Optimization of Feasibility Stage for Hydrogen/Deuterium Exchange Mass Spectrometry.

The practice of HDX-MS remains somewhat difficult, not only for newcomers but also for veterans, despite its increasing popularity. While a typical HDX-MS project starts with a feasibility stage where the experimental conditions are optimized and the peptide map is generated prior to the HDX study stage, the literature usually reports only the HDX study stage. In this protocol, we describe a few considerations for the initial feasibility stage, more specifically, how to optimize quench conditions, how to tackle the carryover issue, and how to apply the pepsin specificity rule. Two sets of quen

Distinguishing between Isobaric Ions Using Microdroplet Hydrogen-Deuterium Exchange Mass Spectrometry.

Isobaric ions having the same mass-to-charge ratio cannot be separately identified by mass spectrometry (MS) alone, but this limitation can be overcome by using hydrogen-deuterium exchange (HDX) in microdroplets. Because isobaric ions may contain a varied number of exchangeable sites and different types of functional groups, each one produces a unique MS spectral pattern after droplet spray HDX without the need for MS/MS experiments or introduction of ion mobility measurements. As an example of the power of this approach, isobaric ions in urinary metabolic profiles are identified and used to d

A Practical Workflow for Reliable MALDI-Based Hydrogen/Deuterium Exchange Mass Spectrometry.

Matrix-assisted laser desorption/ionization-based hydrogen/deuterium exchange mass spectrometry (MALDI-HDX-MS) can provide peptide-level information on protein conformational dynamics without any specialized liquid chromatography (LC)-HDX instrumentation. Accurate interpretation of structure-dependent deuterium incorporation and reproducible MALDI-HDX measurements require minimization of unintended exchange and spectral variability during MALDI sample preparation and acquisition. Appropriate control of matrix crystallization, humidity, and spectral acquisition timing is therefore essential for

Driving Therapeutic Innovation in Neurodegenerative Disease With Hydrogen Deuterium eXchange Mass Spectrometry.

Human neurodegenerative conditions such as Parkinson's and Alzheimer's disease are characterized by the formation and deposition of toxic protein species which exacerbate neuronal dysfunction, impacting the structure and function of the healthy brain. Deciphering the mechanisms underlying protein (mis)folding and aggregation is not only essential for a more coherent view of neurodegeneration, but also crucial for the development of novel therapeutics targeting this family of disorders. Key pathological drivers of neurodegeneration, such as alpha-synuclein and tau proteins, have traditionally p

Characterization of the N370S mutant of glucocerebrosidase by hydrogen/deuterium exchange mass spectrometry.

An asparagine-to-serine substitution at residue 370 (N370S) in glucocerebrosidase (GCase) is the most prevalent mutation leading to Gaucher's disease, the most common lysosomal storage disorder. Two types of hydrogen/deuterium exchange experiment coupled with proteolysis and liquid chromatography-mass spectrometry (HDX-MS) were used to investigate the dynamic properties and unfolding stability of wt, R495H, and N370S GCases in the presence and absence of ligands. R495H GCase is used for enzyme replacement therapy and is considered to be a wt surrogate, whereas N370S is the most prevalent mutat

Mapping the TCR-Peptide-HLA Interface through Hydrogen-Deuterium Exchange Mass Spectrometry.

T-cell receptor (TCR)-based therapeutics recognize specific peptides presented by human leukocyte antigens (HLAs) on antigen-presenting cells. The docking orientation of TCRs to peptide-HLA (pHLA) complexes is critical for T-cell activation as it underpins signaling and downstream immune responses. Traditionally, TCR binding geometries with pHLAs have been resolved through X-ray crystallography. Here, we demonstrate that conventional peptide-level hydrogen-deuterium exchange mass spectrometry (HDX-MS) workflows can identify productive TCR engagement with their cognate pHLAs. By quantifying dif

Protocol for structural analysis of amyloid fibrils using hydrogen-deuterium exchange mass spectrometry.

Amyloid fibrils are common in many diseases. Here, we present a protocol that uses α-synuclein fibrils, a Parkinson's disease hallmark, to demonstrate hydrogen-deuterium exchange (HDX) mass spectrometry (HDX-MS) for amyloid protein structural analysis. We describe steps for fibril preparation, quality assessment, HDX labeling, digestion, and mass spectrometry. We then detail procedures for peptide mapping and data interpretation. This protocol serves as a practical guide for new and experienced researchers to study insoluble protein aggregates with distinct conformations. For complete details

Protein conformation in amorphous solids by FTIR and by hydrogen/deuterium exchange with mass spectrometry.

Solid-state hydrogen/deuterium exchange (ssHDX) with electrospray ionization mass spectrometry (ESI-MS) and Fourier transform infrared (FTIR) spectroscopy were used to assess protein conformation in amorphous solids. Myoglobin, lysozyme, beta-lactoglobulin, ribonuclease A, E-cadherin 5, and concanavalin A were co-lyophilized with carbohydrates (trehalose, raffinose, and dextran 5000), linear polymers (polyvinyl alcohol and polyvinyl pyrrolidone) or guanidine hydrochloride (negative control). For ssHDX, samples were exposed to D2O vapor at 33% relative humidity and room temperature, and then re

Bothersome Back Exchange in MALDI Plume and Its Impact on Hydrogen/Deuterium Exchange Mass Spectrometry Analysis.

One critical issue in hydrogen/deuterium exchange mass spectrometry (HDX MS) analysis is the deleterious back exchange. Herein, we report that when matrix-assisted laser desorption/ionization (MALDI) is used, the MALDI process itself can also cause significant back exchange. The back exchange occurred inside the reactive MALDI plume was investigated by depositing a fully deuterated sample prepared in D2O on top of a preloaded dried layer of matrix. Development of a Thiol-ene Microfluidic Chip for Hydrogen/Deuterium Exchange Mass Spectrometry (HDX-MS).

Hydrogen/deuterium exchange mass spectrometry (HDX-MS) is a powerful technique for analyzing the conformational dynamics of proteins. Using liquid chromatography coupled to mass spectrometry (LC-MS), the method achieves high sensitivity and the option to measure the HDX either of the intact protein (global analysis) or of small peptide segments of the protein (local analysis) after online pepsin proteolysis. However, HDX-MS is currently limited by the significant cost of the specialized refrigerated UPLC-based chromatographic equipment needed and by the loss of deuterium label from the analyze

Small molecule stabilization of diverse amyloidogenic immunoglobulin light chains revealed by hydrogen-deuterium exchange mass spectrometry.

Immunoglobulin light chains, a component of antibodies, can misfold and aggregate to cause systemic AL amyloidosis. Aggregation, including amyloid fibril formation, requires unfolding of the full-length light chain from its native state, and in most cases aberrant proteolysis. Small molecules that bind to the native state of light chains to stabilize them against conformational excursions and proteolysis are under development as drug candidates for AL amyloidosis. Since each patient has a unique light chain sequence, a challenge for candidate stabilizer drugs is to bind multiple light chains a

Epitope Mapping of Japanese Encephalitis Virus Neutralizing Antibodies by Native Mass Spectrometry and Hydrogen/Deuterium Exchange.

Japanese encephalitis virus (JEV) remains a global public health concern due to its epidemiological distribution and the existence of multiple strains. Neutralizing antibodies against this infection have shown efficacy in in vivo studies. Thus, elucidation of the epitopes of neutralizing antibodies can aid in the design and development of effective vaccines against different strains of JEV. Here, we describe a combination of native mass spectrometry (native-MS) and hydrogen/deuterium exchange mass spectrometry (HDX-MS) to complete screening of eight mouse monoclonal antibodies (MAbs) against J

Epitope mapping of diagnostic antibodies targeting SARS-CoV-2 nucleocapsid protein using hydrogen-deuterium exchange mass spectrometry.

The SARS-CoV-2 nucleocapsid (N) protein is a primary target for diagnostic antibody-based detection of COVID-19. To enhance diagnostic accuracy and resilience against emerging variants, it is essential to map the binding sites of diagnostic antibodies. This study employs hydrogen-deuterium exchange mass spectrometry (HDX-MS) to identify the epitopes of diagnostic antibodies targeting the N protein. HDX-MS provides high-resolution insights into protein-antibody interactions by detecting changes in solvent accessibility and protein dynamics upon antibody binding. Our findings revealed distinct e

Optimization and Application of APCI Hydrogen-Deuterium Exchange Mass Spectrometry (HDX MS) for the Speciation of Nitrogen Compounds.

A systematic study was performed to investigate the utility of atmospheric pressure chemical ionization hydrogen-deuterium exchange mass spectrometry (APCI HDX MS) to identify the structures of nitrogen-containing aromatic compounds. First, experiments were performed to determine the optimized experimental conditions, with dichloromethane and CH(3)OD found to be good cosolvents for APCI HDX. In addition, a positive correlation between the heated capillary temperature and the observed HDX signal was observed, and it was suggested that the HDX reaction occurred when molecules were contained in t

Towards reducing back-exchange in hydrogen-deuterium exchange mass spectrometry: a feasibility study of sub-zero digestion and nano-LC separation.

In recent years, hydrogen-deuterium exchange mass spectrometry (HDX-MS) has emerged as the method of choice for characterizing increasingly complex protein assemblies. However, deuterium back-exchange remains a major limitation, as it requires rapid analysis to preserve deuterium labeling and ensure data accuracy. Reducing the temperature during the HDX-MS workflow has been recognized as an effective way to enhance deuterium retention. While sub-zero liquid chromatography (LC) has been successfully implemented, protein digestion at sub-zero temperatures has never been investigated. In this stu

Conformational Dynamics of α-Synuclein during the Interaction with Phospholipid Nanodiscs by Millisecond Hydrogen-Deuterium Exchange Mass Spectrometry.

Both normal and pathological functions of α-synuclein (αSN), an abundant protein in the central and peripheral nervous system, have been linked to its interaction with membrane lipid bilayers. The ability to characterize structural transitions of αSN upon membrane complexation will clarify molecular mechanisms associated with αSN-linked pathologies, including Parkinson's disease (PD), multiple systems atrophy, and other synucleinopathies. In this work, time-resolved electrospray ionization hydrogen/deuterium exchange mass spectrometry (TRESI-HDX-MS) was employed to acquire a detailed picture o
