Biomolecular condensates containing RNA: Nuclear magnetic resonance to the rescue.

Liquid-liquid phase separation (LLPS) drives the formation of membraneless organelles that are crucial for the spatial organization of eukaryotic cells. Given the critical role of biomolecular condensates in health and disease, it is important to gain a quantitative understanding of this phenomenon. Here, we summarize recent progress on elucidating the biophysical properties of RNA-containing condensates with a focus on the use of nuclear magnetic resonance (NMR) spectroscopy, which allows label-free characterization of these complex biomolecular condensates. We further review how our understa

Quantification of Small Molecule Partitioning in a Biomolecular Condensate with 2D Nuclear Magnetic Resonance Spectroscopy.

Several intrinsically disordered proteins have been shown to undergo phase separation into a dense and dilute phase and this process is intimately linked with the regulation of cellular processes. It is therefore highly relevant to know how metabolites partition between these phases. It is shown here that the partitioning of components in a complex mixture can be robustly obtained from a single set of 2D nuclear magnetic resonance (NMR) spectra recorded on the dilute and dense phases separately using "time-zero extrapolated" heteronuclear single quantum coherence (HSQC0) spectroscopy. The spec

Nuclear magnetic resonance spectroscopy as a tool to probe molecular condensates.

Biomolecular condensates formed via liquid-liquid phase separation regulate essential cellular processes, with dysregulation implicated in neurodegeneration and cancer. Nuclear magnetic resonance (NMR) spectroscopy provides label-free, atomic-resolution insights into condensate composition, stoichiometry, physicochemical properties (e.g., viscosity and water content), and molecular interactions, overcoming the limitations of imaging and bulk techniques. This review highlights NMR's capabilities in quantifying selective partitioning of proteins, RNAs, ions, and small molecules, as well as mappi

Three segment ligation of a 104 kDa multi-domain protein by SrtA and OaAEP1.

NMR spectroscopy is an excellent tool for studying protein structure and dynamics which provides a deeper understanding of biological function. As the size of the biomolecule of interest increases, it can become advantageous to dilute the number of observed signals in the NMR spectrum to decrease spectral overlap and increase resolution. One way to limit the number of resonances in the NMR data is by selectively labeling a smaller domain within the larger macromolecule, a process called segmental isotopic labeling. Many examples of segmental isotopic labeling have been described where two segm

NMR Chemical Exchange Measurements Reveal That N6-Methyladenosine Slows RNA Annealing.

N6-Methyladenosine (m6A) is an abundant epitranscriptomic modification that plays important roles in many aspects of RNA metabolism. While m6A is thought to mainly function by recruiting reader proteins to specific RNA sites, the modification can also reshape RNA-protein and RNA-RNA interactions by altering RNA structure mainly by destabilizing base pairing. Little is known about how m6A and other epitranscriptomic modifications might affect the kinetic rates of RNA folding and other conformational transitions that are also important for cellular activity. Here, we used NMR R1ρ relaxation disp

Chemical shift correlations in disordered solids.

We show how two-dimensional chemical shift conditional probability distributions can be extracted from experimental NMR correlation spectra of disordered solids. We show that transverse dephasing times are of central importance in determining the resolution (and sensitivity) of these probability distributions. These conditional probability distributions provide a new source of structural information characteristic of disordered solids, which is much more sensitive to structure than the individual-atom chemical shift distributions. The structural information contained in these distributions is

Structural insights into native intact Mycobacterium abscessus by conventional and ultrahigh-field solid-state NMR at 1.2 GHz.

We present an ultrahigh-field magic-angle spinning (MAS) solid-state NMR (ssNMR) study to characterize intact nontuberculous mycobacteria (NTM). Hydrated and dried whole-cell Mycobacterium abscessus samples were investigated by combining conventional high-field ssNMR at 750 MHz with ultrahigh-field ssNMR at 1.2 GHz and ultrafast MAS at 100 kHz. To improve sensitivity and enable multidimensional experiments, 13C/15N isotope labeling was performed after growth in synthetic cystic fibrosis medium (SCFM). We utilized 1D13C and 2D 1H-13C and 13C-13C ssNMR experiments to characterize the chemical co

A methyl-TROSY based 13C relaxation dispersion NMR experiment for studies of chemical exchange in proteins.

A methyl Transverse Relaxation Optimized Spectroscopy (methyl-TROSY) based, multiple quantum (MQ) 13C Carr-Purcell-Meiboom-Gill (CPMG) relaxation dispersion NMR experiment is described. The experiment is derived from the previously developed MQ 13C-1H CPMG scheme (Korzhnev in J Am Chem Soc 126: 3964-73, 2004) supplemented with a CPMG train of refocusing 1H pulses applied with constant frequency and synchronized with the 13C CPMG pulse train. The optimal 1H 'decoupling' scheme that minimizes the amount of fast-relaxing methyl MQ magnetization present during CPMG intervals, makes use of an XY-4

Temperature-Dependent Nuclear Spin Relaxation Due to Paramagnetic Dopants Below 30 K: Relevance to DNP-Enhanced Magnetic Resonance Imaging.

Dynamic nuclear polarization (DNP) can increase nuclear magnetic resonance (NMR) signal strengths by factors of 100 or more at low temperatures. In magnetic resonance imaging (MRI), signal enhancements from DNP potentially lead to enhancements in image resolution. However, the paramagnetic dopants required for DNP also reduce nuclear spin relaxation times, producing signal losses that may cancel the signal enhancements from DNP. Here we investigate the dependence of 1H NMR relaxation times, including T1ρ and T2, under conditions of Lee-Goldburg 1H-1H decoupling and pulsed spin locking, on temp

Structures and Dynamics of Tau Assemblies from Solid-State NMR.

ConspectusAggregation of the microtubule-associated protein tau into β-sheet fibrils is a hallmark of many neurodegenerative diseases. Understanding the molecular mechanism of tau aggregation requires elucidating the structure and dynamics of fibrillar tau as the end product of aggregation, membrane-bound tau involved in nucleation and intercellular transmission of the aggregates, and microtubule-bound tau as the physiological state of the protein. Using solid-state NMR spectroscopy, we have obtained detailed information about these tau assemblies. Full-length tau fibrils formed in the presenc

Cross-correlated relaxation rates provide facile exchange signature in selectively labeled RNA.

Gerhard Wagner has made numerous contributions to NMR spectroscopy, particularly his developments in the field of spin-relaxation stand out in directly mapping the spectral density functions of proteins. He and his group developed experimental techniques to reveal the importance of dynamics to protein biological function and drug discovery. On his 75th birthday, we take this opportunity to highlight how some of those seminal ideas developed for proteins are being extended to RNAs. The role of dynamics in the structure and function of RNA has been a major interest in drug design and therapeutic

The perfect carbon TOCSY (iPE TOCSY) facilitates assignment of large biomolecules.

Side chain assignments are essential for in-depth characterization of proteins. We present here two refined TOCSY experiments based on the use of a variant of "perfect echo" to partially suppress the negative effects arising from homonuclear 13C couplings in the indirect dimension: The iPE-(H)CCH-TOCSY for correlating aliphatic and aromatic side chains and the iPE-(H)C(CCO)NH-TOCSY for linking side chains, in particular methyl groups, to the backbone. The iPE-TOCSY pulse sequences result in spectra of higher sensitivity and higher resolution at the same time compared to widely used standard ex

Regioselective formation of RNA strands in the absence of magnesium ions.

The oligomerization of ribonucleotides can produce short RNA strands in the absence of enzymes. This reaction gives one of two regioisomeric phosphodiester linkages, a 2',5'- or a 3',5'-diester. The former, non-natural linkage is detrimental for duplex stability, and is known to form preferentially in oligomerizations occurring in homogeneous solution with preactivated nucleotides in the presence of magnesium cations. We have studied ribonucleotide oligomerization with in situ activation, using NMR as monitoring technique. Unexpectedly, the known preference for 2',5'-linkages in the oligomeriz

High-quality 13C-detected structural analysis of mass-limited amyloid samples using a CPMAS CryoProbe and moderate magnetic fields.

Solid-state NMR (SSNMR) of biomolecules typically requires several milligrams of sample to achieve sufficient sensitivity for multidimensional experiments, especially when relying on 13C detection. Recent developments in fast magic-angle spinning (MAS) and 1H-detected methods have enabled the use of submilligram samples in reduced-diameter rotors, but these approaches demand advanced hardware and often suffer from limited 1H chemical shift dispersion. Here, we demonstrate that a CPMAS CryoProbe enables the acquisition of high-quality 13C-detected 2D and 3D spectra from just ∼1.5 mg of uniforml

Purity of Natural Products: Meta Analysis and Current Status─AnaPurNa 2.0.

Building on the 2012 study "Analysis and Purification of Bioactive Natural Products", this work further explores the essential aspects that impact the purity and utility of contemporary natural product (NP) isolates. Recent advancements in FAIR data sharing enabled a secondary ("meta") analysis of the raw NMR spectra of 100 NPs selected randomly to assess their purity using quantitative NMR (qNMR). First, all 100 NPs were analyzed via rapid integration-based qNMR. Second, a detailed qNMR analysis of ten representative NPs involving impurity assignments and spreadsheet annotation was performed

Partial magic angle spinning NMR 1H, 13C, 15N resonance assignments of the flexible regions of a monomeric alpha-synuclein: conformation of C-terminus in the lipid-bound and amyloid fibril states.

Alpha-synuclein (α-syn) is a small presynaptic protein that is believed to play an important role in the pathogenesis of Parkinson's disease (PD). It localizes to presynaptic terminals where it partitions between a cytosolic soluble and a lipid-bound state. Recent evidence suggests that α-syn can also associate with mitochondrial membranes where it interacts with a unique anionic phospholipid cardiolipin (CL). Here, we examine the conformation of the flexible fragments of a monomeric α-syn bound to lipid vesicles composed of anionic 1,2-dioleoyl-sn-glycero-3-phosphate (DOPA) and 1,2-dioleoyl-s

NMR resonance assignment and dynamics of profilin from Heimdallarchaeota.

The origin of the eukaryotic cell is an unsettled scientific question. The Asgard superphylum has emerged as a compelling target for studying eukaryogenesis due to the previously unseen diversity of eukaryotic signature proteins. However, our knowledge about these proteins is still relegated to metagenomic data and very little is known about their structural properties. Additionally, it is still unclear if these proteins are functionally homologous to their eukaryotic counterparts. Here, we expressed, purified and structurally characterized profilin from Heimdallarchaeota in the Asgard superph

Small CAG Repeat RNA Forms a Duplex Structure with Sticky Ends That Promote RNA Condensation.

Biomolecular condensation lays the foundation of forming biologically important membraneless organelles, but abnormal condensation processes are often associated with human diseases. Ribonucleic acid (RNA) plays a critical role in the formation of biomolecular condensates by mediating the phase transition through its interactions with proteins and other RNAs. However, the physicochemical principles governing RNA phase transitions, especially for short RNAs, remain inadequately understood. Here, we report that small CAG repeat (sCAG) RNAs composed of six to seven CAG repeats, which are pathogen

Microsecond Timescale Conformational Dynamics of a Small-Molecule Ligand within the Active Site of a Protein.

The possible internal dynamics of non-isotope-labeled small-molecule ligands inside a target protein is inherently difficult to capture. Whereas high crystallographic temperature factors can denote either static disorder or motion, even moieties with very low B-factors can be subject to vivid motion between symmetry-related sites. Here we report the experimental identification of internal μs timescale dynamics of a high-affinity, natural-abundance ligand tightly bound to the enzyme human carbonic anhydrase II (hCAII) even within a crystalline lattice. The rotamer jumps of the ligand's benzene

Fast and Reliable NMR-Based Fragment Scoring for Drug Discovery.

Fragment-Based Drug Discovery (FBDD) is a powerful strategy used in the development of new therapeutics. Molecular fragments are screened against a target protein, where interactions are typically characterized by a low affinity. Nuclear Magnetic Resonance (NMR) spectroscopy is well-suited to detect weak protein-ligand interactions and is therefore often used in FBDD. However, while NMR is very effective in initial screening, follow-up NMR experiments to measure binding affinities (i.e., KD values) are labor-intensive and time-consuming. To address this challenge, we have developed an innovati
