Modelling stabilograms with hidden Markov models.

Hidden Markov models are an effective computational method for modelling and interpreting digital signals of biological, as well as other, origin. In the current investigation, we explored whether hidden Markov models can be used to control and represent phenomena in human balance signals recorded from subjects standing on a force platform. Additionally, our aim was to classify healthy controls and patients who suffered from Meniere's disease into their own classes. Hidden Markov models were capable of these tasks and of overcoming such disturbances as noise and other unforeseen perturbations

Bayesian quantile nonhomogeneous hidden Markov models.

Hidden Markov models are useful in simultaneously analyzing a longitudinal observation process and its dynamic transition. Existing hidden Markov models focus on mean regression for the longitudinal response. However, the tails of the response distribution are as important as the center in many substantive studies. We propose a quantile hidden Markov model to provide a systematic method to examine the entire conditional distribution of the response given the hidden state and potential covariates. Instead of considering homogeneous hidden Markov models, which assume that the probabilities of be

Disease progression modeling using Hidden Markov Models.

The development of novel treatments for many slowly progressing diseases, such as Alzheimer's disease (AD), is dependent on the ability to monitor and detect changes in disease progression. In some diseases the distinct clinical stages of the disease progress far too slowly to enable a quick evaluation of the efficacy of a given proposed treatment. To help improve the assessment of disease progression, we propose using Hidden Markov Models (HMM's) to model, in a more granular fashion, disease progression as compared to the clinical stages of the disease. Unlike many other applications of Hidde

Analysis of swallowing sounds using hidden Markov models.

In recent years, acoustical analysis of the swallowing mechanism has received considerable attention due to its diagnostic potentials. This paper presents a hidden Markov model (HMM) based method for the swallowing sound segmentation and classification. Swallowing sound signals of 15 healthy and 11 dysphagic subjects were studied. The signals were divided into sequences of 25 ms segments each of which were represented by seven features. The sequences of features were modeled by HMMs. Trained HMMs were used for segmentation of the swallowing sounds into three distinct phases, i.e., initial quie

Monitoring epidemiologic surveillance data using hidden Markov models.

The analysis of routinely collected surveillance data is an important challenge in public health practice. We present a method based on a hidden Markov model for monitoring such time series. The model characterizes the sequence of measurements by assuming that its probability density function depends on the state of an underlying Markov chain. The parameter vector includes distribution parameters and transition probabilities between the states. Maximum likelihood estimates are obtained with a modified EM algorithm. Extensions are provided to take into account trend and seasonality in the data.

Hidden Markov models for estimating animal mortality from anthropogenic hazards.

Carcass searches are a common method for studying the risk of anthropogenic hazards to wildlife, including nontarget poisoning and collisions with anthropogenic structures. Typically, numbers of carcasses found must be corrected for scavenging rates and imperfect detection. Parameters for these processes (scavenging and detection) are often estimated using carcass distribution trials in which researchers place carcasses in the field at known times and locations. In this manuscript I develop a variety of estimators based on multi-event or hidden Markov models for use under different experimenta

Accurate domain identification with structure-anchored hidden Markov models, saHMMs.

The ever increasing speed of DNA sequencing widens the discrepancy between the number of known gene products, and the knowledge of their function and structure. Proper annotation of protein sequences is therefore crucial if the missing information is to be deduced from sequence-based similarity comparisons. These comparisons become exceedingly difficult as the pairwise identities drop to very low values. To improve the accuracy of domain identification, we exploit the fact that the three-dimensional structures of domains are much more conserved than their sequences. Based on structure-anchored

Online apnea-bradycardia detection based on hidden semi-Markov models.

In this paper, we propose a new online apnea-bradycardia detection scheme that takes into account not only the instantaneous values of time series, but also their temporal evolution. The detector is based on a set of hidden semi-Markov models, representing the temporal evolution of beat-to-beat interval (RR interval) time series. A preprocessing step, including quantization and delayed version of the observation vector, is also proposed to maximize detection performance. This approach is quantitatively evaluated through simulated and real signals, the latter being acquired in neonatal intensiv

On-line apnea-bradycardia detection using hidden semi-Markov models.

In this work, we propose a detection method that exploits not only the instantaneous values, but also the intrinsic dynamics of the RR series, for the detection of apnea-bradycardia episodes in preterm infants. A hidden semi-Markov model is proposed to represent and characterize the temporal evolution of observed RR series and different pre-processing methods of these series are investigated. This approach is quantitatively evaluated through synthetic and real signals, the latter being acquired in neonatal intensive care units (NICU). Compared to two conventional detectors used in NICU our bes

Hidden Markov models detect recombination and ancestry of SARS-CoV-2.

When individuals are co-infected with distinct SARS-CoV-2 lineages, homologous recombination can generate mosaic genomes carrying mutations from both parental lineages. A variety of methods exist to detect recombinant sequences and their parental lineages in surveillance-scale datasets comprised of millions of SARS-CoV-2 genomes. However, these methods often rely on user-specified parameters, such as the probability a recombination breakpoint occurs between adjacent positions on the query sequence. In this study, we devise a hidden Markov model that detects recombinant SARS-CoV-2 sequences and

Attentional heterogeneity in social anxiety disorder: Evidence from Hidden Markov Models.

There is some evidence for heterogeneity in attentional processes among individuals with social anxiety. However, there is limited work considering how attentional processes may differ as a mechanism in a naturalistic task-based context (e.g., public speaking). In this secondary analysis we tested attentional heterogeneity among individuals diagnosed with social anxiety disorder (N = 21) in the context of a virtual reality exposure treatment study. Participants completed a public speaking challenge in an immersive 360°-video virtual reality environment with eye tracking at pre-treatment, post-

Early Sound-Based Meal Onset Detection Using Hidden Markov Models (HMMs).

OBJECTIVE: Meal detection is essential for automated insulin delivery systems in patients with Type 1 Diabetes (T1D), as meals are the primary drivers of rapid postprandial glucose excursions. Current closed-loop systems depend on manual meal announcements, which are often inaccurate or omitted, reducing safety and autonomy. To address this, we developed an automatic meal detector leveraging physiological sound sequences from the body. METHODS AND PROCEDURES: The dataset comprised 50 meal recordings from ten participants (aged 24-30 years) using a throat-mounted microphone. Twenty recordings

DPVis: Visual Analytics With Hidden Markov Models for Disease Progression Pathways.

Clinical researchers use disease progression models to understand patient status and characterize progression patterns from longitudinal health records. One approach for disease progression modeling is to describe patient status using a small number of states that represent distinctive distributions over a set of observed measures. Hidden Markov models (HMMs) and its variants are a class of models that both discover these states and make inferences of health states for patients. Despite the advantages of using the algorithms for discovering interesting patterns, it still remains challenging fo

Characterizing infectious disease progression through discrete states using hidden Markov models.

Infectious disease management relies on accurate characterization of disease progression so that transmission can be prevented. Slowly progressing infectious diseases can be difficult to characterize because of a latency period between the time an individual is infected and when they show clinical signs of disease. The introduction of Mycobacterium avium ssp. paratuberculosis (MAP), the cause of Johne's disease, onto a dairy farm could be undetected by farmers for years before any animal shows clinical signs of disease. In this time period infected animals may shed thousands of colony forming

Bayesian hidden Markov models for delineating the pathology of Alzheimer's disease.

Alzheimer's disease is a firmly incurable and progressive disease. The pathology of Alzheimer's disease usually evolves from cognitive normal, to mild cognitive impairment, to Alzheimer's disease. The aim of this paper is to develop a Bayesian hidden Markov model to characterize disease pathology, identify hidden states corresponding to the diagnosed stages of cognitive decline, and examine the dynamic changes of potential risk factors associated with the cognitive normal-mild cognitive impairment-Alzheimer's disease transition. The hidden Markov model framework consists of two major component

Autoregressive hidden Markov models for the early detection of neonatal sepsis.

Late onset neonatal sepsis is one of the major clinical concerns when premature babies receive intensive care. Current practice relies on slow laboratory testing of blood cultures for diagnosis. A valuable research question is whether sepsis can be reliably detected before the blood sample is taken. This paper investigates the extent to which physiological events observed in the patient's monitoring traces could be used for the early detection of neonatal sepsis. We model the distribution of these events with an autoregressive hidden Markov model (AR-HMM). Both learning and inference carefully

Uncovering Epistatic Interactions in SARS-CoV-2 Evolution Through Hidden Markov Models.

Understanding epistatic interactions, where mutations collectively influence viral fitness, is critical for predicting pathogen evolution. We present a hidden Markov model (HMM) framework that captures the temporal dynamics of epistatic relationships in SARS-CoV-2, addressing limitations of static network-based approaches. Our method models single amino acid variant pairs as a two-state system (linked/unlinked), with emission probabilities derived from linkage disequilibrium theory and transition probabilities optimized via the Baum-Welch algorithm. We implement permutation-based validation wi

Flexible modeling of headache frequency fluctuations in migraine with hidden Markov models.

OBJECTIVE: To explore hidden Markov models (HMMs) as an approach for defining clinically meaningful headache-frequency-based groups in migraine. BACKGROUND: Monthly headache frequency in patients with migraine is known to vary over time. This variation has not been completely characterized and is not well accounted for in the classification of individuals as having chronic or episodic migraine, a diagnosis with potentially significant impacts on the individual. This study investigated variation in reported headache frequency in a migraine population and proposed a model for classifying indivi

Infinite hidden Markov models for multiple multivariate time series with missing data.

Exposure to air pollution is associated with increased morbidity and mortality. Recent technological advancements permit the collection of time-resolved personal exposure data. Such data are often incomplete with missing observations and exposures below the limit of detection, which limit their use in health effects studies. In this paper, we develop an infinite hidden Markov model for multiple asynchronous multivariate time series with missing data. Our model is designed to include covariates that can inform transitions among hidden states. We implement beam sampling, a combination of slice s

Detecting neural-state transitions using hidden Markov models for motor cortical prostheses.

Neural prosthetic interfaces use neural activity related to the planning and perimovement epochs of arm reaching to afford brain-directed control of external devices. Previous research has primarily centered on accurately decoding movement intention from either plan or perimovement activity, but has assumed that temporal boundaries between these epochs are known to the decoding system. In this work, we develop a technique to automatically differentiate between baseline, plan, and perimovement epochs of neural activity. Specifically, we use a generative model of neural activity to capture how n
