Segzoo: a turnkey system that summarizes genome annotations.

MOTIVATION: Segmentation and automated genome annotation (SAGA) techniques, such as Segway and ChromHMM, assign labels to every part of the genome, identifying similar patterns across multiple genomic input signals. Inferring biological meaning in these patterns remains challenging. Doing so requires a time-consuming process of manually downloading reference data, running multiple analysis methods, and interpreting many individual results. RESULTS: To simplify these tasks, we developed the turnkey system Segzoo. As input, Segzoo only requires a genome annotation file in browser extensible dat

Haplotype-resolved genome sequences of a springtail species, Folsomia candida (Collembola: Isotomidae).

Folsomia candida (Collembola: Isotomidae) is one of the most important indicator species for soil animal studies and is widely distributed worldwide. Here, we utilized PacBio HiFi long reads, Oxford Nanopore Technologies (ONT) ultralong reads, Hi-C, Illumina short reads, and ONT long-read transcriptome sequencing to assemble and annotate the genome of Folsomia candida. Two gapless, telomere-to-telomere, haplotype-resolved genomes (HapA and HapB) were successfully assembled, with genome sizes of 228.62 and 228.45 Mb, respectively. The scaffold N50 sizes are 41.45 Mb for both haplotypes. We manu

A pseudochromosomal reference genome of the golden jackal, Canis aureus.

The golden jackal (Canis aureus) is rapidly expanding its range in Europe, driven by climate and habitat changes, human influence, and changes in competition with wolves. Its ecological flexibility enables it to thrive in various habitats, including urban areas, raising concerns about its potential role in spreading zoonotic diseases. Jackals may act as reservoirs for pathogens such as Lyme disease and babesiosis, affecting wildlife, humans, and pets. Their close genetic relationship with domestic dogs also increases the risk of hybridization and host-jumping, complicating disease dynamics. To

Chromosome-scale genome assembly and annotation of the water monitor lizard, Varanus salvator.

Species of the genus Varanus exhibit substantial variation in body size, making them an excellent model system for studying evolutionary biology. Their genomes can provide valuable insights into the evolutionary mechanisms underlying body size diversity in vertebrates. Here, we presented a chromosome-level genome assembly for the water monitor lizard (Varanus salvator), generated and annotated through an integrated multi-omics approach. The assembled genome spans 1,645 Mb, with contig and scaffold N50 values of 27.34 Mb and 12.63 Mb, respectively. Approximately 97.4% of the assembled sequences

The White-spotted spinefoot S. canaliculatus, is an economically important marine fish in South China and featured by possessing poisonous glands in its fin spines. However, the unavailability of the S. canaliculatus genome has been a serious obstacle to genetic breeding as well as basic researches such as uncovering genomic basis underlying its toxigenic glands. Here, we presented a chromosome-level genome assembly coupled with good annotation of S. canaliculatus using multiple omics technologies. The assembled genome size was 547.39 Mb, with a contig N50 and scaffold N50 length of 21.41 Mb a

A high-quality Chromosome-level reference genome assembly of white-lipped deer (Przewalskium albirostris).

White-lipped deer (Przewalskium albirostris) is the sole species in the genus Przewalskium of the Cervidae family. And it is exclusively found in the Qinghai-Tibet Plateau, where it has evolved as a specialized deer on account of the extreme climates and geographical conditions. However, limited research on the genome of this species exists. Here, PacBio and Hi-C sequencing data were constructed to a high-quality Chromosome-level reference genome for the white-lipped deer. The assembly, totaling 2.99 GB, is composed of 34 chromosomes (32 autosomes and X, Y chromosomes), with a scaffold N50 len

A phased chromosome-level genome of the annelid tubeworm Galeolaria caespitosa.

Haplotype-resolved (phased) genome assemblies are emerging as important assets for genomic studies of species with high heterozygosity, but remain lacking for key animal lineages. Here, we use PacBio HiFi and Omni-C technologies to assemble the first phased, annotated, chromosome-level genome for any annelid: the reef-building tubeworm Galeolaria caespitosa (Serpulidae). The assembly is 803.5 Mbp long (scaffold N50 = 76.5 Mbp) for haplotype 1 and 789.3 Mbp long (scaffold N50 = 75.4 Mbp) for haplotype 2, which are arranged into 11 pairs of chromosomes showing no sign of sex chromosomes. Automated annotation and validation of human respiratory virus sequences using VADR.

Accurate annotation of viral genomes is essential for reliable downstream analysis and public data sharing. While National Center for Biotechnology Information's (NCBI's) Viral Annotation DefineR (VADR) pipeline provides standardized annotation and quality control, it only supports six viral groups to date. Here, we developed and validated 12 new reference sequence-based VADR models targeting key human respiratory viruses: measles virus, mumps virus, rubella virus, human metapneumovirus, human parainfluenza virus types 1-4, and seasonal coronaviruses (229E, NL63, OC43, and HKU1). Genome assembly and gene annotation of Babesia ovis Israeli strain (Piroplasmida: Babesiidae) using PacBio HiFi sequencing.

Babesia ovis is a unicellular parasite of sheep and goats transmitted by the tick Rhipicephalus bursa. B. ovis infection is widespread and can be lethal, and therefore there is need for a deeper understanding of its biology and pathogenesis. There is currently a single genome available for a clinical isolate of B. ovis, and no laboratory strains have been sequenced so far. In this study we have sequenced and assembled the genome of the Israeli laboratory strain of B. ovis using highly accurate long-read sequencing (PacBio HiFi). The resulting assembly has high contiguity, with the four largest

Draft genome of the scabies mite.

BACKGROUND: The disease scabies, caused by the ectoparasitic mite, Sarcoptes scabiei, causes significant morbidity in humans and other mammals worldwide. However, there is limited data available regarding the molecular basis of host specificity and host-parasite interactions. Therefore, we sought to produce a draft genome for S. scabiei and use this to identify molecular markers that will be useful for phylogenetic population studies and to identify candidate protein-coding genes that are critical to the unique biology of the parasite. METHODS: S. scabiei var. canis DNA was isolated from livi

The first de novo genome assembly and annotation of a green-blooded skink (Prasinohaema aff. flavipes) from a historic museum sample.

The scincid genus Prasinohaema represents the only group of amniotes to possess green blood, resulting from the accumulation of the bile pigment biliverdin. Recent phylogenetic analyses have shown Prasinohaema to be polyphyletic with four independent origins for green blood. It is unknown why this trait has evolved in multiple instances and how Prasinohaema species are able to tolerate such high concentrations of a cytotoxic bile pigment. Here, we report the first de novo genome assembly and annotation for a green-blooded skink, Prasinohaema aff. flavipes, which was sequenced from an ethanol-p

New T2T assembly of Cryptosporidium parvum IOWA II annotated with Legacy-Compatible Gene identifiers.

Cryptosporidium parvum is a significant pathogen causing gastrointestinal infections in humans and animals. It is spread through ingesting contaminated food and water. Despite its global health significance, generating a C. parvum genome sequence has been challenging for many reasons including cloning and challenging subtelomeric regions. A new, gapless, hybrid, telomere-to-telomere genome assembly was created for C. parvum IOWA II, here termed CpBGF. It reveals 8 chromosomes, a genome size of 9,259,183 bp, and resolves complex subtelomeric regions. To facilitate ease of use and consistency wi
