Nanopore- and AI-empowered microbial viability inference.

BACKGROUND: The ability to differentiate between viable and dead microorganisms in metagenomic data is crucial for various microbial inferences, ranging from assessing ecosystem functions of environmental microbiomes to inferring the virulence of potential pathogens from metagenomic analysis. Established viability-resolved genomic approaches are labor-intensive as well as biased and lacking in sensitivity. RESULTS: We here introduce a new fully computational framework that leverages nanopore sequencing technology to assess microbial viability directly from freely available nanopore signal dat

Assessment of Oral Microbial Viability by 2,6-Dichlorophenolindophenol a Redox Agent.

Background/Objectives: This investigation evaluated 2,6-Dichlorophenolindophenol (DCIP), a redox dye, as a colorimetric reagent for rapid quantification of oral bacteria and examined the antimicrobial effects of oral hygiene formulations. Methods/Results: Viable microbial cells reduce DCIP, resulting in a loss of its blue color which can be measured spectrophotometrically. Strains of Actinomyces viscosus, Veillonella atypica, Aggregatibacter actinomycetemcomitans, Streptococcus mutans and Candida albicans grown in the laboratory reduced DCIP. Significant correlations between increasing viable

Recognition of microbial viability via TLR8 drives TFH cell differentiation and vaccine responses.

Live attenuated vaccines are generally highly efficacious and often superior to inactivated vaccines, yet the underlying mechanisms of this remain largely unclear. Here we identify recognition of microbial viability as a potent stimulus for follicular helper T cell (TFH cell) differentiation and vaccine responses. Antigen-presenting cells (APCs) distinguished viable bacteria from dead bacteria through Toll-like receptor 8 (TLR8)-dependent detection of bacterial RNA. In contrast to dead bacteria and other TLR ligands, live bacteria, bacterial RNA and synthetic TLR8 agonists induced a specific c

Postbiotics for the management of obesity, insulin resistance/type 2 diabetes and NAFLD. Beyond microbial viability.

Highly prevalent comorbidities associated with metabolic syndrome, such as abdominal obesity, nonalcoholic fatty liver disease (NAFLD) and insulin-resistance/Type 2 diabetes (IR/T2D) share alterations in gut microbiota composition as a potential triggering factor. Recent studies put the attention in the potential usage of postbiotics (inactivated probiotics) on these metabolic alterations. This review summarizes the current evidence regarding the efficacy of postbiotic administration in both, preclinical and clinical studies, for the management of obesity, NAFLD and IR/T2D. Data from preclinic

Tracing conidial fate and measuring host cell antifungal activity using a reporter of microbial viability in the lung.

Fluorescence can be harnessed to monitor microbial fate and to investigate functional outcomes of individual microbial cell-host cell encounters at portals of entry in native tissue environments. We illustrate this concept by introducing fluorescent Aspergillus reporter (FLARE) conidia that simultaneously report phagocytic uptake and fungal viability during cellular interactions with the murine respiratory innate immune system. Our studies using FLARE conidia reveal stepwise and cell-type-specific requirements for CARD9 and Syk, transducers of C-type lectin receptor and integrin signals, in ne

Dead or alive? A novel flow cytometric method to determine microbial viability in Mycoplasma genitalium and Neisseria gonorrhoeae.

Neisseria gonorrhoeae and Mycoplasma genitalium infect more than 150 million people each year and are rapidly acquiring antimicrobial resistance (AMR), to all available treatments. PCR tools used for diagnosis and test-of-cure, amplify nucleic acids regardless of microbial viability, leading to false positives and subsequent overuse of antibiotics. Assays that accurately assess microbial viability and replication after exposure to antibiotics and other stimuli are needed to improve diagnostics. In this study, we present a flow cytometric method to quantitatively assess N. gonorrhoeae and M. ge

Insights into an indolicidin-derived low-toxic anti-microbial peptide's efficacy against bacterial cells while preserving eukaryotic cell viability.

Antimicrobial peptides (AMPs) are a current solution to combat antibiotic resistance, but they have limitations, including their expensive production process and the induction of cytotoxic effects. We have developed novel AMP candidate (peptide 3.1) based on indolicidin, among the shortest naturally occurring AMP. The antimicrobial activity of this peptide is demonstrated by the minimum inhibitory concentration, while the hemolysis tests and MTT assay indicate its low cytotoxicity. In optical diffraction tomography, red blood cells treated with peptide 3.1 showed no discernible effects, in con

Impact of in vitro digestion on the cytotoxicity and microbial viability of cholinesterase-inhibitor-rich vegan soups in human intestinal cell models.

Vegan lunch soups formulated with mushroom, asparagus, leek, and sea buckthorn were previously developed by our team to provide a consistent daily intake of dietary cholinesterase inhibitors. Considering the proposed continuous consumption of these functional soups, it is essential to examine any cytotoxic responses that may occur in the gastro-intestinal tract. This work starts this topic by investigating the effect of in vitro digested soups towards selected human intestinal cells and intestinal bacteria. Reduced viability of Lactobacillus and Bifidobacterium strains after 24 h of incubation

Titanium Dioxide Solar Photocatalytic Microbial Inactivation Assessment Utilizing Viability Tests and a Novel Triplex qPCR Assay for Nucleic Acid Degradation Determination.

Photocatalytic oxidation of microorganisms is a powerful alternative to established disinfection approaches, applicable to a variety of water matrices. Bacterial vegetative cells, spores, fungi, and viruses, represent potential biopathogens and photocatalysis targets. Inactivation efficiency is usually evaluated by assessing viability through culture. However, additional inactivation assessment approaches are needed, as some microbes, despite being unculturable, remain metabolically active and pathogenic. Nucleic acid quantification approaches (qPCR) can assess nucleic acid release and degrada

Enhancing waste activated sludge dewatering and simultaneously inhibiting microbial viability by Fe(Ⅱ)-activated 1,3-Dichloro-5,5-dimethylhydantoin (Fe(Ⅱ)/DCDMH) process.

High moisture content critically constrains the disposal efficiency of waste activated sludge (WAS). Conventional flocculation conditioning exhibits limited efficacy as it fails to release water encapsulated in extracellular polymeric substances (EPS) and cells. This study proposes a novel process using Fe(Ⅱ)-activated 1,3-dichloro-5,5-dimethylhydantoin (Fe(Ⅱ)/DCDMH) to enhance sludge dewaterability. Under acidic conditions (pH 5), the synergistic oxidation and flocculation effects from in-situ generated reactive species (•OH, •Cl and Fe(Ⅳ)) and Fe(Ⅲ) greatly enhanced sludge dewatering perform

Thyme Essential Oil and Hyaluronic Acid as Natural Disinfectant Alternatives for Broiler Breeder Fertile Eggs: Effects on Eggshell Microbial Load, Embryonic Viability and Hatchability.

BACKGROUND: Eggshell microbial contamination of fertile hatching eggs represents a major biosecurity concern in commercial poultry hatcheries because it can compromise embryonic viability, hatchability and chick quality. In commercial hatchery practice, broiler breeder fertile eggs are often stored before incubation to synchronize production schedules. However, prolonged storage may increase microbial contamination of the eggshell, deteriorate internal egg quality and reduce embryonic viability and hatchability. OBJECTIVES: This study evaluated thyme essential oil and hyaluronic acid (HA) as

Biocoatings with Enhanced Bacterial Viability via Coagulant Dipping and Wet Sintering by Immersion.

Biocoatings are typically colloidal polymer films confining metabolically active, nongrowing bacteria. Depending on the species of confined bacteria, biocoatings find applications in wastewater treatment, biofuel production, carbon fixation, environmental remediation, biosensing, and more. However, the successful use of biocoatings faces numerous challenges, including a low permeability to reactants and metabolized products, osmotic stress on bacteria during drying of the coatings, and cell dehydration leading to bacteria death. Here, we address these challenges through two interlinked process

Helicobacter pylori's secret resilience: coccoid forms, yeast havens, and outer membrane vesicle release for survival and spread.

Helicobacter pylori is globally recognized for its role in chronic gastritis, peptic ulcer disease, and gastric cancer. Yet despite decades of research and standardized eradication protocols, treatment failures and disease recurrence remain frustratingly common. While antibiotic resistance has been a central focus, emerging data suggest that H. pylori employ additional, underappreciated survival strategies that extend its pathogenic potential beyond the stomach. This review redefines H. pylori as a versatile pathogen capable of persisting through underappreciated survival strategies: the cocco

Bacterial viability in dry-surface biofilms in healthcare facilities: a systematic review.

BACKGROUND: Bacteria are known to live inside architectural structures called biofilms. Though standard biofilms have been studied extensively for more than 50 years, little is known about dry-surface biofilms (DSBs). Since 2012, DSBs have been described in several scientific papers, but basic knowledge about the viability and culturability of bacteria remains limited. AIM: To conduct a systematic review to determine whether bacteria inside DSBs are viable, culturable, and enumerable. METHODS: Eligible articles had to deal with DSBs containing at least one bacterial species involved in healt
