Alzheimer's disease knowledge graph enhances knowledge discovery and disease prediction.

OBJECTIVE: To construct an Alzheimer's Disease Knowledge Graph (ADKG) by extracting and integrating relationships among Alzheimer's disease (AD), genes, variants, chemicals, drugs, and other diseases from biomedical literature, aiming to identify existing treatments, potential targets, and diagnostic methods for AD. METHODS: We annotated 800 PubMed abstracts (ADERC corpus) with 20,886 entities and 4935 relationships, augmented via GPT-4. A SpERT model (SciBERT-based) trained on this data extracted relations from PubMed abstracts, supported by biomedical databases and entity linking refined vi

Knowledge-based approaches to drug discovery for rare diseases.

The conventional drug discovery pipeline has proven to be unsustainable for rare diseases. Herein, we discuss recent advances in biomedical knowledge mining applied to discovering therapeutics for rare diseases. We summarize current chemogenomics data of relevance to rare diseases and provide a perspective on the effectiveness of machine learning (ML) and biomedical knowledge graph mining in rare disease drug discovery. We illustrate the power of these methodologies using a chordoma case study. We expect that a broader application of knowledge graph mining and artificial intelligence (AI) appr

Facilitating Antiviral Drug Discovery Using Genetic and Evolutionary Knowledge.

Over the course of human history, billions of people worldwide have been infected by various viruses. Despite rapid progress in the development of biomedical techniques, it is still a significant challenge to find promising new antiviral targets and drugs. In the past, antiviral drugs mainly targeted viral proteins when they were used as part of treatment strategies. Since the virus mutation rate is much faster than that of the host, such drugs feature drug resistance and narrow-spectrum antiviral problems. Therefore, the targeting of host molecules has gradually become an important area of re

Centipede venom: recent discoveries and current state of knowledge.

Centipedes are among the oldest extant venomous predators on the planet. Armed with a pair of modified, venom-bearing limbs, they are an important group of predatory arthropods and are infamous for their ability to deliver painful stings. Despite this, very little is known about centipede venom and its composition. Advances in analytical tools, however, have recently provided the first detailed insights into the composition and evolution of centipede venoms. This has revealed that centipede venom proteins are highly diverse, with 61 phylogenetically distinct venom protein and peptide families.

Machine learning method for knowledge discovery experimented with otoneurological data.

We have been interested in developing an otoneurological decision support system that supports diagnostics of vertigo diseases. In this study, we concentrate on testing its inference mechanism and knowledge discovery method. Knowledge is presented as patterns of classes. Each pattern includes attributes with weight and fitness values concerning the class. With the knowledge discovery method it is possible to form fitness values from data. Knowledge formation is based on frequency distributions of attributes. Knowledge formed by the knowledge discovery method is tested with two vertigo data set

Septic shock prediction and knowledge discovery through temporal pattern mining.

Sepsis is the body's adverse response to infection which can lead to septic shock and eventually death if not treated in a timely manner. Analyzing patterns in sepsis patients' health status over time can help predict septic shock before its onset allowing healthcare providers to be more proactive. Temporal pattern mining methods can be used to identify trends in a patient's health status over time. If these methods return too many patterns, however, this can hinder knowledge discovery and practical implementation at the bedside in acute care settings. We propose a framework to find a small nu

Contribution to Charophyceae knowledge in Slovakia - re-discovery of Nitella gracilis.

BACKGROUND: Nitella gracilis (Charophyceae) is a rare charophyte, previously considered regionally extinct in Slovakia. During a systematic survey of charophytes conducted between 2021 and 2025, new localities of this species were discovered. These findings represent the first confirmed records of the species in Slovakia in more than 45 years. The results highlight the importance of small temporary waterbodies such as forest road puddles for the conservation of charophytes. NEW INFORMATION: We found Nitella gracilis in two localities. The first locality was found in a forest pool in the Krupi

Knowledge augmented causal discovery through large language models and knowledge graphs: application in chronic low back pain.

Causal discovery algorithms are often leveraged for inferring causal relationships and recovering a causal model from data. However, causal discovery from data alone is limited by the structural constraints of the used dataset, the lack of causal logic, and the lack of external knowledge. Thus, data-driven causal discovery can only suggest possible causal relationships at best. To overcome these limitations, Large Language Models (LLMs) and knowledge systems, such as Retrieval-Augmented Generation (RAG), have been proposed as alternatives to data-driven causal discovery and as a method to augm

Knowledge augmented causal discovery through large language models and Knowledge Graphs: Application in chronic low back pain.

OBJECTIVE: Causal discovery from observational data is limited by structural constraints of available datasets, the absence of causal logic, and the lack of external domain knowledge. We propose a Knowledge-Augmented Causal Discovery (KACD) framework that combines data-driven structural learning with LLM-based knowledge systems to overcome these limitations, with application to chronic low back pain (cLBP). METHODS: We evaluated KACD in three configurations of increasing complexity: a vanilla LLM, an LLM augmented with retrieval-augmented generation (RAG), and an LLM augmented with a Knowledg

Exploratory topological data analysis for spatio-temporal knowledge discovery in epidemiology.

Dengue remains a critical public health concern in Malaysia, exerting significant pressure on the healthcare system and impacting socio-economic stability. Effective control strategies require accurate interpretation of complex spatio-temporal epidemiological patterns, which is often challenging using conventional approaches. To address this, the present study proposes a topological-based framework for exploratory analysis of dengue dynamics across Malaysian districts using the Mapper algorithm. The Mapper graphs, analyzed using network metrics such as component density (0.158-1.0), path struc

Hypoplastic left heart syndrome: knowledge discovery with a data mining approach.

Hypoplastic left heart syndrome (HLHS) affects infants and is uniformly fatal without surgical palliation. Post-surgery mortality rates are highly variable and dependent on postoperative management. A data acquisition system was developed for collection of 73 physiologic, laboratory, and nurse-assessed parameters. The acquisition system was designed for the collection on numerous patients. Data records were created at 30s intervals. An expert-validated wellness score was computed for each data record. To efficiently analyze the data, a new metric for assessment of data utility, the combined cl

Knowledge graph-aided Bayesian active learning for top-K genetic interaction discovery.

In silico methods for predicting the effects of multi-gene perturbations hold great promise for advancing functional genomics, computational drug discovery, and disease modeling. However, the development of these predictive algorithms for mammalian systems has been hampered by limited datasets and high experimental costs. In this study, we present a Bayesian active learning framework designed to discover pairwise host gene knockdowns that effectively inhibit viral proliferation in an in vitro HIV-1 infection model. Our method leverages a biological knowledge graph as side information and emplo

Image-based deep causal discovery for explaining medical images with surgical knowledge.

The machine learning models typically applied in medical fields have a complexity that makes it very difficult for humans to comprehend how decisions are made, and an ongoing challenge is to improve their interpretability. Although the saliency maps conventionally used for images can visualize regions highly correlated with discriminatory output, they cannot handle the existence and direction of causality. In the field of causal discovery, there have been attempts to extract causal relationships between features and visualize them as a causal graph, but there is no known method for extracting

Deep learning for occupation recognition and knowledge discovery in rheumatology clinical notes.

Occupational data is a crucial social determinant of health, influencing diagnostic accuracy, treatment strategies, and policy-making in healthcare. However, its inclusion in electronic health records (EHR) is often relegated to unstructured fields. This study aims to assess the collection and use of occupation-related data in rheumatology clinical narratives, describe factors influencing its collection, and analyze its association with patient diagnoses. We employed a pre-trained Spanish language model fine-tuned with biomedical texts to identify occupation mentions in the EHR of 35,586 rheum

Small-cohort GWAS discovery with AI over massive functional genomics knowledge graph.

Genome-wide association studies (GWASs) have identified tens of thousands of disease associated variants and provided critical insights into developing effective treatments. However, limited sample sizes have hindered the discovery of variants for uncommon and rare diseases. Here, we introduce KGWAS, a novel geometric deep learning method that leverages a massive functional knowledge graph across variants and genes to improve detection power in small-cohort GWASs significantly. KGWAS assesses the strength of a variant's association to disease based on the aggregate GWAS evidence across molecul

Knowledge integration and decision support for accelerated discovery of antibiotic resistance genes.

We present a machine learning framework to automate knowledge discovery through knowledge graph construction, inconsistency resolution, and iterative link prediction. By incorporating knowledge from 10 publicly available sources, we construct an Escherichia coli antibiotic resistance knowledge graph with 651,758 triples from 23 triple types after resolving 236 sets of inconsistencies. Iteratively applying link prediction to this graph and wet-lab validation of the generated hypotheses reveal 15 antibiotic resistant E. coli genes, with 6 of them never associated with antibiotic resistance for a

Knowledge Discovery on Functional Disabilities: Clustering Based on Rules versus other Approaches.

In Europe senior citizens are a fast growing part of population, increasing proportion of disabled persons and that of persons with reduced quality of life. The concept of disability itself is not always precise and quantifiable. To improve agreement on it, the World Health Organization (WHO) developed the clinical test WHO Disability Assessment Schedule, (WHO-DASII) that includes physical, mental, and social well-being, as a generic measure of functioning. From the medical point of view, the purpose of this work is to extract knowledge about performance of the WHO-DASII using a sample of pati
