Evidence-based Knowledge Synthesis and Hypothesis Validation: Navigating Biomedical Knowledge Bases via Explainable AI and Agentic Systems.

The scale of biomedical knowledge, spanning scientific literature and curated knowledge bases, poses a significant challenge for investigators in processing, evaluating, and interpreting findings effectively. Large Language Models (LLMs) have emerged as powerful tools for navigating this complex knowledge landscape but may produce hallucinatory responses. Retrieval-Augmented Generation (RAG) is essential for identifying relevant information to enhance accuracy and reliability. This protocol introduces RUGGED (Retrieval Under Graph-Guided Explainable disease Distinction), a comprehensive workfl

Neural bases of color-specific semantic loss: Two cases of object-color knowledge impairment.

Human color processing includes perception, naming, and knowledge of colors. These facets are dissociable from each other and appear to have discrete neuronal bases. Here, we present two cases with loss of object color knowledge but spared color perception and knowledge of object other than color. Case 1, a stroke patient with lesions in the left medial occipitotemporal lobe, is impaired in associating colors or color names with objects or object names. However, he demonstrated good color perception and well-preserved knowledge of object form, size, and functions. Case 2, another stroke patien

PlagueKD: a knowledge graph-based plague knowledge database.

Plague has been confirmed as an extremely horrific international quarantine infectious disease attributed to Yersinia pestis. It has an extraordinarily high lethal rate that poses a serious hazard to human and animal lives. With the deepening of research, there has been a considerable amount of literature related to the plague that has never been systematically integrated. Indeed, it makes researchers time-consuming and laborious when they conduct some investigation. Accordingly, integrating and excavating plague-related knowledge from considerable literature takes on a critical significance.

The Alzheimer's Knowledge Base: A Knowledge Graph for Alzheimer Disease Research.

BACKGROUND: As global populations age and become susceptible to neurodegenerative illnesses, new therapies for Alzheimer disease (AD) are urgently needed. Existing data resources for drug discovery and repurposing fail to capture relationships central to the disease's etiology and response to drugs. OBJECTIVE: We designed the Alzheimer's Knowledge Base (AlzKB) to alleviate this need by providing a comprehensive knowledge representation of AD etiology and candidate therapeutics. METHODS: We designed the AlzKB as a large, heterogeneous graph knowledge base assembled using 22 diverse external d

Perioperative resuscitation knowledge base.

PURPOSE: To assess the knowledge base of Canadian anesthesiologists regarding the management of perioperative cardiac arrest. METHODS: A random sample of 200 Canadian Anesthesia Society members were mailed a survey composed of 10 clinical vignettes, each involving a special perioperative resuscitation situation, with six multiple choice options for optimum management. Fourteen possible "lethal errors" (options which are unequivocally harmful to the patient) were identified among the possible choices. Each question had a single correct answer and contributed a single point towards a possible m

An Ebola virus-centered knowledge base.

Ebola virus (EBOV), of the family Filoviridae viruses, is a NIAID category A, lethal human pathogen. It is responsible for causing Ebola virus disease (EVD) that is a severe hemorrhagic fever and has a cumulative death rate of 41% in the ongoing epidemic in West Africa. There is an ever-increasing need to consolidate and make available all the knowledge that we possess on EBOV, even if it is conflicting or incomplete. This would enable biomedical researchers to understand the molecular mechanisms underlying this disease and help develop tools for efficient diagnosis and effective treatment. In

A knowledge-based approach to environmental biomonitoring.

This paper presents the design, development and implementation of an integrated GIS-controlled knowledge-based system for environmental monitoring applications, utilizing indigenous flora for assessing quality. The system gathers and combines geographical, ecological, and physicochemical data of organisms' response to pollution within an intelligent computer program that (a) recognises groups of indigenous species suitable for long-term monitoring of a specific pollutant or a combination of pollutants, (b) estimates the ambient concentration of pollutant(s) from the population of the species c

Parameters for a knowledge base for acute appendicitis.

Acute appendicitis is the most common cause of acute abdomen requiring surgical intervention. The clinical diagnosis of acute appendicitis is not always easy due to variable symptomatology, particularly at the onset. The contributions of history-taking and physical examination in the diagnosis of acute appendicitis was studied in connection with the Research Committee of the World Organization of Gastroenterology (OMGE) survey of acute abdominal pain. Especially the suitability of diagnostic parameters in the construction of an expert system for automatic decision making was studied. The resul

PregBase: A comprehensive knowledge base for clinically relevant knowledge representation and biomarker prediction in pregnancy.

Pregnancy complications are a leading cause of maternal and neonatal mortality worldwide. Understanding their underlying mechanisms is hindered by dispersed evidence across thousands of studies and complex biological interactions. We present PregBase, a comprehensive knowledge base for pregnancy research comprising automated extraction, validation, and exploration. PregBase was constructed by utilising large language models (LLMs) to extract relationships from literature; 13 LLMs were benchmarked across seven prompting strategies, with ensemble shuffle prompting outperforming single-strategy a

The gene network and knowledge base on human thermoregulation.

Reconstruction and analysis of gene networks regulating biological processes are among the modern methodological approaches for studying complex biological systems that ensure the vital activity of organisms. Thermoregulation is an important evolutionary acquisition of warm-blooded animals. Multiple physiological systems (nervous, cardiovascular, endocrine, respiratory, muscular, etc.) are involved in this process, maintaining stable body temperature despite changes in ambient temperature. This study aims to perform a computer reconstruction of the human thermoregulation gene network and prese

Consistency enforcement in medical knowledge base construction.

Some aspects of knowledge base creation can be partially or completely automated, resulting in higher quality and smaller effort. Computer assistance is particularly valuable in ensuring the internal consistency of a knowledge base. The article describes several techniques for consistency enforcement in QMR-KAT, an interactive knowledge base editor for the INTERNIST-I/QMR medical knowledge base. Two strategies that improve consistency are applicable to a wide range of situations. The first strategy prevents simple (but common) inconsistencies. The second strategy reveals facts that are potenti

A knowledge based interpretation system for EMG abnormalities.

The conventional method of diagnosis in electromyography is complex and time consuming, not only due to the large number of parameters, to be considered for diagnosis, but also because of the usual procedure of evaluating the different parameters of EMG signal by visual scanning of the plotted signal. So there is a clear need to make use of computer aided decision support system. In the present work an attempt has been made in the direction of integration into one automated system, the qualitative knowledge of the physician, with possibly sophisticated signal analysis tools which must replace

Enormous knowledge base of disease diagnosis criteria.

One of the problems in the development of the medical knowledge systems is the limitations of the system's knowledge. It is a common expectation to increase the number of diseases contained in a system. Using a high density knowledge representation method designed by us, we have developed the Enormous Knowledge Base of Disease Diagnosis Criteria (EKBDDC). It contains diagnostic criteria of 1,001 diagnostic entities and describes nearly 4,000 items of diagnostic indicators. It is the core of a huge medical project--the Electronic-Brain Medical Erudite (EBME). This enormous knowledge base was im

Whose Knowledge Counts? Gendered Knowledge and Community-Based Pollinator Conservation in Semi-Arid Ghana.

Pollinator decline poses significant challenges for biodiversity conservation and the sustainability of smallholder agricultural systems. Addressing these challenges requires not only ecological interventions but also governance arrangements that shape whose knowledge and perspectives influence conservation decisions. This study examines how gendered power relations affect ecological knowledge, conservation practices, participation, and authority in Community Resource Management Area (CREMA) and non-CREMA communities in semi-arid northern Ghana. Guided by Feminist Political Ecology, the study
