or re-evaluated because of their unwanted side effects. Among the various types of toxicity, drug-induced heart damage is a severe adverse effect commonly associated with

Explainable AI-driven graph-based neural networks for mucopolysaccharidoses diagnosis.

BACKGROUND: Mucopolysaccharidoses (MPS) are a group of rare lysosomal storage disorders caused by enzyme deficiencies leading to the accumulation of glycosaminoglycans (GAGs). Their clinical heterogeneity and low prevalence contribute to delayed and often missed diagnoses. Early detection is critical for improving treatment outcomes. This study investigates the utility of Graph Neural Networks (GNNs) for diagnosing MPS using real-world electronic health records (EHRs). METHODS: Diagnostic features were extracted for 106 subjects (37 MPS and 69 controls) from the SEHA health system in Abu Dhabi

Graph Neural Networks for Gleason Grading in Prostate Histopathology Images.

Prostate cancer is a leading cause of cancer-related deaths, with Gleason grading being key for assessing tumor aggressiveness. We propose a Graph Neural Network-based approach to automate Gleason grading using the Automated Gleason Grading Challenge 2022 dataset. Patch-level graphs constructed from Hematoxylin and Eosin-stained Whole-Slide Images were classified into Gleason grades. Our results show that Graph Neural Networks, specifically Graph Attention Networks and Graph Convolutional Networks, effectively distinguish between grades despite class imbalance. Focal Loss improves the classifi

GNN-EGG: Graph neural network explanations via graph generation.

Graph Neural Networks (GNNs) provide a means for modeling inherently graphical data, such as transportation, social, and molecular networks, but also for enhancing and reducing unstructured data, including text and images. A potential shortcoming is that their predictions are opaque-a black box-hindering broader adoption and refinement. In this paper, we propose a novel architecture-agnostic algorithm, GNN-EGG (Graph Neural Network Explanations via Graph Generation), for GNN classifiers. As a model-level post-hoc explanation method, GNN-EGG can learn the data generating distribution for each c

Gated-Slot Linear Attention Graph Neural Networks for Session-based Recommendation.

Session-based Recommendation (SBR) systems aim to predict the next item which a user is likely to interact with, based on behavior sequence within the current session. Recent approaches leveraging the Transformer attention mechanism (e.g.,GC-SAN) have demonstrated superior performance over traditional methods; however, they suffer from heavily computation workload and space complexity due to the quadratic cost of self-attention. To address these limitations, a novel model termed GSLA4Rec (gated‑slot linear attention graph neural networks for session‑based recommendation) is proposed, which int

Unmanned Aerial Vehicle Cooperative Data Dissemination Based on Graph Neural Networks.

Unmanned Aerial Vehicles (UAVs) have critical applications in various real-world scenarios, including mapping unknown environments, military reconnaissance, and post-disaster search and rescue. In these scenarios where communication infrastructure is missing, UAVs will form an ad hoc network and perform tasks in a distributed manner. To efficiently carry out tasks, each UAV must acquire and share global status information and data from neighbors. Meanwhile, UAVs frequently operate in extreme conditions, including storms, lightning, and mountainous areas, which significantly degrade the quality

Comorbidity-based framework for Alzheimer's disease classification using graph neural networks.

Alzheimer's disease (AD), the most prevalent form of dementia, requires early prediction for timely intervention. Current deep learning approaches, particularly those using traditional neural networks, face challenges such as handling high-dimensional data, interpreting complex relationships, and managing data bias. To address these limitations, we propose a framework utilizing graph neural networks (GNNs), which excel in modeling relationships within graph-structured data. Our study employs GNNs on data from the Alzheimer's Disease Neuroimaging Initiative for binary and multi-class classifica

Causal Explanation from Mild Cognitive Impairment Progression using Graph Neural Networks.

Mild Cognitive Impairment (MCI) is a transitional stage between normal cognitive aging and dementia. Some individuals with MCI revert to normal, while others progress to dementia. There are limited studies using explainable artificial intelligence on longitudinal data, particularly including genotypes, biomarkers and chronic diseases, to explore these differences. This study introduces a novel approach to understanding MCI progression using explainable graph neural networks. Utilizing longitudinal temporal data, we constructed a comprehensive graph representation of each individual in the stud

Machine learning approaches for predicting craniofacial anomalies with graph neural networks.

This study explores the use of machine learning algorithms, including traditional approaches and graph neural networks (GNNs), to predict certain diseases by analyzing protein-protein interactions. Protein-protein interactions (PPIs) are complex, multifaceted, and sometimes ever-changing. Therefore, analyzing PPIs and making predictions based on them present significant challenges to traditional computational techniques. However, machine learning, particularly GNNs, with their powerful ability to identify complex patterns within large, convoluted datasets, emerge as compelling and revolutionar

Explainable spatiotemporal Graph Neural Networks: Multi-City PM2.5 forecasting in Bangladesh with geographic graph topology validation.

Accurate forecasting of fine particulate matter (PM2.5) is critical for mitigating severe health risks in South Asia, yet it remains challenging in data-scarce regions like Bangladesh. While spatiotemporal graph neural networks (GNNs) offer a promising solution by capturing atmospheric transport, their effectiveness and the physical validity of their assumed spatial graphs have rarely been rigorously tested in such constrained settings. This study addresses this gap by evaluating a graph diffusion gated recurrent unit (GD-GRU) model using four years of daily, multi-source environmental data ac

Predicting Enzyme pH Optima from Structure Using Equivariant Graph Neural Networks.

Enzyme activity and stability are strongly modulated by pH, making the catalytic pH optimum (pHopt) a key parameter in enzyme development and biotechnological applications. Experimental determination of pHopt is, however, labor-intensive and time-consuming, motivating the development of accurate computational prediction methods. Here, we introduce pHoptNN, an E(n)-equivariant graph neural network designed to predict enzyme pHopt directly from three-dimensional protein structures. pHoptNN was trained on a curated data set comprising nearly 12,000 enzymes with experimentally determined pHopt val
