Alterations in metabolic pathways and networks in Alzheimer's disease.

The pathogenic mechanisms of Alzheimer's disease (AD) remain largely unknown and clinical trials have not demonstrated significant benefit. Biochemical characterization of AD and its prodromal phase may provide new diagnostic and therapeutic insights. We used targeted metabolomics platform to profile cerebrospinal fluid (CSF) from AD (n=40), mild cognitive impairment (MCI, n=36) and control (n=38) subjects; univariate and multivariate analyses to define between-group differences; and partial least square-discriminant analysis models to classify diagnostic groups using CSF metabolomic profiles.

Observing local and global properties of metabolic pathways: 'load points' and 'choke points' in the metabolic networks.

MOTIVATION: The local and global aspects of metabolic network analyses allow us to identify enzymes or reactions that are crucial for the survival of the organism(s), therefore directing us towards the discovery of potential drug targets. RESULTS: We demonstrate a new method ('load points') to rank the enzymes/metabolites in the metabolic network and propose a model to determine and rank the biochemical lethality in metabolic networks (enzymes/metabolites) through 'choke points'. Based on an extended form of the graph theory model of metabolic networks, metabolite structural information was u

Altered gut microbial networks and metabolic pathways in multiple system atrophy: a comparative 16S rRNA study.

INTRODUCTION: The alterations in the gut microbial network in multiple system atrophy (MSA) remain poorly understood. This study aimed to identify key gut microbial interaction networks in MSA through comprehensive multimodal analyses. METHODS: Demographic information and frozen fecal specimens were collected from 119 participants [MSA, n = 26; Parkinson's disease (PD), n = 66; healthy control (HC), n = 27]. Raw amplicons of the bacterial 16S rRNA V3-V4 gene region were processed using two methods: DADA2-denoising and clustering into operational taxonomic units. We conducted univariate and mu

A Novel Metabolic Pathway Design Method Based on Evolutionary Algorithms and Metabolic Network Evaluation.

Metabolic pathway design is a fundamental aspect of metabolic engineering, playing a crucial role in the microbial synthesis of high-value compounds. While metabolic engineers recognize the prevalence of branching reactions─side reactions that divert metabolic flux toward nontarget compounds─current automated pathway design tools often focus primarily on linear pathway optimization. This focus may lead to incomplete efficiency assessments and suboptimal pathway selection due to unaccounted metabolic complexity. To address this gap, we introduce a novel metabolic pathway design method, EA-MNE (

Dysregulation of multiple metabolic networks related to brain transmethylation and polyamine pathways in Alzheimer disease: A targeted metabolomic and transcriptomic study.

BACKGROUND: There is growing evidence that Alzheimer disease (AD) is a pervasive metabolic disorder with dysregulation in multiple biochemical pathways underlying its pathogenesis. Understanding how perturbations in metabolism are related to AD is critical to identifying novel targets for disease-modifying therapies. In this study, we test whether AD pathogenesis is associated with dysregulation in brain transmethylation and polyamine pathways. METHODS AND FINDINGS: We first performed targeted and quantitative metabolomics assays using capillary electrophoresis-mass spectrometry (CE-MS) on br

Stable isotope-assisted metabolomics for network-wide metabolic pathway elucidation.

The combination of high-resolution LC-MS-based untargeted metabolomics with stable isotope tracing provides a global overview of the cellular fate of precursor metabolites. This methodology enables detection of putative metabolites from biological samples and simultaneous quantification of the pattern and extent of isotope labeling. Labeling of Trypanosoma brucei cell cultures with 50% uniformly (13)C-labeled glucose demonstrated incorporation of glucose-derived carbon into 187 of 588 putatively identified metabolites in diverse pathways including carbohydrate, nucleotide, lipid, and amino aci

Dynamic changes in the metabolic network and signalling pathways of cancer stem cells in therapy resistance.

Cancer stem cells (CSCs) play a pivotal role in therapeutic resistance, metastasis, and tumour recurrence. During treatment, these cells undergo dynamic changes that enable survival and metabolic adaptation, leading to poor clinical outcomes. CSCs are capable of developing resistance to drugs by alterations in the metabolic and signalling pathways. They exhibit metabolic adaptations that enable therapy resistance, tumour recurrence, and metastasis. These adaptations involve shifts in glycolysis, oxidative phosphorylation (OXPHOS), lipid and amino acid metabolism, mitochondrial dynamics, and in

Central Obesity Disrupts Brain Network Organization in Aging via Metabolic and Structural Pathways.

Obesity is a recognized risk factor for age-related cognitive decline, with central (abdominal) obesity posing a particular strong threat to brain health. In a cross-sectional study of 89 cognitively healthy adults (52-79 years, mean 65.7 ± 6.4; 58 women), we compared the effects of central versus overall obesity on brain connectivity measured with resting-state fMRI. We focused on network segregation, an index of functional specialization that captures the balance between connections within and across large-scale brain networks. Central obesity, but not overall obesity, was associated with re

Investigating Metabolic Pathways of Ankylosing Spondylitis via Compound Similarity Network-Assisted Metabolomics Analysis.

LC-MS-based metabolomics is a powerful tool in analyzing disease molecular mechanisms. Because of its high sensitivity and throughput, LC-MS-based metabolomics usually detects thousands of metabolites. How to find disease-related metabolites and investigate metabolic pathways is critical in metabolomics studies. Conventional statistics-guided data mining looks only for mathematical relations between the detected metabolites and the metadata. It is not enough to unveil biological pathways of metabolites involved in disease progression. Compound similarity network (CSN) is a spectral-independent

Improving pathway prediction accuracy of constraints-based metabolic network models by treating enzymes as microcompartments.

Metabolic network models have become increasingly precise and accurate as the most widespread and practical digital representations of living cells. The prediction functions were significantly expanded by integrating cellular resources and abiotic constraints in recent years. However, if unreasonable modeling methods were adopted due to a lack of consideration of biological knowledge, the conflicts between stoichiometric and other constraints, such as thermodynamic feasibility and enzyme resource availability, would lead to distorted predictions. In this work, we investigated a prediction anom

Bisphenol A degradation pathway and associated metabolic networks in Escherichia coli harboring the gene encoding CYP450.

Although bisphenol A (BPA) can be transformed by CYP450, the metabolic networks involved in regulating the transformation processes are not clear. In this study, Escherichia coli harboring the gene encoding CYP450 was used as a model to elucidate the BPA degradation pathway and the associated metabolic network using a proteomic approach. The results showed that CYP450 promotes the transformation of BPA, generating 1,2-bis(4-hydroxyphenyl)-2-propanol and 2,2-bis(4-hydroxyphenyl)-1-propanol, with hydroquinone and 4-(2-hydroxypropan-2-yl)phenol formed in another pathway. The DNA adducts formed by

Characterization of Atrasentan Metabolic Pathway in Human Liver Microsomes Using Feature-Based Molecular Networking.

Background/Objectives: Atrasentan is a selective endothelin A receptor antagonist (SERA) developed as a potential therapy for chronic renal diseases, including diabetic nephropathy and immunoglobulin A nephropathy. Despite this potential, understanding its metabolic bioactivation is essential for assessing the risks of drug-induced liver injury (DILI). However, the metabolic profile of atrasentan remains poorly characterized, and the mechanisms underlying its potential hepatotoxicity remain underexplored. Therefore, this study aims to investigate the metabolic pathways of atrasentan in human l

Analysis of key nodes and metabolic pathways in the protein network of secondary metabolism in Panax quinquefolius L. enhanced by arbuscular mycorrhizal fungi.

BACKGROUND: Arbuscular Mycorrhizal Fungi (AMF) formed symbiotic relationships with roots and were capable of promoting the growth of the medicinal plant Panax quinquefolius L. as well as the accumulation of its active component, ginsenosides. However, the regulatory mechanisms underlying this process remained unclear. To elucidate the protein signaling pathways through which AMF regulates the secondary metabolism of P. quinquefolius and to promote the application of AMF inoculants in the cultivation of medicinal herbs, this study employed a controlled pot experiment, establishing an AMF-inocul

Effects of Trehalase on the Gene Expression of the Reproductive Regulation Pathway Network and Triglyceride Metabolism in Nilaparvata lugens (Stål).

The high reproductive performance of Nilaparvata lugens (Stål) (Hemiptera: Delphacidae) is one of the key factors contributing to its serious damage. Studies have demonstrated that trehalose hydrolysis, catalyzed by trehalase (TRE), plays an important role in the reproductive regulation of N. lugens. However, it remains unclear how TRE regulates the reproduction of N. lugens. To address this question, the current study was designed to investigate the effects of TRE on the reproductive regulatory network of N. lugens. Specifically, RNA interference (RNAi) was conducted by injecting double-stran

Linkage of organic anion transporter-1 to metabolic pathways through integrated "omics"-driven network and functional analysis.

The main kidney transporter of many commonly prescribed drugs (e.g. penicillins, diuretics, antivirals, methotrexate, and non-steroidal anti-inflammatory drugs) is organic anion transporter-1 (OAT1), originally identified as NKT (Lopez-Nieto, C. E., You, G., Bush, K. T., Barros, E. J., Beier, D. R., and Nigam, S. K. (1997) J. Biol. Chem. 272, 6471-6478). Targeted metabolomics in knockouts have shown that OAT1 mediates the secretion or reabsorption of many important metabolites, including intermediates in carbohydrate, fatty acid, and amino acid metabolism. This observation raises the possibili

Integrated Transcriptomics Reveals a SHEV ORF3-Mediated circRNA Network That Disrupts Riboflavin Metabolism and Activates the ko05212 Pathway.

The Swine hepatitis E virus (SHEV) ORF3 protein is pivotal in pathogenesis, yet its regulation of host metabolic homeostasis via endogenous RNA networks remains unclear. This study aimed to elucidate how the SHEV ORF3-mediated circRNA-miRNA network modulates riboflavin metabolism and triggers the aberrant activation of the ko05212 pathway, while also evaluating their physical interactions using AlphaFold 3 structural simulations. To achieve this, high-throughput RNA sequencing, KEGG pathway analysis, and AlphaFold 3 structural simulations were employed to elucidate the circRNA-miRNA-mRNA regul

Chrysin attenuates tramadol-driven renal dysfunction via regulation of RNA networks, antioxidant pathways, and ketogenic metabolism.

This study aimed to evaluate the nephrotoxic effects of tramadol (TR) on renal function and the possible protective role of chrysin (CH) based on multiple biochemical, molecular, and metabolic parameters. The administration of TR resulted in substantial elevations in serum creatinine and BUN levels, concurrently increasing renal damage biomarkers including KIM-1, NGAL, FABP, IL-18, MCP-1, and YKL-40. Furthermore, elevated mRNA levels of Cst3, Timp2, Igfbp7, Hgf, IL-9, and Dkk3 were noted, along with a significant increase in inflammation-related proteins IL-1β, IL-3, IL-4, IL-5, IL-6, and IL-2

Mapping DEHP-induced metabolic dysregulation through multi-omics and systems biology: an adverse outcome pathway network approach.

Di(2-ethylhexyl) phthalate (DEHP) is a widespread endocrine-disrupting plasticizer associated with metabolic disorders. To elucidate their mechanistic basis, we developed an Adverse Outcome Pathway Network (AOPN) informed by DEHP-induced perturbations, by integrating multi-omics data, systems biology modeling, and targeted literature evidence. Multi-omics data were generated in 3D human hepatic cells, pancreatic β-cells, and zebrafish larvae exposed to DEHP across biologically relevant concentration ranges. Transcriptomic and metabolomic analyses revealed perturbations in lipid metabolism, mit

Transcriptome sequencing implicates dorsal striatum-specific gene network, immune response and energy metabolism pathways in bipolar disorder.

Bipolar disorder (BD) is a highly heritable and heterogeneous mental illness whose manifestations often include impulsive and risk-taking behavior. This particular phenotype suggests that abnormal striatal function could be involved in BD etiology, yet most transcriptomic studies of this disorder have concentrated on cortical brain regions. We believe we report the first transcriptome sequencing of the postmortem human dorsal striatum comparing bipolar (18) and control (17) subjects. Fourteen genes were detected as differentially expressed at a 5% false discovery rate, including a few immune r
