Kinetic Screening of Nuclease Activity using Nucleic Acid Probes.

Nucleases are a class of enzymes that break down nucleic acids by catalyzing the hydrolysis of the phosphodiester bonds that link the ribose sugars. Nucleases display a variety of vital physiological roles in prokaryotic and eukaryotic organisms, ranging from maintaining genome stability to providing protection against pathogens. Altered nuclease activity has been associated with several pathological conditions including bacterial infections and cancer. To this end, nuclease activity has shown great potential to be exploited as a specific biomarker. However, a robust and reproducible screening

Luminescent probes for ultrasensitive detection of nucleic acids.

Novel amino-reactive derivatives of lanthanide-based luminescent labels of enhanced brightness and metal retention were synthesized and used for the detection of cDNA oligonucleotides by molecular beacons. Time-resolved acquisition of the luminescent signal that occurs upon hybridization of the probe to the target enabled the avoidance of short-lived background fluorescence, markedly enhancing the sensitivity of detection, which was less than 1 pM. This value is about 50 to 100 times more sensitive than the level achieved with conventional fluorescence-based molecular beacons, and is 10 to 60

A novel approach for microRNA in situ hybridization using locked nucleic acid probes.

Identification of target tissue microRNAs (miR) using in situ hybridization (ISH), with digoxigenin-labeled locked nucleic acid (LNA) probes, is influenced by preanalytic parameters. To determine the best retrieval method for common microRNAs, a multiblock composed of paraffin-embedded tonsil, cervix, placenta, and hyperplastic prostate tissue were included. Tissue were fixed in 10% formalin in a range of 5-144 hours (h). Cut sections (5 μm) from the multiblock were subjected to combinations of pretreatment procedures: variable periods of proteinase K (PK) digestion or Heat-induced microRNA Re

Rapid and specific detection of Salmonella infections using chemically modified nucleic acid probes.

Salmonella is a leading source of bacterial foodborne illness in humans, causing gastroenteritis outbreaks with bacteraemia occurrences that can lead to clinical complications and death. Eggs, poultry and pig products are considered as the main carriers of the pathogenic Salmonella for humans. To prevent this relevant zoonosis, key changes in food safety regulations were undertaken to improve controls in the food production chain. Despite these measures, large outbreaks of salmonellosis were reported worldwide in the last decade. Thus, new strategies for Salmonella detection are a priority for

Nucleic acid probes as a diagnostic method for tick-borne hemoparasites of veterinary importance.

An increased number of articles on the use of nucleic acid-based hybridization techniques for diagnostic purposes have been recently published. This article reviews nucleic acid-based hybridization as an assay to detect hemoparasite infections of economic relevance in veterinary medicine. By using recombinant DNA techniques, selected clones containing inserts of Anaplasma, Babesia, Cowdria or Theileria genomic DNA sequences have been obtained, and they are now available to be utilized as specific, highly sensitive DNA or RNA probes to detect the presence of the hemoparasite DNA in an infected

Studies towards the development of chemically synthesized non-radioactive biotinylated nucleic acid hybridization probes.

Non-radioactive nucleic acid hybridization probes have been constructed in which the reporter group is long chain biotin chemically linked to a basic macromolecule (histone H1, cytochrome C or polyethyleneimine). The modified basic macromolecule which carries many biotin residues can, in turn, be covalently linked to nucleic acids (DNA) via the bifunctional cross-linking reagents, glutaraldehyde, 1,2,7,8-diepoxyoctane, bis (succinimidyl) suberate or bis (sulfonosuccinimidyl) suberate. This provides a very sensitive probe by which as little as between 10-50fg of target DNA can be visualized usi

DNA hybridization detection in a microfluidic channel using two fluorescently labelled nucleic acid probes.

A conceptually new technique for fast DNA detection has been developed. Here, we report a fast and sensitive online fluorescence resonance energy transfer (FRET) detection technique for label-free target DNA. This method is based on changes in the FRET signal resulting from the sequence-specific hybridization between two fluorescently labelled nucleic acid probes and target DNA in a PDMS microfluidic channel. Confocal laser-induced microscopy has been used for the detection of fluorescence signal changes. In the present study, DNA hybridizations could be detected without PCR amplification beca

[Research on ZNA probe in the quantitative detection of chlamydia trachomatis nucleic acid].

Objective: To investigate the performance of ZNA(ZIP Nucleic Acid) probes and its application in the quantitative detection of Chlamydia trachomatis (CT)nucleic acid. Methods: Use CT positive plasmids to compare the PCR amplification curves of ZNA probes coupled with different ZIP numbers. Compare ZNA probes with other three sets of probes [namely, 29mer ordinary Taqman probes (long-DNA probe), 20mer ordinary Taqman probes (short-DNA probe) and MGB probes] for stability in PCR amplification curves and repeated freezing and thawing, and the difference in the detection rate of low-concentration

Development of internal controls for probe-based nucleic acid diagnostic assays.

A method is described for the design, evaluation, and application of internal control targets and probes for use in probe-based nucleic acid diagnostic assays (i.e., PCR-ELISA). The technique is a modified version of oligonucleotide-directed mutagenesis in conjunction with PCR amplification to develop a novel probe-annealing sequence in a cloned IS1111a gene fragment of Coxiella burnetii. The internal control probe-recognition site with its complementary probe was identical to the wild-type-specific probe in length, base composition, location, and annealing temperature. Neither the internal co

Locked nucleic acid probes enable enzyme-free photoelectrochemical detection of double-stranded DNA cancer biomarkers.

The accurate detection of double-stranded DNA (dsDNA) cancer biomarkers remains a critical challenge in biosensing technologies, as native strand pairing hampers probe hybridization. While photoelectrochemical (PEC) biosensors hold promise for rapid and cost-effective nucleic acid diagnostics, their application has largely been confined to synthetic single-stranded DNA (ssDNA), limiting their clinical applicability. Here, we introduce an enzyme-free PEC biosensing strategy that directly detects DNA targets within their native double-stranded form by integrating locked nucleic acid (LNA) probes

An Ultrasensitive Electrochemical Biosensor for Nucleic Acid Detection Based on Silver Nanoflower-Stem-Loop Probes.

Nucleic acids are critical biomarkers that provide essential information throughout disease progression, making their detection critical to early diagnosis of both infectious and non-infectious diseases. However, existing detection methods, including classical analytical techniques and even most reported biosensors, are often constrained by complex procedures, high costs, and limited sensitivity, with the majority operating at the femtomolar level and failing to achieve single-molecule detection needed for early-stage diagnosis. Here, we report an electrochemical biosensor based on silver nano

Locked Nucleic Acid and Minor Groove Binder Probes Improve the Specificity of Isothermal Amplification Detection.

Isothermal amplification reactions have diverse applications in molecular diagnostics, point-of-care detection, and synthesis of nucleic acids. Isothermal amplification techniques eliminate the need for temperature cycling and the related equipment. However, a common issue of isothermal amplification is the formation of nonspecific amplification byproducts that cause false-positive detection. We report here the development and design principles of sequence-specific minor groove binder (MGB) and locked nucleic acid (LNA) probes, which significantly improve the detection specificity. We show an

Detection of viable Yersinia pestis by fluorescence in situ hybridization using peptide nucleic acid probes.

A successful method has been developed for the detection of live Yersinia pestis, the plague bacillus, which incorporates nascent RNA synthesis. A fluorescent in situ hybridization (FISH) assay using peptide nucleic acid (PNA) probes was developed specifically to differentiate Y. pestis strains from closely related bacteria. PNA probes were chosen to target high copy mRNA of the Y. pestis caf1 gene, encoding the Fraction 1 (F1) antigen, and 16S ribosomal RNA. Among Yersinia strains tested, PNA probes Yp-16S-426 and Yp-F1-55 exhibited binding specificities of 100% and 98%, respectively. Y. pest

Peptide Nucleic Acid Probes for Pretargeted Affibody-Mediated Delivery of Cytotoxic Payloads to HER2-Positive Carcinoma.

This study investigates how the structural design of secondary PNA probes affects their ability to carry the cytotoxic agent DM1 in a novel affibody-PNA-based pretargeting approach directed at Human Epidermal growth factor Receptor 2 (HER2)-expressing cells. Six different DM1-conjugated secondary 8-mer PNA probes with strategic hydrophilic modifications were designed and evaluated. Surface plasmon resonance analysis confirmed that the modifications preserved hybridization to the HER2-targeting affibody-PNA primary probe, with all secondary probes showing similar binding kinetics (KD = 310-660

Measuring nanometer distances in nucleic acids using a sequence-independent nitroxide probe.

This protocol describes the procedures for measuring nanometer distances in nucleic acids using a nitroxide probe that can be attached to any nucleotide within a given sequence. Two nitroxides are attached to phosphorothioates that are chemically substituted at specific sites of DNA or RNA. Inter-nitroxide distances are measured using a four-pulse double electron-electron resonance technique, and the measured distances are correlated to the parent structures using a Web-accessible computer program. Four to five days are needed for sample labeling, purification and distance measurement. The pro

Smartphone-Based Peptide Nucleic Acid (PNA) Probe-Assisted Potentiometric Biosensor for Point-of-Care Testing of SARS-CoV-2 Nucleic Acid.

Herein, we present a potentiometric biosensor based on amine magnetic beads functionalized with electrostatically neutral peptide nucleic acids (PNA) for the detection of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2). A screen-printed carbon electrode was modified with a plasticized polymeric membrane. A SARS-CoV-2 specific peptide nucleic acid probe was designed and synthesized. We exploited the advantage of neutral PNAs to remove the negatively charged DNA probes that cause fouling due to the attraction of positively charged biomolecules. A highly sensitive detection platform for scrub typhus using multi-fluorescence nucleic acid probes and STORM imaging.

BACKGROUND: Nucleic acid testing (NAT) is essential for pathogen identification, disease diagnosis, and biomedical research. Traditional amplification-based methods, while widely used, often face challenges such as long processing times and susceptibility to false positives. Additionally, single-molecule detection approaches are limited by weak signal intensities and rapid photobleaching. To address these limitations, we present an amplification-free biosensing platform for the highly sensitive and specific single-molecule detection of Orientia tsutsugamushi DNA. RESULTS: This platform employ

Direct Quantification of Trace Amounts of a Chronic Myeloid Leukemia Biomarker Using Locked Nucleic Acid Capture Probes.

Molecular monitoring is indispensable for the clinical management of chronic myeloid leukemia (CML) patients. Real-time quantitative polymerase chain reaction (RT-qPCR) is the gold standard for the quantitative assessment of BCR-ABL transcript levels, which are critical in clinical decision-making. However, the frequent recurrence of the disease after drug discontinuation for 60% of patients has necessitated more sensitive and specific techniques to detect residual BCR-ABL transcripts. Here, we describe a quantification method for the detection of BCR-ABL targets at very low concentrations (<1
